Image models are central to all image processing tasks. The great advancements in digital image processing would not have been made possible without powerful models which, themselves, have evolved over time. In the past decade, patch-based models have emerged as one of the most effective models for natural images. Patch-based methods have outperformed other competing methods in many image processing tasks. These developments have come at a time when greater availability of powerful computational resources and growing concerns over the health risks of the ionizing radiation encourage research on image processing algorithms for computed tomography (CT). The goal of this paper is to explain the principles of patch-based methods and to review some of their recent applications in CT. We review the central concepts in patch-based image processing and explain some of the state-of-the-art algorithms, with a focus on aspects that are more relevant to CT. Then, we review some of the recent application of patch-based methods in CT.

Quantitative cancer image analysis relies on the accurate delineation of tumours, a very specialised and time-consuming task. For this reason, methods for automated segmentation of tumours in medical imaging have been extensively developed in recent years, being Computed Tomography one of the most popular imaging modalities explored. However, the large amount of 3D voxels in a typical scan is prohibitive for the entire volume to be analysed at once in conventional hardware. To overcome this issue, the processes of downsampling and/or resampling are generally implemented when using traditional …

In computed tomography, the reconstruction is typically obtained on a voxel grid. In this work, however, we propose a mesh-based reconstruction method. For tomographic problems, 3D meshes have mostly been studied to simulate data acquisition, but not for reconstruction, for which a 3D mesh means the inverse process of estimating shapes from projections. In this paper, we propose a differentiable forward model for 3D meshes that bridge the gap between the forward model for 3D surfaces and optimization. We view the forward projection as a rendering process, and make it differentiable by extendin…
An algorithm is presented for constructing high-order signed distance fields for two phase materials imaged with computed tomography. The signed distance field is high-order in that it is free of the quantization artifact associated with the distance transform of sampled signals. The narrowband is solved using a closest point algorithm extended for implicit embeddings that are not a signed distance field. The high-order fast sweeping algorithm is used to extend the narrowband to the remainder of the domain. The order of accuracy of the narrowband and extension methods are verified on ideal imp…

This paper describes the mathematical structure of the ill-posed nonlinear inverse problem of low-dose dental cone-beam computed tomography (CBCT) and explains the advantages of a deep learning-based approach to the reconstruction of computed tomography images over conventional regularization methods. This paper explains the underlying reasons why dental CBCT is more ill-posed than standard computed tomography. Despite this severe ill-posedness, the demand for dental CBCT systems is rapidly growing because of their cost competitiveness and low radiation dose. We then describe the limitations o…
With more than 60,000 deaths annually in the United States, Pulmonary Embolism (PE) is among the most fatal cardiovascular diseases. It is caused by an artery blockage in the lung; confirming its presence is time-consuming and is prone to over-diagnosis. In this study we propose a two-stage attention-based CNN-LSTM network for predicting PE, its associated type (chronic, acute) and corresponding location (leftsided, rightsided or central) on computed tomography (CT) examinations. Osteoporosis is a common bone disease that increases the risk of bone fracture. Hip-fracture risk screening methods based on finite element analysis depend on segmented computed tomography (CT) images; however, current femur segmentation methods require manual delineations of large data sets. Here we propose a deep neural network for fully automated, accurate, and fast segmentation of the proximal femur from CT. Evaluation on a set of 1147 proximal femurs with ground truth segmentations demonstrates that our method is apt for hip-fracture risk screening, bringing us one step closer to a clinic…

Cancer patients have a higher risk of cardiovascular disease (CVD) mortality than the general population. Low dose computed tomography (LDCT) for lung cancer screening offers an opportunity for simultaneous CVD risk estimation in at-risk patients. Our deep learning CVD risk prediction model, trained with 30,286 LDCTs from the National Lung Cancer Screening Trial, achieved an area under the curve (AUC) of 0.871 on a separate test set of 2,085 subjects and identified patients with high CVD mortality risks (AUC of 0.768). In this paper, we first propose a variational model for the limited-angle computed tomography (CT) image reconstruction and then convert the model into an end-to-end deep network. We use the penalty method to solve the model and divide it into three iterative subproblems, where the first subproblem completes the sinograms by utilizing the prior information of sinograms in the frequency domain and the second refines the CT images by using the prior information of CT images in the spatial domain, and the last merges the outputs of the first two subproblems. In each iteration, we use the convoluti…

Filtered back projection (FBP) is a commonly used technique in tomographic image reconstruction demonstrating acceptable quality. The classical direct implementations of this algorithm require the execution of $Θ(N^3)$ operations, where $N$ is the linear size of the 2D slice. Recent approaches including reconstruction via the Fourier slice theorem require $Θ(N^2\log N)$ multiplication operations. In this paper, we propose a novel approach that reduces the computational complexity of the algorithm to $Θ(N^2\log N)$ addition operations avoiding Fourier space. For speeding up the convolution, ram…

Computed Tomography (CT) is an imaging technique where information about an object are collected at different angles (called projections or scans). Then the cross-sectional image showing the internal structure of the slice is produced by solving an inverse problem. Limited by certain factors such as radiation dosage, projection angles, the produced images can be noisy or contain artifacts. Inspired by the success of transformer for natural language processing, the core idea of this preliminary study is to consider a projection of tomography as a word token, and the whole scan of the cross-sect…

We investigate adaptive design based on a single sparse pilot scan for generating effective scanning strategies for computed tomography reconstruction. We propose a novel approach using the linearised deep image prior. It allows incorporating information from the pilot measurements into the angle selection criteria, while maintaining the tractability of a conjugate Gaussian-linear model. On a synthetically generated dataset with preferential directions, linearised DIP design allows reducing the number of scans by up to 30% relative to an equidistant angle baseline.
In this work, we investigate the application of deep learning methods for computed tomography in the context of having a low-data regime. As motivation, we review some of the existing approaches and obtain quantitative results after training them with different amounts of data. We find that the learned primal-dual has an outstanding performance in terms of reconstruction quality and data efficiency. However, in general, end-to-end learned methods have two issues: a) lack of classical guarantees in inverse problems and b) lack of generalization when not trained with enough data. To overcome the…
Lesions are injuries and abnormal tissues in the human body. Detecting lesions in 3D Computed Tomography (CT) scans can be time-consuming even for very experienced physicians and radiologists. In recent years, CNN based lesion detectors have demonstrated huge potentials. Most of current state-of-the-art lesion detectors employ anchors to enumerate all possible bounding boxes with respect to the dataset in process. This anchor mechanism greatly improves the detection performance while also constraining the generalization ability of detectors. In this paper, we propose an anchor-free lesion dete…

In the past decades, Computed Tomography (CT) has established itself as one of the most important imaging techniques in medicine. Today, the applicability of CT is only limited by the deposited radiation dose, reduction of which manifests in noisy or incomplete measurements. Thus, the need for robust reconstruction algorithms arises. In this work, we learn a parametric regularizer with a global receptive field by maximizing it's likelihood on reference CT data. Due to this unsupervised learning strategy, our trained regularizer truly represents higher-level domain statistics, which we empirica…

The clinical symptoms of pulmonary embolism (PE) are very diverse and non-specific, which makes it difficult to diagnose. In addition, pulmonary embolism has multiple triggers and is one of the major causes of vascular death. Therefore, if it can be detected and treated quickly, it can significantly reduce the risk of death in hospitalized patients. In the detection process, the cost of computed tomography pulmonary angiography (CTPA) is high, and angiography requires the injection of contrast agents, which increase the risk of damage to the patient. Therefore, this study will use a deep learn…

Lung cancer is the most common form of cancer found worldwide with a high mortality rate. Early detection of pulmonary nodules by screening with a low-dose computed tomography (CT) scan is crucial for its effective clinical management. Nodules which are symptomatic of malignancy occupy about 0.0125 - 0.025\% of volume in a CT scan of a patient. Manual screening of all slices is a tedious task and presents a high risk of human errors. To tackle this problem we propose a computationally efficient two stage framework. In the first stage, a convolutional neural network (CNN) trained adversarially …
In computed tomography (CT), data truncation is a common problem. Images reconstructed by the standard filtered back-projection algorithm from truncated data suffer from cupping artifacts inside the field-of-view (FOV), while anatomical structures are severely distorted or missing outside the FOV. Deep learning, particularly the U-Net, has been applied to extend the FOV as a post-processing method. Since image-to-image prediction neglects the data fidelity to measured projection data, incorrect structures, even inside the FOV, might be reconstructed by such an approach. Therefore, generating r…

Another, more powerful fusion rule, is based on a neural network trained off-line with a high-quality training set of images. Two types of linear reconstruction algorithms for the preliminary images are employed for two different reconstruction tasks. For an entire image reconstruction from full projection data, t…

In this paper, the Primal-Dual UNet for sparse view CT reconstruction is modified to be applicable to cone beam projections and perform reconstructions of entire volumes instead of slices. Experiments show that the PSNR of the proposed method is increased by 10dB compared to the direct FDK reconstruction and almost 3dB compared to the modified original Primal-Dual Network when using only 23 projections. The presented network is not optimized wrt. memory consumption or hyperparameters but merely serves as a proof of concept and is limited to low resolution projections and volumes.
