It has been recently shown that the phase space trajectories for the anomalous dynamics of a tagged monomer of a polymer --- for single polymeric systems such as phantom Rouse, self-avoiding Rouse, Zimm, reptation, and translocation through a narrow pore in a membrane; as well as for many-polymeric system such as polymer melts in the entangled regime --- is robustly described by the Generalized Langevin Equation (GLE). Here I show that the probability distribution of phase space trajectories for all these classical anomalous dynamics for single polymers is that of a fractional Brownian motion (fBm), while the dynamics for polymer melts between the entangled regime and the eventual diffusive regime exhibits small, but systematic deviations from that of a fBm.
For reproducing the anomalous -- i.e., sub- or super-diffusive -- behavior in some stochastic dynamical systems, the Generalized Langevin Equation (GLE) has gained considerable popularity in recent years. Motivated by the question whether or not a system with anomalous dynamics can have the GLE formulation, here I consider polymer physics, where sub-diffusive behavior is commonplace. I provide an exact derivation of the GLE for phantom Rouse polymers, andby identifying polymeric response to local strains, I argue the case for the GLE formulation for self-avoiding polymers and polymer transloca…
Any first course on polymer physics teaches that the dynamics of a tagged monomer of a polymer is anomalously subdiffusive, i.e., the mean-square displacement of a tagged monomer increases as $t^α$ for some $α<1$ until the terminal relaxation time $τ$ of the polymer. Beyond time $τ$ the motion of the tagged monomer becomes diffusive. Classical examples of anomalous dynamics in polymer physics are single polymeric systems, such as phantom Rouse, self-avoiding Rouse, self-avoiding Zimm, reptation, translocation through a narrow pore in a membrane, and many-polymeric systems such as polymer melts…
We investigate a model of self-avoiding walk exhibiting a first-order coil-globule transition. This first-order nature, unravelled through the coexistence of distinct coil and globule populations, has observable consequences on the scaling properties. A thorough analysis of the size dependence of the mean radius of gyration evidences a breakdown of the plain tricritical scaling behaviour. In some regimes, anomalous exponents are observed in the transition region and logarithmic corrections arise along the coexistence curve.
The way tension propagates along a chain is a key to govern many of anomalous dynamics in macromolecular systems. After introducing the weak and the strong force regimes of the tension propagation, we focus on the latter, in which the dynamical fluctuations of a segment in a long polymer during its stretching process is investigated. We show that the response, i.e., average drift, is anomalous, which is characterized by the nonlinear memory kernel, and its relation to the fluctuation is nontrivial. These features are discussed on the basis of the generalized Langevin equation, in which the rol…
We study the translocation dynamics of a polymer chain threaded through a nanopore by an external force. By means of diverse methods (scaling arguments, fractional calculus and Monte Carlo simulation) we show that the relevant dynamic variable, the translocated number of segments $s(t)$, displays an {\em anomalous} diffusive behavior even in the {\em presence} of an external force. The anomalous dynamics of the translocation process is governed by the same universal exponent $α= 2/(2ν+2 - γ_1)$, where $ν$ is the Flory exponent and $γ_1$ - the surface exponent, which was established recently fo…
From the spread of pollutants in the atmosphere to the transmission of nutrients across cell membranes, anomalous diffusion processes are ubiquitous in natural systems. The ability to understand and control the mechanisms guiding such processes across various scales has important application to research in materials science, finance, medicine, and energetics. Here we present a numerical study of anomalous diffusion of light through a semi-crystalline polymer structure where transport is guided by random disorder and nonlocal interactions. The numerical technique examines diffusion properties i…
The translocation dynamics of a polymer chain through a nanopore in the absence of an external driving force is analyzed by means of scaling arguments, fractional calculus, and computer simulations. The problem at hand is mapped on a one dimensional {\em anomalous} diffusion process in terms of reaction coordinate $s$ (i.e. the translocated number of segments at time $t$) and shown to be governed by an universal exponent $α= 2/(2ν+2-γ_1)$ whose value is nearly the same in two- and three-dimensions. The process is described by a {\em fractional} diffusion equation which is solved exactly in the…
In this paper, we investigate the microscopic dynamics of a polymer of length $N$ translocating through a narrow pore. Characterization of its purportedly anomalous dynamics has so far remained incomplete. We show that the polymer dynamics is anomalous until the Rouse time $τ_{R}\sim N^{1+2ν}$, with a mean square displacement through the pore consistent with $t^{(1+ν)/(1+2ν)}$, with $ν\approx0.588$ the Flory exponent. This is shown to be directly related to a decay in time of the excess monomer density near the pore as $t^{-(1+ν)/(1+2ν)}\exp(-t/τ_{R})$. Beyond the Rouse time translocation beco…
The nematic ordering in semiflexible polymers with contour length $L$ exceeding their persistence length $\ell_p$ is described by a confinement of the polymers in a cylinder of radius $r_{eff}$ much larger than the radius $r_ρ$, expected from the respective concentration of the solution. Large scale Molecular Dynamics simulations combined with Density Functional Theory are used to locate the Isotropic-Nematic ($I-N$)-transition and to validate this cylindrical confinement. Anomalous fluctuations, due to chain deflections from neighboring chains in the nematic phase are proposed. Considering de…
We consider a polymer of length $N$ translocating through a narrow pore in the absence of external fields. Beyond the Rouse time translocation becomes diffusiv…
A comparative simulation study of polymer brushes formed by grafting at a planar surface either flexible linear polymers (chain length $N_L$) or (non-catenated) ring polymers (chain length $N_R=2 N_L$) is presented. Two distinct off-lattice models are studied, one by Monte Carlo methods, the other by Molecular Dynamics, using a fast implementation on graphics processing units (GPUs). It is shown that the monomer density profiles $ρ(z)$ in the $z$-direction perpendicular to the surface for rings and linear chains are practically identical, $ρ_R(2 N_L, z)=ρ_L(N_L, z)$. The same applies to the pr…
The core-core structure factor of dense star polymer solutions in a good solvent is shown theoretically to exhibit an unusual behaviour above the overlap concentration. Unlike usual liquids, these solutions display a structure factor whose first peak decreases by increasing density while the second peak grows. The scenario repeats itself with the subsequent peaks as the density is further enhanced. For low enough arm numbers $f$ ($f \leq 32$), various different considerations lead to the conclusion that the system remains fluid at all concentrations.
We investigate by Monte Carlo simulations the zipping and unzipping dynamics of two polymers connected by one end and subject to an attractive interaction between complementary monomers. In zipping, the polymers are quenched from a high temperature equilibrium configuration to a low temperature state, so that the two strands zip up by closing up a "Y"-fork. In unzipping, the polymers are brought from a low temperature double stranded configuration to high temperatures, so that the two strands separate. Simulations show that the unzipping time, $τ_u$, scales as a function of the polymer length …
The interfacial profile between coexisting phases of a binary mixture (A,B) in a thin film of thickness D and lateral linear dimensions L depends sensitively on both linear dimensions and on the nature of boundary conditions and statistical ensembles applied. These phenomena generic for systems in confined geometry are demonstrated by Monte-Carlo simulations of the bond fluctuation model of symmetric polymer mixtures. Both the canonical and semi-grand-canonical ensemble are studied. In the canonical ensemble, the interfacial width w increases (from small values which are of the same order as t…
Trails (bond-avoiding walks) provide an alternative lattice model of polymers to self-avoiding walks, and adding self-interaction at multiply visited sites gives a model of polymer collapse. Recently, a two-dimensional model (triangular lattice) where doubly and triply visited sites are given different weights was shown to display a rich phase diagram with first and second order collapse separated by a multi-critical point. A kinetic growth process of trails (KGT) was conjectured to map precisely to this multi-critical point. Two types of low temperature phases, globule and crystal-like, were …
Using Brownian Dynamics, we study the dynamical behavior of a polymer grafted onto an adhesive surface close to the mechanically induced adsorption-stretching transition. Even though the transition is first order, (in the infinite chain length limit, the stretching degree of the chain jumps discontinuously), the characteristic relaxation time is found to grow according to a power law as the transition point is approached. We present a dynamic effective interface model which reproduces these observations and provides an excellent quantitaive description of the simulations data. The generic natu…
There have been increasing reports that the diffusion coefficient of macromolecules depends on time and fluctuates randomly. Here, a novel method to elucidate the fluctuating diffusivity from trajectory data is developed. The time-averaged mean square displacement (MSD), a common tool in single-particle-tracking (SPT) experiments, is generalized into a second order tensor, with which information on both magnitude fluctuations and orientational fluctuations of the diffusivity can be clearly detected. This new method is utilized to analyze the center-of-mass motion of four polymer models, the Ro…
We have performed accurate dynamic light-scattering measurements near critical demixing points of solutions of polystyrene in cyclohexane with polymer molecular weight ranging from 200,000 to 11.4 million. Two dynamic modes have been observed, ''slow'' and ''fast'', that result from a coupling between diffusive relaxation of critical fluctuations of the concentration and visco-elastic relaxation associated with the entanglement network of the polymer chains. The coupling with the visco-elastic mode causes an additional slowdown of the critical mode on top of the uncoupled diffusion mode. By im…
We address the general question of how the molecular weight dependence of chain dynamics in unentangled polymers is modified by blending. By dielectric spectroscopy we measure the normal mode relaxation of polyisoprene in blends with a slow matrix of poly(ter-butylstyrene). Unentangled polyisoprene in the blend exhibits strong deviations from Rouse scaling, approaching 'entangled-like' behavior at low temperatures in concomitance with the increase of the dynamic asymmetry in the blend. The obtained results are discussed in the framework of the generalized Langevin equation formalism. On this b…
By means of computer simulations, we investigate the relaxation of the Rouse modes in a simple bead-spring model for non-entangled polymer blends. Two different models are used for the fast component, namely fully-flexible and semiflexible chains. The latter are semiflexible in the meaning that static intrachain correlations are strongly non-gaussian at all length scales. The dynamic asymmetry in the blend is strongly enhanced by decreasing temperature, inducing confinement effects on the fast component. The dynamics of the Rouse modes show very different trends for the two models of the fast …
We present simulations on a binary blend of bead-spring polymer chains. The introduction of monomer size disparity yields very different relaxation times for each component of the blend. Competition between two different arrest mechanisms, namely bulk-like dynamics and confinement, leads to an anomalous relaxation scenario for the fast component, characterized by sublinear time dependence for mean squared displacements, or logarithmic decay and convex-to-concave crossover for density-density correlators. These anomalous dynamic features, which are observed over time intervals extending up to f…
We consider the passage of long polymers of length N through a hole in a membrane. If the process is slow, it is in principle possible to focus on the dynamics of the number of monomers s on one side of the membrane, assuming that the two segments are in equilibrium. The dynamics of s(t) in such a limit would be diffusive, with a mean translocation time scaling as N^2 in the absence of a force, and proportional to N when a force is applied. We demonstrate that the assumption of equilibrium must break down for sufficiently long polymers (more easily when forced), and provide lower bounds for th…
Molecular dynamics simulations confirm recent extensional flow experiments showing ring polymer melts exhibit strong extension-rate thickening of the viscosity at Weissenberg numbers $Wi<<1$. Thickening coincides with the extreme elongation of a minority population of rings that grows with $Wi$. The large susceptibility of some rings to extend is due to a flow-driven formation of topological links that connect multiple rings into supramolecular chains. Links form spontaneously with a longer delay at lower $Wi$ and are pulled tight and stabilized by the flow. Once linked, these composite object…
The emergence of nanoscience has increased the importance of experiments able to probe the very local structure of materials, especially for disordered and heterogeneous systems. This is technologically important; for example, the nanoscale structure of glassy polymers has a direct correlation with their macroscopic physical properties. We have discovered how a local, high frequency dynamic process can be used to monitor and even predict macroscopic behavior in glassy polymers. Polyvinylethylenes vitrified by different chemical and thermodynamic pathways exhibit different densities in the glas…
Based on non-equilibrium molecular dynamics simulations of entangled polymer melts, a recent Letter [Phys. Rev. Lett. $\textbf{121}$, 047801 (2018), arXiv:1806.09509] claims that the rising extensional stress is quantitatively consistent with the decreasing entropy of chains at the equilibrium entanglement length. We point out that exactly the opposite is true: the intrachain entropic stress arising from individual entanglement strands generally does not agree with the total "macroscopic" stress. The conclusion of the Letter is based on an incomplete and questionable analysis of a limited rang…
In this article, we analyze different factors that affect the diffusion behavior of small tracer particles (as they are used e.g.in fluorescence correlation spectroscopy (FCS)) in the polymer network of a hydrogel and perform simulations of various simplified models. We observe, that under certain circumstances the attraction of a tracer particle to the polymer network strands might cause subdiffusive behavior on intermediate time scales. In theory, this behavior could be employed to examine the network structure and swelling behavior of weakly crosslinked hydrogels with the help of FCS.
We develop a theoretical description of the critical zipping dynamics of a self-folding polymer. We use tension propagation theory and the formalism of the generalized Langevin equation applied to a polymer that contains two complementary parts which can bind to each other. At the critical temperature, the (un)zipping is unbiased and the two strands open and close as a zipper. The number of closed base pairs $n(t)$ displays a subdiffusive motion characterized by a variance growing as $\langle Δn^2(t) \rangle \sim t^α$ with $α< 1$ at long times. Our theory provides an estimate of both the asymp…
Anomalous transport and reaction dynamics are considered by providing the theoretical grounds for the possible experimental realization of actin polymerization in comb-like geometry. Two limiting regimes are recovered, depending on the concentration of reagents (magnesium and actin). These are both the failure of the reaction front propagation and a finite speed corresponding to the Fisher-KPP long time asymptotic regime.
We consider a model system in which anomalous diffusion is generated by superposition of underlying linear modes with a broad range of relaxation times. In the language of Gaussian polymers, our model corresponds to Rouse (Fourier) modes whose friction coefficients scale as wavenumber to the power $2-z$. A single (tagged) monomer then executes subdiffusion over a broad range of time scales, and its mean square displacement increases as $t^α$ with $α=1/z$. To demonstrate non-trivial aspects of the model, we numerically study the absorption of the tagged particle in one dimension near an absorbi…
Brownian diffusion of rod-like polymers in the presence of randomly distributed spherical obstacles is studied using molecular dynamics (MD) simulations. It is observed that dependence of the reduced diffusion coefficient of these macromolecules on the available volume fraction can be described reasonably by a power law function. Despite the case of obstructed diffusion of flexible polymers in which reduced diffusion coefficient has a weak dependence on the polymer length, this dependence is noticeably strong in the case of rod-like polymers. Diffusion of these macromolecules in the presence o…
We study the dynamics of the passage of a polymer through a membrane pore (translocation), focusing on the scaling properties with the number of monomers $N$. The natural coordinate for translocation is the number of monomers on one side of the hole at a given time. Commonly used models which assume Brownian dynamics for this variable predict a mean (unforced) passage time $τ$ that scales as $N^2$, even in the presence of an entropic barrier. However, the time it takes for a free polymer to diffuse a distance of the order of its radius by Rouse dynamics scales with an exponent larger than 2, a…
We consider two complementary polymer strands of length $L$ attached by a common end monomer. The two strands bind through complementary monomers and at low temperatures form a double stranded conformation (zipping), while at high temperature they dissociate (unzipping). This is a simple model of DNA (or RNA) hairpin formation. Here we investigate the dynamics of the strands at the equilibrium critical temperature $T=T_c$ using Monte Carlo Rouse dynamics. We find that the dynamics is anomalous, with a characteristic time scaling as $τ\sim L^{2.26(2)}$, exceeding the Rouse time $\sim L^{2.18}$.…
Machine learning (ML) and artificial intelligence (AI) have the remarkable ability to classify, recognize, and characterize complex patterns and trends in large data sets. Here, we adopt a subclass of machine learning methods viz., deep learnings and develop a general-purpose AI tool - dPOLY for analyzing molecular dynamics trajectory and predicting phases and phase transitions in polymers. An unsupervised deep neural network is used within this framework to map a molecular dynamics trajectory undergoing thermophysical treatment such as cooling, heating, drying, or compression to a lower dimen…
The diffusion of macromolecules in cells and in complex fluids is often found to deviate from simple Fickian diffusion. One explanation offered for this behavior is that molecular crowding renders diffusion anomalous, where the mean-squared displacement of the particles scales as $\langle r^2 \rangle \propto t^α$ with $α< 1$. Unfortunately, methods such as fluorescence correlation spectroscopy (FCS) or fluorescence recovery after photobleaching (FRAP) probe diffusion only over a narrow range of lengthscales and cannot directly test the dependence of the mean-squared displacement (MSD) on time.…
In the present article we carry out a molecular dynamics study of the core-softened system and show that the existence of the water-like anomalies in this system depends on the trajectory in $P-ρ-T$ space along which the behavior of the system is studied. For example, diffusion and structural anomalies are visible along isotherms as a function of density, but disappears along the isochores and isobars as a function of temperature. On the other hand, the diffusion anomaly may be seen along adiabats as a function of temperature, density and pressure. It should be noted that it may be no signatur…
We suggest a governing equation which describes the process of polymer chain translocation through a narrow pore and reconciles the seemingly contradictory features of such dynamics: (i) a Gaussian probability distribution of the translocated number of polymer segments at time $t$ after the process has begun, and (ii) a sub-diffusive increase of the distribution variance $Δ(t)$ with elapsed time, $Δ(t) \propto t^α$. The latter quantity measures the mean-squared number $s$ of polymer segments which have passed through the pore, $Δ(t) = <[s(t)-s(t=0)]^2>$, and is known to grow with an anomalous …
Diverse processes rely on the viscous flow of polymer solutions through porous media. In many cases, the macroscopic flow resistance abruptly increases above a threshold flow rate in a porous medium---but not in bulk solution. The reason why has been a puzzle for over half a century. Here, by directly visualizing the flow in a transparent 3D porous medium, we demonstrate that this anomalous increase is due to the onset of an elastic instability. We establish that the energy dissipated by the unstable flow fluctuations, which vary across pores, generates the anomalous increase in flow resistanc…
Recent computational investigations in polymeric and non-polymeric binary mixtures have reported anomalous relaxation features when both components exhibit very different mobilities. Anomalous relaxation is characterized by sublinear power law behaviour for mean squared displacements, logarithmic decay in dynamic correlators, and a striking concave-to-convex crossover in the latters by tuning the relevant control parameter, in analogy with predictions of the Mode Coupling Theory for state points close to higher-order transitions. We present Monte Carlo simulations on a coarse-grained model for…
We present dynamic light scattering (DLS) measurements of soft polymethyl-methacrylate (PMMA) and polyacrylamide(PA) polymer gels prepared with trapped bodies (latex spheres or maghemite nanoparticles). We show that the anomalous diffusivity of the trapped particles can be analyzed in terms of a fractal Gaussian network gel model for the entire time range probed by DLS technique. This model is a generalization of the Rouse model for linear chains extended for structures with power law network connectivity scaling, which includes both percolating and uniform bulk gel limits. For a dilute disper…
Simulations on a Lennard-Jones computer glass are performed to study effects arising from defects in glasses at low temperatures. The numerical analysis reveals that already a low concentration of defects may dramatically change the low temperature properties by giving rise to extrinsic double-well potentials (DWP's). The main characteristics of these extrinsic DWP's are (i) high barrier heights, (ii) high probability that a defect is indeed connected with an extrinsic DWP, (iii) highly localized dynamics around this defect, and (iv) smaller deformation potential coupling to phonons. Designing…
We present an extension of the two-point optical microrheology technique introduced by Crocker \textit{et al.} [Phys. Rev. Lett. \textbf{85}, 888 (2000)] to high frequencies. The correlated fluctuations of two probe spheres held by a pair of optical tweezers within a viscoelastic medium are determined using optical interferometry. A theoretical model is developed to yield the frequency-dependent one- and two-particle response functions from the correlated motion. We demonstrate the validity of this method by determining the one- and two-particle correlations in a semi-dilute solution of polyst…
By means of computer simulations of a coarse-grained DNA model we show that the DNA hairpin zippering dynamics is anomalous, i.e. the characteristic time T scales non-linearly with N, the hairpin length: T ~ N^a with a>1. This is in sharp contrast with the prediction of the zipper model for which T ~ N. We show that the anomalous dynamics originates from an increase in the friction during zippering due to the tension built in the closing strands. From a simple polymer model we get a = 1+ nu = 1.59 with nu the Flory exponent, a result which is in agreement with the simulations. We discuss trans…
Using a continuum bead-spring Monte Carlo model, we study the anomalous diffusion dynamics of a self-avoiding tethered membrane by means of extensive computer simulations. We focus on the subdiffusive stochastic motion of the membrane's central node in the regime of flat membranes at temperatures above the membrane folding transition. While at times, larger than the characteristic membrane relaxation time $τ_R$, the mean-square displacement of the center of mass of the sheet, $<R_c^2>$, as well as that of its central node, $<R_n^2>$, show the normal Rouse diffusive behavior with a diffusion co…
Via molecular dynamics simulation with Langevin thermostat we study the structure and dynamics of a flexible bead-spring active polymer model after a quench from good to poor solvent conditions. The self propulsion is introduced via a Vicsek-like alignment activity rule which works on each individual monomer in addition to the standard attractive and repulsive interactions among the monomeric beads. We observe that the final conformations are in the globular phase for the passive as well as for all the active cases. By calculating the bond length distribution, radial distribution function, etc…
The HP model of protein folding, where the chain exists in a free medium, is investigated using a parallel Monte Carlo scheme based upon Wang-Landau sampling. Expanding on the work of Wust and Landau by introducing a lesser known replica -exchange scheme between individual Wang- Landau samplers, the problem of dynamical trapping (spiking in the density of states) was avoided and an enhancement in the efficiency of traversing configuration space was obtained. Highlighting dynamical trapping as an issue for lattice polymer simulations for increasing lengths is explicitly done here for the first …
In this paper, the response of single three-dimensional phantom and self-avoiding polymers to localized step strains are studied for two cases in the absence of hydrodynamic interactions: (i) polymers tethered at one end with the strain created at the point of tether, and (ii) free polymers with the strain created in the middle of the polymer. The polymers are assumed to be in their equilibrium state before the step strain is created. It is shown that the strain relaxes as a power-law in time $t$ as $t^{-η}$. While the strain relaxes as $1/t$ for the phantom polymer in both cases; the self-avo…
The morphological scaling properties of linear polymer films grown by vapor deposition polymerization (VDP) are studied by 1+1D Monte Carlo simulations. The model implements the basic processes of random angle ballistic deposition ($F$), free-monomer diffusion ($D$) and monomer adsorption along with the dynamical processes of polymer chain initiation, extension, and merger. The ratio $G=D/F$ is found to have a strong influence on the polymer film morphology. Spatial and temporal behavior of kinetic roughening has been extensively studied using finite-length scaling and height-height correlatio…
Motivated by recent observations that non-concatenated ring polymers in their dense solution exhibit a glass-like dynamics, we propose a free volume description of the motion of such rings based on the notion of topological volume. We first construct a phenomenological free energy which enables one to qnaitify the degree of topological crowding measured by the coordination number. Then we pinpoint a key role of the cooperative dynamics of neighboring rings, which is responsible for an anomalous dependence of the global structural relaxation (diffusion) time on ring length. Predictions on molec…
We calculate the probabilities that a trajectory of a fractional Brownian motion with arbitrary fractal dimension $d_f$ visits the same spot $n \ge 3$ times, at given moments $t_1, ..., t_n$, and obtain a determinant expression for these probabilities in terms of a displacement-displacement covariance matrix. Except for the standard Brownian trajectories with $d_f = 2$, the resulting many-body contact probabilities cannot be factorized into a product of single loop contributions. Within a Gaussian network model of a self-interacting polymer chain, which we suggested recently, the probabilities…
