A function of several variables is called holonomic if, roughly speaking, it is determined from finitely many of its values via finitely many linear recursion relations with polynomial coefficients. Zeilberger was the first to notice that the abstract notion of holonomicity can be applied to verify, in a systematic and computerized way, combinatorial identities among special functions. Using a general state sum definition of the colored Jones function of a link in 3-space, we prove from first principles that the colored Jones function is a multisum of a q-proper-hypergeometric function, and thus it is q-holonomic. We demonstrate our results by computer calculations.
We prove that the colored HOMFLY polynomial of a link, colored by symmetric or exterior powers of the fundamental representation, is q-holonomic with respect to the color parameters. As a result, we obtain the existence of an (a,q) super-polynomial of all knots in 3-space. Our result has implications on the quantization of the SL(2,C) character variety of knots using ideal triangulations or the topological recursion, and motivates questions on the web approach to representation theory.
We exhibit an infinite family of knots with the property that the first coefficient of the n-colored Jones polynomial grows linearly with n. This shows that the concept of stability and tail seen in the colored Jones polynomials of alternating knots does not generalize naively.
We study relationships between the colored Jones polynomial and the A-polynomial of a knot. We establish for a large class of 2-bridge knots the AJ conjecture (of Garoufalidis) that relates the colored Jones polynomial and the A-polynomial. Along the way we also calculate the Kauffman bracket skein module of all 2-bridge knots. Some properties of the colored Jones polynomial of alternating knots are established.
It can be conjectured that the colored Jones function of a knot can be computed in terms of counting paths on the graph of a planar projection of a knot. On the combinatorial level, the colored Jones function can be replaced by its weight system. We give two curious formulas for the weight system of a colored Jones function: one in terms of the permanent of a matrix associated to a chord diagram, and another in terms of counting paths of intersecting chords.
In the asymptotic expansion of the hyperbolic specification of the colored Jones polynomial of torus knots, we identify different geometric contributions, in particular Chern--Simons invaraint and Reidemeister torsion.

We study the asymptotic behavior of the $N$-dimensional colored Jones polynomial of a cable of the figure-eight knot, evaluated at $\exp(ξ/N)$ for a real number $ξ$. We show that if $ξ$ is sufficiently large, the colored Jones polynomial grows exponentially when $N$ goes to the infinity. Moreover the growth rate is related to the Chern-Simons invariant of the knot exterior associated with an $\mathrm{SL}(2;\mathbb{R})$ representation.
The colored Jones polynomial is a series of one variable Laurent polynomials J(K,n) associated with a knot K in 3-space. We will show that for an alternating knot K the absolute values of the first and the last three leading coefficients of J(K,n) are independent of n when n is sufficiently large. Computation of sample knots indicates that this should be true for any fixed leading coefficient of the colored Jones polynomial for alternating knots. As a corollary we get a Volume-ish Theorem for the colored Jones Polynomial.

In this work, we give a formula for the logarithmic invariant of knots in terms of certain derivatives of the colored Jones invariant. This invariant is related to the logarithmic conformal field theory, and was defined by using the centers in the radical of the restricted quantum group at root of unity. A relation between logarithmic invariant and the hyperbolic volume of a cone manifold is also investigated.
Habiro gave principal ideals of Z[q,q^{-1}] in which certain linear combinations of the colored Jones polynomials of algebraically-split links take values. The author proved that the same linear combinations for ribbon links, boundary links and Brunnian links are contained in smaller ideals of Z[q,q^{-1}] generated by several elements. In this paper, we prove that these ideals also are principal, each generated by a product of cyclotomic polynomials.
We introduce three spectral sequences which give some expressions of colored Jones polynomials. Each spectral sequence contains a Khovanov-type homology groups. Two of them are derived from a bicomplex of the colored Jones polynomial. The other is the spectral sequence that deduces a colored Rasmussen invariant of links. We also introduce three functors between categories of nanophrases, generalizations of links, and obtain their applications using colored Jones polynomials and their categorifications.
In this paper we prove that the family of colored Jones polynomials of a knot in $S^3$ determines the family of ADO polynomials of this knot. More precisely, we construct a two variables knot invariant unifying both the ADO and the colored Jones polynomials. We express the colored Jones polynomial as the inverse of the quantum determinant of a matrix with entries in the $q$-Weyl algebra of $q$-operators, evaluated at the trivial function (plus simple substitutions). The Kashaev invariant is proved to be equal to another special evaluation of the determinant. We also discuss the similarity between our determinant formula of the Kashaev invariant and the determinant formula of the hyperbolic volume of knot complements, hoping it would lead to a proof of the volume conjecture.
We define a family of formal Khovanov brackets of a colored link depending on two parameters. The isomorphism classes of these brackets are invariants of framed colored links. The Bar-Natan functors applied to these brackets produce Khovanov and Lee homology theories categorifying the colored Jones polynomial. Further, we study conditions under which framed colored link cobordisms induce chain transformations between our formal brackets. The colored Jones function of a knot is a sequence of Laurent polynomials. It was shown by TTQ. Le and the author that such sequences are $q$-holonomic, that is, they satisfy linear $q$-difference equations with coefficients Laurent polynomials in $q$ and $q^n$. We show from first principles that $q$-holonomic sequences give rise to modules over a $q$-Weyl ring. Frohman-Gelca-LoFaro have identified the latter ring with the ring of even functions of the quantum torus, and with the Kauffman bracket skein module of the torus. The SL_3 colored Jones polynomial of the trefoil knot is a $q$-holonomic sequence of two variables with natural origin, namely quantum topology. The paper presents an explicit set of generators for the annihilator ideal of this $q$-holonomic sequence as a case study. On the one hand, our results are new and useful to quantum topology: this is the first example of a rank 2 Lie algebra computation concerning the colored Jones polynomial of a knot. On the other hand, this work illustrates the applicability and computational power of the employed computer algebra methods.
We formulate a conjecture (already proven by A. Kricker) about the structure of Kontsevich integral of a knot. We describe its value in terms of the generating functions for the numbers of external edges attached to closed 3-valent diagrams. We conjecture that these functions are rational functions of the exponentials of their arguments, their denominators being the powers of the Alexander-Conway polynomial. The colored Jones polynomial is a knot invariant that plays a central role in low dimensional topology. We give a simple and an efficient algorithm to compute the colored Jones polynomial of any knot. Our algorithm utilizes the walks along a braid model of the colored Jones polynomial that was refined by Armond from the work of Huynh and Lê. The walk model gives rise to ordered words in a $q$-Weyl algebra which we address and study from multiple perspectives. In this paper, we prove a formula for the 2-head of the colored Jones polynomial for an infinite family of pretzel knots. Following Hall, the proof utilizes skein-theoretic techniques and a careful examination of higher order stability properties for coefficients of the colored Jones polynomial.
In previous joint work with Frohman and Lofaro a noncommutative generalization of the A-polynomial of a knot was introduced, consisting of a finitely generated ideal of polynomials (the noncommutative A-ideal) in the quantum plane. The present paper shows that the noncommutative A-ideal of a knot, together with finitely many of its colored Jones polynomials determines all other colored Jones polynomials. Also, for particular knots, such as the unknot and the trefoil, the noncommutative A-ideal completely determines all colored Jones polynomials.
Using the colored Kauffman skein relation, we study the highest and lowest $4n$ coefficients of the $n^{th}$ unreduced colored Jones polynomial of alternating links. This gives a natural extension of a result by Kauffman in regard with the Jones polynomial of alternating links and its highest and lowest coefficients. We also use our techniques to give a new and natural proof for the existence of the tail of the colored Jones polynomial for alternating links.
We prove that the HOMFLYPT polynomial of a link, colored by partitions with a fixed number of rows is a $q$-holonomic function. Specializing to the case of knots colored by a partition with a single row, it proves the existence of an $(a,q)$ super-polynomial of knots in 3-space, as was conjectured by string theorists. Our proof uses skew Howe duality that reduces the evaluation of web diagrams and their ladders to a Poincare-Birkhoff-Witt computation of an auxiliary quantum group of rank the number of strings of the ladder diagram.
We clarify and refine the relation between the asymptotic behavior of the colored Jones polynomial and Chern-Simons gauge theory with complex gauge group SL(2,C). The precise comparison requires a careful understanding of some delicate issues, such as normalization of the colored Jones polynomial and the choice of polarization in Chern-Simons theory. Addressing these issues allows us to go beyond the volume conjecture and to verify some predictions for the behavior of the subleading terms in the asymptotic expansion of the colored Jones polynomial.

This article gives the foundations of the colored Jones polynomial for singular knots. We extend Masbum and Vogel's algorithm to compute the colored Jones polynomial for any singular knot. We also introduce the tail of the colored Jones polynomial of singular knots and use its stability properties to prove a false theta function identity that goes back to Ramanujan.
The "color" in the colored Jones polynomial is an integer parameter. In this paper, a periodic pattern of the values of the colored Jones polynomial at the second and the third roots of unity is found. If we substitute -1 to the colored Jones polynomial, the value is alternately 1 or the determinant of the given link. When it comes to substituting the primitive third root of unity, another periodic pattern appears.
Using the Huynh and Le quantum determinant description of the colored Jones polynomial, we construct a new combinatorial description of the colored Jones polynomial in terms of walks along a braid. We then use this description to show that for a knot which is the closure of a positive braid, the first N coefficients of the N-th colored Jones polynomial are trivial.

By applying a variant of the TQFT constructed by Blanchet, Habegger, Masbaum, and Vogel, and using a construction of Ohtsuki, we define a module endomorphism for each knot K by using a tangle obtained from a surgery presentation of K. We show that it is strong shift equivalent to the Turaev-Viro endomorphism associated to K. Following Viro, we consider the endomorphisms that one obtains after coloring the meridian and longitude of the knot. We continue our study of the degree of the colored Jones polynomial under knot cabling started in "Knot Cabling and the Degree of the Colored Jones Polynomial" (arXiv:1501.01574). Under certain hypothesis on this degree, we determine how the Jones slopes and the linear term behave under cabling. As an application we verify Garoufalidis' Slope Conjecture and a conjecture of the authors for cables of a two-parameter family of closed 3-braids called 2-fusion knots.
Garoufalidis conjectured a relation between the boundary slopes of a knot and its colored Jones polynomials. According to the conjecture, certain boundary slopes are detected by the sequence of degrees of the colored Jones polynomials. We verify this conjecture for adequate knots, a class that vastly generalizes that of alternating knots.
We generalize the colored Jones polynomial to $4$-valent graphs. This generalization is given as a sequence of invariants in which the first term is a one variable specialization of the Kauffman-Vogel polynomial. There is a $p$-differential on the triply-graded Khovanov--Rozansky homology of knots and links over a field of positive characteristic $p$ that gives rise to an invariant in the homotopy category finite-dimensional $p$-complexes. A differential on triply-graded homology discovered by Cautis is compatible with the $p$-differential structure. As a consequence we get a categorification of the colored Jones polynomial evaluated at a $2p$th root of unity.
We prove that the N-colored Jones polynomial for the torus knot T_{s,t} satisfies the second order difference equation, which reduces to the first order difference equation for a case of T_{2,2m+1}. We show that the A-polynomial of the torus knot can be derived from this difference equation. Also constructed is a q-hypergeometric type expression of the colored Jones polynomial for T_{2,2m+1}.
Let K in S^3 be a knot, and let \widetilde{K} denote the preimage of K inside its double branched cover, Σ(K). We prove, for each integer n > 1, the existence of a spectral sequence from Khovanov's categorification of the reduced n-colored Jones polynomial of the mirror of K to the knot Floer homology of (Σ(K),\widetilde{K}) (when n odd) and to (S^3, K # K) (when n even). A corollary of our result is that Khovanov's categorification of the reduced n-colored Jones polynomial detects the unknot whenever n>1.
We give a refined upper bound for the hyperbolic volume of an alternating link in terms of the first three and the last three coefficients of its colored Jones polynomial.
We formulate a stability conjecture for the coefficients of the colored Jones polynomial of a knot, colored by irreducible representations in a fixed ray of a simple Lie algebra, and verify it for all torus knots and all simple Lie algebras of rank $2$. Our conjecture is motivated by a structure theorem for the degree and the coefficients of a $q$-holonomic sequence of polynomials given in [Ga2] and by a stability theorem of the colored Jones polynomial of an alternating knot given in \cite{GL2}. We illustrate our results with sample computations.
We show that the family of colored Jones polynomials of the closure of a braid compute weighted sums of abelianized Lefschetz numbers associated with the action of the braid on configuration spaces. The sum is over the number of configuration points. Then we interpret this sum in terms of Poincare--Lefschetz duality intersection pairing between homology classes.
