0-dimensional persistent homology is known, from a computational point of view, as the easy case. Indeed, given a list of $n$ edges in non-decreasing order of filtration value, one only needs a union-find data structure to keep track of the connected components and we get the persistence diagram in time $O(nα(n))$. The running time is thus usually dominated by sorting the edges in $Θ(n\log(n))$. A little-known fact is that, in the particularly simple case of studying the sublevel sets of a piecewise-linear function on $\mathbb{R}$ or $\mathbb{S}^1$, persistence can actually be computed in linear time. This note presents a simple algorithm that achieves this complexity and an extension to image persistence. An implementation is available in Gudhi.
The classical Künneth formula in algebraic topology describes the homology of a product space in terms of that of its factors. In this paper, we prove Künneth-type theorems for the persistent homology of the categorical and tensor product of filtered spaces. That is, we describe the persistent homology of these product filtrations in terms of that of the filtered components. In addition to comparing the two products, we present two applications in the setting of Vietoris-Rips complexes: one towards more efficient algorithms for product metric spaces with the maximum metric, and the other recov…
Persistent homology is a topological feature used in a variety of applications such as generating features for data analysis and penalizing optimization problems. We develop an approach to accelerate persistent homology computations performed on many similar filtered topological spaces which is based on updating associated matrix factorizations. Our approach improves the update scheme of Cohen-Steiner, Edelsbrunner, and Morozov for permutations by additionally handling addition and deletion of cells in a filtered topological space and by processing changes in a single batch. We show that the c…
TDA (topological data analysis) is a relatively new area of research related to importing classical ideas from topology into the realm of data analysis. Under the umbrella term TDA, there falls, in particular, the notion of persistent homology, which can be described in a nutshell, as the study of scale dependent homological invariants of datasets. In these notes, we provide a terse self contained description of the main ideas behind the construction of persistent homology as an invariant feature of datasets, and its stability to perturbations.
This paper proposes a stable volume and a stable volume variant, referred to as a stable sub-volume, for more reliable data analysis using persistent homology. In prior research, an optimal cycle and similar ideas have been proposed to identify the homological structure corresponding to each birth-death pair in a persistence diagram. While this is helpful for data analysis using persistent homology, the results are sensitive to noise. In this paper, stable volumes and stable sub-volumes are proposed to solve this problem. For a special case, we prove that a stable volume is the robust part of …
We define persistent homology groups over any set of spaces which have inclusions defined so that the corresponding directed graph between the spaces is acyclic, as well as along any subgraph of this directed graph. This method simultaneously generalizes standard persistent homology, zigzag persistence and multidimensional persistence to arbitrary directed acyclic graphs, and it also allows the study of more general families of topological spaces or point-cloud data. We give an algorithm to compute the persistent homology groups simultaneously for all subgraphs which contain a single source an…
The Čech and Rips constructions of persistent homology are stable with respect to perturbations of the input data. However, neither is robust to outliers, and both can be insensitive to topological structure of high-density regions of the data. A natural solution is to consider 2-parameter persistence. This paper studies the stability of 2-parameter persistent homology: We show that several related density-sensitive constructions of bifiltrations from data satisfy stability properties accommodating the addition and removal of outliers. Specifically, we consider the multicover bifiltration, She…
We introduce several geometric notions, including the width of a homology class, to the theory of persistent homology. These ideas provide geometric interpretations of persistence diagrams. Indeed, we give quantitative and geometric descriptions of the "life span" or "persistence" of a homology class. As a case study, we analyze the power filtration on unweighted graphs, and provide explicit bounds for the life spans of homology classes in persistence diagrams in all dimensions.
The literature in persistent homology often refers to a "structure theorem for finitely generated graded modules over a graded principal ideal domain". We clarify the nature of this structure theorem in this context.
This paper shows a mathematical formalization, algorithms and computation software of volume optimal cycles, which are useful to understand geometric features shown in a persistence diagram. Volume optimal cycles give us concrete and optimal homologous structures, such as rings or cavities, on a given data. The key idea is the optimality on $(q + 1)$-chain complex for a $q$th homology generator. This optimality formalization is suitable for persistent homology. We can solve the optimization problem using linear programming. For an alpha filtration on $\mathbb{R}^n$, volume optimal cycles on an…
Over the past two decades, topological data analysis has emerged as a field of applied mathematics with new applications and algorithmic developments appearing rapidly. Two fundamental computations in this field are persistent homology and zigzag homology. In this paper, we show how these computations in the most general case reduce to finding a canonical form of a matrix associated with a type A quiver representation, which in turn can be computed using factorizations of associated matrices. We show how to use arbitrary induced maps on homology for computation, providing a framework that goes…
In this paper we study the relationship between a very classical algebraic object associated to a filtration of spaces, namely a spectral sequence introduced by Leray in the 1940's, and a more recently invented object that has found many applications -- namely, its persistent homology groups. We show the existence of a long exact sequence of groups linking these two objects and using it derive formulas expressing the dimensions of each individual groups of one object in terms of the dimensions of the groups in the other object. The main tool used to mediate between these objects is the notion …
Persistent homology is a popular tool in Topological Data Analysis. It provides numerical characteristics of data sets which reflect global geometric properties. In order to be useful in practice, for example for feature generation in machine learning, it needs to be effectively computable. Classical homology is a computable topological invariant because of the Mayer-Vietoris exact and spectral sequences associated to coverings of a space. We state and prove versions of the Mayer-Vietoris theorem for persistent homology under mild and commonplace assumptions. This is done through the use of a …
We introduce a fractal dimension for a metric space defined in terms of the persistent homology of extremal subsets of that space. We exhibit hypotheses under which this dimension is comparable to the upper box dimension; in particular, the dimensions coincide for subsets of $\mathbb{R}^2$ whose upper box dimension exceeds $1.5.$ These results are related to extremal questions about the number of persistent homology intervals of a set of $n$ points in a metric space.

Topological data analysis and its main method, persistent homology, provide a toolkit for computing topological information of high-dimensional and noisy data sets. Kernels for one-parameter persistent homology have been established to connect persistent homology with machine learning techniques. We contribute a kernel construction for multi-parameter persistence by integrating a one-parameter kernel weighted along straight lines. We prove that our kernel is stable and efficiently computable, which establishes a theoretical connection between topological data analysis and machine learning for …
Persistent Homology (PH) allows tracking homology features like loops, holes and their higher-dimensional analogs, along with a single-parameter family of nested spaces. Currently, computing descriptors for complex data characterized by multiple functions is becoming an important task in several applications, including physics, chemistry, medicine, geography, etc. Multiparameter Persistent Homology (MPH) generalizes persistent homology opening to the exploration and analysis of shapes endowed with multiple filtering functions. Still, computational constraints prevent MPH to be feasible over re…
In this paper we propose a computationally efficient multiple hypothesis testing procedure for persistent homology. The computational efficiency of our procedure is based on the observation that one can empirically simulate a null distribution that is universal across many hypothesis testing applications involving persistence homology. Our observation suggests that one can simulate the null distribution efficiently based on a small number of summaries of the collected data and use this null in the same way that p-value tables were used in classical statistics. To illustrate the efficiency and …
We give an $O(n^2(k+\log n))$ algorithm for computing the $k$-dimensional persistent homology of a filtration of clique complexes of cyclic graphs on $n$ vertices. This is nearly quadratic in the number of vertices $n$, and therefore a large improvement upon the traditional persistent homology algorithm, which is cubic in the number of simplices of dimension at most $k+1$, and hence of running time $O(n^{3(k+2)})$ in the number of vertices $n$. Our algorithm applies, for example, to Vietoris--Rips complexes of points sampled from a curve in $\mathbb{R}^d$ when the scale is bounded depending on…
We show that recent results on randomized dimension reduction schemes that exploit structural properties of data can be applied in the context of persistent homology. In the spirit of compressed sensing, the dimension reduction is determined by the Gaussian width of a structure associated to the data set, rather than its size, and such a reduction can be computed efficiently. We further relate the Gaussian width to the doubling dimension of a finite metric space, which appears in the study of the complexity of other methods for approximating persistent homology. We can therefore literally repl…
The Vietoris-Rips filtration for an $n$-point metric space is a sequence of large simplicial complexes adding a topological structure to the otherwise disconnected space. The persistent homology is a key tool in topological data analysis and studies topological features of data that persist over many scales. The fastest algorithm for computing persistent homology of a filtration has time $O(M(u)+u^2\log^2 u)$, where $u$ is the number of updates (additions or deletions of simplices), $M(u)=O(u^{2.376})$ is the time for multiplication of $u\times u$ matrices. For a space of $n$ points given by t…

This article aims to study the topological invariant properties encoded in node graph representational embeddings by utilizing tools available in persistent homology. Specifically, given a node embedding representation algorithm, we consider the case when these embeddings are real-valued. By viewing these embeddings as scalar functions on a domain of interest, we can utilize the tools available in persistent homology to study the topological information encoded in these representations. Our construction effectively defines a unique persistence-based graph descriptor, on both the graph and node…
This article introduces an algorithm to compute the persistent homology of a filtered complex with various coefficient fields in a single matrix reduction. The algorithm is output-sensitive in the total number of distinct persistent homological features in the diagrams for the different coefficient fields. This computation allows us to infer the prime divisors of the torsion coefficients of the integral homology groups of the topological space at any scale, hence furnishing a more informative description of topology than persistence in a single coefficient field. We provide theoretical complex…

In this article we propose a novel approach for comparing the persistent homology representations of two spaces (filtrations). Commonly used methods are based on numerical summaries such as persistence diagrams and persistence landscapes, along with suitable metrics (e.g. Wasserstein). These summaries are useful for computational purposes, but they are merely a marginal of the actual topological information that persistent homology can provide. Instead, our approach compares between two topological representations directly in the data space. We do so by defining a correspondence relation betwe…
A crucial step in the analysis of persistent homology is the transformation of data into an appropriate topological object (in our case, a simplicial complex). Modern packages for persistent homology often construct Vietoris--Rips or other distance-based simplicial complexes on point clouds because they are relatively easy to compute. We investigate alternative methods of constructing these complexes and the effects of making associated choices during simplicial-complex construction on the output of persistent-homology algorithms. We present two new methods for constructing simplicial complexe…
Topological data analysis is an emerging area in exploratory data analysis and data mining. Its main tool, persistent homology, has become a popular technique to study the structure of complex, high-dimensional data. In this paper, we propose a novel method using persistent homology to quantify structural changes in time-varying graphs. Specifically, we transform each instance of the time-varying graph into metric spaces, extract topological features using persistent homology, and compare those features over time. We provide a visualization that assists in time-varying graph exploration and he…
We introduce a homology-based technique for the analysis of multiqubit state vectors. In our approach, we associate state vectors to data sets by introducing a metric-like measure in terms of bipartite entanglement, and investigate the persistence of homologies at different scales. This leads to a novel classification of multiqubit entanglement. The relative occurrence frequency of various classes of entangled states is also shown.

Computing persistent homology using Gaussian kernels is useful in the domains of topological data analysis and machine learning as shown by Phillips, Wang and Zheng [SoCG 2015]. However, contrary to the case of computing persistent homology using the Euclidean distance or even the $k$-distance, it is not known how to compute the persistent homology of high dimensional data using Gaussian kernels. In this paper, we consider a power distance version of the Gaussian kernel distance (GKPD) given by Phillips, Wang and Zheng, and show that the persistent homology of the Čech filtration of $P$ comput…

In this paper, we propose a novel framework for dynamical analysis of human actions from 3D motion capture data using topological data analysis. We model human actions using the topological features of the attractor of the dynamical system. We reconstruct the phase-space of time series corresponding to actions using time-delay embedding, and compute the persistent homology of the phase-space reconstruction. In order to better represent the topological properties of the phase-space, we incorporate the temporal adjacency information when computing the homology groups. The persistence of these ho…
Force-directed layouts belong to a popular class of methods used to position nodes in a node-link diagram. However, they typically lack direct consideration of global structures, which can result in visual clutter and the overlap of unrelated structures. In this paper, we use the principles of persistent homology to untangle force-directed layouts thus mitigating these issues. First, we devise a new method to use 0-dimensional persistent homology to efficiently generate an initial graph layout. The approach results in faster convergence and better quality graph layouts. Second, we provide a ne…

The PageRank of a graph is a scalar function defined on the node set of the graph which encodes nodes centrality information of the graph. In this article, we use the PageRank function along with persistent homology to obtain a scalable graph descriptor and utilize it to compare the similarities between graphs. For a given graph $G(V,E)$, our descriptor can be computed in $O(|E|α(|V|))$, where $α$ is the inverse Ackermann function which makes it scalable and computable on massive graphs. We show the effectiveness of our method by utilizing it on multiple shape mesh datasets.
