Scandium fluoride (ScF3) belongs to a class of negative thermal expansion (NTE) materials. It shows a strong lattice contraction up to about 1000 K switching to expansion at higher temperatures. Here the NTE effect in ScF3 is studied in the temperature range from 300 K to 1600 K using ab initio molecular dynamics (AIMD) simulations in the isothermal-isobaric (NpT) ensemble. The temperature dependence of the lattice constant, inter-atomic Sc-F-Sc bond angle distributions and the Sc-F and Sc-Sc radial distribution functions is obtained as a function of supercell size from 2a x 2a x 2a to 5a x 5a x 5a where a is the lattice parameter of ScF3. A comparison with the experimental Sc K-edge EXAFS data at 600 K is used to validate the accuracy of the AIMD simulations. Our results suggest that the AIMD calculations are able to reproduce qualitatively the NTE effect in ScF3, however a supercell size larger than 2a x 2a x 2a should be used to account accurately for dynamic disorder. The origin of the NTE in ScF3 is explained by the interplay between expansion and rotation of ScF6 octahedra.
We present a systematic methodology for the accurate calculation of defect structures in supercells which we illustrate with a study of the neutral vacancy in silicon. This is a prototypical defect which has been studied extensively using ab initio methods, yet remarkably there is still no consensus about the energy or structure of this defect, or even whether the nearest neighbour atoms relax inwards or outwards. In this paper we show that the differences between previous calculations can be attributed to supercell convergence errors, and we demonstrate how to systematically reduce each such …
We present a first-principles approach for the computation of the magnetic Gibbs free energy of materials using magnetically constrained supercell calculations. Our approach is based on an adiabatic approximation of slowly varying local moment orientations, the so-called finite-temperature disordered local moment picture. It describes magnetic phase transitions and how electronic and/or magnetostructural mechanisms generate a discontinuous (first-order) character. We demonstrate that the statistical mechanics of the local moment orientations can be described by an affordable number of supercel…
We present ab initio calculations for single-atom vacancies in graphene. In agreement with earlier work, we find that vacancies are responsible for the magnetism recently observed experimentally, creating a center with net spin. For small supercells, there is a strong symmetry breaking in the supercell with respect to the perfect graphene structure, and this symmetry breaking is much smaller for larger supercells. The influence of the adsorption of H, O and N atoms on the spin center of the bare single-atom vacancy and its influence on the magnetism induced in these samples is investigated. A …
Predicting material properties of disordered systems remains a long-standing and formidable challenge in rational materials design. To address this issue, we introduce an automated software framework capable of modeling partial occupation within disordered materials using a high-throughput (HT) first principles approach. At the heart of the approach is the construction of supercells containing a virtually equivalent stoichiometry to the disordered material. All unique supercell permutations are enumerated and material properties of each are determined via HT electronic structure calculations. …
The magnetic and optical properties of titanium dichalcogenide compounds, TiX$_2$ (X = S, Se and Te) have been calculated by first principles calculations using density functional theory (DFT) as implemented in SIESTA code. A 3x3 supercell of the compounds is taken in this study to be able to tune the properties obtained from the unit cell of these compounds. With magnetic states (ferromagnetic nature) as the attained ground state, spin polarized calculations are performed to obtain the mentioned properties. Further, with spin polarization into effect, external electric field (along z-directio…
Many important ultrafast phenomena take place in the liquid phase. However, there is no practical theory to predict how liquids respond to intense light. Here, we propose an $ab~initio$ accurate method to study the non-perturbative interaction of intense pulses with a liquid target to investigate its high-harmonic emission. We consider the case of liquid water, but the method can be applied to any other liquid or amorphous system. The liquid water structure is reproduced using Car-Parrinello molecular dynamics simulations in a periodic supercell. Then, we employ real-time time-dependent densit…
The nitrogen-vacancy center in diamond is a promising candidate for realizing the spin qubits concept in quantum information. Even though this defect is known for a long time, its electronic structure and other properties have not yet been explored in detail. We study the properties of the nitrogen-vacancy center in diamond through density functional theory within the local spin density approximation, using supercell calculations. While this theory is strictly applicable for ground state properties, we are able to give an estimate for the energy sequence of the excited states of this defect. W…
We present a comparative study of different modeling approaches to the electronic properties of the $\textrm{Hf}_{0.05}\textrm{Nb}_{0.05}\textrm{Ta}_{0.8}\textrm{Ti}_{0.05}\textrm{Zr}_{0.05}$ high entropy alloy. Common to our modeling is the methodology to compute the one-particle Green's function in the framework of density functional theory. We demonstrate that the special quasi-random structures modeling and the supercell, i.e. the locally self-consistent multiple-scatering methods provide very similar results for the ground state properties such as the spectral function (density of states)…
In this study we discuss the performance of approximate SQS supercell models in describing the cubic elastic properties of B1 (rocksalt) Ti$_{0.5}$Al$_{0.5}$N alloy by using a symmetry based projection technique. We show on the example of Ti$_{0.5}$Al$_{0.5}$N alloy, that this projection technique can be used to align the differently shaped and sized SQS structures for a comparison in modeling elasticity. Moreover, we focus to accurately determine the cubic elastic constants and Zener's type elastic anisotropy of Ti$_{0.5}$Al$_{0.5}$N. Our best supercell model, that captures accurately both th…
The results of DFT supercell calculations of oxygen behavior upon the UN (001) and (110) surfaces as well as at the tilt grain boundary are presented. Oxygen adsorption, migration, incorporation into the surface N vacancies on (001) and (110) surfaces have been modeled using 2D slabs of different thicknesses and supercell sizes. The temperature dependences of the N vacancy formation energies and oxygen incorporation energies are calculated. We demonstrate that O atoms easily penetrate into UN surfaces and grain boundaries containing N vacancies, due to negative incorporation energies and a sma…
We present an ab initio DFT study of the magnetic moments that arise in graphite by creating single carbon vacancies in a 3-D graphite network, using a full potential, all electron, spin polarized electronic structure calculations. In previous reports the appearance of magnetic moments was explained in a 2-D graphene sheet just through the existence of the vacancies itself [1-5]. The dependence of the arising magnetic moment on the nature and geometry of the vacancies for different supercells is reported. We found that the highest value of magnetic moment is obtained for a 3x3x1 supercell and …
Ab initio calculations and a direct method are applied to derive the phonon dispersion relations and phonon density of states for the ZrC crystal. The results are in good agreement with neutron scattering data. The force constants are determined from the Hellmann-Feynman forces induced by atomic displacements in a 2x2x2 supercell. The elastic constants are found using the deformation method and successfully compare with experimental data.
Modeling point defects at an atomic scale requires careful treatment of the long-range atomic relaxations. This elastic field can strongly affect point defect properties calculated in atomistic simulations because of the finite size of the system under study. This is an important restriction for ab initio methods which are limited to a few hundred atoms. We propose an original approach coupling ab initio calculations and linear elasticity theory to obtain the properties of an isolated point defect for reduced supercell sizes. The reliability and benefit of our approach are demonstrated for thr…

Ab initio calculations and a direct method have been applied to derive the phonon dispersion curves and phonon density of states for the TiC crystal. The results are compared and found to be in a good agreement with the experimental neutron scattering data. The force constants have been determined from the Hellmann-Feynman forces induced by atomic displacements in the 2x2x2 supercell. The calculated phonon density of states suggests that vibrations of Ti atoms form acoustic branches, whereas the motion of C atoms is confined to optic branches. The elastic constants have been found using the de…
First-principles atomistic molecular dynamics simulation in the micro-canonical and canonical ensembles has been used to study the diffusion of interstitial hydrogen in $α$-iron. Hydrogen to Iron ratios between $θ=1/16 and 1/2 have been considered by locating interstitial hydrogen atoms at random positions in a $2 \times 2 \times 2$ supercell. We find that the average optimum absorption site and the barrier for diffusion depend on the concentration of interestitials. Iron Debye temperature decreases monotonically for increasing concentration of interstitial hydrogen, proving that iron-iron int…
Local aspects of magnetism of disordered FePt are investigated by ab initio fully relativistic full potential calculations, employing the supercell approach and the coherent potential approximation (CPA). The focus is on trends of the spin and orbital magnetic moments with chemical composition and with bond lengths around the Fe and Pt atoms. A small but distinct difference between average magnetic moments obtained when using the supercells and when relying on the CPA is identified and linked to the neglect of the Madelung potential in the CPA.
Using plane wave {\textit{ab-initio}} and Monte Carlo techniques, the Ni/Ni$_{3}$Al interfacial energy is studied and the results from the different techniques are critically compared. Two issues deserved special attention: the dependency of the interface energy with the supercell size, for the {\textit{ab-initio}} calculations, and the temperature dependence of the interface energy. The calculations show that from 0K up to 1000 K that energy decreases by 1 mJ/m$^2$.
Point defects in solids may realize solid state quantum bits. The spin-orbit coupling in these point defects plays a key role in the magneto-optical properties that determine the conditions of quantum bit operation. However, experimental data and methods do not directly yield this highly important data, particularly, for such complex systems where dynamic Jahn-Teller (DJT) effect damps the spin-orbit interaction. Here, we show for an exemplary quantum bit, nitrogen-vacancy (NV) center in diamond, that \emph{ab initio} supercell density functional theory provide quantitative prediction for the …
Electron-defect ($e$-d) interactions govern charge carrier dynamics at low temperature, where they limit the carrier mobility and give rise to phenomena of broad relevance in condensed matter physics. Ab initio calculations of $e$-d interactions are still in their infancy, mainly because they require large supercells and computationally expensive workflows. Here we develop an efficient ab initio approach for computing elastic $e$-d interactions, their associated $e$-d relaxation times (RTs), and the low-temperature defect-limited carrier mobility. The method is applied to silicon with simple n…
Hybrid quantum/classical techniques can flexibly couple ab initio simulations to an empirical or elastic medium to model materials systems that cannot be contained in small periodic supercells. However, due to electronic non-locality a total energy cannot be defined, meaning energy barriers cannot be calculated. We provide a general solution using the principle of virtual work in a modified nudged elastic band algorithm. Our method enables the first ab initio calculations of the kink formation energy for <100> edge dislocations in molybdenum and lattice trapping barriers to brittle fracture in…
The high efficiency of lead organo-metal-halide perovskite solar cells has raised many questions about the role of the methylammonium (MA) molecules in the Pb-I framework. Experiments indicate that the MA molecules are able to 'freely' spin around at room temperature even though they carry an intrinsic dipole moment. We have performed large supercell (2592 atoms) finite temperature ab-initio molecular dynamics calculations to study the correlation between the molecules in the framework. An underlying long range anti-ferroelectric ordering of the molecular dipoles is observed. The dynamical cor…
Ab initio simulations of dislocations are essential to build quantitative models of material strength, but the required system sizes are often at or beyond the limit of existing methods. Many important structures are thus missing in the training or validation of interatomic potentials, whilst studies of dislocation-defect interactions must mitigate the effect of strong periodic image interactions along the line direction. We show how these restrictions can be lifted through the use of linear machine learning potentials in hybrid simulations, where only a subset of atoms are governed by ab init…
In the substitutionally disordered narrow-gap semiconductor Pb_{1-x}Ge_xTe, a finite-temperature cubic-rhombohedral transition appears above a critical concentration $x \approx 0.005$. As a first step towards a first-principles investigation of this transition in the disordered system, a (hypothetical) ordered cubic Pb_3GeTe_4 supercell is studied. First principles density-functional calculations of total energies and linear response functions are performed using the conjugate-gradients method with ab initio pseudopotentials and a plane-wave basis set. Unstable modes in Pb_3GeTe_4 are found, d…
A theoretical study of the surface energy-loss function of freestanding Pb(111) thin films is presented, starting from the single monolayer case. The calculations are carried applying the linear response theory, with inclusion of the electron band structure by means of a first-principles pseudopotential approach using a supercell scheme. Quantum-size effects on the plasmon modes of the thinnest films are found in qualitative agreement with previous work based on the jellium model. For thicker films, results show a dispersionless mode at all thicknesses, in agreeement with electron energy-loss …
In this work we have studied the defect structure and corresponding defect concentration investigations through the theoretical, experimental and computational works on B2-type Fe-Al alloys. We have used ab initio framework in order to investigate the defect structure. To have a proper explanation for high defect concentration in B2-FeAl, we did not confine with point defect, but extend the work on defect complexes. The possible defect formation energies were calculated with the dependence of chemical potential and carefully investigated against supercell size and the effect of magnetism. The …
The thermal expansion behavior of metal fluorides can be tuned by choosing appropriate metal cation. We present ab-initio lattice dynamical studies on the metal fluorides (CaZrF6, MgZrF6 and SrZrF6) and identify the anharmonic phonon modes responsible for the negative thermal expansion in these materials. These phonons involve ZrF6 polyhedral rotational motion, which leads to large transverse amplitude of the vibrations of the fluorine atom in the Zr-F-Zr bond. The compounds with larger anisotropy in the thermal amplitude of the fluorine atoms show larger NTE behaviour. This has enabled to und…
In order to perform automated calculations of defect and dopant properties in semiconductors and insulators, we developed a software package, Defect and Dopant ab-initio Simulation Package (DASP), which is composed of four modules for calculating: (i) elemental chemical potentials, (ii) defect (dopant) formation energies and transition energy levels, (iii) defect and carrier densities and (iv) carrier dynamics properties of high-density defects. DASP uses the materials genome database for quick determination of competing secondary phases and calculation of the energy above convex hull when cal…
An ab initio LMTO approach and semi-empirical quantum chemical INDO method have been used for supercell calculations of basic point defects - F-type centers and hole polarons bound to cation vacancy - in partly covalent perovskite KNbO3. We predict the existence of both one-site and two-site (molecular) polarons with close absorption energies (~ 1 eV). The relevant experimental data are discussed and interpreted.
Finding the true magnetic structure at given external conditions is crucial for describing magnetic materials and predicting their properties. This is especially important for high-throughput screening of potentially good magnets that without adequate description of the magnetic structure may result in an enormous waste of computational resources. I introduce a method, which accurately and efficiently treats magnetic ordering in the course of standard first-principles calculations. The method is suitable for all temperatures and is based on Monte Carlo (MC) technique. At high temperatures MC i…
We investigated the structural and dynamical properties of a tetrahedrally coordinated crystalline ice from first principles based on density functional theory within the generalized gradient approximation with the projected augmented wave method. First, we report the structural behaviour of ice at finite temperatures based on the analysis of radial distribution functions obtained by molecular dynamics simulations. The results show how the ordering of the hydrogen bonding breaks down in the tetrahedral network of ice with entropy increase in agreement with the neutron diffraction data. We also…
In the last decade, computational studies of liquid water have mostly concentrated on ground state properties. However recent spectroscopic measurements have been used to infer the structure of water, and the interpretation of optical and x-ray spectra requires accurate theoretical models of excited electronic states, not only of the ground state. To this end, we investigate the electronic properties of water at ambient conditions using ab initio density functional theory within the generalized gradient approximation (DFT/GGA), focussing on the unoccupied subspace of Kohn-Sham eigenstates. We …
The thermal and lattice dynamical properties of seven silicon clathrate framework structures are investigated with ab initio density functional methods (frameworks I, II, IV, V, VII, VIII, and H). The negative thermal expansion (NTE) phenomenon is investigated by means of quasiharmonic approximation and applying it to equal time displacement correlation functions. The thermal properties of the studied clathrate frameworks, excluding the VII framework, resemble those of the crystalline silicon diamond structure. The clathrate framework VII was found to have anomalous NTE temperature range up to…
Using the coherent-potential approximation, we have studied the effects of excess Fe, Se-deficiency, and substitutions of S, Te on Se sub-lattice and Co, Ni and Cu on Fe sub-lattice in FeSe. Our results show that (i) a small amount of excess Fe substantially disorders the Fe-derived bands while Se-deficiency affects mainly the Se-derived bands, (ii) the substitution of S or Te enhances the possibility of Fermi surface nesting, specially in FeSe$_{0.5}$Te$_{0.5}$, in spite of disordering the Se-derived bands, (iii) the electron doping through Co, Ni or Cu disorders the system and pushes down th…
The extent of hydrogen coverage of the Si(001)c(4x2) surface in the presence of hydrogen gas has been studied with dispersion corrected density functional theory. Electronic energy contributions are well described using a hybrid functional. The temperature dependence of the coverage in thermodynamic equilibrium was studied computing the phonon spectrum in a supercell approach. As an approximation to these demanding computations, an interpolated phonon approach was found to give comparable accuracy. The simpler ab initio thermodynamic approach is not accurate enough for the system studied, even…
Bismuth displays puzzling superconducting properties. In its crystalline equilibrium phase, it does not seem to superconduct at accessible low temperatures. However, in the amorphous phase it displays superconductivity at ~ 6 K. Under pressure bismuth has been found to superconduct at Tcs that go from 3.9 K to 8.5 K depending on the phase obtained. So the question is: what electronic or vibrational changes occur that explains this radical transformation in the conducting behavior of this material? In a recent publication we argue that changes in the density of electronic and vibrational states…
EPW is an open-source software for $\textit{ab initio}$ calculations of electron-phonon interactions and related materials properties. The code combines density functional perturbation theory and maximally-localized Wannier functions to efficiently compute electron-phonon coupling matrix elements on ultra-fine Brillouin zone grids. This data is employed for predictive calculations of temperature-dependent properties and phonon-assisted quantum processes in bulk solids and low-dimensional materials. Here, we report on significant new developments in the code that occurred during the period 2016…
DFT calculations have been used to provide insights into the origin of the colossal positive and negative thermal expansion in Ag$_3$[Co(CN)$_6]$. The results confirm that the positive expansion within the trigonal basal plane and the negative expansion in the orthogonal direction are coupled due to the existence of a network defined by nearly-rigid bonds within the chains of Co--C--N--Ag--N--C--Co linkages. The origin of the colossal values of the coefficients of thermal expansion arise from an extremely shallow energy surface that allows a flexing of the structure with small energy cost. The…
We calculated the optical excitation and thermal ionization energies of oxygen vacancies in m-HfO$_2$ using atomic basis sets, a non-local density functional and periodic supercell. The thermal ionization energies of negatively charged V$^-$ and V$^{2-}$ centres are consistent with values obtained by the electrical measurements. The results suggest that negative oxygen vacancies are the likely candidates for intrinsic electron traps in the hafnum-based gate stack devices.
Using density functional molecular dynamics simulations, we study the behavior of different hydrogen-oxygen compounds at megabar pressures and several thousands of degrees Kelvin where water has been predicted to occur in superionic form. When we study the close packed hcp and dhcp structures of superionic water, we find that they have comparable Gibbs free energies to the fcc structure that we predicted previously [Phys. Rev. Lett., 110 (2013) 151102]. Then we present a comprehensive comparison of different superionic water candidate structures with P2_1, P2_1/c, P3_121, Pcca, C2/m, and Pa3 s…

Adsorption and dissociation of hydrocarbons on metallic surfaces represent crucial steps to carburization of metal. Here, we use density functional theory total energy calculations with the climbing-image nudged elastic band method to estimate the adsorption energies and dissociation barriers for different CO coverages with surface supercells of different sizes. For the absorption of CO, the contribution from van der Waals interaction in the computation of adsorption parameters is found important in small systems with high CO-coverages. The dissociation process involves carbon insertion into t…
The hydration and ammonization of ZrW2O8 is known to lead to positive and negative thermal expansion behaviour respectively. We report ab-initio calculations to understand this anomalous behaviour. We identify the crucial low energy phonon modes involving translations, rotations and distortions of WO4 and ZrO6 polyhedra, which lead to NTE in ZrW2O8 in pure and ammoniated forms; however, the rotation and distortion motions get inhibited on hydration and lead to positive thermal expansion. We demonstrate that the thermal expansion coefficient could be tailored by engineering the phonon dynamics …
Zn(CN)2 and Ni(CN)2 are known for exhibiting anomalous thermal expansion over a wide temperature range. The volume thermal expansion coefficient for the cubic, three dimensionally connected material, Zn(CN)2, is negative (αV = -51 x 10-6 K-1) while for Ni(CN)2, a tetragonal material, the thermal expansion coefficient is negative in the two dimensionally connected sheets (αa=-7 x 10-6 K-1), but the overall thermal expansion coefficient is positive (αV=48 x 10-6 K-1). We have measured the temperature dependence of phonon spectra in these compounds and analyzed them using ab-initio calculations. …
We have investigated anomalous lattice behavior of metal organic framework compound AgC8N5on application of pressure and temperature using ab-initio density functional theory calculations. The van der Waals dispersion interactions are found to play an important role in structural optimization and stabilization of this compound. Our ab-initio calculations show negative linear compressibility (NLC) along the c-axis of the unit cell. The ab-initio lattice dynamics as well as the molecular dynamics simulations show large negative thermal expansion (NTE) along the c-axis. The mechanism of NLC and N…
We present temperature dependent inelastic neutron scattering measurments, accompanied byab-initio calculations of phonon spectra and elastic properties as a function of pressure to understand anharmonicity of phonons and to study the mechanism of negative thermal expansion and negative linear compressibility behaviour of ZnAu2(CN)4. The mechanism is identified in terms of specific anharmonic modes that involve bending of the Zn(CN)4-Au- Zn(CN)4 linkage. The high-pressure phase transition at about 2 GPa is also investigated and found to be related to softening of a phonon mode at the L-point a…
Optimizing ferroelectrics for contemporary high-frequency applications asks for the fundamental understanding of ferroelectric switching and domain wall (DW) motion in ultrafast field pulses while the microscopic understanding of the latter is so far incomplete. To close this gap in knowledge, ab initio-based molecular dynamics simulations are utilized to analyze the dynamics of 180$^\grad# DWs in the prototypical ferroelectric material BaTiO 3 . How ultrafast field application initially excites the dipoles in the system and how they relax to their steady state via transient negative capacitan…
We study the structural stability and dynamical properties of Ar(H2)2 under pressure using first-principles and ab initio molecular dynamics techniques. At low temperatures, Ar(H2)2 is found to stabilize in the cubic C15 Laves structure (MgCu2) and not in the hexagonal C14 Laves structure (MgZn2) as it has been assumed previously. Based on enthalpy energy and phonon calculations, we propose a temperature-induced MgCu2 -> MgZn2 phase transition that may rationalize the existing discrepancies between the sets of Raman and infrared vibron measurements. Our AIMD simulations suggest that the meltin…
A hybrid ab initio theoretical approach for examining thermal properties in magnetic systems of unknown entropy is presented. Commonly used theoretical approaches interrogate thermal properties from Gibbs/Helmholtz free energies, which require an accurate model of magnetic interactions. The present approach avoids this requirement by instead calculating system pressure from thermally disordered microstates that properly incorporate vibrational and spin subsystems at each temperature as well as the coupling between these subsystems. In place of a specific model for magnetic interactions, the ap…
$β$- Eucryptite (LiAlSiO4) is a potential electrolyte for Li- ion battery due to its high Li- ion conductivity and very small volume thermal expansion coefficient. We have performed ab-initio molecular dynamics simulations of $β$- Eucryptite to study the origin of high temperature superionic phase transition in this material. The simulations are able to provide the microscopic understanding of the one -dimensional superionicity that occurs along the hexagonal c-axis and is associated with the order-disorder nature of the phase transition. The Li ionic conductivity is found to enhance due to th…
A simple and accurate method of calculating phonon spectra in mixed semiconductors alloys, on the basis of preliminarily (from first principles) relaxed atomic structure, is proposed and tested for (Zn,Be)Se and (Ga,In)As solid solutions. The method uses an observation that the interatomic force constants, calculated ab initio for a number of microscopic configurations in the systems cited, show a clear linear variation of the main (diagonal) values of the interatomic force constants with the corresponding bond length. We formulate simple rules about how to recover the individual 3x3 subblocks…
We perform a theoretical study, using {\it ab initio} total energy density-functional calculations, of the effects of disorder on the $Mn-Mn$ exchange interactions for $Ga_{1-x}Mn_xAs$ diluted semiconductors. For a 128 atoms supercell, we consider a variety of configurations with 2, 3 and 4 Mn atoms, which correspond to concentrations of 3.1%, 4.7%, and 6.3%, respectively. In this way, the disorder is intrinsically considered in the calculations. Using a Heisenberg Hamiltonian to map the magnetic excitations, and {\it ab initio} total energy calculations, we obtain the effective $\JMn$, from f…
Motivated by the negative thermal expansion observed for silicon between 20 K and 120 K, we present first an ab initio study of the volume dependence of interatomic force constants, phonon frequencies of TA(X) and TA(L) modes, and of the associated mode Gruneisen parameters. The influence of successive nearest neighbors shells is analysed. Analytical formulas, taking into account interactions up to second nearest neighbors, are developped for phonon frequencies of TA(X) and TA(L) modes and the corresponding mode Gruneisen parameters. We also analyze the volume and pressure dependence of variou…
