A pandemic caused by a new coronavirus (COVID-19) has spread worldwide, inducing an epidemic still active in Argentina. In this chapter, we present a case study using an SEIR (Susceptible-Exposed-Infected-Recovered) diffusion model of fractional order in time to analyze the evolution of the epidemic in Buenos Aires and neighboring areas (Región Metropolitana de Buenos Aires, (RMBA)) comprising about 15 million inhabitants. In the SEIR model, individuals are divided into four classes, namely, susceptible (S), exposed (E), infected (I) and recovered (R). The SEIR model of fractional order allows for the incorporation of memory, with hereditary properties of the system, being a generalization of the classic SEIR first-order system, where such effects are ignored. Furthermore, the fractional model provides one additional parameter to obtain a better fit of the data. The parameters of the model are calibrated by using as data the number of casualties officially reported. Since infinite solutions honour the data, we show a set of cases with different values of the lockdown parameters, fatality rate, and incubation and infectious periods. The different reproduction ratios R0 and infection fatality rates (IFR) so obtained indicate the results may differ from recent reported values, constituting possible alternative solutions. A comparison with results obtained with the classic SEIR model is also included. The analysis allows us to study how isolation and social distancing measures affect the time evolution of the epidemic.
A pandemic caused by a new coronavirus has spread worldwide, affecting Argentina. We implement an SEIR model to analyze the disease evolution in Buenos Aires and neighbouring cities. The model parameters are calibrated using the number of casualties officially reported. Since infinite solutions honour the data, we show different cases. In all of them the reproduction ratio $R_0$ decreases after early lockdown, but then raises, probably due to an increase in contagion in highly populated slums. Therefore it is mandatory to reverse this growing trend in $R_0$ by applying control strategies to av…
We propose an SEIR model for the populations and an SEI model for the vector to describe the transmission dynamics of a four-strain model with both primary and secondary dengue infections. In order to accomplish this, we propose and obtain an analytic solution of a system of 47 coupled differential equations. This would be the most complete epidemic model proposed to describe the dengue epidemic.
Exact solutions of the SEIR epidemic model are derived, and various properties of solutions are obtained directly from the exact solution. In this paper Abel differential equations play an important role in establishing the exact solution of SEIR differential system, in particular the number of infected individuals can be represented in a simple form by using a positive solution of an Abel differential equation. It is shown that the parametric form of the exact solution satisfies some linear differential system including a positive solution of an Abel differential equation.
We measure the effect of different public health regulations to the spread of COVID-19, based on a SEIRA model -- a SEIR model including asymptomatic transmissions. The cumulative confirmed cases and death show nonlinear positive relationship with the value of asymptomatic rate. Based on this model, we analyze the inhibit effects to COVID-19 of three types of public health policies, i.e. isolation of laboratory confirmed cases, general personal protection and quarantine (lock-down). The simulations conclude that the isolation display limited effects to the asymptomatic viral carriers. The gene…
In the last two decades dengue cases increased significantly throughout the world. In several regions dengue re-emerged, particularly in Latin America, where dengue cases not only increased but also occurred more frequently. It is therefore necessary to understand the mechanisms that drive epidemic outbreaks in non-endemic regions, to help in the design of control strategies. We develop a stochastic model that includes climate variables, social structure, and mobility between a non-endemic city and an endemic area. We choose as a case study the non-endemic city of San Ram{ó}n de la Nueva Or{á}…
Background: The analysis of the Sars-CoV-2 epidemic is of paramount importance to understand the dynamics of the coronavirus spread. This can help health and government authorities take the appropriate measures and implement suitable politics aimed at fighting and preventing it. Methods: A time-dependent dynamic SEIR model inspired in a model previously used during the MERS outbreak in South Korea was used to analyse the time trajectories of active and hospitalized cases in Portugal. Results: The time evolution of the virus spread in the country was adequately modelled. The model has changeabl…
An analytic solution is obtained to the SEIR Epidemic Model. The solution is created by constructing a single second-order nonlinear differential equation in $\ln S$ and analytically continuing its divergent power series solution such that it matches the correct long-time exponential damping of the epidemic model. This is achieved through an asymptotic approximant (Barlow et. al, 2017, Q. Jl Mech. Appl. Math, 70 (1), 21-48) in the form of a modified symmetric Padé approximant that incorporates this damping. The utility of the analytical form is demonstrated through its application to the COVID…
In this work, we have developed a Coxian distributed SEIR model in incorporating an empirical incubation period. We show that the global dynamics are completely determined by a basic reproduction number. An application of the Coxian distributed SEIR model using data of an empirical incubation period is explored. The model may be useful for resolving causing the realistic intrinsic parts in classical epidemic models since Coxian distribution approximately converges to any distribution.
In this study, we propose a time-dependent Susceptible-Exposed-Infected-Recovered (SEIR) model for the analysis of the SARS-CoV-2 epidemic outbreak in three different countries, the United States of America, Italy and Iceland using public data inherent the numbers of the epidemic wave. Since several types and grades of actions were adopted by the governments, including travel restrictions, social distancing, or limitation of movement, we want to investigate how these measures can affect the epidemic curve of the infectious population. The parameters of interest for the SEIR model were estimate…
The primary goal of this research is to investigate the impact of delay on the dynamics of the Susceptible-Exposed-Infected-Recovered-Death and Susceptible (SEIRDS) model, to which we add a stochastic term to account for uncertainty in COVID-19 parameter estimations. We run two models, one deterministic and one stochastic, and show that their solutions exist and are unique. We also numerically investigate the impact of immunity loss on the emerging time of a new wave, as well as the necessary condition for the extinction and persistence of the disease.

We study the global dynamics of a reaction-diffusion SEIR infection model with distributed delay and nonlinear incidence rate. The well-posedness of the proposed model is proved. By means of Lyapunov functionals, we show that the disease free equilibrium state is globally asymptotically stable when the basic reproduction number is less or equal than one, and that the disease endemic equilibrium is globally asymptotically stable when the basic reproduction number is greater than one. Numerical simulations are provided to illustrate the obtained theoretical results.
An SEIRS epidemic with disease fatalities is introduced in a growing population (modelled as a super-critical linear birth and death process). The study of the initial phase of the epidemic is stochastic, while the analysis of the major outbreaks is deterministic. Depending on the values of the parameters, the following scenarios are possible. i) The disease dies out quickly, only infecting few; ii) the epidemic takes off, the \textit{number} of infected individuals grows exponentially, but the \textit{fraction} of infected individuals remains negligible; iii) the epidemic takes off, the \text…
We present a class of SEIR Markov chain models for infectious diseases observed over discrete time in a random human population living in a closed environment. The population changes over time through random births, deaths, and transitions between states of the population. The SEIR models consist of random dynamical equations for each state (S, E, I and R) involving driving events for the process. We characterize some special types of SEIR Markov chain models in the class including: (1) when birth and death are zero or non-zero, and (2) when the incubation and infectious periods are constant o…
We shall apply a generalized SEIR model to study the outbreak of COVID-19 in Brazil. In particular, we would like to explain the projections of the increase in the level of infection over a long period of time, overlapping large local outbreaks in the most populous states in the country. A time-dependent dynamic SEIR model inspired in a model previously used during the outbreak in China was used to analyses the time trajectories of infected, recovered, and deaths. The model has parameters that vary with time and are fitted considering a nonlinear least-squares method. The simulations starting …
The paper deals with a modeling of the ongoing epidemic caused by Coronavirus disease 2019 (COVID-19) on the closed territory of the Republic of Croatia. Using the official public information on the number of confirmed infected, recovered and deceased individuals, the modified SEIR compartmental model is developed to describe the underlying dynamics of the epidemic. Fitted modified SEIR model provides the prediction of the disease progression in the near future, considering strict control interventions by means of social distancing and quarantine for infected and at-risk individuals introduced…
Compartmental transmission models have become an invaluable tool to study the dynamics of infectious diseases. The Susceptible-Infectious-Recovered (SIR) model is known to have an exact semi-analytical solution. In the current study, the approach of Harko et al. (2014) is generalised to obtain an approximate semi-analytical solution of the Susceptible-Exposed-Infectious-Recovered (SEIR) model. The SEIR model curves have nearly the same shapes as the SIR ones, but with a stretch factor applied to them across time that is related to the ratio of the incubation to infectious periods. This finding…
In this paper, a generalized fractional-order SEIR model is proposed, denoted by SEIQRP model, which has a basic guiding significance for the prediction of the possible outbreak of infectious diseases like COVID-19 and other insect diseases in the future. Firstly, some qualitative properties of the model are analyzed. The basic reproduction number $R_{0}$ is derived. When $R_{0}<1$, the disease-free equilibrium point is unique and locally asymptotically stable. When $R_{0}>1$, the endemic equilibrium point is also unique. Furthermore, some conditions are established to ensure the local asympto…
Contact tracing and quarantine are well established non-pharmaceutical epidemic control tools. The paper aims to clarify the impact of these measures in COVID-19 epidemic. A new deterministic model is introduced (SEIRQ: susceptible, exposed, infectious, removed, quarantined) with Q compartment capturing individuals and releasing them with delay. We obtain a simple rule defining the reproduction number $\mathcal{R}$ in terms of quarantine parameters, ratio of diagnosed cases and transmission parameters. The model is applied to the epidemic in Poland in March - April 2020, when social distancing…
In this paper, I study epidemic diffusion in a generalized spatial SEIRD model, where individuals are initially connected in a social or geographical network. As the virus spreads in the network, the structure of interactions between people may endogenously change over time, due to quarantining measures and/or spatial-distancing policies. I explore via simulations the dynamic properties of the co-evolutionary process dynamically linking disease diffusion and network properties. Results suggest that, in order to predict how epidemic phenomena evolve in networked populations, it is not enough to…
The 2019 Novel Corona virus infection (COVID 19) is an ongoing public health emergency of international focus. Significant gaps persist in our knowledge of COVID 19 epidemiology, transmission dynamics, investigation tools and management, despite (or possibly because of) the fact that the outbreak is an unprecedented global threat. On the positive side, enough is currently known about the epidemic process to permit the construction of mathematical predictive models. In our work, we adapt a traditional SEIR epidemic model to the specific dynamic compartments and epidemic parameters of COVID 19, …
This manuscript proposes a model of $n$ distinct populations interaction structured SEIR to describe the spread of COVID-19 pandemic diseases. The proposed model has the flexibility to include geographically separated communities as well as taking into account aging population groups and their interactions. We show that distinct assumptions on the dynamics of the proposed model lead to a plateau-like curve of the infected population, reflecting collected data from large countries like Brazil. Such observations aim to the following conjecture: " Covid-19 diseased diffusion from the capitals to …
An epidemic disease caused by a new coronavirus has spread in Northern Italy with a strong contagion rate. We implement an SEIR model to compute the infected population and number of casualties of this epidemic. The example may ideally regard the situation in the Italian Region of Lombardy, where the epidemic started on February 25. We calibrate the model with the number of dead individuals to date (May 5, 2020) and constraint the parameters on the basis of values reported in the literature. The peak occurs at day 37 (March 31) approximately, when there is a rapid decrease, with a reproduction…
We analytically study the SEIR (Susceptible Exposed Infectious Removed) epidemic model. The aim is to provide simple analytical expressions for the peak and asymptotic values and their characteristic times of the populations affected by the COVID-19 pandemic.
In this paper, we propose a new real-time differential virus transmission model, which can give more accurate and robust short-term predictions of COVID-19 transmitted infectious disease with benefits of near-term trend projection. Different from the existing Susceptible-Exposed-Infected-Removed (SEIR) based virus transmission models, which fits well for pandemic modeling with sufficient historical data, the new model, which is also SEIR based, uses short history data to find the trend of the changing disease dynamics for the infected, the dead and the recovered so that it can naturally accomm…
In this paper, based on the Akaike information criterion, root mean square error and robustness coefficient, a rational evaluation of various epidemic models/methods, including seven empirical functions, four statistical inference methods and five dynamical models, on their forecasting abilities is carried out. With respect to the outbreak data of COVID-19 epidemics in China, we find that before the inflection point, all models fail to make a reliable prediction. The Logistic function consistently underestimates the final epidemic size, while the Gompertz's function makes an overestimation in …
We study variants of the SEIR model for interpreting some qualitative features of the statistics of the Covid-19 epidemic in France. Standard SEIR models distinguish essentially two regimes: either the disease is controlled and the number of infected people rapidly decreases, or the disease spreads and contaminates a significant fraction of the population until herd immunity is achieved. After lockdown, at first sight it seems that social distancing is not enough to control the outbreak. We discuss here a possible explanation, namely that the lockdown is creating social heterogeneity: even if …
In the standard Susceptible-Infected-Removed (SIR) and Susceptible-Exposed-Infected-Removed (SEIR) models, the peak of infected individuals coincides with the in ection point of removed individuals. Nevertheless, a survey based on the data of the 2009 H1N1 epidemic in Istanbul, Turkey [19] displayed an unexpected time shift between the hospital referrals and fatalities. With the motivation of investigating the underlying reason, we use multistage SIR and SEIR models to provide an explanation for this time shift. Numerical solutions of these models present strong evidences that the delay is app…
The goal of this work is to analyse the effects of control policies for the coronavirus (COVID-19) epidemic in Brazil. This is done by considering an age-structured SEIR model with a quarantine class and two types of controls. The first one studies the sensitivity with regard to the parameters of the basic reproductive number R0 which is calculated by the next generation method. The second one evaluates different quarantine strategies by comparing their relative total number of deaths.
The COVID-19 pandemic has challenged authorities at different levels of government administration around the globe. When faced with diseases of this severity, it is useful for the authorities to have prediction tools to estimate in advance the impact on the health system and the human, material, and economic resources that will be necessary. In this paper, we construct an extended Susceptible-Exposed-Infected-Recovered model that incorporates the social structure of Mar del Plata, the $4^\circ$ most inhabited city in Argentina and head of the Municipality of General Pueyrredón. Moreover, we co…
The goal of this work is to consider widespread use of face masks as a non-pharmaceutical control strategy for the Covid-19 pandemic. A SEIR model that divides the population into individuals that wear masks and those that do not is considered. After calculating the basic reproductive number by a next generation approach, a criterion for determining when an epidemic can be prevented by the use of masks only and the critical percentage of mask users for disease prevention in the population are derived. The results are then applied to real world data from the United States, Brazil and Italy.
COVID-19 has forced quarantine measures in several countries across the world. These measures have proven to be effective in significantly reducing the prevalence of the virus. To date, no effective treatment or vaccine is available. In the effort of preserving both public health as well as the economical and social textures, France and Italy governments have partially released lockdown measures. Here we extrapolate the long-term behavior of the epidemics in both countries using a Susceptible-Exposed-Infected-Recovered (SEIR) model where parameters are stochastically perturbed to handle the un…
Multiple instances of Zika virus epidemic have been reported around the world in the last two decades, turning the related illness into an international concern. In this context the use of mathematical models for epidemics is of great importance, since they are useful tools to study the underlying outbreak numbers and allow one to test the effectiveness of different strategies used to combat the associated diseases. This work deals with the development and calibration of an epidemic model to describe the 2016 outbreak of Zika virus in Brazil. A system of 8 differential equations with 8 paramet…
The data of the 2009 A(H1N1) epidemic in Istanbul, Turkey is unique in terms of the collected data, which include not only the hospitalization but also the fatality information recorded during the pandemic. The analysis of this data displayed an unexpected time shift between the hospital referrals and fatalities. This time shift, which does not conform to the SIR and SEIR models, was explained by multi-stage SIR and SEIR models [21]. In this study we prove that the delay for these models is half of the infectious period within a quadratic approximation, and we determine the epidemic parameters…
This paper is concerned with stochastic SIR and SEIR epidemic models on random networks in which individuals may rewire away from infected neighbors at some rate $ω$ (and reconnect to non-infectious individuals with probability $α$ or else simply drop the edge if $α=0$), so-called preventive rewiring. The models are denoted SIR-$ω$ and SEIR-$ω$, and we focus attention on the early stages of an outbreak, where we derive expression for the basic reproduction number $R_0$ and the expected degree of the infectious nodes $E(D_I)$ using two different approximation approaches. The first approach appr…
In this work, to support decision making of immunisation strategies, we propose the inclusion of two vaccination doses in the SEIR model considering a stochastic cellular automaton. We analyse three different scenarios of vaccination: $i) unlimited doses, (ii) limited doses into susceptible individuals, and (iii) limited doses randomly distributed overall individuals. Our results suggest that the number of vaccinations and time to start the vaccination is more relevant than the vaccine efficacy, delay between the first and second doses, and delay between vaccinated groups. The scenario (i) sho…
The Susceptible-Exposed-Infectious-Recovered (SEIR) model is applied in several countries to ascertain the spread of the coronavirus disease 2019 (COVID-19). We consider discrete-time SEIR epidemic model in a closed system which does not account for births or deaths, total population size under consideration is constant. This dynamical system generated by a non-linear evolution operator depending on four parameters. Under some conditions on parameters we reduce the evolution operator to a quadratic stochastic operator (QSO) which maps 3-dimensional simplex to itself. We show that the QSO has u…
Assessing the performance of compartmental and renewal models for learning $R_{t}$ using spatially heterogeneous epidemic simulations on real geographies
The outbreak of novel coronavirus-caused pneumonia (COVID-19) in Wuhan has attracted worldwide attention. Here, we propose a generalized SEIR model to analyze this epidemic. Based on the public data of National Health Commission of China from Jan. 20th to Feb. 9th, 2020, we reliably estimate key epidemic parameters and make predictions on the inflection point and possible ending time for 5 different regions. According to optimistic estimation, the epidemics in Beijing and Shanghai will end soon within two weeks, while for most part of China, including the majority of cities in Hubei province, …
Mathematical models are traditionally used to analyze the long-term global evolution of epidemics, to determine the potential and severity of an outbreak, and to provide critical information for identifying the type of disease interventions and intensity. One of the widely used mathematical models of long-term spreading of epidemics are the so-called deterministic compartmental models (SIR/SEIR type models). One of the main purposes of applying such models is to assess how the expensive restriction measures imposed by the authorities (home and social isolation/quarantine, travel restrictions, …
In this paper we analyze the effects of commuting and social inequalities for the epidemic development of the novel coronavirus (COVID-19). With this aim we consider a SEIRD (susceptible, exposed, infected, recovered and dead by disease) model without vital dynamics in a population divided into patches that have different economic resources and in which the individuals can commute from one patch to another (bilaterally). In the modeling we choose the social and commuting parameters arbitrarily. We calculate the basic reproductive number $R_0$ with the next generation approach and analyze the s…
We present a compartmental SEIAR model of epidemic spread as a generalization of the SEIR model. We believe that the asymptomatic infectious cohort is an omitted part of the understanding of the epidemic dynamics of disease COVID-19. We introduce and derive the basic reproduction number as the weighted arithmetic mean of the basic reproduction numbers of the symptomatic and asymptomatic cohorts. Since the asymptomatic subjects people are not detected, they can spread the disease much longer, and this increases the COVID-19 $R_0$ up to around 9. We show that European epidemic outbreaks in vario…
OBJECTIVES: to describe the first wave of the COVID-19 pandemic with a focus on undetected cases and to evaluate different post-lockdown scenarios. DESIGN: the study introduces a SEIR compartmental model, taking into account the region-specific fraction of undetected cases, the effects of mobility restrictions, and the personal protective measures adopted, such as wearing a mask and washing hands frequently. SETTING AND PARTICIPANTS: the model is experimentally validated with data of all the Italian regions, some European countries, and the US. MAIN OUTCOME MEASURES: the accuracy of the model …
We show that precise knowledge of epidemic transmission parameters is not required to build an informative model of the spread of disease. We propose a detailed model of the topology of the contact network under various external control regimes and demonstrate that this is sufficient to capture the salient dynamical characteristics and to inform decisions. Contact between individuals in the community is characterised by a contact graph, the structure of that contact graph is selected to mimic community control measures. Our model of city-level transmission of an infectious agent (SEIR model) c…
We have studied the dynamic evolution of the Covid-19 pandemic in Argentina. The marked heterogeneity in population density and the very extensive geography of the country becomes a challenge itself. Standard compartment models fail when they are implemented in the Argentina case. We extended a previous successful model to describe the geographical spread of the AH1N1 influenza epidemic of 2009 in two essential ways: we added a stochastic local mobility mechanism, and we introduced a new compartment in order to take into account the isolation of infected asymptomatic detected people. Two funda…
The effect of spatial correlations on the spread of infectious diseases was investigated using a stochastic SIR (Susceptible-Infective-Recovered) model on complex networks. It was found that in addition to the reduction of the effective transmission rate, through the screening of infectives, spatial correlations may have another major effect through the enhancement of stochastic fluctuations. As a consequence large populations will have to become even larger to 'average out' significant differences from the solution of deterministic models. Furthermore, time series of the (unforced) model prov…
In a pandemic like Covid-19, there are many countries of lower-earning cannot provide a complete locked-down within the duration of the detected case. The locked-down may result in famine throughout the region of underdeveloped countries after the outbreak. So, a conjectural setup of an epidemic has been studied by applying specific period of locked-down (30 days) in 5 different scenarios. The stochastic approach to the SEIR (Susceptible, Exposed, Infected and Recovered) model has been used to evaluate the dynamics and the effects of locked-down. It is observed that there exist a suitable peri…
We consider a stochastic Susceptible-Exposed-Infected-Recovered (SEIR) epidemiological model with a contact rate that fluctuates seasonally. Through the use of a nonlinear, stochastic projection, we are able to analytically determine the lower dimensional manifold on which the deterministic and stochastic dynamics correctly interact. Our method produces a low dimensional stochastic model that captures the same timing of disease outbreak and the same amplitude and phase of recurrent behavior seen in the high dimensional model. Given seasonal epidemic data consisting of the number of infectious …
During a long-running pandemic a pathogen can mutate, producing new strains with different epidemiological parameters. Existing approaches to epidemic modelling only consider one virus strain. We have developed a modified SEIR model to simulate multiple virus strains within the same population. As a case study, we investigate the potential effects of SARS-CoV-2 strain B.1.1.7 on the city of Moscow. Our analysis indicates a high risk of a new wave of infections in September-October 2021 with up to 35 000 daily infections at peak. We open-source our code and data.
The SEIR model is a compartmental model used to simulate the dynamics of an epidemic. In this chapter, we introduce two control functions in the compartmental SEIR model representing vaccination and plasma transfusion. Optimal control problems are proposed to study the effects of these two control measures, on the reduction of infected individuals and increase of recovered ones, with minimal costs. Up to our knowledge, the plasma transfusion treatment has never been considered as a control strategy for epidemics mitigation. The proposed vaccination and treatment strategies may have a real appl…
For many infectious diseases, a small-world network on an underlying regular lattice is a suitable simplified model for the contact structure of the host population. It is well known that the contact network, described in this setting by a single parameter, the small-world parameter $p$, plays an important role both in the short term and in the long term dynamics of epidemic spread. We have studied the effect of the network structure on models of immune for life diseases and found that in addition to the reduction of the effective transmission rate, through the screening of infectives, spatial…
A state wide Human Respiratory Syncytial Virus (HRSV) surveillance system was implemented in Florida in 1999 to support clinical decision-making for prophylaxis of premature infants. The research presented in this paper addresses the problem of fitting real data collected by the Florida HRSV surveillance system by using a periodic SEIRS mathematical model. A sensitivity and cost-effectiveness analysis of the model is done and an optimal control problem is formulated and solved with treatment as the control variable.
Faced with the 2020 SARS-CoV2 epidemic, public health officials have been seeking models that could be used to predict not only the number of new cases but also the levels of hospitalisation, critical care and deaths. In this paper we present a stochastic compartmental model capable of real-time monitoring and forecasting of the pandemic incorporating multiple streams of real-world data, reported cases, testing intensity, deaths, hospitalisations and critical care occupancy. Model parameters are estimated via a Bayesian particle filtering technique. The model successfully tracks the key variab…
