The trophic levels of nodes in directed networks can reveal their functional properties. Moreover, the trophic coherence of a network, defined in terms of trophic levels, is related to properties such as cycle structure, stability and percolation. The standard definition of trophic levels, however, borrowed from ecology, suffers from drawbacks such as requiring source nodes, which limit its applicability. Here we propose a simple new definition of trophic level that can be computed on any directed network. We demonstrate how the method can identify node function in examples including ecosystems, supply chain networks, gene expression, and global language networks. We also explore how trophic levels and coherence relate to other topological properties, such as non-normality and cycle structure, and show that our method reveals the extent to which the edges in a directed network are aligned in a global direction.
The arrangement of network nodes in hyperbolic spaces has become a widely studied problem, motivated by numerous results suggesting the existence of hidden metric spaces behind the structure of complex networks. Although several methods have already been developed for the hyperbolic embedding of undirected networks, approaches able to deal with directed networks are still in their infancy. Here, we propose a framework based on the dimension reduction of proximity matrices reflecting the network topology, coupled with a general conversion method transforming Euclidean node coordinates into hype…
Network embedding is a fervid topic in current networks science and observes that most real complex systems can be embedded in hidden metrics space and emerge as the geometrical property, where the geometric distance between nodes determines the likelihood of links connected. Among those, hyperbolic space associated with the structural organization of many real complex systems, it has thus received extensive attention. However, the majority of methods and measurements, recently developed, less take these features into consideration for the asymmetry of links. Here, we discuss how to multiplex …
Network is a simple but powerful representation of real-world complex systems. Network community analysis has become an invaluable tool to explore and reveal the internal organization of nodes. However, only a few methods were directly designed for community-detection in directed networks. In this article, we introduce the concept of local community structure in directed networks and provide a generic criterion to describe a local community with two properties. We further propose a stochastic optimization algorithm to rapidly detect a local community, which allows for uncovering the directiona…
We study the dynamics of diffusion processes acting on directed multiplex networks, i.e., coupled multilayer networks where at least one layer consists of a directed graph. We reveal that directed multiplex networks may exhibit a faster diffusion at an intermediate degree of coupling than when the two layers are fully coupled. We use three simple multiplex examples and a real-world topology to illustrate the characteristics of the directed dynamics that give rise to a regime in which an optimal coupling exists. Given the ubiquity of both directed and multilayer networks in nature, our results …
We study the prisoner's dilemma model with a noisy imitation evolutionary dynamics on directed out-homogeneous and uncorrelated directed random networks. An heterogeneous pair mean-field approximation is presented showing good agreement with Monte Carlo simulations in the limit of weak selection (high noise) where we obtain analytical predictions for the critical temptations. We discuss the phase diagram as a function of temptation, intensity of noise and coordination number of the networks and we consider both the model with and without self-interaction. We compare our results with available …
A goal in network science is the geometrical characterization of complex networks. In this direction, we (arXiv:1603.00386; J. Stat. Mech. (2016) P063206) have recently introduced the Forman's discretization of Ricci curvature to the realm of undirected networks. Investigation of Forman curvature in diverse model and real-world undirected networks revealed that this measure captures several aspects of the organization of complex undirected networks. However, many important real-world networks are inherently directed in nature, and the Forman curvature for undirected networks is unsuitable for …
We reveal a hierarchical, multilayer organization of finite components -- i.e., tendrils and tubes -- around the giant connected components in directed networks and propose efficient algorithms allowing one to uncover the entire organization of key real-world directed networks, such as the World Wide Web, the neural network of \emph{Caenorhabditis elegans}, and others. With increasing damage, the giant components decrease in size while the number and size of tendril layers increase, enhancing the susceptibility of the networks to damage.
The configuration model was originally defined for undirected networks and has recently been extended to directed networks. Many empirical networks are however neither undirected nor completely directed, but instead usually partially directed meaning that certain edges are directed and others are undirected. In the paper we define a configuration model for such networks where nodes have in-, out-, and undirected degrees that may be dependent. We prove conditions under which the resulting degree distributions converge to the intended degree distributions. The new model is shown to better approx…
Directed networks such as gene regulation networks and neural networks are connected by arcs (directed links). The nodes in a directed network are often strongly interwound by a huge number of directed cycles, which lead to complex information-processing dynamics in the network and make it highly challenging to infer the intrinsic direction of information flow. In this theoretical paper, based on the principle of minimum-feedback, we explore the node hierarchy of directed networks and distinguish feedforward and feedback arcs. Nearly optimal node hierarchy solutions, which minimize the number …
This work presents exact expressions for size distributions of weak/multilayer connected components in two generalisations of the configuration model: networks with directed edges and multiplex networks with arbitrary number of layers. The expressions are computable in a polynomial time, and, under some restrictions, are tractable from the asymptotic theory point of view. If first partial moments of the degree distribution are finite, the size distribution for two-layer connected components in multiplex networks exhibits exponent $-\frac{3}{2}$ in the critical regime, whereas the size distribu…
When we represent real-world systems as networks, the directions of links often convey valuable information. Finding module structures that respect link directions is one of the most important tasks for analyzing directed networks. Although many notions of a directed module have been proposed, no consensus has been reached. This lack of consensus results partly because there might exist distinct types of modules in a single directed network, whereas most previous studies focused on an independent criterion for modules. To address this issue, we propose a generic notion of the so-called truss s…
We consider spectral methods that uncover hidden structures in directed networks. We establish and exploit connections between node reordering via (a) minimizing an objective function and (b) maximizing the likelihood of a random graph model. We focus on two existing spectral approaches that build and analyse Laplacian-style matrices via the minimization of frustration and trophic incoherence. These algorithms aim to reveal directed periodic and linear hierarchies, respectively. We show that reordering nodes using the two algorithms, or mapping them onto a specified lattice, is associated with…
First principle network models are crucial to make sense of the intricate topology of real complex networks. While modeling efforts have been quite successful in undirected networks, generative models for networks with asymmetric interactions are still not well developed and are unable to reproduce several basic topological properties. This is particularly disconcerting considering that real directed networks are the norm rather than the exception in many natural and human-made complex systems. In this paper, we fill this gap and show how the network geometry paradigm can be elegantly extended…
We introduce a reshuffled approach to empirical analyze signs' organization in real directed signed social networks of Epinions and Slashdots from the global viewpoint. In the reshuffled approach, each negative link has probability $p_{rs}$ to exchange its sign with another positive link chosen randomly. Through calculating the entropies of social status ($S_{in}$ and $S_{out}$) of and mimicking opinion formation of the majority-rule model on each reshuffled signed network, we find that $S_{in}$ and $S_{out}$ reach their own minimum values as well as the magnetization $|m^{*}|$ reaches its max…
We describe the complex global structure of giant components in directed multiplex networks which generalizes the well-known bow-tie structure, generic for ordinary directed networks. By definition, a directed multiplex network contains vertices of one type and directed edges of $m$ different types. In directed multiplex networks, we distinguish a set of different giant components based on the existence of directed paths of different types between their vertices, such that for each type of edges, the paths run entirely through only edges of that type. If, in particular, $m=2$, we define a stro…
We propose a framework for the visualization of directed networks relying on the eigenfunctions of the magnetic Laplacian, called here Magnetic Eigenmaps. The magnetic Laplacian is a complex deformation of the well-known combinatorial Laplacian. Features such as density of links and directionality patterns are revealed by plotting the phases of the first magnetic eigenvectors. An interpretation of the magnetic eigenvectors is given in connection with the angular synchronization problem. Illustrations of our method are given for both artificial and real networks.
A new characteristic of paired nodes in a directed weight complex network is considered. A method (named as K-method) of the characteristics calculation for complex networks is proposed. The method is based on transforming the initial network with the subsequent application of the Kirchhoff rules. The scope of the method for sparse complex networks is proposed. The nodes of these complex networks are concepts of the real world, and the connections have a cause-effect character of the so-called "cognitive maps". Two new characteristics of concept nodes having a semantic interpretation are propo…
The lack of studying the complex organization of directed network usually limits to the understanding of underlying relationship between network structures and functions. Structural controllability and structural predictability, two seemingly unrelated subjects, are revealed in this paper to be both highly dependent on the critical links previously thought to only be able to influence the number of driver nodes in controllable directed networks. Here, we show that critical links can not only contribute to structural controllability, but they can also have a significant impact on the structural…
We empirical study the signs' property in the directed signed social networks of Slashdot and Epinions by using an reshuffled approach. Through calculating the entropy $S_{out}$ and the giant component $G$, we find an interesting 90/10 phenomenon: each individual labels his/her neighbors as friends with $90\%$ or foes with $10\%$ uniformly random from the macroscopic perspective. We also find that the entropy $S_{out}$ is suppressed by the non-randomness of labeling sign. Our present work can prove how do the randomness and the non-randomness coexist in human behavior of labeling signs, qualit…
We investigate the effects of link deletion on a 1 - to - 1 transmission process occurring on various models of directed networks and characterize them in terms of the fraction of successful transmissions and average transmission time. We make intuitive arguments and numerically show that the probability of successful transmission depends, on an average, on the fractional size of the Strongly Connected Component (SCC) and the average transmission time depends on the Average Path Length (APL) of the SCC. In the context of a specific road-network, we study the roles of various process parameters…
In this paper, we consider the problem of assessing local clustering in complex networks. Various definitions for this measure have been proposed for the cases of networks having weighted edges, but less attention has been paid to both weighted and directed networks. We provide a new local clustering coefficient for this kind of networks, starting from those existing in the literature for the weighted and undirected case. Furthermore, we extract from our coefficient four specific components, in order to separately consider different link patterns of triangles. Empirical applications on several…
Scale-free networks, in which the distribution of the degrees obeys a power-law, are ubiquitous in the study of complex systems. One basic network property that relates to the structure of the links found is the degree assortativity, which is a measure of the correlation between the degrees of the nodes at the end of the links. Degree correlations are known to affect both the structure of a network and the dynamics of the processes supported thereon, including the resilience to damage, the spread of information and epidemics, and the efficiency of defence mechanisms. Nonetheless, while many st…
Detecting significant community structure in networks with incomplete observations is challenging because the evidence for specific solutions fades away with missing data. For example, recent research shows that flow-based community detection methods can highlight spurious communities in sparse undirected and unweighted networks with missing links. Current Bayesian approaches developed to overcome this problem do not work for incomplete observations in weighted and directed networks that describe network flows. To address this gap, we extend the idea behind the Bayesian estimate of the map equ…
We study the SIR ("susceptible, infected, removed/recovered") model on directed graphs with heterogeneous transmission probabilities within the message-passing approximation. We characterize the percolation transition, predict cluster size distributions and suggest vaccination strategies. All predictions are compared to numerical simulations on real networks. The percolation threshold which we predict is a rigorous lower bound to the threshold on real networks. For large, locally tree-like networks, our predictions agree very well with the numerical data.
We present exact analytical results for the distribution of shortest path lengths (DSPL) in a directed network model that grows by node duplication. Such models are useful in the study of the structure and growth dynamics of gene regulatory networks and scientific citation networks. Starting from an initial seed network, at each time step a random node, referred to as a mother node, is selected for duplication. Its daughter node is added to the network and duplicates each outgoing link of the mother node with probability $p$. In addition, the daughter node forms a directed link to the mother n…
