Unsupervised domain adaptation (UDA) methods intend to reduce the gap between source and target domains by using unlabeled target domain and labeled source domain data, however, in the medical domain, target domain data may not always be easily available, and acquiring new samples is generally time-consuming. This restricts the development of UDA methods for new domains. In this paper, we explore the potential of UDA in a more challenging while realistic scenario where only one unlabeled target patient sample is available. We call it Few-shot Unsupervised Domain adaptation (FUDA). We first generate target-style images from source images and explore diverse target styles from a single target patient with Random Adaptive Instance Normalization (RAIN). Then, a segmentation network is trained in a supervised manner with the generated target images. Our experiments demonstrate that FUDA improves the segmentation performance by 0.33 of Dice score on the target domain compared with the baseline, and it also gives 0.28 of Dice score improvement in a more rigorous one-shot setting. Our code is available at \url{https://github.com/MingxuanGu/Few-shot-UDA}.

Deep learning models are sensitive to domain shift phenomena. A model trained on images from one domain cannot generalise well when tested on images from a different domain, despite capturing similar anatomical structures. It is mainly because the data distribution between the two domains is different. Moreover, creating annotation for every new modality is a tedious and time-consuming task, which also suffers from high inter- and intra- observer variability. Unsupervised domain adaptation (UDA) methods intend to reduce the gap between source and target domains by leveraging source domain labe…

Robust cardiac image segmentation is still an open challenge due to the inability of the existing methods to achieve satisfactory performance on unseen data of different domains. Since the acquisition and annotation of medical data are costly and time-consuming, recent work focuses on domain adaptation and generalization to bridge the gap between data from different populations and scanners. In this paper, we propose two data augmentation methods that focus on improving the domain adaptation and generalization abilities of state-to-the-art cardiac segmentation models. In particular, our "Resol…
Disentangled representation is a powerful technique to tackle domain shift problem in medical image analysis in unsupervised domain adaptation setting. However, previous methods only focus on exacting domain-invariant feature and ignore whether exacted feature is meaningful for downstream tasks. We propose a novel framework, called semantic-guided disentangled representation (SGDR), an effective method to exact semantically meaningful feature for segmentation task to improve performance of cross modality medical image segmentation in unsupervised domain adaptation setting. To exact the meaningfu…

Cardiac segmentation is in great demand for clinical practice. Due to the enormous labor of manual delineation, unsupervised segmentation is desired. The ill-posed optimization problem of this task is inherently challenging, requiring well-designed constraints. In this work, we propose an unsupervised framework for multi-class segmentation with both intensity and shape constraints. Firstly, we extend a conventional non-convex energy function as an intensity constraint and implement it with U-Net. For shape constraint, synthetic images are generated from anatomical labels via image-to-image tra…
Data-driven approaches to assist operating room (OR) workflow analysis depend on large curated datasets that are time consuming and expensive to collect. On the other hand, we see a recent paradigm shift from supervised learning to self-supervised and/or unsupervised learning approaches that can learn representations from unlabeled datasets. In this paper, we leverage the unlabeled data captured in robotic surgery ORs and propose a novel way to fuse the multi-modal data for a single video frame or image. Instead of producing different augmentations (or 'views') of the same image or video frame…
Accurate cardiac computing, analysis and modeling from multi-modality images are important for the diagnosis and treatment of cardiac disease. Late gadolinium enhancement magnetic resonance imaging (LGE MRI) is a promising technique to visualize and quantify myocardial infarction (MI) and atrial scars. Automating quantification of MI and atrial scars can be challenging due to the low image quality and complex enhancement patterns of LGE MRI. Moreover, compared with the other sequences LGE MRIs with gold standard labels are particularly limited, which represents another obstacle for developing …
Unsupervised domain adaptation is useful in medical image segmentation. Particularly, when ground truths of the target images are not available, domain adaptation can train a target-specific model by utilizing the existing labeled images from other modalities. Most of the reported works mapped images of both the source and target domains into a common latent feature space, and then reduced their discrepancy either implicitly with adversarial training or explicitly by directly minimizing a discrepancy metric. In this work, we propose a new framework, where the latent features of both domains ar…

There has been considerable interest in the MR physics-based simulation of a database of virtual cardiac MR images for the development of deep-learning analysis networks. However, the employment of such a database is limited or shows suboptimal performance due to the realism gap, missing textures, and the simplified appearance of simulated images. In this work we 1) provide image simulation on virtual XCAT subjects with varying anatomies, and 2) propose sim2real translation network to improve image realism. Our usability experiments suggest that sim2real data exhibits a good potential to augme…

Multi-modality cardiac imaging plays a key role in the management of patients with cardiovascular diseases. It allows a combination of complementary anatomical, morphological and functional information, increases diagnosis accuracy, and improves the efficacy of cardiovascular interventions and clinical outcomes. Fully-automated processing and quantitative analysis of multi-modality cardiac images could have a direct impact on clinical research and evidence-based patient management. However, these require overcoming significant challenges including inter-modality misalignment and finding optima…
In most medical image processing tasks, the orientation of an image would affect computing result. However, manually reorienting images wastes time and effort. In this paper, we study the problem of recognizing orientation in cardiac MRI and using deep neural network to solve this problem. For multiple sequences and modalities of MRI, we propose a transfer learning strategy, which adapts our proposed model from a single modality to multiple modalities. We also propose a prediction method that uses voting. The results shows that deep neural network is an effective way in recognition of cardiac …
This study proposes an end-to-end unsupervised diffeomorphic deformable registration framework based on moving mesh parameterization. Using this parameterization, a deformation field can be modeled with its transformation Jacobian determinant and curl of end velocity field. The new model of the deformation field has three important advantages; firstly, it relaxes the need for an explicit regularization term and the corresponding weight in the cost function. The smoothness is implicitly embedded in the solution which results in a physically plausible deformation field. Secondly, it guarantees d…

Multi-sequence of cardiac magnetic resonance (CMR) images can provide complementary information for myocardial pathology (scar and edema). However, it is still challenging to fuse these underlying information for pathology segmentation effectively. This work presents an automatic cascade pathology segmentation framework based on multi-modality CMR images. It mainly consists of two neural networks: an anatomical structure segmentation network (ASSN) and a pathological region segmentation network (PRSN). Specifically, the ASSN aims to segment the anatomical structure where the pathology may exis…

In this work, we present a fully automatic method to segment cardiac structures from late-gadolinium enhanced (LGE) images without using labelled LGE data for training, but instead by transferring the anatomical knowledge and features learned on annotated balanced steady-state free precession (bSSFP) images, which are easier to acquire. Our framework mainly consists of two neural networks: a multi-modal image translation network for style transfer and a cascaded segmentation network for image segmentation. The multi-modal image translation network generates realistic and diverse synthetic LGE …

Accurate segmentation of the cardiac boundaries in late gadolinium enhancement magnetic resonance images (LGE-MRI) is a fundamental step for accurate quantification of scar tissue. However, while there are many solutions for automatic cardiac segmentation of cine images, the presence of scar tissue can make the correct delineation of the myocardium in LGE-MRI challenging even for human experts. As part of the Multi-Sequence Cardiac MR Segmentation Challenge, we propose a solution for LGE-MRI segmentation based on two components. First, a generative adversarial network is trained for the task o…

Although high resolution isotropic 3D medical images are desired in clinical practice, their acquisition is not always feasible. Instead, lower resolution images are upsampled to higher resolution using conventional interpolation methods. Sophisticated learning-based super-resolution approaches are frequently unavailable in clinical setting, because such methods require training with high-resolution isotropic examples. To address this issue, we propose a learning-based super-resolution approach that can be trained using solely anisotropic images, i.e. without high-resolution ground truth data.…

Magnetic Resonance Imaging (MRI) typically recruits multiple sequences (defined here as "modalities"). As each modality is designed to offer different anatomical and functional clinical information, there are evident disparities in the imaging content across modalities. Inter- and intra-modality affine and non-rigid image registration is an essential medical image analysis process in clinical imaging, as for example before imaging biomarkers need to be derived and clinically evaluated across different MRI modalities, time phases and slices. Although commonly needed in real clinical scenarios, …

Co-registration with other non-contrast-agent (non-CA) modalities, balanced steady-state free precession (bSSFP) and cine magnetic resonance imaging (MRI) for example, can further en…
Automatic and accurate segmentation of the ventricles and myocardium from multi-sequence cardiac MRI (CMR) is crucial for the diagnosis and treatment management for patients suffering from myocardial infarction (MI). In this paper, we propose an unsupervised domain alignment method to explicitly alleviate the domain shifts among different modalities of CMR sequences, \emph{e.g.,} bSSFP, LGE, and T2…

Automatically identifying the structural substrates underlying cardiac abnormalities can potentially provide real-time guidance for interventional procedures. With the knowledge of cardiac tissue substrates, the treatment of complex arrhythmias such as atrial fibrillation and ventricular tachycardia can be further optimized by detecting arrhythmia substrates to target for treatment (i.e., adipose) and identifying critical structures to avoid. Optical coherence tomography (OCT) is a real-time imaging modality that aids in addressing this need. Existing approaches for cardiac image analysis main…

Multi-modality medical images can provide relevant or complementary information for a target (organ, tumor or tissue). Registering multi-modality images to a common space can fuse these comprehensive information, and bring convenience for clinical application. Recently, neural networks have been widely investigated to boost registration methods. However, it is still challenging to develop a multi-modality registration network due to the lack of robust criteria for network training. In this work, we propose a multi-modality registration network (MMRegNet), which can perform registration between…
