For each graph and each positive integer $n$, we define a chain complex whose graded Euler characteristic is equal to an appropriate $n$-specialization of the dichromatic polynomial. This also gives a categorification of $n$-specializations of the Tutte polynomial of graphs. Also, for each graph and integer $n\le 2$, we define the different one variable $n$-specializations of the dichromatic polynomials, and for each polynomial we define graded chain complex whose graded Euler characteristic is equal to that polynomial. Furthermore, we explicitly categorify the specialization of the Tutte polynomial for graphs which corresponds to the Jones polynomial of the appropriate alternating link.
For each graph we construct graded cohomology groups whose graded Euler characteristic is the chromatic polynomial of the graph. We show the cohomology groups satisfy a long exact sequence which corresponds to the well-known deletion-contraction rule. This work is motivated by Khovanov's work on categorification of the Jones polynomial of knots.
Two categorifications are given for the arrow polynomial, an extension of the Kauffman bracket polynomial for virtual knots. The arrow polynomial extends the bracket polynomial to infinitely many variables, each variable corresponding to an integer {\it arrow number} calculated from each loop in an oriented state summation for the bracket. The categorifications are based on new gradings associated with these arrow numbers, and give homology theories associated with oriented virtual knots and links via extra structure on the Khovanov chain complex. Applications are given to the estimation of vi…
For each graph, we construct a bigraded chain complex whose graded Euler characteristic is a version of the Tutte polynomial. This work is motivated by earlier work of Khovanov, Helme-Guizon and Rong, and others.
Motivated by Khovanov homology and relations between the Jones polynomial and graph polynomials, we construct a homology theory for embedded graphs from which the chromatic polynomial can be recovered as the Euler characteristic. For plane graphs, we show that our chromatic homology can be recovered from the Khovanov homology of an associated link. We apply this connection with Khovanov homology to show that the torsion-free part of our chromatic homology is independent of the choice of planar embedding of a graph. We extend our construction and categorify the Bollobas-Riordan polynomial (a ge…
We investigate an application of crossing parity for the bracket expansion of the Jones polynomial for virtual knots. In addition we consider an application of parity for the arrow polynomial as well as for the categorifications of both polynomials. We present a number of examples found through our calculations. We provide tables of calculations for these invariants on virtual knots with at most 4 real crossings.
We introduce colored Jones polynomials of nanowords and their categorification. We also prove the existence of a Khovanov-type bicomplex which has three grades.
We use the machinery of categorified Jones-Wenzl projectors to construct a categorification of a type A Reshetikhin-Turaev invariant of oriented framed tangles where each strand is labeled by an arbitrary finite-dimensional representation. As a special case, we obtain a categorification of the coloured Jones polynomial of links.

Given any diagram of a link, we define on the cube of Kauffman's states a "2-complex" whose homology is an invariant of the associated framed links, and such that the graded Euler characteristic reproduces the unnormalized Kauffman bracket. This includes a categorification of brackets skein relation. Then we incorporate the orientation information and get a further complex on the same cube that gives rise to a new invariant homology for oriented links, so that the graded Euler characteristic reproduces the unnormalized Jones polynomial in Kauffman's version. Finally we clarify the relations be…
Using a modified foam evaluation, we give a categorification of the Alexander polynomial of a knot. We also give a purely algebraic version of this knot homology which makes it appear as the infinite page of a spectral sequence starting at the reduced triply graded link homology of Khovanov--Rozansky.
The Jones polynomial is a famous link invariant that can be defined diagrammatically via a skein relation. Khovanov homology is a richer link invariant that categorifies the Jones polynomial. Using spectral sequences, we obtain a skein-type relation satisfied by the Khovanov homology. Thanks to this relation, we are able to generalize the Khovanov homology in order to obtain a categorification of the $θ$-invariant, which is itself a generalization of the Jones polynomial.
A braid-like isotopy for links in 3-space is an isotopy which uses only those Reidemeister moves which occur in isotopies of braids. We define a refined Jones polynomial and its corresponding Khovanov homology which are, in general, only invariant under braid-like isotopies.
Let $E_{k}^{F}(D)$ be the spectral sequence induced by the oriented cube of resolutions on knot Floer homology. We prove that $E_{2}^{F}(D)$ is a triply graded link invariant whose graded Euler characteristic is the HOMFLY-PT polynomial and that the higher pages are link invariants. By construction, the spectral sequence converges to knot Floer homology. We show that the rank of the torsion-free part of $E_{2}^{F}(D)$ is the rank of HOMFLY-PT homology.
We construct a bigraded spectral sequence from the gl(0)-homology to knot Floer homology. This spectral sequence is of Bockstein type and comes from a subtle manipulation of coefficients. The main tools are quantum traces of foams and of singular Soergel bimodules.
There is a $p$-differential on the triply-graded Khovanov--Rozansky homology of knots and links over a field of positive characteristic $p$ that gives rise to an invariant in the homotopy category finite-dimensional $p$-complexes. A differential on triply-graded homology discovered by Cautis is compatible with the $p$-differential structure. As a consequence we get a categorification of the colored Jones polynomial evaluated at a $2p$th root of unity.
The working mathematician fears complicated words but loves pictures and diagrams. We thus give a no-fancy-anything picture rich glimpse into Khovanov's novel construction of `the categorification of the Jones polynomial'. For the same low cost we also provide some computations, including one that shows that Khovanov's invariant is strictly stronger than the Jones polynomial and including a table of the values of Khovanov's invariant for all prime knots with up to 11 crossings.
We show that the $A_2$ clasps in the Karoubi envelope of $A_2$ spider satisfy the recursive formula of the two-variable Chebyshev polynomials of the second kind associated with a root system of type $A_2$. The $A_2$ spider is a diagrammatic description of the representation category for $U_q(\mathfrak{sl}_3)$ and the $A_2$ clasps are projectors. Our categorification also gives a natural definition of a $q$-deformation of the two-variable Chebyshev polynomials. This paper is constructed based only on the linear skein theory and graphical calculus.
In this thesis we work with Khovanov homology of links and its generalizations, as well as with the homology of graphs. Khovanov homology of links consists of graded chain complexes which are link invariants, up to chain homotopy, with graded Euler characteristic equal to the Jones polynomial of the link. Hence, it can be regarded as the "categorif\mbox{}ication" of the Jones polynomial. \indent We prove that the f\mbox{}irst homology group of positive braid knots is trivial. Futhermore, we prove that non-alternating torus knots are homologically thick. In addition, we show that we can decreas…
Given a transverse knot $K$ in a three dimensional contact manifold $(Y,α)$, in [13] Colin, Ghiggini, Honda and Hutchings define a hat version of embedded contact homology for $K$, that we call $\widehat{ECK}(K,Y,α)$, and conjecture that it is isomorphic to the knot Floer homology $\widehat{HFK}(K,Y)$. We define here a full version $ECK(K,Y,α)$ and generalise the definitions to the case of links. We prove then that, if $Y = S^3$, $ECK$ and $\widehat{ECK}$ categorify the (multivariable) Alexander polynomial of knots and links, obtaining expressions analogue to that for knot and link Floer homol…
In this thesis we define and study a categorification of the sl(N)-link polynomial using foams, for N\geq 3. For N=3 we define the universal sl(3)-link homology, using foams, which depends on three parameters and show that it is functorial, up to scalars, with respect to link cobordisms. Our theory is integral. We show that tensoring it with Q yields a theory which is equivalent to the rational universal Khovanov-Rozansky sl(3)-link homology. For N\geq 4 we construct a rational theory categorifying the sl(N)-link polynomial using foams. Our theory is functorial, up to scalars, with respect to …
The WRT invariant of a link L in S2xS1 at sufficiently high values of the level r can be expresses as an evaluation of a special polynomial invariant of L at 2r-th root of unity. We categorify this polynomial invariant by associating to L a bigraded homology whose graded Euler characteristic is equal to this polynomial. If L is presented as a closure of a tangle in S2xS1, then the homology of L is defined as the Hochschild homology of the H_n-bimodule associated to the tangle by M. Khovanov. This homology can also be expressed as a stable limit of Khovanov homology of the circular closure of t…
We define a family of formal Khovanov brackets of a colored link depending on two parameters. The isomorphism classes of these brackets are invariants of framed colored links. The Bar-Natan functors applied to these brackets produce Khovanov and Lee homology theories categorifying the colored Jones polynomial. Further, we study conditions under which framed colored link cobordisms induce chain transformations between our formal brackets. We conjecture that, for special choice of parameters, Khovanov and Lee homology theories of colored links are functorial (up to sign). Finally, we extend the …
The Stanley chromatic symmetric function $X_G$ of a graph $G$ is a symmetric function generalization of the chromatic polynomial, and has interesting combinatorial properties. We apply the ideas of Khovanov homology to construct a homology of graded $S_n$-modules, whose graded Frobenius series $Frob_G(q,t)$ reduces to the chromatic symmetric function at $q=t=1$. This homology can be thought of as a categorification of the chromatic symmetric function, and provides a homological analogue of several familiar properties of $X_G$. In particular, the decomposition formula for $X_G$ discovered recen…
This paper is an introduction to virtual knot theory and an exposition of new ideas and constructions, including the parity bracket polynomial, the arrow polynomial, the parity arrow polynomial and categorifications of the arrow polynomial. The paper is relatively self-contained and it describes virtual knot theory both combinatorially and in terms of the knot theory in thickened surfaces. The arrow polynomial (of Dye and Kauffman) is a natural generalization of the Jones polynomial, obtained by using the oriented structure of diagrams in the state sum. The paper discusses uses of parity pione…
Khovanov homology, an invariant of links in $\mathbb{R}^3$, is a graded homology theory that categorifies the Jones polynomial in the sense that the graded Euler characteristic of the homology is the Jones polynomial. Asaeda, Przytycki and Sikora generalized this construction by defining a double graded homology theory that categorifies the Kauffman bracket skein module of links in $I$-bundles over surfaces, except for the surface $\mathbb{R}P^2$, where the construction fails due to strange behaviour of links when projected to the non-orientable surface $\mathbb{R}P^2$. This paper categorifies…
We construct a bicomplex for the categorification of the colored Jones polynomial. This work is motivated by the problem suggested by Anna Beliakova and Stephan Wehrli who discussed the categorification of the colored Jones polynomial in their paper.
Khovanov homology offers a nontrivial generalization of Jones polynomial of links in R^3 (and of Kauffman bracket skein module of some 3-manifolds). In this chapter (Chapter X) we define Khovanov homology of links in R^3 and generalize the construction into links in an I-bundle over a surface. We use Viro's approach to construction of Khovanov homology and utilize the fact that one works with unoriented diagrams (unoriented framed links) in which case there is a simple description of Khovanov long exact sequence of homology. Khovanov homology, over the field Q, is a categorification of the Jon…
A categorification of a polynomial link invariant is an homological invariant which contains the polynomial one as its graded Euler characteristic. This field has been initiated by Khovanov categorification of the Jones polynomial. Later, P. Ozsvath and Z. Szabo gave a categorification of Alexander polynomial. Besides their increased abilities for distinguishing knots, this new invariants seem to carry many geometrical informations. On the other hand, Vassiliev works gives another way to study link invariant, by generalizing them to singular links i.e. links with a finite number of rigid trans…
Murakami-Ohtsuki-Yamada introduced an evaluation of certain oriented planar trivalent graphs with colored edges. This evaluation plays a key role in the evaluation of the colored HOMFLY polynomial of a link in 3-space and its Khovanov-Rozansky categorification. Our goal is is to give a generating series formula for the evaluation of MOY graphs, which may be useful in categorification, and in the study of q-holonomicity of the colored HOMFLY polynomial.
Khovanov defined graded homology groups for links L in R^3 and showed that their polynomial Euler characteristic is the Jones polynomial of L. Khovanov's construction does not extend in a straightforward way to links in I-bundles M over surfaces F not D^2 (except for the homology with Z/2 coefficients only). Hence, the goal of this paper is to provide a nontrivial generalization of his method leading to homology invariants of links in M with arbitrary rings of coefficients. After proving the invariance of our homology groups under Reidemeister moves, we show that the polynomial Euler character…
Let K in S^3 be a knot, and let \widetilde{K} denote the preimage of K inside its double branched cover, Σ(K). We prove, for each integer n > 1, the existence of a spectral sequence from Khovanov's categorification of the reduced n-colored Jones polynomial of the mirror of K to the knot Floer homology of (Σ(K),\widetilde{K}) (when n odd) and to (S^3, K # K) (when n even). A corollary of our result is that Khovanov's categorification of the reduced n-colored Jones polynomial detects the unknot whenever n>1.
The Reshetikhin-Turaev sl(N) polynomial of links colored by wedge powers of the defining representation has been categorified via several different approaches. Here, we give a concise introduction to the categorification using matrix factorizations, which is a direct generalization of the Khovanov-Rozansky homology. Full details of the construction are given in [arXiv:0907.0695]. We also briefly review deformations and applications of this categorification given in [arXiv:1002.2662, arXiv:1011.2254, arXiv:1102.0586].
We extend the cobordism based categorification of the virtual Jones polynomial to virtual tangles. This extension is combinatorial and has semi-local properties. We use the semi-local property to prove an applications, i.e. we give a discussion of Lee's degeneration of virtual homology.
Let $Δ$ be a trivial knot in the three-sphere. For every finite cyclic group $G$ of odd order, we construct a $G$-equivariant Khovanov homology with coefficients in the filed $\F_{2}$. This homology is an invariant of links up to isotopy in $(S^{3},Δ)$. Another interpretation is given using the categorification of the Kauffman bracket skein module of the solid torus. Our techniques apply in the case of graphs as well to define an equivariant version of the graph homology which categorifies the chromatic polynomial. Keywords: Khovanov homology, group action, equivariant Jones polynomial, skein …
In this chapter (Chapter V) we present several results which demonstrate a close connection and useful exchange of ideas between graph theory and knot theory. These disciplines were shown to be related from the time of Tait (if not Listing) but the great flow of ideas started only after Jones discoveries. The first deep relation in this new trend was demonstrated by Morwen Thistlethwaite and we describe several results by him in this Chapter. We also presentresults from two (unpublished) preprints [P-P-0,P-18].In particular, in Section 2, we sketch two generalizations of the Tutte polynomial o…
We incorporate quandle cocycle information into the quandle coloring quivers we defined in arXiv:1807.10465 to define weighted directed graph-valued invariants of oriented links we call \textit{quandle cocycle quivers}. This construction turns the quandle cocycle invariant into a small category, yielding a categorification of the quandle cocycleinvariant. From these graphs we define several new link invariants including a 2-variable polynomial which specializes to the usual quandle cocycle invariant. Examples and computations are provided.
M. Khovanov and L. Rozansky gave a categorification of the HOMFLY-PT polynomial. This study is a generalization of the Khovanov-Rozansky homology. We define a homology associated to the quantum $(sl_n,\land V_n)$ link invariant, where $\land V_n$ is the set of the fundamental representations of the quantum group of $sl_n$. In the case of a [1,k]-colored link diagram, we prove that its homology is a link invariant. In the case of an [i,j]-colored link diagram, we define a normalized Poincare polynomial of its homology and prove the polynomial is a link invariant.
In 2006, Fock and Goncharov constructed a nice basis of the ring of regular functions on the moduli space of framed ${\rm PGL}_2$-local systems on a punctured surface $S$. The moduli space is birational to a cluster $\mathcal{X}$-variety, whose positive real points recover the enhanced Teichmüller space of $S$. Their basis is enumerated by integral laminations on $S$, which are collections of closed curves in $S$ with integer weights. Around ten years later, a quantized version of this basis, still enumerated by integral laminations, was constructed by Allegretti and Kim. For each choice of an…
