We recently showed that the dynamics of coarse-grained observables in systems out of thermal equilibrium are governed by the non-stationary generalized Langevin equation [J. Chem. Phys. 147, 214110 (2017), J. Chem. Phys. 150, 174118 (2019)]. The derivation we presented in these two articles was based on the assumption that the dynamics of the microscopic degrees of freedom was deterministic. Here we extend the discussion to stochastic microscopic dynamics. The fact that the non-stationary Generalized Langevin Equation also holds for stochastic processes implies that methods designed to estimate the memory kernel, drift term and fluctuating force term of this equation as well as methods designed to propagate it numerically, can be applied to data obtained in molecular dynamics simulations that employ a stochastic thermostat or barostat.
An extension of the thermodynamic uncertainty relation (TUR) to time-delayed Langevin systems has been recently proposed by T. V. Vu and Y. Hasegawa (arXiv:1809.06610v2). Here we show that the derivation is erroneous.
This paper shows an estimation of a lower bound on the total entropy production rate(EPR) for a system following Langevin dynamics with a single observed variable coarse-grained into a few discrete states, by invoking the underlying broken time-reversal symmetry. We estimate the irreversibility in waiting time distributions of the partially observed system and find the effect of spatial resolution on the mean dwell-time asymmetry and the EPR.
In a recent paper by B. G. da Costa {\it et al.} [Phys. Rev. E 102, 062105(2020)], the phenomenological Langevin equation and the corresponding Fokker-Planck equation for an inhomogeneous medium with a position-dependent particle mass and position-dependent damping coefficient have been studied. The aim of this comment is to present a microscopic derivation of the Langevin equation for such a system. It is not equivalent to that in the commented paper.
A Gauss-Newton method for iterative optimization of memory kernels for generalized Langevin thermostats in coarse-grained molecular dynamics simulations
We investigate the effects of Hamiltonian and Langevin microscopic dynamics on the growth laws of domains in coarsening. Using a one-dimensional class of generalized $ϕ^4$ models with power-law decaying interactions, we show that the two dynamics exhibit scaling regimes characterized by different scaling laws for the coarsening dynamics. For Langevin dynamics, it concurs with the exponent of defect dynamics, while Hamiltonian dynamics reveals new scaling laws with distinct early-time and a late-time regimes. This new behaviour can be understood as an effect of energy conservation, which induce…
We consider the problem of building a continuous stochastic model, i.e. a Langevin or Fokker-Planck equation, through a well-controlled coarse-graining procedure. Such a method usually involves the elimination of the fast degrees of freedom of the "bath" to which the particle is coupled. Specifically, we look into the general case where the bath may be at negative temperatures, as found - for instance - in models and experiments with bounded effective kinetic energy. Here, we generalise previous studies by considering the case in which the coarse-graining leads to (i) a renormalisation of the …
We present a numerical method to produce stochastic dynamics according to the generalized Langevin equation with a non-stationary memory kernel. This type of dynamics occurs when a microscopic system with an explicitly time-dependent Liouvillian is coarse-grained by means of a projection operator formalism. We show how to replace the deterministic fluctuating force in the generalized Langevin equation by a stochastic process, such that the distributions of the observables are reproduced up to moments of a given order. Thus, in combination with a method to extract the memory kernel from simulat…
We present recent results on coarse-graining techniques for thermodynamic quantities (canonical averages) and dynamical quantities (averages of path functionals over solutions of overdamped Langevin equations). The question is how to obtain reduced models to compute such quantities, in the specific case when the functional to be averaged only depends on a few degrees of freedom. We mainly review, numerically illustrate and extend results from [3,18], concerning the computation of the stress-strain relation for one-dimensional chains of atoms, and the construction of an effective dynamics for a…
The experimental verification of the fluctuation theorem by Wang et al. is explained in terms of a simple Langevin dynamics. This implies that the entropy consuming trajectories found by Wang et al. are fluctuations generated by a random force and do not violate the second law.
We show that the coarse-grained dynamics model with the time-dependent and fluctuating potential (transient potential) can be derived from the microscopic Hamiltonian dynamics. The concept of the transient potential was first introduced rather phenomenologically, and its relation to the underlying microscopic dynamics has not been clarified yet. This is in contrast to the generalized Langevin equation, of which relation to the microscopic dynamics is well-established. In this work, we show that the dynamic equations with the transient potential can be derived for the coupled oscillator model, …
We present several approaches for deriving the coarse-grained continuous Langevin equation (or Edwards-Wilkinson equation) from a random deposition with surface relaxation (RDSR) model. First we introduce a novel procedure to divide the first transition moment into the three fundamental processes involved: deposition, diffusion and volume conservation. We show how the diffusion process is related to antisymmetric contribution and the volume conservation process is related to symmetric contribution, which renormalizes to zero in the coarse-grained limit. In another approach, we find the coeffic…
A procedure suggested by Vvedensky for obtaining continuum equations as the coarse-grained limit of discrete models is applied to the restricted solid-on-solid model with both adsorption and desorption. Using an expansion of the master equation, discrete Langevin equations are derived; these agree quantitatively with direct simulation of the model. From these, a continuum differential equation is derived, and the model is found to exhibit either Edwards-Wilkinson or Kardar-Parisi-Zhang exponents, as expected from symmetry arguments. The coefficients of the resulting continuum equation remain w…
Active colloidal particles that are propelled by a self-diffusiophoretic mechanism are often described by Langevin equations that are either postulated on physical grounds or derived using the methods of fluctuating hydrodynamics. While these descriptions are appropriate for colloids of micrometric and larger size, they will break down for very small active particles. A fully microscopic derivation of Langevin equations for self-diffusiophoretic particles powered by chemical reactions catalyzed asymmetrically by the colloid is given in this paper. The derivation provides microscopic expression…
We introduce an efficient Langevin method to study bilinear Fermionic Hamiltonians interacting with classical fields. Our method is suitable for very large systems and offers high accuracy. To demonstrate the method, we study complex non-coplanar chiral spin textures on the triangular Kondo lattice model. We also explore non-equilibrium mesoscale physics such as chiral domain coarsening and Z2 vortex annihilation.
In his comment, Dhar (cond-mat/0106349) claims that the existence and uniqueness of a nonequilibrium stationary state has been proved by Lebowitz et al. We should point out that our observation does not contradict the proof. They have only proved that when a (mass) disordered harmonic chain is placed in contact with stochastic reservoirs of the Langevin type, a nonequilibrium stationary state can be reached. However, they didn't prove the existence and uniqueness of the nonequilibrium stationary state for the general case, namely, when the chain is in contact with general thermostated reservoi…
We investigate the low mass limit of Langevin dynamics for a charged Brownian particle driven by the magnetic Lorentz force. In the low mass limit, velocity variables relaxing quickly are coarse-grained out to yield effective dynamics for position variables. Without Lorentz force, the low mass limit is equivalent to the high friction limit. Both cases share the same Langevin equation that is obtained by setting the mass to zero in the original Langevin equation. The equivalence breaks down in the presence of the Lorentz force. The low mass limit turns out to be singular. The system in the low …
We sketch the major steps in a functional integral derivation of a new set of Stochastic Gross-Pitaevsky equations (GPE) for a Bose-Einstein condensate (BEC) confined to a trap at zero temperature with the averaged effects of non-condensate modes incorporated as stochastic sources. The closed-time-path (CTP) coarse-grained effective action (CGEA) or the equivalent influence functional method is particularly suitable because it can account for the full back-reaction of the noncondensate modes on the condensate dynamics self-consistently. The Langevin equations derived here containing nonlocal d…
Fourier acceleration has been successfully applied to the simulation of lattice field theories for more than a decade. In this paper, we extend the method to the dynamics of discrete particles moving in continuum. Although our method is based on a mapping of the particles' dynamics to a regular grid so that discrete Fourier transforms may be taken, it should be emphasized that the introduction of the grid is a purely algorithmic device and that no smoothing, coarse-graining or mean-field approximations are made. The method thus can be applied to the equations of motion of molecular dynamics (M…
We present an insightful ``derivation'' of the Langevin equation and the fluctuation dissipation theorem in the specific context of a heavier particle moving through an ideal gas of much lighter particles. The Newton's Law of motion ($m{\ddot x}=F$) for the heavy particle reduces to a Langevin equation (valid on a coarser time scale) with the assumption that the lighter gas particles follow a Boltzmann velocity distribution. Starting from the kinematics of the random collisions we show that (1) the average force $<F> \propto -{\dot x}$ and (2) the correlation function of the fluctuating force …
Equations of motion for the microscopic number density $\hatρ({\bf x},t)$ and the momentum density $\hat{\bf g}({\bf x},t)$ of a fluid have been obtained in the past from the corresponding Langevin equations representing the dynamics of the fluid particles. In the present work we average these exact equations of microscopic dynamics over the local equilibrium distribution to obtain stochastic partial differential equations for the coarse grained densities with smooth spatial and temporal dependence. In particular, we consider Dean's exact balance equation for the microscopic density of a syste…
A careful derivation of the generalized Langevin equation using "Zwanzig flavor" projection operator formalism is presented. We provide arguments why this formalism has better properties compared to alternative projection-operator formalisms for deriving non-equilibrium, non-thermodynamic-limit, equations. The two main ingredients in the derivation are Liouville's theorem and optimal prediction theory. As a result we find that equations for non-equilibrium thermodynamics are dictated by the formalism once the choice of coarse-grained variables is made. This includes a microcanonical entropy de…
Generalized Langevin equations with non-linear forces and position-dependent linear friction memory kernels, such as commonly used to describe the effective dynamics of coarse-grained variables in molecular dynamics, are rigorously derived within the Mori-Zwanzig formalism. A fluctuation-dissipation theorem relating the properties of the noise to the memory kernel is shown. The derivation also yields Volterra-type equations for the kernel, which can be used for a numerical parametrization of the model from all-atom simulations.
The entropy production rate (EPR) offers a quantitative measure of time reversal symmetry breaking in non-equilibrium systems. It can be defined either at particle level or at the level of coarse-grained fields such as density; the EPR for the latter quantifies the extent to which these coarse-grained fields behave irreversibly. In this work, we first develop a general method to compute the EPR of scalar Langevin field theories with additive noise. This large class of theories includes active versions of Model A (non-conserved density dynamics) and Model B (conserved) and also models where bot…
We show that a mesoscopic coarse-grained dynamics model which incorporates the transient potential can be formally derived from an underlying microscopic dynamics model. As a microscopic dynamics model, we employ the overdamped Langevin equation. By utilizing the path probability and the Onsager-Machlup type action, we calculate the path probability for the coarse-grained mesoscopic degrees of freedom. The action for the mesoscopic degrees of freedom can be simplified by incorporating the transient potential. Then the dynamic equation for the mesoscopic degrees of freedom can be simply describ…
We present a method of noise level estimation that is valid even for high noise levels. The method makes use of the functional dependence of coarse grained correlation entropy $K_2(\eps)$ on the threshold parameter $\eps$. We show that the function $K_2(\eps)$ depends in a characteristic way on the noise standard deviation $σ$. It follows that observing $K_2(\eps)$ one can estimate the noise level $σ$. Although the theory has been developed for the gaussian noise added to the observed variable we have checked numerically that the method is also valid for the uniform noise distribution and for …
Compared to other formulations of the second law of thermodynamics, the Clausius statement that heat does not spontaneously flow from cold to hot concerns a system in non-equilibrium states, and in that respect is more ambitious but also more ambiguous. We discuss two scenarios when the Clausius statement in its plain form does not hold. First, for ergodic systems, the energy transfer may be consistent with the statement on a coarse-grained time scale, but be anomalously directed during time intervals shorter than the thermalization time. In particular, when an initially colder system is broug…
While the issues of dissipation, fluctuations, noise and decoherence in open quantum systems (with autocratic divide) analyzed via Langevin dynamics are familiar subjects, the treatment of corresponding issues in closed quantum systems is more subtle, as witnessed by Boltzmann's explanation of dissipation in a macroscopic system made up of many equal constituents (a democratic system). How to extract useful physical information about a closed democratic system with no obvious ways to distinguish one constituent from another, nor the existence of conservation laws governing certain special kind…
Recently, Kawaguchi and Nakayama (KN) [Phys. Rev. E {\bf 88}, 022147 (2013)] showed that the hidden entropy production associated with a coarse-graining procedure obeys the integral fluctuation theorem (IFT) if the original process does not involve any odd-parity variable that changes its sign under time reversal. This was interpreted as the evidence that odd-parity variables play an important role in the derivation of irreversible stochastic dynamics from time-reversible deterministic dynamics. In this Comment, we show that KN's approach is inadequate for describing the origin of irreversible…
Energy transport equations are derived directly from full molecular dynamics models as coarse-grained description. With the local energy chosen as the coarse-grained variables, we apply the Mori-Zwanzig formalism to derive a reduced model, in the form of a generalized Langevin equation. A Markovian embedding technique is then introduced to eliminate the history dependence. In sharp contrast to conventional energy transport models, this derivation yields {\it stochastic} dynamics models for the spatially averaged energy. We discuss the approximation of the random force using both additive and m…
Fluctuation theorems have become an important tool in single molecule biophysics to measure free energy differences from non-equilibrium experiments. When significant coarse-graining or noise affect the measurements, the determination of the free energies becomes challenging. In order to address this thermodynamic inference problem, we propose improved estimators of free energy differences based on fluctuation theorems, which we test on a number of examples. The effect of the noise can be described by an effective temperature, which only depends on the signal to noise ratio, when the work is G…
Systems operating out of equilibrium exchange energy and matter with the environment, thus producing entropy in their surroundings. Since the entropy production depends on the current flowing throughout the system, its quantification is affected by the level of coarse-graining we adopt. In particular, it has been shown that the description of a system via a Fokker-Planck equation (FPE) lead to an underestimation of the entropy production with respect to the corresponding one in terms of microscopic transition rates. Moreover, such a correction can be derived exactly. Here we review this deriva…
In this work we compare and characterize the behavior of Langevin and Dissipative Particle Dynamics (DPD) thermostats in a broad range of non-equilibrium simulations of polymeric systems. Polymer brushes in relative sliding motion, polymeric liquids in Poiseuille and Couette flows, and brush-melt interfaces are used as model systems to analyze the efficiency and limitations of different Langevin and DPD thermostat implementations. Widely used coarse-grained bead-spring models under good and poor solvent conditions are employed to assess the effects of the thermostats. We considered equilibrium…
The introduction of intermediate states in the dynamics of the voter model modifies the ordering process and restores an effective surface tension. The logarithmic coarsening of the conventional voter model in two dimensions is eliminated in favour of an algebraic decay of the density of interfaces with time, compatible with Model A dynamics at low temperatures. This phenomenon is addressed by deriving Langevin equations for the dynamics of appropriately defined continuous fields. These equations are analyzed using field theoretical arguments and by means of a recently proposed numerical techn…
After establishing stochastic thermodynamics for underdamped Langevin systems in contact with multiple reservoirs, we derive its overdamped limit using timescale separation techniques. The overdamped theory is different from the naive theory that one obtains when starting from overdamped Langevin or Fokker-Planck dynamics and only coincide with it in presence of a single reservoir. The reason is that the coarse-grained fast momenta dynamics reaches a nonequilibrium state which conducts heat in presence of multiple reservoirs. The underdamped and overdamped theory are both shown to satisfy fund…
We study a polar tracer, having a concave surface, immersed in a two-dimensional suspension of active particles. Using Brownian dynamics simulations, we measure the distributions and auto-correlation functions of forces and torque exerted by active particles on the tracer. The tracer experiences a finite average force along its polar axis, while all the correlation functions show exponential decay in time. Using these insights we construct the full coarse-grained Langevin description for tracer position and orientation, where the active particles are subsumed into an effective self-propulsion …
Generalized Langevin equations (GLEs) can be systematically derived via dimensional reduction from high-dimensional microscopic systems. For linear models the derivation can either be based on projection operator techniques such as the Mori-Zwanzig (MZ) formalism or by "integrating out" the bath degrees of freedom. Based on exact analytical results we show that both routes can lead to fundamentally different GLEs and that the origin of these differences is based inherently on the non-equilibrium nature of the microscopic stochastic model. The most important conceptional difference between the …
We present a numerical method to compute non-equilibrium memory kernels based on experimental data or molecular dynamics simulations. The procedure uses a recasting of the non-stationary generalized Langevin equation, in which we expand the memory kernel in a series that can be reconstructed iteratively. Each term in the series can be computed based solely on knowledge of the two-time auto-correlation function of the observable of interest. As a proof of principle, we apply the method to crystallization from a super-cooled Lennard Jones melt. We analyze the nucleation and growth dynamics of cr…
We address aspects of coarse-graining in classical Statistical Physics from the viewpoint of the symplectic non-squeezing theorem. We make some comments regarding the implications of the symplectic non-squeezing theorem for the BBGKY hierarchy. We also see the cubic cells appearing in coarse-graining as a direct consequence of the uniqueness of Hofer's metric on the group of Hamiltonian diffeomorphisms of the phase space.
Recently a non-empirical stochastic walker algorithm has been developed to search for the minimum-energy escape paths (MEP) from the minima of the potential surface [J. Phys. Soc. Jpn. 87, 063801 (2018)]. This algorithm is novel in that it tracks the MEP monotonically and does not use the whole Hessian matrix but only gradient and Laplacian of the potential. In this work, we implement an MPI-parallelized version of this algorithm in a simple way. We also explore efficient ways to reduce the number of walkers required for the accurate tracking of the MEP and generate initial positions automatic…
Coarse-grained (CG) models are simplified representations of soft matter systems that are commonly employed to overcome size and time limitations in computational studies. Many approaches have been developed to construct and parametrise such effective models for a variety of systems of natural as well as artificial origin. However, while extremely accurate in reproducing the stationary and equilibrium observables obtained with more detailed representations, CG models generally fail to preserve the original time scales of the reference system, and hence its dynamical properties. In order to imp…
The classical theory of Brownian dynamics follows from coarse-graining the underlying linearized fluctuating hydrodynamics of the solvent. We extend this procedure to globally non-isothermal conditions, requiring only a local thermal equilibration of the solvent. Starting from the conservation laws, we establish the stochastic equations of motion for the fluid momentum fluctuations in the presence of a suspended Brownian particle. These are then contracted to the non-isothermal generalized Langevin description of the suspended particle alone, for which the coupling to stochastic temperature fl…
A Langevin equation with state-dependent random force is considered. When the Helmholtz free energy is a nonincreasing function of time (the H-theorem), a generalized Einstein relation is obtained. A stochastic process of the Nosé--Hoover method is discussed on the basis of the Markovian approximation. It is found that the generalized Einstein relation holds for the Fokker--Planck equation associated with the stochastic Nosé--Hoover equation. The present result indicates that the Nosé--Hoover dynamics coarse-grained with time satisfies the H-theorem and therefore works as a heat bath.
