Biomedical summarization requires large datasets to train for text generation. We show that while transfer learning offers a viable option for addressing this challenge, an in-domain pre-training does not always offer advantages in a BioASQ summarization task. We identify a suitable model architecture and use it to show a benefit of a general-domain pre-training followed by a task-specific fine-tuning in the context of a BioASQ summarization task, leading to a novel three-step fine-tuning approach that works with only a thousand in-domain examples. Our results indicate that a Large Language Model without domain-specific pre-training can have a significant edge in some domain-specific biomedical text generation tasks.
Text summarization in medicine can help doctors for reducing the time to access important information from countless documents. The paper offers a supervised extractive summarization method based on conditional generative adversarial networks using convolutional neural networks. Unlike previous models, which often use greedy methods to select sentences, we use a new approach for selecting sentences. Moreover, we provide a network for biomedical word embedding, which improves summarization. An essential contribution of the paper is introducing a new loss function for the discriminator, making t…
As part of the large number of scientific articles being published every year, the publication rate of biomedical literature has been increasing. Consequently, there has been considerable effort to harness and summarize the massive amount of biomedical research articles. While transformer-based encoder-decoder models in a vanilla source document-to-summary setting have been extensively studied for abstractive summarization in different domains, their major limitations continue to be entity hallucination (a phenomenon where generated summaries constitute entities not related to or present in so…

We consider the problem of automatically generating a narrative biomedical evidence summary from multiple trial reports. We evaluate modern neural models for abstractive summarization of relevant article abstracts from systematic reviews previously conducted by members of the Cochrane collaboration, using the authors conclusions section of the review abstract as our target. We enlist medical professionals to evaluate generated summaries, and we find that modern summarization systems yield consistently fluent and relevant synopses, but that they are not always factual. We propose new approaches…
Automatic evaluation metrics have been facilitating the rapid development of automatic summarization methods by providing instant and fair assessments of the quality of summaries. Most metrics have been developed for the general domain, especially news and meeting notes, or other language-generation tasks. However, these metrics are applied to evaluate summarization systems in different domains, such as biomedical question summarization. To better understand whether commonly used evaluation metrics are capable of evaluating automatic summarization in the biomedical domain, we conduct human eva…

Recently, neural topic models (NTMs) have been incorporated into pre-trained language models (PLMs), to capture the global semantic information for text summarization. However, in these methods, there remain limitations in the way they capture and integrate the global semantic information. In this paper, we propose a novel model, the graph contrastive topic enhanced language model (GRETEL), that incorporates the graph contrastive topic model with the pre-trained language model, to fully leverage both the global and local contextual semantics for long document extractive summarization. To bette…
This paper proposes a novel Ontology-based and user-focused Automatic Text Summarization (OATS) system, in the setting where the goal is to automatically generate text summarization from unstructured text by extracting sentences containing the information that aligns to the user's focus. OATS consists of two modules: ontology-based topic identification and user-focused text summarization; it first utilizes an ontology-based approach to identify relevant documents to user's interest, and then takes advantage of the answers extracted from a question answering model using questions specified from…

Query focused summarization (QFS) models aim to generate summaries from source documents that can answer the given query. Most previous work on QFS only considers the query relevance criterion when producing the summary. However, studying the effect of answer relevance in the summary generating process is also important. In this paper, we propose QFS-BART, a model that incorporates the explicit answer relevance of the source documents given the query via a question answering model, to generate coherent and answer-related summaries. Furthermore, our model can take advantage of large pre-trained…

Pre-trained neural abstractive summarization systems have dominated extractive strategies on news summarization performance, at least in terms of ROUGE. However, system-generated abstractive summaries often face the pitfall of factual inconsistency: generating incorrect facts with respect to the source text. To address this challenge, we propose Span-Fact, a suite of two factual correction models that leverages knowledge learned from question answering models to make corrections in system-generated summaries via span selection. Our models employ single or multi-masking strategies to either ite…

Abstractive text summarization is one of the areas influenced by the emergence of pre-trained language models. Current pre-training works in abstractive summarization give more points to the summaries with more words in common with the main text and pay less attention to the semantic similarity between generated sentences and the original document. We propose ARMAN, a Transformer-based encoder-decoder model pre-trained with three novel objectives to address this issue. In ARMAN, salient sentences from a document are selected according to a modified semantic score to be masked and form a pseudo…
Long text understanding is important yet challenging in natural language processing. A long article or essay usually contains many redundant words that are not pertinent to its gist and sometimes can be regarded as noise. In this paper, we consider the problem of how to disentangle the gist-relevant and irrelevant information for long text understanding. With distillation mechanism, we transfer the knowledge about how to focus the salient parts from the abstractive summarization model and further integrate the distilled model, named \emph{Gist Detector}, into existing models as a supplementary…

We explore the suitability of unsupervised representation learning methods on biomedical text -- BioBERT, SciBERT, and BioSentVec -- for biomedical question answering. To further improve unsupervised representations for biomedical QA, we introduce a new pre-training task from unlabeled data designed to reason about biomedical entities in the context. Our pre-training method consists of corrupting a given context by randomly replacing some mention of a biomedical entity with a random entity mention and then querying the model with the correct entity mention in order to locate the corrupted part…
Question answering-based summarization evaluation metrics must automatically determine whether the QA model's prediction is correct or not, a task known as answer verification. In this work, we benchmark the lexical answer verification methods which have been used by current QA-based metrics as well as two more sophisticated text comparison methods, BERTScore and LERC. We find that LERC out-performs the other methods in some settings while remaining statistically indistinguishable from lexical overlap in others. However, our experiments reveal that improved verification performance does not ne…
In this work, we propose a method for incorporating question-answering (QA) signals into a summarization model. Our method identifies salient noun phrases (NPs) in the input document by automatically generating wh-questions that are answered by the NPs and automatically determining whether those questions are answered in the gold summaries. This QA-based signal is incorporated into a two-stage summarization model which first marks salient NPs in the input document using a classification model, then conditionally generates a summary. Our experiments demonstrate that the models trained using QA-…
In this paper, we present our work on the BioASQ pipeline. The goal is to answer four types of questions: summary, yes/no, factoids, and list. Our goal is to empirically evaluate different modules involved: the feature extractor and the sentence selection block. We used our pipeline to test the effectiveness of each module for all kinds of question types and perform error analysis. We defined metrics that are useful for future research related to the BioASQ pipeline critical to improve the performance of the training pipeline.

Biomedical question answering (QA) is a challenging task due to the scarcity of data and the requirement of domain expertise. Pre-trained language models have been used to address these issues. Recently, learning relationships between sentence pairs has been proved to improve performance in general QA. In this paper, we focus on applying BioBERT to transfer the knowledge of natural language inference (NLI) to biomedical QA. We observe that BioBERT trained on the NLI dataset obtains better performance on Yes/No (+5.59%), Factoid (+0.53%), List type (+13.58%) questions compared to performance ob…
Health literacy has emerged as a crucial factor in making appropriate health decisions and ensuring treatment outcomes. However, medical jargon and the complex structure of professional language in this domain make health information especially hard to interpret. Thus, there is an urgent unmet need for automated methods to enhance the accessibility of the biomedical literature to the general population. This problem can be framed as a type of translation problem between the language of healthcare professionals, and that of the general public. In this paper, we introduce the novel task of autom…
Biomedical Question Answering (BQA) has attracted increasing attention in recent years due to its promising application prospect. It is a challenging task because the biomedical questions are professional and usually vary widely. Existing question answering methods answer all questions with a homogeneous model, leading to various types of questions competing for the shared parameters, which will confuse the model decision for each single type of questions. In this paper, in order to alleviate the parameter competition problem, we propose a Mixture-of-Expert (MoE) based question answering metho…
Biomedical Question Answering aims to obtain an answer to the given question from the biomedical domain. Due to its high requirement of biomedical domain knowledge, it is difficult for the model to learn domain knowledge from limited training data. We propose a contextual embedding method that combines open-domain QA model \aoa and \biobert model pre-trained on biomedical domain data. We adopt unsupervised pre-training on large biomedical corpus and supervised fine-tuning on biomedical question answering dataset. Additionally, we adopt an MLP-based model weighting layer to automatically exploi…

Current studies in extractive question answering (EQA) have modeled the single-span extraction setting, where a single answer span is a label to predict for a given question-passage pair. This setting is natural for general domain EQA as the majority of the questions in the general domain can be answered with a single span. Following general domain EQA models, current biomedical EQA (BioEQA) models utilize the single-span extraction setting with post-processing steps. In this article, we investigate the question distribution across the general and biomedical domains and discover biomedical que…

Can language models read biomedical texts and explain the biomedical mechanisms discussed? In this work we introduce a biomedical mechanism summarization task. Biomedical studies often investigate the mechanisms behind how one entity (e.g., a protein or a chemical) affects another in a biological context. The abstracts of these publications often include a focused set of sentences that present relevant supporting statements regarding such relationships, associated experimental evidence, and a concluding sentence that summarizes the mechanism underlying the relationship. We leverage this struct…

A commonly observed problem with the state-of-the art abstractive summarization models is that the generated summaries can be factually inconsistent with the input documents. The fact that automatic summarization may produce plausible-sounding yet inaccurate summaries is a major concern that limits its wide application. In this paper we present an approach to address factual consistency in summarization. We first propose an efficient automatic evaluation metric to measure factual consistency; next, we propose a novel learning algorithm that maximizes the proposed metric during model training. …
