Detecting COVID-19 in computed tomography (CT) or radiography images has been proposed as a supplement to the definitive RT-PCR test. We present a deep learning ensemble for detecting COVID-19 infection, combining slice-based (2D) and volume-based (3D) approaches. The 2D system detects the infection on each CT slice independently, combining them to obtain the patient-level decision via different methods (averaging and long-short term memory networks). The 3D system takes the whole CT volume to arrive to the patient-level decision in one step. A new high resolution chest CT scan dataset, called the IST-C dataset, is also collected in this work. The proposed ensemble, called IST-CovNet, obtains 90.80% accuracy and 0.95 AUC score overall on the IST-C dataset in detecting COVID-19 among normal controls and other types of lung pathologies; and 93.69% accuracy and 0.99 AUC score on the publicly available MosMed dataset that consists of COVID-19 scans and normal controls only. The system is deployed at Istanbul University Cerrahpasa School of Medicine.

Novel Coronavirus (COVID-19) has drastically overwhelmed more than 200 countries affecting millions and claiming almost 1 million lives, since its emergence in late 2019. This highly contagious disease can easily spread, and if not controlled in a timely fashion, can rapidly incapacitate healthcare systems. The current standard diagnosis method, the Reverse Transcription Polymerase Chain Reaction (RT- PCR), is time consuming, and subject to low sensitivity. Chest Radiograph (CXR), the first imaging modality to be used, is readily available and gives immediate results. However, it has notorious…

Research studies of artificial intelligence models in medical imaging have been hampered by poor generalization. This problem has been especially concerning over the last year with numerous applications of deep learning for COVID-19 diagnosis. Virtual imaging trials (VITs) could provide a solution for objective evaluation of these models. In this work utilizing the VITs, we created the CVIT-COVID dataset including 180 virtually imaged computed tomography (CT) images from simulated COVID-19 and normal phantom models under different COVID-19 morphology and imaging properties. We evaluated the pe…

Amidst the ongoing pandemic, several studies have shown that COVID-19 classification and grading using computed tomography (CT) images can be automated with convolutional neural networks (CNNs). Many of these studies focused on reporting initial results of algorithms that were assembled from commonly used components. The choice of these components was often pragmatic rather than systematic. For instance, several studies used 2D CNNs even though these might not be optimal for handling 3D CT volumes. This paper identifies a variety of components that increase the performance of CNN-based algorit…

Quantitative lung measures derived from computed tomography (CT) have been demonstrated to improve prognostication in coronavirus disease (COVID-19) patients, but are not part of the clinical routine since required manual segmentation of lung lesions is prohibitively time-consuming. We propose a new fully automated deep learning framework for rapid quantification and differentiation between lung lesions in COVID-19 pneumonia from both contrast and non-contrast CT images using convolutional Long Short-Term Memory (ConvLSTM) networks. Chest X-rays of coronavirus disease 2019 (COVID-19) patients are frequently obtained to determine the extent of lung disease and are a valuable source of data for creating artificial intelligence models. Most work to date assessing disease severity on chest imaging has focused on segmenting computed tomography (CT) images; however, given that CTs are performed much less frequently than chest X-rays for COVID-19 patients, automated lung lesion segmentation on chest X-rays could be clinically valuable. There currently exists a universal shortage of chest X-rays with ground truth COVID-19 lung le…

Computed Tomography (CT) is an imaging technique where information about an object are collected at different angles (called projections or scans). Then the cross-sectional image showing the internal structure of the slice is produced by solving an inverse problem. Limited by certain factors such as radiation dosage, projection angles, the produced images can be noisy or contain artifacts. Inspired by the success of transformer for natural language processing, the core idea of this preliminary study is to consider a projection of tomography as a word token, and the whole scan of the cross-sect…

We investigate adaptive design based on a single sparse pilot scan for generating effective scanning strategies for computed tomography reconstruction. We propose a novel approach using the linearised deep image prior. It allows incorporating information from the pilot measurements into the angle selection criteria, while maintaining the tractability of a conjugate Gaussian-linear model. On a synthetically generated dataset with preferential directions, linearised DIP design allows reducing the number of scans by up to 30% relative to an equidistant angle baseline.

In the past decades, Computed Tomography (CT) has established itself as one of the most important imaging techniques in medicine. Today, the applicability of CT is only limited by the deposited radiation dose, reduction of which manifests in noisy or incomplete measurements. Thus, the need for robust reconstruction algorithms arises. In this work, we learn a parametric regularizer with a global receptive field by maximizing it's likelihood on reference CT data. Due to this unsupervised learning strategy, our trained regularizer truly represents higher-level domain statistics, which we empirica…
Classic algebraic reconstruction technology (ART) for computed tomography requires pre-determined weights of the voxels for projecting pixel values. However, such weight cannot be accurately obtained due to the limitation of the physical understanding and computation resources. In this study, we propose a semi-case-wise learning-based method named Weight Encode Reconstruction Network (WERNet) to tackle the issues mentioned above. The model is trained in a self-supervised manner without the label of a voxel set. It contains two branches, including the voxel weight encoder and the voxel attentio…

The clinical symptoms of pulmonary embolism (PE) are very diverse and non-specific, which makes it difficult to diagnose. In addition, pulmonary embolism has multiple triggers and is one of the major causes of vascular death. Therefore, if it can be detected and treated quickly, it can significantly reduce the risk of death in hospitalized patients. In the detection process, the cost of computed tomography pulmonary angiography (CTPA) is high, and angiography requires the injection of contrast agents, which increase the risk of damage to the patient. Therefore, this study will use a deep learn…

Lung cancer is the most common form of cancer found worldwide with a high mortality rate. Early detection of pulmonary nodules by screening with a low-dose computed tomography (CT) scan is crucial for its effective clinical management. Nodules which are symptomatic of malignancy occupy about 0.0125 - 0.025\% of volume in a CT scan of a patient. Manual screening of all slices is a tedious task and presents a high risk of human errors. To tackle this problem we propose a computationally efficient two stage framework. In the first stage, a convolutional neural network (CNN) trained adversarially …
In this work, we investigate the application of deep learning methods for computed tomography in the context of having a low-data regime. As motivation, we review some of the existing approaches and obtain quantitative results after training them with different amounts of data. We find that the learned primal-dual has an outstanding performance in terms of reconstruction quality and data efficiency. However, in general, end-to-end learned methods have two issues: a) lack of classical guarantees in inverse problems and b) lack of generalization when not trained with enough data. To overcome the…

This paper describes the mathematical structure of the ill-posed nonlinear inverse problem of low-dose dental cone-beam computed tomography (CBCT) and explains the advantages of a deep learning-based approach to the reconstruction of computed tomography images over conventional regularization methods. This paper explains the underlying reasons why dental CBCT is more ill-posed than standard computed tomography. Despite this severe ill-posedness, the demand for dental CBCT systems is rapidly growing because of their cost competitiveness and low radiation dose. We then describe the limitations o…
In this paper, the Primal-Dual UNet for sparse view CT reconstruction is modified to be applicable to cone beam projections and perform reconstructions of entire volumes instead of slices. Experiments show that the PSNR of the proposed method is increased by 10dB compared to the direct FDK reconstruction and almost 3dB compared to the modified original Primal-Dual Network when using only 23 projections. The presented network is not optimized wrt. memory consumption or hyperparameters but merely serves as a proof of concept and is limited to low resolution projections and volumes.

Quantitative cancer image analysis relies on the accurate delineation of tumours, a very specialised and time-consuming task. For this reason, methods for automated segmentation of tumours in medical imaging have been extensively developed in recent years, being Computed Tomography one of the most popular imaging modalities explored. However, the large amount of 3D voxels in a typical scan is prohibitive for the entire volume to be analysed at once in conventional hardware. To overcome this issue, the processes of downsampling and/or resampling are generally implemented when using traditional …

To address this issue, we build an open-sourced dataset -- COVID-CT, which contains 349 COVID-19 CT images from 216 patients and 463 non-COVID-19 CTs. The utility of this dataset is confirmed by a senior radiologist who has been diagnosing and treating COVID-19 patients since the outbrea…

In computed tomography, the reconstruction is typically obtained on a voxel grid. In this work, however, we propose a mesh-based reconstruction method. For tomographic problems, 3D meshes have mostly been studied to simulate data acquisition, but not for reconstruction, for which a 3D mesh means the inverse process of estimating shapes from projections. In this paper, we propose a differentiable forward model for 3D meshes that bridge the gap between the forward model for 3D surfaces and optimization. We view the forward projection as a rendering process, and make it differentiable by extendin…
An algorithm is presented for constructing high-order signed distance fields for two phase materials imaged with computed tomography. The signed distance field is high-order in that it is free of the quantization artifact associated with the distance transform of sampled signals. The narrowband is solved using a closest point algorithm extended for implicit embeddings that are not a signed distance field. The high-order fast sweeping algorithm is used to extend the narrowband to the remainder of the domain. The order of accuracy of the narrowband and extension methods are verified on ideal imp…

These developments have come at a time when greater availability of powerful computational resources and growing concerns over the health risks of the ionizing radiation encourage research o…

Multi-energy computed tomography (CT) with photon counting detectors (PCDs) enables spectral imaging as PCDs can assign the incoming photons to specific energy channels. However, PCDs with many spectral channels drastically increase the computational complexity of the CT reconstruction, and bespoke reconstruction algorithms need fine-tuning to varying noise statistics. \rev{Especially if many projections are taken, a large amount of data has to be collected and stored. Sparse view CT is one solution for data reduction. However, these issues are especially exacerbated when sparse imaging scenar…

In computed tomography (CT), data truncation is a common problem. Images reconstructed by the standard filtered back-projection algorithm from truncated data suffer from cupping artifacts inside the field-of-view (FOV), while anatomical structures are severely distorted or missing outside the FOV. Deep learning, particularly the U-Net, has been applied to extend the FOV as a post-processing method. Since image-to-image prediction neglects the data fidelity to measured projection data, incorrect structures, even inside the FOV, might be reconstructed by such an approach. Therefore, generating r…
