We propose using a coordinate network decoder for the task of super-resolution in MRI. The continuous signal representation of coordinate networks enables this approach to be scale-agnostic, i.e. one can train over a continuous range of scales and subsequently query at arbitrary resolutions. Due to the difficulty of performing super-resolution on inherently noisy data, we analyze network behavior under multiple denoising strategies. Lastly we compare this method to a standard convolutional decoder using both quantitative metrics and a radiologist study implemented in Voxel, our newly developed tool for web-based evaluation of medical images.

Analyzing plant roots is crucial to understand plant performance in different soil environments. While magnetic resonance imaging (MRI) can be used to obtain 3D images of plant roots, extracting the root structural model is challenging due to highly noisy soil environments and low-resolution of MRI images. To improve both contrast and resolution, we adapt the state-of-the-art method RefineNet for 3D segmentation of the plant root MRI images in super-resolution. The networks are trained from few manual segmentations that are augmented by geometric transformations, realistic noise, and other var…

Our anatomy is in constant motion. With modern MR imaging it is possible to record this motion in real-time during an ongoing radiation therapy session. In this paper we present an image registration method that exploits the sequential nature of 2D MR images to estimate the corresponding displacement field. The method employs several discriminative correlation filters that independently track specific points. Together with a sparse-to-dense interpolation scheme we can then estimate of the displacement field. The discriminative correlation filters are trained online, and our method is modality …

Alzheimer's disease (AD) is a progressive brain disorder that causes memory and functional impairments. The advances in machine learning and publicly available medical datasets initiated multiple studies in AD diagnosis. In this work, we utilize a multi-modal deep learning approach in classifying normal cognition, mild cognitive impairment and AD classes on the basis of structural MRI and diffusion tensor imaging (DTI) scans from the OASIS-3 dataset. In addition to a conventional multi-modal network, we also present an input agnostic architecture that allows diagnosis with either sMRI or DTI s…
Magnetic resonance imaging (MRI) enables 3-D imaging of anatomical structures. However, the acquisition of MR volumes with high spatial resolution leads to long scan times. To this end, we propose volumetric super-resolution forests (VSRF) to enhance MRI resolution retrospectively. Our method learns a locally linear mapping between low-resolution and high-resolution volumetric image patches by employing random forest regression. We customize features suitable for volumetric MRI to train the random forest and propose a median tree ensemble for robust regression. VSRF outperforms state-of-the-ar…
The k-space data generated from magnetic resonance imaging (MRI) is only a finite sampling of underlying signals. Therefore, MRI images often suffer from low spatial resolution and Gibbs ringing artifacts. Previous studies tackled these two problems separately, where super resolution methods tend to enhance Gibbs artifacts, whereas Gibbs ringing removal methods tend to blur the images. It is also a challenge that high resolution ground truth is hard to obtain in clinical MRI. In this paper, we propose an unsupervised learning framework for both MRI super resolution and Gibbs artifacts removal …

4D flow MRI is a non-invasive imaging method that can measure blood flow velocities over time. However, the velocity fields detected by this technique have limitations due to low resolution and measurement noise. Coordinate-based neural networks have been researched to improve accuracy, with SIRENs being suitable for super-resolution tasks. Our study investigates SIRENs for time-varying 3-directional velocity fields measured in the aorta by 4D flow MRI, achieving denoising and super-resolution. We trained our method on voxel coordinates and benchmarked our approach using synthetic measurements…

Capturing high-resolution magnetic resonance (MR) images is a time consuming process, which makes it unsuitable for medical emergencies and pediatric patients. Low-resolution MR imaging, by contrast, is faster than its high-resolution counterpart, but it compromises on fine details necessary for a more precise diagnosis. Super-resolution (SR), when applied to low-resolution MR images, can help increase their utility by synthetically generating high-resolution images with little additional time. In this paper, we present a SR technique for MR images that is based on generative adversarial netwo…
In clinical practice MR images are often first seen by radiologists long after the scan. If image quality is inadequate either patients have to return for an additional scan, or a suboptimal interpretation is rendered. An automatic image quality assessment (IQA) would enable real-time remediation. Existing IQA works for MRI give only a general quality score, agnostic to the cause of and solution to low-quality scans. Furthermore, radiologists' image quality requirements vary with the scan type and diagnostic task. Therefore, the same score may have different implications for different scans. W…

This paper presents a generative model for super-resolution in routine clinical magnetic resonance images (MRI), of arbitrary orientation and contrast. The model recasts the recovery of high resolution images as an inverse problem, in which a forward model simulates the slice-select profile of the MR scanner. The paper introduces a prior based on multi-channel total variation for MRI super-resolution. Bias-variance trade-off is handled by estimating hyper-parameters from the low resolution input scans. The model was validated on a large database of brain images. The validation showed that the …

Magnetic Resonance Imaging (MRI) is important in clinic to produce high resolution images for diagnosis, but its acquisition time is long for high resolution images. Deep learning based MRI super resolution methods can reduce scan time without complicated sequence programming, but may create additional artifacts due to the discrepancy between training data and testing data. Data consistency layer can improve the deep learning results but needs raw k-space data. In this work, we propose a magnitude-image based data consistency deep learning MRI super resolution method to improve super resolutio…
Four-dimensional magnetic resonance imaging (4D-MRI) is an emerging technique for tumor motion management in image-guided radiation therapy (IGRT). However, current 4D-MRI suffers from low spatial resolution and strong motion artifacts owing to the long acquisition time and patients' respiratory variations; these limitations, if not managed properly, can adversely affect treatment planning and delivery in IGRT. Herein, we developed a novel deep learning framework called the coarse-super-resolution-fine network (CoSF-Net) to achieve simultaneous motion estimation and super-resolution in a unifi…

Magnetic Resonance Imaging(MRI) has been widely used in clinical application and pathology research by helping doctors make more accurate diagnoses. On the other hand, accurate diagnosis by MRI remains a great challenge as images obtained via present MRI techniques usually have low resolutions. Improving MRI image quality and resolution thus becomes a critically important task. This paper presents an innovative Coupled-Projection Residual Network (CPRN) for MRI super-resolution. The CPRN consists of two complementary sub-networks: a shallow network and a deep network that keep the content cons…

Magnetic resonance imaging (MRI) enables plant scientists to non-invasively study root system development and root-soil interaction. Challenging recording conditions, such as low resolution and a high level of noise hamper the performance of traditional root extraction algorithms, though. We propose to increase signal-to-noise ratio and resolution by segmenting the scanned volumes into root and soil in super-resolution using a 3D U-Net. Tests on real data show that the trained network is capable to detect most roots successfully and even finds roots that were missed by human annotators. Our ex…
We propose a two-stage algorithm for the super-resolution of MR images from their low-frequency k-space samples. In the first stage we estimate a resolution-independent mask whose zeros represent the edges of the image. This builds off recent work extending the theory of sampling signals of finite rate of innovation (FRI) to two-dimensional curves. We enable its application to MRI by proposing extensions of the signal models allowed by FRI theory, and by developing a more robust and efficient means to determine the edge mask. In the second stage of the scheme, we recover the super-resolved MR …

The core problem of Magnetic Resonance Imaging (MRI) is the trade off between acceleration and image quality. Image reconstruction and super-resolution are two crucial techniques in Magnetic Resonance Imaging (MRI). Current methods are designed to perform these tasks separately, ignoring the correlations between them. In this work, we propose an end-to-end task transformer network (T$^2$Net) for joint MRI reconstruction and super-resolution, which allows representations and feature transmission to be shared between multiple task to achieve higher-quality, super-resolved and motion-artifacts-fr…

There is a heated debate on how to interpret the decisions provided by deep learning models (DLM), where the main approaches rely on the visualization of salient regions to interpret the DLM classification process. However, these approaches generally fail to satisfy three conditions for the problem of lesion detection from medical images: 1) for images with lesions, all salient regions should represent lesions, 2) for images containing no lesions, no salient region should be produced, and 3) lesions are generally small with relatively smooth borders. We propose a new model-agnostic paradigm to …

Dynamic imaging is a beneficial tool for interventions to assess physiological changes. Nonetheless during dynamic MRI, while achieving a high temporal resolution, the spatial resolution is compromised. To overcome this spatio-temporal trade-off, this research presents a super-resolution (SR) MRI reconstruction with prior knowledge based fine-tuning to maximise spatial information while reducing the required scan-time for dynamic MRIs. An U-Net based network with perceptual loss is trained on a benchmark dataset and fine-tuned using one subject-specific static high resolution MRI as prior know…

Fetal motion is unpredictable and rapid on the scale of conventional MR scan times. Therefore, dynamic fetal MRI, which aims at capturing fetal motion and dynamics of fetal function, is limited to fast imaging techniques with compromises in image quality and resolution. Super-resolution for dynamic fetal MRI is still a challenge, especially when multi-oriented stacks of image slices for oversampling are not available and high temporal resolution for recording the dynamics of the fetus or placenta is desired. Further, fetal motion makes it difficult to acquire high-resolution images for supervi…

Low-field (LF) MRI scanners have the power to revolutionize medical imaging by providing a portable and cheaper alternative to high-field MRI scanners. To address this issue, we propose a Nested U-Net neural network architecture super-resolution algorithm that outperforms previously suggested deep learning methods with an average PSNR of 78.83 and SSIM of 0.95…

Diffusion-weighted magnetic resonance imaging (DW-MRI) can be used to characterise the microstructure of the nervous tissue, e.g. to delineate brain white matter connections in a non-invasive manner via fibre tracking. Magnetic Resonance Imaging (MRI) in high spatial resolution would play an important role in visualising such fibre tracts in a superior manner. However, obtaining an image of such resolution comes at the expense of longer scan time. Longer scan time can be associated with the increase of motion artefacts, due to the patient's psychological and physical conditions. Single Image S…

Magnetic resonance image (MRI) in high spatial resolution provides detailed anatomical information and is often necessary for accurate quantitative analysis. However, high spatial resolution typically comes at the expense of longer scan time, less spatial coverage, and lower signal to noise ratio (SNR). Single Image Super-Resolution (SISR), a technique aimed to restore high-resolution (HR) details from one single low-resolution (LR) input image, has been improved dramatically by recent breakthroughs in deep learning. In this paper, we introduce a new neural network architecture, 3D Densely Con…

Magnetic resonance imaging plays an essential role in clinical diagnosis by acquiring the structural information of biological tissue. Recently, many multi-contrast MRI super-resolution networks achieve good effects. However, most studies ignore the impact of the inappropriate foreground scale and patch size of multi-contrast MRI, which probably leads to inappropriate feature alignment. To tackle this problem, we propose the Flexible Alignment Super-Resolution Network (FASR-Net) for multi-contrast MRI Super-Resolution. The Flexible Alignment module of FASR-Net consists of two modules for featu…

Super-resolution techniques can obtain high-resolution MRI images. The traditional methods obtained the resolution enhancement of brain MRI by interpolations, affecting the accuracy of the following diagnose process. The requirement for brain image quality is fast increasing. In this paper, we propose an image super-resolution (SR) method based on overcomplete dictionaries and inherent similarity of an image to…

The recent introduction of portable, low-field MRI (LF-MRI) into the clinical setting has the potential to transform neuroimaging. However, LF-MRI is limited by lower resolution and signal-to-noise ratio, leading to incomplete characterization of brain regions. High-resolution (HR) magnetic resonance imaging (MRI) provides detailed anatomical information that is critical for diagnosis in the clinical application. However, HR MRI typically comes at the cost of long scan time, small spatial coverage, and low signal-to-noise ratio (SNR). Recent studies showed that with a deep convolutional neural network (CNN), HR generic images could be recovered from low-resolution (LR) inputs via single image super-resolution (SISR) approaches. Additionally, previous works have shown that a deep 3D CNN can generate high-quality SR MRIs by using learned image priors. …

Reconstructing under-sampled k-space measurements in Compressed Sensing MRI (CS-MRI) is classically solved with regularized least-squares. Recently, deep learning has been used to amortize this optimization by training reconstruction networks on a dataset of under-sampled measurements. Here, a crucial design choice is the regularization function(s) and corresponding weight(s). In this paper, we explore a novel strategy of using a hypernetwork to generate the parameters of a separate reconstruction network as a function of the regularization weight(s), resulting in a regularization-agnostic rec…

Fetal brain MRI is useful for diagnosing brain abnormalities but is challenged by fetal motion. The current protocol for T2-weighted fetal brain MRI is not robust to motion so image volumes are degraded by inter- and intra- slice motion artifacts. Besides, manual annotation for fetal MR image quality assessment are usually time-consuming. Therefore, in this work, a semi-supervised deep learning method that detects slices with artifacts during the brain volume scan is proposed. Our method is based on the mean teacher model, where we not only enforce consistency between student and teacher model…

Super-resolution (SR) plays a crucial role in improving the image quality of magnetic resonance imaging (MRI). MRI produces multi-contrast images and can provide a clear display of soft tissues. However, current super-resolution methods only employ a single contrast, or use a simple multi-contrast fusion mechanism, ignoring the rich relations among different contrasts, which are valuable for improving SR. In this work, we propose a multi-stage integration network (i.e., MINet) for multi-contrast MRI SR, which explicitly models the dependencies between multi-contrast images at different stages …

4D-flow magnetic resonance imaging (MRI) is an emerging imaging technique where spatiotemporal 3D blood velocity can be captured with full volumetric coverage in a single non-invasive examination. This enables qualitative and quantitative analysis of hemodynamic flow parameters of the heart and great vessels. An increase in the image resolution would provide more accuracy and allow better assessment of the blood flow, especially for patients with abnormal flows. However, this must be balanced with increasing imaging time. The recent success of deep learning in generating super resolution image…
