In our comprehensive experiments and evaluations, we show that it is possible to generate multiple contrast (even all synthetically) and use synthetically generated images to train an image segmentation engine. We showed promising segmentation results tested on real multi-contrast MRI scans when delineating muscle, fat, bone and bone marrow, all trained on synthetic images. Based on synthetic image training, our segmentation results were as high as 93.91\%, 94.11\%, 91.63\%, 95.33\%, for muscle, fat, bone, and bone marrow delineation, respectively. Results were not significantly different from the ones obtained when real images were used for segmentation training: 94.68\%, 94.67\%, 95.91\%, and 96.82\%, respectively.
The extent to which the arbitrarily selected L2 regularization hyperparameter value affects the outcome of semantic segmentation with deep learning is demonstrated. Demonstrations rely on training U-net on small LGE-MRI datasets using the arbitrarily selected L2 regularization values. The remaining hyperparameters are to be manually adjusted or tuned only when 10 % of all epochs are reached before the training validation accuracy reaches 90%. Semantic segmentation with deep learning outcomes are objectively and subjectively evaluated against the manual ground truth segmentation.

Brain tumor segmentation based on multi-modal magnetic resonance imaging (MRI) plays a pivotal role in assisting brain cancer diagnosis, treatment, and postoperative evaluations. Despite the achieved inspiring performance by existing automatic segmentation methods, multi-modal MRI data are still unavailable in real-world clinical applications due to quite a few uncontrollable factors (e.g. different imaging protocols, data corruption, and patient condition limitations), which lead to a large performance drop during practical applications. In this work, we propose a Deeply supervIsed knowledGE …

Left atrial (LA) segmentation from late gadolinium enhanced magnetic resonance imaging (LGE MRI) is a crucial step needed for planning the treatment of atrial fibrillation. However, automatic LA segmentation from LGE MRI is still challenging, due to the poor image quality, high variability in LA shapes, and unclear LA boundary. Though deep learning-based methods can provide promising LA segmentation results, they often generalize poorly to unseen domains, such as data from different scanners and/or sites. In this work, we collect 210 LGE MRIs from different centers with different levels of ima…
Automatic segmentation methods based on deep learning have recently demonstrated state-of-the-art performance, outperforming the ordinary methods. Nevertheless, these methods are inapplicable for small datasets, which are very common in medical problems. To this end, we propose a knowledge transfer method between diseases via the Generative Bayesian Prior network. Our approach is compared to a pre-train approach and random initialization and obtains the best results in terms of Dice Similarity Coefficient metric for the small subsets of the Brain Tumor Segmentation 2018 database (BRATS2018).

Prostate cancer is one of the common diseases in men, and it is the most common malignant tumor in developed countries. Studies have shown that the male prostate incidence rate is as high as 2.5% to 16%, Currently, the inci-dence of prostate cancer in Asia is lower than that in the West, but it is increas-ing rapidly. If prostate cancer can be found as early as possible and treated in time, it will have a high survival rate. Therefore, it is of great significance for the diagnosis and treatment of prostate cancer. In this paper, we propose a trans-fer learning method based on deep neural netwo…
High-fidelity semantic segmentation of magnetic resonance volumes is critical for estimating tissue morphometry and relaxation parameters in both clinical and research applications. While manual segmentation is accepted as the gold-standard, recent advances in deep learning and convolutional neural networks (CNNs) have shown promise for efficient automatic segmentation of soft tissues. However, due to the stochastic nature of deep learning and the multitude of hyperparameters in training networks, predicting network behavior is challenging. In this paper, we quantify the impact of three factor…
Automated segmentation of brain tumors from 3D magnetic resonance images (MRIs) is necessary for the diagnosis, monitoring, and treatment planning of the disease. Manual delineation practices require anatomical knowledge, are expensive, time consuming and can be inaccurate due to human error. Here, we describe a semantic segmentation network for tumor subregion segmentation from 3D MRIs based on encoder-decoder architecture. Due to a limited training dataset size, a variational auto-encoder branch is added to reconstruct the input image itself in order to regularize the shared decoder and impo…
We propose a 2D Encoder-Decoder based deep learning architecture for semantic segmentation, that incorporates anatomical priors by imitating the encoder component of an autoencoder in latent space. The autoencoder is additionally enhanced by means of hierarchical features, extracted by an U-Net module. Our suggested architecture is trained in an end-to-end manner and is evaluated on the example of pelvic bone segmentation in MRI. A comparison to the standard U-Net architecture shows promising improvements.

Two segmentation methods, one atlas-based and one neural-network-based, were compared to see how well they can each automatically segment the brain stem and cerebellum in Displacement Encoding with Stimulated Echoes Magnetic Resonance Imaging (DENSE-MRI) data. The segmentation is a pre-requisite for estimating the average displacements in these regions, which have recently been proposed as biomarkers in the diagnosis of Chiari Malformation type I (CMI). In numerical experiments, the segmentations of both methods were similar to manual segmentations provided by trained experts. It was found tha…

Brain extraction is a fundamental step for most brain imaging studies. In this paper, we investigate the problem of skull stripping and propose complementary segmentation networks (CompNets) to accurately extract the brain from T1-weighted MRI scans, for both normal and pathological brain images. The proposed networks are designed in the framework of encoder-decoder networks and have two pathways to learn features from both the brain tissue and its complementary part located outside of the brain. The complementary pathway extracts the features in the non-brain region and leads to a robust solu…

While parallel MRI and constrained image reconstruction algorithms can accelerate the scans, image reconstruction artifacts are inevitable, especially at high acceleration factors. However, when a trained segmentation model is deployed into the real clinical world, the model may not perform optimally. A major challenge is the potential poor-quality segmentations generated due to degraded image quality or domain shift issues. There is a timely need to develop an automated quality control method that can detect poor segmentations and feedback to clinicians. Here we propose a novel deep generative model-based framework for quality control …

Automatic segmentation of brain abnormalities is challenging, as they vary considerably from one pathology to another. Current methods are supervised and require numerous annotated images for each pathology, a strenuous task. To tackle anatomical variability, Unsupervised Anomaly Detection (UAD) methods are proposed, detecting anomalies as outliers of a healthy model learned using a Variational Autoencoder (VAE). Previous work on UAD adopted a 2D approach, meaning that MRIs are processed as a collection of independent slices. Yet, it does not fully exploit the spatial information contained in …

In addition, considering reliability and patient data privacy, the computation is preferably done on local hardware. State-of-the-art MRI segmentation methods mostly focus on accuracy only, and can hardly be adopted for real-time application or on local hardware. Probabilistic atlas priors have been commonly used to derive adaptive and robust brain MRI segmentation algorithms. Widely-used neuroimage analysis pipelines rely heavily on these techniques, which are often computationally expensive. In contrast, there has been a recent surge of approaches that leverage deep learning to implement segmentation tools that are computationally efficient at test time. However, most of these strategies rely on learning from manually annotated images. These supervised deep learning methods are therefore sensitive to the intensity profiles in the training dataset. Coronary artery disease (CAD) is the most common cause of death globally, and its diagnosis is usually based on manual myocardial segmentation of Magnetic Resonance Imaging (MRI) sequences. As the manual segmentation is tedious, time-consuming and with low applicability, automatic myocardial segmentation using machine learning techniques has been widely explored recently. However, almost all the existing methods treat the input MRI sequences independently, which fails to capture the temporal information between sequences, e.g., the shape and location information of the myocardium in sequences …

Patient motion during the magnetic resonance imaging (MRI) acquisition process results in motion artifacts, which limits the ability of radiologists to provide a quantitative assessment of a condition visualized. Often times, radiologists either "see through" the artifacts with reduced diagnostic confidence, or the MR scans are rejected and patients are asked to be recalled and re-scanned. Presently, there are many published approaches that focus on MRI artifact detection and correction. However, the key question of the bias exhibited by these algorithms on motion corrupted MRI images is still…

Deep artificial neural networks (DNNs) have moved to the forefront of medical image analysis due to their success in classification, segmentation, and detection challenges. A principal challenge in large-scale deployment of DNNs in neuroimage analysis is the potential for shifts in signal-to-noise ratio, contrast, resolution, and presence of artifacts from site to site due to variances in scanners and acquisition protocols. DNNs are famously susceptible to these distribution shifts in computer vision. Currently, there are no benchmarking platforms or frameworks to assess the robustness of new …
