Liver lesion segmentation is an important step for liver cancer diagnosis, treatment planning and treatment evaluation. LiTS (Liver Tumor Segmentation Challenge) provides a common testbed for comparing different automatic liver lesion segmentation methods. We participate in this challenge by developing a deep convolutional neural network (DCNN) method. The particular DCNN model works in 2.5D in that it takes a stack of adjacent slices as input and produces the segmentation map corresponding to the center slice. The model has 32 layers in total and makes use of both long range concatenation connections of U-Net [1] and short-range residual connections from ResNet [2]. The model was trained using the 130 LiTS training datasets and achieved an average Dice score of 0.67 when evaluated on the 70 test CT scans, which ranked first for the LiTS challenge at the time of the ISBI 2017 conference.

The segmentation of liver lesions is crucial for detection, diagnosis and monitoring progression of liver cancer. However, design of accurate automated methods remains challenging due to high noise in CT scans, low contrast between liver and lesions, as well as large lesion variability. We propose a 3D automatic, unsupervised method for liver lesions segmentation using a phase separation approach. It is assumed that liver is a mixture of two phases: healthy liver and lesions, represented by different image intensities polluted by noise. The Cahn-Hilliard equation is used to remove the noise an…

We propose a model for the joint segmentation of the liver and liver lesions in computed tomography (CT) volumes. We build the model from two fully convolutional networks, connected in tandem and trained together end-to-end. We evaluate our approach on the 2017 MICCAI Liver Tumour Segmentation Challenge, attaining competitive liver and liver lesion detection and segmentation scores across a wide range of metrics. Unlike other top performing methods, our model output post-processing is trivial, we do not use data external to the challenge, and we propose a simple single-stage model that is trai…
Colorectal liver metastasis is one of most aggressive liver malignancies. While the definition of lesion type based on CT images determines the diagnosis and therapeutic strategy, the discrimination between cancerous and non-cancerous lesions are critical and requires highly skilled expertise, experience and time. In the present work we introduce an end-to-end deep learning approach to assist in the discrimination between liver metastases from colorectal cancer and benign cysts in abdominal CT images of the liver. Our approach incorporates the efficient feature extraction of InceptionV3 combin…

Automatic segmentation of the liver and its lesion is an important step towards deriving quantitative biomarkers for accurate clinical diagnosis and computer-aided decision support systems. This paper presents a method to automatically segment liver and lesions in CT abdomen images using cascaded fully convolutional neural networks (CFCNs) and dense 3D conditional random fields (CRFs). We train and cascade two FCNs for a combined segmentation of the liver and its lesions. In the first step, we train a FCN to segment the liver as ROI input for a second FCN. The second FCN solely segments lesion…

Automatic detection of liver lesions in CT images poses a great challenge for researchers. In this work we present a deep learning approach that models explicitly the variability within the non-lesion class, based on prior knowledge of the data, to support an automated lesion detection system. A multi-class convolutional neural network (CNN) is proposed to categorize input image patches into sub-categories of boundary and interior patches, the decisions of which are fused to reach a binary lesion vs non-lesion decision. For validation of our system, we use CT images of 132 livers and 498 lesio…

Hepatocellular carcinoma (HCC) is the second most frequent cause of malignancy-related death and is one of the diseases with the highest incidence in the world. Because the liver is the only organ in the human body that is supplied by two major vessels: the hepatic artery and the portal vein, various types of malignant tumors can spread from other organs to the liver. And due to the liver masses' heterogeneous and diffusive shape, the tumor lesions are very difficult to be recognized, thus automatic lesion detection is necessary for the doctors with huge workloads. To assist doctors, this work…
We propose a computationally efficient architecture that learns to segment lesions from CT images of the liver. The proposed architecture uses bilinear interpolation with sub-pixel convolution at the last layer to upscale the course feature in bottle neck architecture. Since bilinear interpolation and sub-pixel convolution do not have any learnable parameter, our overall model is faster and occupies less memory footprint than the traditional U-net. We evaluate our proposed architecture on the highly competitive dataset of 2017 Liver Tumor Segmentation (LiTS) Challenge. Our method achieves comp…

Automatic segmentation of liver lesions is a fundamental requirement towards the creation of computer aided diagnosis (CAD) and decision support systems (CDS). Traditional segmentation approaches depend heavily upon hand-crafted features and a priori knowledge of the user. As such, these methods are difficult to adopt within a clinical environment. Recently, deep learning methods based on fully convolutional networks (FCNs) have been successful in many segmentation problems primarily because they leverage a large labelled dataset to hierarchically learn the features that best correspond to the…

Training data is the key component in designing algorithms for medical image analysis and in many cases it is the main bottleneck in achieving good results. Recent progress in image generation has enabled the training of neural network based solutions using synthetic data. A key factor in the generation of new samples is controlling the important appearance features and potentially being able to generate a new sample of a specific class with different variants. In this work we suggest the synthesis of new data by mixing the class specified and unspecified representation of different factors in…

The success of supervised lesion segmentation algorithms using Computed Tomography (CT) exams depends significantly on the quantity and variability of samples available for training. While annotating such data constitutes a challenge itself, the variability of lesions in the dataset also depends on the prevalence of different types of lesions. In this paper, we present a method for implanting realistic lesions in CT slices to…
Accurate liver and lesion segmentation from computed tomography (CT) images are highly demanded in clinical practice for assisting the diagnosis and assessment of hepatic tumor disease. However, automatic liver and lesion segmentation from contrast-enhanced CT volumes is extremely challenging due to the diversity in contrast, resolution, and quality of images. Lesion synthesis received much attention with the rise of efficient generative models for augmenting training data, drawing lesion evolution scenarios, or aiding expert training. The quality and diversity of synthesized data are highly dependent on the annotated data used to train the models, which not rarely struggle to derive very different yet realistic samples from the training ones. That adds an inherent bias to lesion segmentation algorithms and limits synthesizing lesion evolution scenarios efficiently. This paper presents a method for decoupling shape and density for liver lesion synth…
