A three-manifold equipped with a Heegaard diagram can be used to set up a Floer homology theory whose differential counts pseudo-holomorphic disks in the $g$-fold symmetric product of the Heegaard surface. This leads to a topological invariant for three-manifolds, Heegaard Floer homology, which is functorial under cobordisms. In this survey article, we sketch this construction and describe some of its topological applications.
This is the third of five papers that construct an isomorphism between the Seiberg-Witten Floer homology and the Heegaard Floer homology of a given compact, oriented 3-manifold. The isomorphism is given as a composition of three isomorphisms; the first of these relates a version of embedded contact homology on an an auxillary manifold to the Heegaard Floer homology on the original. This paper describes the relationship between the differential on the embedded contact homology chain complex and the differential on the Heegaard Floer chain complex. The paper also describes the relationship betwe…
This is the second of five papers that construct an isomorphism between the Seiberg-Witten Floer homology and the Heegaard Floer homology of a given compact, oriented 3-manifold. The isomorphism is given as a composition of three isomorphisms; the first of these relates a version of embedded contact homology on an an auxillary manifold to the Heegaard Floer homology on the original. This paper describes this auxilliary manifold, its geometry, and the relationship between the generators of the embedded contact homology chain complex and those of the Heegaard Floer chain complex. The pseudoholom…
We review the use of grid diagrams in the development of Heegaard Floer theory. We describe the construction of the combinatorial link Floer complex, and the resulting algorithm for unknot detection. We also explain how grid diagrams can be used to show that the Heegaard Floer invariants of 3-manifolds and 4-manifolds are algorithmically computable (mod 2).
We give combinatorial descriptions of the Heegaard Floer homology groups for arbitrary three-manifolds (with coefficients in Z/2). The descriptions are based on presenting the three-manifold as an integer surgery on a link in the three-sphere, and then using a grid diagram for the link. We also give combinatorial descriptions of the mod 2 Ozsvath-Szabo mixed invariants of closed four-manifolds, in terms of grid diagrams.
We describe some of the algebra underlying the decomposition of planar grid diagrams. This provides a useful toy model for an extension of Heegaard Floer homology to 3-manifolds with parametrized boundary. This paper is meant to serve as a gentle introduction to the subject, and does not itself have immediate topological applications.
We prove that, like the Seiberg-Witten monopole homology, the Heegaard Floer homology for a three-manifold determines its Thurston norm. As a consequence, we show that knot Floer homology detects the genus of a knot. This leads to new proofs of certain results previously obtained using Seiberg-Witten monopole Floer homology (in collaboration with Kronheimer and Mrowka). It also leads to a purely Morse-theoretic interpretation of the genus of a knot. The method of proof shows that the canonical element of Heegaard Floer homology associated to a weakly symplectically fillable contact structure i…
We review the construction of Heegaard Floer homology for closed three-manifolds and also for knots and links in the three-sphere. We also discuss three applications of this invariant to knot theory: studying the Thurston norm of a link complement, the slice genus of a knot, and the unknotting number of a knot. We emphasize the application to the Thurston norm, and illustrate the theory in the case of the Conway link.
In this brief note, we give an explicit sequence of Heegaard moves interpolating between local versions of the Kauffman-states Heegaard diagram and the planar Heegaard diagram used in knot Floer homology, and show how these local moves can be used to go between the global versions of the Heegaard diagrams.
We consider a stabilized version of hat Heegaard Floer homology of a 3-manifold Y (i.e. the U=0 variant of Heegaard Floer homology for closed 3-manifolds). We give a combinatorial algorithm for constructing this invariant, starting from a Heegaard decomposition for Y, and give a combinatorial proof of its invariance properties.
We extend Perutz's Lagrangian matching invariants to 3-manifolds which are not necessarily fibred using the technology of holomorphic quilts. We prove an isomorphism of these invariants with Ozsvath-Szabo's Heegaard Floer invariants for certain extremal spin^c structures. As applications, we give new calculations of Heegaard Floer homology of certain classes of 3-manifolds, and a characterization of Juhasz's sutured Floer homology.
We reformulate Heegaard Floer homology in terms of holomorphic curves in the cylindrical manifold Sigma x [0,1] x R, where Sigma is the Heegaard surface, instead of Sym^g(Sigma). We then show that the entire invariance proof can be carried out in our setting. In the process, we derive a new formula for the index of the dbar-operator in Heegaard Floer homology, and shorten several proofs. After proving invariance, we show that our construction is equivalent to the original construction of Ozsvath-Szabo. We conclude with a discussion of elaborations of Heegaard Floer homology suggested by our co…
Suppose H is an admissible Heegaard diagram for a balanced sutured manifold (M,γ). We prove that the number of generators of the associated sutured Heegaard Floer complex is an upper bound on the dimension of the sutured instanton homology of (M,γ). It follows, in particular, that strong L-spaces are instanton L-spaces.
We deal with Matveev complexity of compact orientable 3-manifolds represented via Heegaard diagrams. This lead us to the definition of modified Heegaard complexity of Heegaard diagrams and of manifolds. We define a class of manifolds which are generalizations of Dunwoody manifolds, including cyclic branched coverings of two-bridge knots and links, torus knots, some pretzel knots, and some theta-graphs. Using modified Heegaard complexity, we obtain upper bounds for their Matveev complexity, which linearly depend on the order of the covering. Moreover, using homology arguments due to Matveev and…
The idea of computing Matveev complexity by using Heegaard decompositions has been recently developed by two different approaches: the first one for closed 3-manifolds via crystallization theory, yielding the notion of Gem-Matveev complexity; the other one for compact orientable 3-manifolds via generalized Heegaard diagrams, yielding the notion of modified Heegaard complexity. In this paper we extend to the non-orientable case the definition of modified Heegaard complexity and prove that for closed 3-manifolds Gem-Matveev complexity and modified Heegaard complexity coincide. Hence, they turn o…
The twisted face-pairing construction of our earlier papers gives an efficient way of generating, mechanically and with little effort, myriads of relatively simple face-pairing descriptions of interesting closed 3-manifolds. The corresponding description in terms of surgery, or Dehn-filling, reveals the twist construction as a carefully organized surgery on a link. In this paper, we work out the relationship between the twisted face-pairing description of closed 3-manifolds and the more common descriptions by surgery and Heegaard diagrams. We show that all Heegaard diagrams have a natural deco…
We study a class of 3-manifolds called strong L-spaces, which by definition admit a certain type of Heegaard diagram that is particularly simple from the perspective of Heegaard Floer homology. We provide evidence for the possibility that every strong L-space is the branched double cover of an alternating link in the three-sphere. For example, we establish this fact for a strong L-space admitting a strong Heegaard diagram of genus two via an explicit classification. We also show that there exist finitely many strong L-spaces with bounded order of first homology; for instance, through order eig…
We define sutured Heegaard diagrams for null-homologous knots in 3-manifolds. These diagrams are useful for computing the knot Floer homology at the top filtration level. As an application, we give a formula for the knot Floer homology of a Murasugi sum. Our result echoes Gabai's earlier works. We also show that for so-called 'semifibred' satellite knots, the top filtration term of the knot Floer homology is isomorphic to the counterpart of the companion.

We provide an intergral lift of the combinatorial definition of Heegaard Floer homology for nice diagrams, and show that the proof of independence using convenient diagrams adapts to this setting.
We show that if $V^3$ is a handlebody in $\R^3$, with curves $J_1, ..., J_g \subset \partial V$ which are the attaching curves for a Heegaard splitting of a homology sphere, then there exists a homeomorphism $h\colon V \to V$ so that each of the curves $h(J_i)$ bounds an orientable surface in $\R^3 - int(V)$. This leads to a new characterization of homology spheres and also contradicts a remark of Haken (in 1969) regarding the Poincaré homology sphere.
A (1,1) knot K in a 3-manifold M is a knot that intersects each solid torus of a genus 1 Heegaard splitting of M in a single trivial arc. Choi and Ko developed a parameterization of this family of knots by a four-tuple of integers, which they call Schubert's normal form. This article presents an algorithm for constructing a doubly-pointed Heegaard diagram compatible with K, given a Schubert's normal form for K. The construction, coupled with results of Ozsváth and Szabó, provides a practical way to compute knot Floer homology groups for (1,1) knots. The construction uses train tracks, and its …
We define polynomial tangle invariants $\nabla_T^s$ via Kauffman states and Alexander codes and investigate some of their properties. In particular, we prove symmetry relations for $\nabla_T^s$ of 4-ended tangles and deduce that the multivariable Alexander polynomial is invariant under Conway mutation. The invariants $\nabla_T^s$ can be interpreted naturally via Heegaard diagrams for tangles. This leads to a categorified version of $\nabla_T^s$: a Heegaard Floer homology $\widehat{\operatorname{HFT}}$ for tangles, which we define as a bordered sutured invariant. We discuss a bigrading on $\wid…
Given a diagram of a link K in S^3, we write down a Heegaard diagram for the branched-double cover Sigma(K). The generators of the associated Heegaard Floer chain complex correspond to Kauffman states of the link diagram. Using this model we make some computations of the homology \hat{HF}(Sigma(K)) as a graded group. We also conjecture the existence of a delta-grading on \hat{HF}(Sigma(K)) analogous to the delta-grading on knot Floer and Khovanov homology.
Sarkar and Wang proved that the hat version of Heegaard Floer homology group of a closed oriented 3-manifold is combinatorial starting from an arbitrary nice Heegaard diagram and in fact every closed oriented 3-manifold admits such a Heegaard diagram. Plamenevskaya showed that the contact Ozsvath-Szabo invariant is combinatorial once we are given an open book decomposition compatible with a contact structure. The idea is to combine the algorithm of Sarkar and Wang with the recent description of the contact Ozsvath-Szabo invariant due to Honda, Kazez and Matic. Here we simply observe that the h…
We find all Heegaard diagrams with the property "alternating" or "weakly alternating" on a genus two orientable closed surface. Using these diagrams we give infinitely many genus two 3--manifolds, each admits an automorphism whose non-wondering set consists of two Williams solenoids, one attractor and one repeller. These manifolds contain half of Prism manifolds, Poincaré's homology 3--sphere and many other Seifert manifolds, all integer Dehn surgeries on the figure eight knot, also many connected sums. The result shows that many kinds of 3--manifolds admit a kind of "translation" with certain…
These are the lecture notes for a course on Heegaard Floer homology held at PCMI in Summer 2019. We describe Heegaard diagrams, Heegaard Floer homology, knot Floer homology, and the relationship between the knot and 3-manifold invariants.
We give a parity condition of a Heegaard diagram to show that it is unstabilized. This improves the result of [5]. As an application, we construct unstabilized Heegaard splittings by Dehn twists on any given Heegaard splitting.
The Theta invariant is the simplest 3-manifold invariant defined with configuration space integrals. It is actually an invariant of rational homology spheres equipped with a combing over the complement of a point. It can be computed as the algebraic intersection of three propagators associated to a given combing X in the 2-point configuration space of a Q-sphere M. These propagators represent the linking form of M so that $Θ(M,X)$ can be thought of as the cube of the linking form of M with respect to the combing X. The Theta invariant is the sum of $6 λ(M)$ and $p\_1(X)/4$, where $λ$ denotes t…
We show that every 3--manifold admits a Heegaard diagram in which a truncated version of Heegaard Floer homology (when the holomorpic disks pass through the basepoints at most once) can be computed combinatorially.
The $\mathbb{Z}_{2}$-equivariant Heegaard Floer cohomlogy $\widehat{HF}_{\mathbb{Z}_{2}}(Σ(K))$ of a knot $K$ in $S^{3}$, constructed by Hendricks, Lipshitz, and Sarkar, is an isotopy invariant which is defined using bridge diagrams of $K$ drawn on a sphere. We prove that $\widehat{HF}_{\mathbb{Z}_{2}}(Σ(K))$ can be computed from knot Heegaard diagrams of $K$ and show that it is a strong Heegaard invariant. As a topolocial application, we construct a transverse knot invariant $\hat{\mathcal{T}}_{\mathbb{Z}_{2}}(K)$ as an element of $\widehat{HFK}_{\mathbb{Z}_{2}}(Σ(K),K)$, which is a refinemen…
Given a grid presentation of a knot (or link) K in the three-sphere, we describe a Heegaard diagram for the knot complement in which the Heegaard surface is a torus and all elementary domains are squares. Using this diagram, we obtain a purely combinatorial description of the knot Floer homology of K.
We show that all versions of Heegaard Floer homology, link Floer homology, and sutured Floer homology are natural. That is, they assign concrete groups to each based 3-manifold, based link, and balanced sutured manifold, respectively. Furthermore, we functorially assign isomorphisms to (based) diffeomorphisms, and show that this assignment is isotopy invariant. The proof relies on finding a simple generating set for the fundamental group of the "space of Heegaard diagrams," and then showing that Heegaard Floer homology has no monodromy around these generators. In fact, this allows us to give s…
This paper establishes a new technique that enables us to access some fundamental structural properties of instanton Floer homology. As an application, we establish, for the first time, a relation between the instanton Floer homology of a $3$-manifold or a null-homologous knot inside a $3$-manifold and the Heegaard diagram of that $3$-manifold or knot. We further use this relation to compute the instanton knot homology of some families of $(1,1)$-knots, including all torus knots in $S^3$, which were mostly unknown before. As a second application, we also study the relation between the instanto…
Lipshitz, Ozsváth and Thurston defined a bordered Heegaard Floer invariant CFDA for 3-manifolds with two boundary components, including mapping cylinders for surface diffeomorphisms. We define a related invariant for certain 4-dimensional cobordisms with corners, by associating a morphism F from CFDA(f) to CFDA(g) to each such cobordism between two mapping cylinders f and g. Like the Ozsváth-Szabó invariants of cobordisms between closed 3-manifolds, this morphism arises from counting holomorphic triangles on Heegaard triples. We demonstrate that the homotopy class of the morphism F only depend…
In this paper we construct a Floer-homology invariant for a natural and wide class of sutured manifolds that we call balanced. This generalizes the Heegaard Floer hat theory of closed three-manifolds and links. Our invariant is unchanged under product decompositions and is zero for nontaut sutured manifolds. As an application, an invariant of Seifert surfaces is given and is computed in a few interesting cases.

The aim of this article is to introduce and study certain topological invariants for closed, oriented three-manifolds Y. These groups are relatively Z-graded Abelian groups associated to SpinC structures over Y. Given a genus g Heegaard splitting of Y, these theories are variants of the Lagrangian Floer homology for the g-fold symmetric product of the surface relative to certain totally real subspaces associated to the handlebodies.

Knot Floer homology is a knot invariant defined using holomorphic curves. In more recent work, taking cues from bordered Floer homology, the authors described another knot invariant, called "bordered knot Floer homology", which has an explicit algebraic and combinatorial construction. In the present paper, we extend the holomorphic theory to bordered Heegaard diagrams for partial knot projections, and establish a pairing result for gluing such diagrams, in the spirit of the pairing theorem of bordered Floer homology. After making some model calculations, we obtain an identification of a variant…
Let $X$ be a bundle over $S^1$ with fiber a 3--manifold $M$ and with monodromy $φ$. Gay and Kirby showed that if $φ$ fixes a genus $g$ Heegaard splitting of $M$ then $X$ has a genus $6g+1$ trisection. Genus $3g+1$ trisections have been found in certain special cases, such as the case where $φ$ is trivial, and it is known that trisections of genus lower than $3g+1$ cannot exist in general. We generalize these results to prove that there exists a trisection of genus $3g+1$ whenever $φ$ fixes a genus $g$ Heegaard surface of $M$. This means that $φ$ can be nontrivial, and can preserve or switch th…
