A second-order $L$-stable exponential time-differencing (ETD) method is developed by combining an ETD scheme with approximating the matrix exponentials by rational functions having real distinct poles (RDP), together with a dimensional splitting integrating factor technique. A variety of non-linear reaction-diffusion equations in two and three dimensions with either Dirichlet, Neumann, or periodic boundary conditions are solved with this scheme and shown to outperform a variety of other second-order implicit-explicit schemes. An additional performance boost is gained through further use of basic parallelization techniques.
A fourth-order exponential time differencing scheme with real and distinct poles rational approximation for solving non-linear reaction-diffusion systems
Physical laws governing population dynamics are generally expressed as differential equations. Research in recent decades has incorporated fractional-order (non-integer) derivatives into differential models of natural phenomena, such as reaction-diffusion systems. In this paper, we develop a method to numerically solve a multi-component and multi-dimensional space-fractional system. For space discretization, we apply a Fourier spectral method that is suited for multidimensional PDE systems. Efficient approximation of time-stepping is accomplished with a locally one dimensional exponential time…
Two ocean models are considered for geophysical flow simulations: the multi-layer shallow water equations and the multi-layer primitive equations. For the former, we investigate the parallel performance of exponential time differencing (ETD) methods, including exponential Rosenbrock-Euler, ETD2wave, and B-ETD2wave. For the latter, we take advantage of the splitting of barotropic and baroclinic modes and propose a new two-level method in which an ETD method is applied to solve the fast barotropic mode. These methods could improve the computational efficiency of numerical simulations because ETD…
To achieve efficient and accurate long-time integration, we propose a fast, accurate, and stable high-order numerical method for solving fractional-in-space reaction-diffusion equations. The proposed method is explicit in nature and utilizes the fourth-order compact finite difference scheme and matrix transfer technique (MTT) in space with FFT-based implementation. Time integration is done through the accurate fourth-order modified exponential time differencing Runge-Kutta scheme. The linear stability analysis and various numerical experiments including two-dimensional (2D) Fitzhugh-Nagumo, Gi…
Approximate solutions of the Fisher equation obtained by different splitting methods are investigated. The error of this nonlinear problem is analyzed. The order of different splitting methods coupled with numerical methods of different order is calculated numerically and symbolically.
A second-order accurate in time, positivity-preserving, and unconditionally energy stable operator splitting numerical scheme is proposed and analyzed for the system of reaction-diffusion equations with detailed balance. The scheme is designed based on an energetic variational formulation, in which the reaction part is reformulated in terms of the reaction trajectory, and both the reaction and diffusion parts dissipate the same free energy. At the reaction stage, the reaction trajectory equation is approximated by a second-order Crank-Nicolson type method. The unique solvability, positivity-pr…
We present a detailed convergence analysis for an operator splitting scheme proposed in [C. Liu et al.,J. Comput. Phys., 436, 110253, 2021] for a reaction-diffusion system with detailed balance. The numerical scheme has been constructed based on a recently developed energetic variational formulation, in which the reaction part is reformulated in terms of the reaction trajectory, and both the reaction and diffusion parts dissipate the same free energy. The scheme is energy stable and positivity-preserving. In this paper, the detailed convergence analysis and error estimate are performed for the…

In this paper, we propose and analyze a positivity-preserving, energy stable numerical scheme for certain type reaction-diffusion systems involving the Law of Mass Action with the detailed balance condition. The numerical scheme is constructed based on a recently developed energetic variational formulation, in which the reaction part is reformulated in terms of reaction trajectories. The fact that both the reaction and the diffusion parts dissipate the same free energy opens a path of an energy stable, operator splitting scheme for these systems. At the reaction stage, we solve equations of re…
For reaction-diffusion equations in irregular domain with moving boundaries, the numerical stability constraints from the reaction and diffusion terms often require very restricted time step size, while complex geometries may lead to difficulties in accuracy when discretizing the high-order derivatives on grid points near the boundary. It is very challenging to design numerical methods that can efficiently and accurately handle both difficulties. Applying an implicit scheme may be able to remove the stability constraints on the time step, however, it usually requires solving a large global sys…

We show that the Strang splitting method applied to a diffusion-reaction equation with inhomogeneous general oblique boundary conditions is of order two when the diffusion equation is solved with the Crank-Nicolson method, while order reduction occurs in general if using other Runge-Kutta schemes or even the exact flow itself for the diffusion part. We prove these results when the source term only depends on the space variable, an assumption which makes the splitting scheme equivalent to the Crank-Nicolson method itself applied to the whole problem. Numerical experiments suggest that the secon…
The Strang splitting method, formally of order two, can suffer from order reduction when applied to semilinear parabolic problems with inhomogeneous boundary conditions. The recent work [L .Einkemmer and A. Ostermann. Overcoming order reduction in diffusion-reaction splitting. Part 1. Dirichlet boundary conditions. SIAM J. Sci. Comput., 37, 2015. Part 2: Oblique boundary conditions, SIAM J. Sci. Comput., 38, 2016] introduces a modification of the method to avoid the reduction of order based on the nonlinearity. In this paper we introduce a new correction constructed directly from the flow of t…

The monodomain model is widely used in in-silico cardiology to describe excitation propagation in the myocardium. Frequently, operator splitting is used to decouple the stiff reaction term and the diffusion term in the monodomain model so that they can be solved separately. Commonly, the diffusion term is solved implicitly with a large time step while the reaction term is solved by using an explicit method with adaptive time stepping. In this work, we propose a fully explicit method for the solution of the decoupled monodomain model. In contrast to semi-implicit methods, fully explicit methods…
