We examine the impact of baryonic physics on the halo distribution in hydrodynamic simulations (Illustris, IllustrisTNG, and EAGLE), particularly with regards to how it differs from that in dark matter only (DMO) simulations. We find that, in general, DMO simulations produce halo mass functions (HMF) that are shifted to higher halo masses than their hydrodynamic counterparts, due to the lack of baryonic physics. However, the exact nature of this mass shift is a complex function of mass, halo definition, redshift, and larger-scale environment, and it also depends on the specifics of the baryonic physics implemented in the simulation. We present fitting formulae for the corrections one would need to apply to each DMO halo catalogue in order to reproduce the HMF found in its hydrodynamic counterpart. We provide these formulae for all three simulations, for five different halo definitions at redshifts 0, 1, and 2. Additionally, we explore the dependence on environment of this HMF discrepancy, and find that, in most cases, halos in low density environments are slightly more impacted by baryonic physics than halos in high density environments. We thus also provide environment-dependent mass correction formulae that can reproduce the conditional, as well as global, HMF. We show that our mass corrections also repair the large-scale clustering of halos, though the environment-dependent corrections are required to achieve an accuracy better than 2%. Finally, we examine the impact of baryonic physics on the halo mass - concentration relation, and find that its slope in hydrodynamic simulations is consistent with that in DMO simulations. Ultimately, we recommend that any future work relying on DMO halo catalogues incorporate our mass corrections to test the robustness of their results to baryonic effects.

It has been recently shown that the relative velocity between the dark matter and the baryons (vbc) at the time of recombination can affect the structure formation in the early universe (Tseliakhovich & Hirata 2010). We statistically quantify this effect using large cosmological simulations. We use three different high resolution sets of simulations (with separate transfer functions for baryons and dark matter) that vary in box size, particle number, and the value of the relative velocity between dark matter and baryons. We show that the total number density of halos is suppressed by ~ 20% at …
We develop an extension of \textit{the Halo Model} that describes analytically the corrections to the matter power spectrum due to the physics of baryons. We extend these corrections to the weak-lensing shear angular power spectrum. Within each halo, our baryonic model accounts for: 1) a central galaxy, the major stellar component whose properties are derived from abundance matching techniques; 2) a hot plasma in hydrostatic equilibrium and 3) an adiabatically-contracted dark matter component. This analytic approach allows us to compare our model to the dark-matter-only case. Our basic assumpt…
The baryonic Tully-Fisher relation (BTF) is a fundamental relation between baryonic mass and maximum rotation velocity. It can be used to estimate distances, as well as to constrain the properties of dark matter and its relation with the visible matter. In this paper, we explore if extremely low-mass dwarf galaxies follow the same BTF relation as high-mass galaxies. We quantify the scatter in the BTF relation and use this to constrain the allowed elongations of dark matter halo potentials. We obtained HI synthesis data of 11 dwarf galaxies and derive several independent estimates for the maxim…
Systematic uncertainties in the mass measurement of galaxy clusters limit the cosmological constraining power of future surveys that will detect more than $10^5$ clusters. Previously, we argued that aperture masses can be inferred more accurately and precisely than 3D masses without loss of cosmological constraining power. Here, we use the Baryons and Haloes of Massive Systems (BAHAMAS) cosmological, hydrodynamical simulations to show that aperture masses are also less sensitive to changes in mass caused by galaxy formation processes. For haloes with $m_\mathrm{200m,dmo} > 10^{14} \, h^{-1} \,…
Based on recent results on the frequency of MgII absorption line systems in the "QSO behind RCS clusters" survey (QbC), we analyse the effects of the cluster environment on the sizes of baryonic haloes around galaxies. We use two independent models, i) an empirical halo occupation model which fits current measurements of the clustering and luminosity function of galaxies at low and high redshifts, and ii) the GALFORM semi-analytic model of galaxy formation, which follows the evolution of the galaxy population from first principles, adjusted to match the statistics of low and high redshift gala…
We consider the infall of a massive clump into a dark-matter halo as a simple and extreme model for the effect of baryonic physics (neglected in gravity-only simulations of large-scale structure formation) on the dark-matter. We find that such an infalling clump is extremely efficient in altering the structure of the halo and reducing its central density: a clump of 1% the mass of the halo can remove about twice its own mass from the inner halo and transform a cusp into a core or weaker cusp. If the clump is subsequently removed, mimicking a galactic wind, the central halo density is further r…
We present an optimized variant of the halo model, designed to produce accurate matter power spectra well into the non-linear regime for a wide range of cosmological models. To do this, we introduce physically motivated free parameters into the halo-model formalism and fit these to data from high-resolution $N$-body simulations. For a variety of $Λ$CDM and $w$CDM models the halo-model power is accurate to $\simeq 5$ per cent for $k\leq 10h\,\mathrm{Mpc}$ and $z\leq 2$. An advantage of our new halo model is that it can be adapted to account for the effects of baryonic feedback on the power spec…
We use a suite of cosmological hydrodynamic simulations to quantify the accretion rates of baryons into dark matter halos and the resulting baryon mass fractions, as a function of halo mass, redshift, and baryon type (including cold and hot gas). We find that the net baryonic accretion rates through the virial radius are sensitive to galactic outflows and explore a range of outflow parameters to illustrate the effects. We show that the cold gas accretion rate is in general not a simple universal factor of the dark matter accretion rate, and that galactic winds can cause star formation rates to…
Baryons both increase halo concentration through adiabatic contraction and expel mass through feedback processes. However, it is not well understood how the radiation fields prevalent during the epoch of reionization affect the evolution of concentration in dark matter halos. We investigate how baryonic physics during the epoch of reionization modify the structure of dark matter halos in the Cosmic Reionization On Computers (CROC) simulations. We use two different measures of halo concentration to quantify the effects. We compare concentrations of halos matched between full physics simulations…
We use both an HI-selected and an optically-selected galaxy sample to directly measure the abundance of galaxies as a function of their "baryonic" mass (stars + atomic gas). Stellar masses are calculated based on optical data from the Sloan Digital Sky Survey (SDSS) and atomic gas masses are calculated using atomic hydrogen (HI) emission line data from the Arecibo Legacy Fast ALFA (ALFALFA) survey. By using the technique of abundance matching, we combine the measured baryonic function (BMF) of galaxies with the dark matter halo mass function in a LCDM universe, in order to determine the galact…
In this paper I generalize the halo model for the clustering of dark matter in order to produce the power spectra of the two main baryonic matter components in the Universe: stars and hot gas. As a natural extension, this can be also used to describe the clustering of all mass. According to the design of the halo model, the large-scale power spectra of the various matter components are physically connected with the distribution of each component within bound structures and thus, ultimately, with the complete set of physical processes that drive the formation of galaxies and galaxy clusters. Be…
We study the effect of baryons on the cosmic web -- halos, filaments, walls, and voids. To do so, we apply a modified version of NEXUS, a cosmic web morphological analysis algorithm, to the IllustrisTNG simulations. We find that halos lose more than $10\%$ of their mass due to baryons, mostly to filaments and a small portion to walls and voids. However, the mass transfer does not significantly shift the boundaries of structures, leaving the volume fractions of the cosmic structures largely unaffected. We quantify the effects of baryonic feedback on the power spectrum and the probability densit…
This review analyzes the state and advancement of the dark matter halo concentrations over the last two decades. It begins with presenting the article that brought the field to the limelight and then follows through with other research works that studied the concentrations of dark matter haloes over the ages. Besides the discussion of the halo mass-concentration relation and its evolution, we examine the effects of cosmology, subhaloes and environment on the relation. In addition to theoretical halo concentrations, observational dark matter halo concentrations are also considered. This review …
The non-spherical shapes of dark matter and gas distributions introduce systematic uncertainties that affect observable-mass relations and selection functions of galaxy groups and clusters. However, the triaxial gas distributions depend on the non-linear physical processes of halo formation histories and baryonic physics, which are challenging to model accurately. In this study we explore a machine learning approach for modelling the dependence of gas shapes on dark matter and baryonic properties. With data from the IllustrisTNG hydrodynamical cosmological simulations, we develop a machine lea…
We consider a dark matter halo (DMH) of a spherical galaxy as a Bose-Einstein condensate of the ultra-light axions interacting with the baryonic matter. In the mean-field limit, we have derived the integro-differential equation of the Hartree-Fock type for the spherically symmetrical wave function of the DMH component. This equation includes two independent dimensionless parameters: (i) \b{eta}- the ratio of baryon and axion total mases and (ii) ξ- the ratio of characteristic baryon and axion spatial parameters. We extended our dissipation algorithm for studying numerically the ground state of…
Fast N-body PM simulations with a small number of time steps such as FastPM or COLA have been remarkably successful in modeling the galaxy statistics, but their lack of small scale force resolution and long time steps cannot give accurate halo matter profiles or matter power spectrum. High resolution N-body simulations can improve on this, but lack baryonic effects, which can only be properly included in hydro simulations. Here we present a scheme to calibrate the fast simulations to mimic the precision of the hydrodynamic simulations or high resolution N-body simulations. The scheme is based …
Baryonic streaming motions produced prior to the epoch of recombination became supersonic during the cosmic dark ages. Various studies suggest that such streaming velocities change the halo statistics and also influence the formation of Population III stars. In this study, we aim to explore the impact of streaming velocities on the formation of supermassive black holes at $z>10$ via the direct collapse scenario. To accomplish this goal, we perform cosmological large eddy simulations for two halos of a few times $\rm 10^{7} M_{\odot}$ with initial streaming velocities of 3, 6 and 9 $\rm km/s$. …
Using spectral methods, we analyse the orbital structure of prolate/triaxial dark matter (DM) halos in N-body simulations to understand the processes that drive the evolution of shapes of DM halos and elliptical galaxies in which central masses are grown. A longstanding issue is whether the change in the shapes of DM halos is the result of chaotic scattering of box orbits, or whether they change shape adiabatically in response to the evolving galactic potential. We use orbital frequencies to classify orbits, to quantify orbital shapes, and to identify resonant orbits and chaotic orbits. The fr…

We recently developed a generalization of the halo model in order to describe the spatial clustering properties of each mass component in the Universe, including hot gas and stars. In this work we discuss the complementarity of the model with respect to a set of cosmological simulations including hydrodynamics of different kinds. We find that the mass fractions and density profiles measured in the simulations do not always succeed in reproducing the simulated matter power spectra, the reason being that the latter encode information from a much larger range in masses than that accessible to ind…
We study the orbital properties of dark matter haloes by combining a spectral method and cosmological simulations of Milky Way-sized galaxies. We compare the dynamics and orbits of individual dark matter particles from both hydrodynamic and $N$-body simulations, and find that the fraction of box, tube and resonant orbits of the dark matter halo decreases significantly due to the effects of baryons. In particular, the central region of the dark matter halo in the hydrodynamic simulation is dominated by regular, short-axis tube orbits, in contrast to the chaotic, box and thin orbits dominant in …
We use two simulations performed within the Constrained Local UniversE Simulation (CLUES) project to study both the shape and radial alignment of (the dark matter component of) subhaloes; one of the simulations is a dark matter only model while the other run includes all the relevant gas physics and star formation recipes. We find that the involvement of gas physics does not have a statistically significant effect on either property -- at least not for the most massive subhaloes considered in this study. However, we observe in both simulations including and excluding gasdynamics a (pronounced)…
Accurately predicting structural properties of dark matter halos is one of the fundamental goals of modern cosmology. We use the new suite of MultiDark cosmological simulations to study the evolution of dark matter halo density profiles, concentrations, and velocity anisotropies. The MultiDark simulations cover a large range of masses 1e10-1e15Msun and volumes upto 50Gpc**3. The total number of dark matter halos in all the simulations exceeds 60 billion. We find that in order to understand the structure of dark matter halos and to make ~1% accurate predictions for density profiles, one needs t…
In this paper we study the applicability of a set of supervised machine learning (ML) models specifically trained to infer observed related properties of the baryonic component (stars and gas) from a set of features of dark matter only cluster-size halos. The training set is built from THE THREE HUNDRED project which consists of a series of zoomed hydrodynamical simulations of cluster-size regions extracted from the 1 Gpc volume MultiDark dark-matter only simulation (MDPL2). We use as target variables a set of baryonic properties for the intra cluster gas and stars derived from the hydrodynami…
We use bootstrapping to estimate the bias of concentration estimates on N-body dark matter halos as a function of particle number. We find that algorithms based on the maximum radial velocity and radial particle binning tend to overestimate the concentration by 15%-20% for halos sampled with 200 particles and by 7% - 10% for halos sampled with 500 particles. To control this bias at low particle numbers we propose a new algorithm that estimates halo concentrations based on the integrated mass profile. The method uses the full particle information without any binning, making it reliable in cases…
We analyze the physical conditions of the cool, photoionized (T $\sim 10^4$ K) circumgalactic medium (CGM) using the COS-Halos suite of gas column density measurements for 44 gaseous halos within 160 kpc of $L \sim L^*$ galaxies at $z \sim 0.2$. These data are well described by simple photoionization models, with the gas highly ionized (n$_{\rm HII}$/n$_{\rm H} \gtrsim 99\%$) by the extragalactic ultraviolet background (EUVB). Scaling by estimates for the virial radius, R$_{\rm vir}$, we show that the ionization state (tracked by the dimensionless ionization parameter, U) increases with distan…
We use two high resolution N-body simulations, one assuming general relativity and the other the Hu-Sawicki form of $f\left(R\right)$ gravity with $\vert \bar{f}_{R} \vert = 10^{-6}$, to investigate the concentration--formation time relation of dark matter haloes. We stack haloes in logarithmically spaced mass bins to fit median density profiles and extract median formation times. At fixed mass, haloes in modified gravity are more concentrated than those in GR, especially at low masses and at low redshift, and do not follow the concentration--formation time relation seen in GR. We assess the s…
We introduce the Lomonosov suite of high-resolution N-body cosmological simulations covering a full box of size 32 $h^{-1}$ Mpc with low-mass resolution particles ($2\times10^7$ $h^{-1}\,M_\odot$) and three zoom-in simulations of overdense, underdense and mean density regions at much higher particle resolution ($4\times10^4$ $h^{-1}\,M_\odot$). The main purpose of this simulation suite is to extend the concentration-mass relation of dark matter halos down to masses below those typically available in large cosmological simulations. The three different density regions available at higher resolut…
I re-examine the relation between virial mass and concentration for groups and clusters of galaxies as measured in a number of recent works. As previously noted by several authors, low-mass clusters and groups of galaxies display systematically larger concentrations than simple prescriptions based on pure $n$-body simulations would predict. This implies an observed concentration-mass relation with a substantially larger slope/normalization than expected from theoretical investigations. Additionally, this conclusion seems to be quite independent on selection effects, holding for both lensing ba…
We analyse the dark, gas, and stellar mass assembly histories of low-mass halos (Mvir ~ 10^10.3 - 10^12.3 M_sun) identified at redshift z = 0 in cosmological numerical simulations. Our results indicate that for halos in a given present-day mass bin, the gas-to-baryon fraction inside the virial radius does not evolve significantly with time, ranging from ~0.8 for smaller halos to ~0.5 for the largest ones. Most of the baryons are located actually not in the galaxies but in the intrahalo gas; for the more massive halos, the intrahalo gas-to-galaxy mass ratio is approximately the same at all reds…
The relation between properties of galaxies and dark matter halos they reside in can be valuable for structure formation and evolution. This paper focus on the baryonic-to-halo mass ratio (BHMR) and its evolution. We first review unique properties of self-gravitating collisionless dark matter flow (SG-CFD), followed by their application to derive BHMR. To maximize system entropy, the long-range interaction requires a broad size of halos to be formed. These halos facilitate inverse mass and energy cascade from small to large scales with a constant rate of energy cascade $\varepsilon_u$. In addi…
We use a suite of cosmological simulations to study the mass-concentration-redshift relation, $c({\rm M},z)$, of dark matter halos. Our simulations include standard $Λ$-cold dark matter (CDM) models, and additional runs with truncated power spectra, consistent with a thermal warm dark matter (WDM) scenario. We find that the mass profiles of CDM and WDM halos are self-similar and well approximated by the Einasto profile. The $c({\rm M},z)$ relation of CDM halos is monotonic: concentrations decrease with increasing virial mass at fixed redshift, and decrease with increasing redshift at fixed mas…
We present an analysis of the galaxy distribution surrounding 15 of the most luminous (>10^{14} L_sun; M_1450 ~ -30) QSOs in the sky with z~2.7. Our data are drawn from the Keck Baryonic Structure Survey (KBSS). In this work, we use the positions and spectroscopic redshifts of 1558 galaxies that lie within ~3', (4.2 h^{-1} comoving Mpc; cMpc) of the hyperluminous QSO (HLQSO) sightline in one of 15 independent survey fields, together with new measurements of the HLQSO systemic redshifts. We measure the galaxy-HLQSO cross-correlation function, the galaxy-galaxy autocorrelation function, and the …
We present a numerical study of dark matter halo concentrations in $Λ$CDM and self-similar cosmologies. We show that the relation between concentration, $c$, and peak height, $ν$, exhibits the smallest deviations from universality if halo masses are defined with respect to the critical density of the universe. These deviations can be explained by the residual dependence of concentration on the local slope of the matter power spectrum, $n$, which affects both the normalization and shape of the $c$-$ν$ relation. In particular, there is no well-defined floor in the concentration values. Instead, …
Galaxies are composed of baryonic stars and gas embedded in dark matter halos. Here I briefly review two aspects of the connection between baryons and their halos. (1) The observed baryon content of galaxies falls short of the cosmic baryon fraction by an amount that varies systematically with mass. Where these missing baryons now reside is unclear. (2) The characteristic acceleration in disk galaxies correlates strongly with their baryonic mass surface density. This implies a close coupling between the gravitational dynamics, which is presumably dominated by dark matter, and the purely baryon…
Within a sufficiently large cosmic volume, conservation of baryons implies a simple `closed box' view in which the sum of the baryonic components must equal a constant fraction of the total enclosed mass. We present evidence from Rhapsody-G hydrodynamic simulations of massive galaxy clusters that the closed-box expectation may hold to a surprising degree within the interior, non-linear regions of haloes. At a fixed halo mass, we find a significant anti-correlation between hot gas mass fraction and galaxy mass fraction (cold gas + stars), with a rank correlation coefficient of -0.69 within $R_{…
The angular momentum properties of virialised dark matter haloes have been measured with good statistics in collisionless N-body simulations, but an equally accurate analysis of the baryonic spin is still missing. We employ the Illustris simulation suite, one of the first simulations of galaxy formation with full hydrodynamics that produces a realistic galaxy population in a sizeable volume, to quantify the baryonic spin properties for more than $\sim$ 320,000 haloes. We first compare the systematic differences between different spin parameter and halo definitions, and the impact of sample sel…
We use the Millennium Simulation series to investigate the mass and redshift dependence of the concentration of equilibrium cold dark matter (CDM) halos. We extend earlier work on the relation between halo mass profiles and assembly histories to show how the latter may be used to predict concentrations for halos of all masses and at any redshift. Our results clarify the link between concentration and the ``collapse redshift'' of a halo as well as why concentration depends on mass and redshift solely through the dimensionless ``peak height'' mass parameter, $ν(M,z)=δ_{\rm crit}(z)/σ(M,z)$. We c…
We present results based on Chandra observations of a large sample of 129 hot galaxy clusters. We measure the concentration parameter c_200, the dark mass M_200 and the baryonic mass content in all the objects of our sample, providing the largest dataset of mass parameters for galaxy clusters in the redshift range z = 0.01 - 1.4. We confirm a that a tight correlation between c_200 and M_200, c \propto M^a_vir /(1+z)^b with a = -0.56 +/- 0.15 and b =0.80 +/- 0.25 (68 per cent confidence limits), is present, in good agreement with the predictions from numerical simulations and previous observati…

It has long been regarded as difficult for a cosmological model to account simultaneously for the galaxy luminosity, mass, and velocity distributions. We revisit this issue using a modern compilation of observational data along with the best available large-scale cosmological simulation of dark matter. We find that the standard cosmological model, used in conjunction with halo abundance matching (HAM) and simple dynamical corrections, fits all basic statistics of galaxies with circular velocities Vcirc > 80 km/s. Our observational constraint is the luminosity-velocity relation which allows all…
In this series of papers we present an emulator-based halo model for the non-linear clustering of galaxies in modified gravity cosmologies. In the first paper, we present emulators for the following halo properties: the halo mass function, concentration-mass relation and halo-matter cross-correlation function. The emulators are trained on data extracted from the \textsc{FORGE} and \textsc{BRIDGE} suites of $N$-body simulations, respectively for two modified gravity (MG) theories: $f(R)$ gravity and the DGP model, varying three standard cosmological parameters $Ω_{\mathrm{m0}}, H_0, σ_8$, and o…
Recent studies have shown that massive elliptical galaxies have total mass density profiles within an effective radius that can be approximated as ρ_{tot}\propto r^{-γ'}, with mean slope <γ'>=2.08 \pm 0.03 and scatter σ_γ'=0.16 \pm 0.02. The small scatter of the slope (known as the bulge-halo conspiracy) is not generic in LCDM based models and therefore contains information about the galaxy formation process. We compute the distribution of γ' for LCDM-based models that reproduce the observed correlations between stellar mass, velocity dispersion, and effective radius of early-type galaxies in …
A generic property of the cuspy simulated virialized halos in cold dark matter cosmogenies is that their concentration is inversely correlated with their mass. This behavior has also been confirmed in observations, although differences in the exact form and dispersion of this so-called mass-concentration relationship have been reported. Some observational studies of massive halos suggest that they are statistically over-concentrated with respect to the expectations of Lambda-CDM. Here we investigate the impact that various published mass-concentration relationships, both from simulations and d…

We compare the substructure evolution in pure dark matter (DM) halos with those in the presence of baryons (PDM and BDM). The prime halos have been analyzed by Romano-Diaz et al (2009). Models have been evolved from identical initial conditions using Constrained Realizations, including star formation and feedback. A comprehensive catalog of subhalos has been compiled and properties of subhalos analyzed in the mass range of 10^8 Mo - 10^11 Mo. We find that subhalo mass functions are consistent with a single power law, M_sbh^{alpha}, but detect a nonnegligible shift between these functions, alph…
We study the effect of baryonic processes on the halo mass function in the galaxy cluster mass range using a catalogue of 153 high resolution cosmological hydrodynamical simulations performed with the AMR code ramses. We use the results of our simulations within a simple analytical model to gauge the effects of baryon physics on the halo mass function. Neglect of AGN feedback leads to a significant boost in the cluster mass function similar to that reported by other authors. However, including AGN feedback not only gives rise to systems that are similar to observed galaxy clusters, but they al…
We investigate the use of the halo mass-gap statistic --- defined as the logarithmic difference in mass between the host halo and its most massive satellite subhalo --- as a probe of halo age and concentration. A cosmological N-body simulation is used to study N ~25, 000 group/cluster sized halos in the mass range 10^12.5 < M_halo/M_sol < 10^14.5. In agreement with previous work, we find that halo mass-gap is related to halo formation time and concentration. On average, older and more highly concentrated halos have larger halo mass-gaps, and this trend is stronger than the mass-concentration r…
[Abridged] We present an analysis of the relation between the masses of cluster- and group-sized halos, extracted from $Λ$CDM cosmological N-body and hydrodynamic simulations, and their velocity dispersions, at different redshifts from $z=2$ to $z=0$. The main aim of this analysis is to understand how the implementation of baryonic physics in simulations affects such relation, i.e. to what extent the use of the velocity dispersion as a proxy for cluster mass determination is hampered by the imperfect knowledge of the baryonic physics. In our analysis we use several sets of simulations with dif…
Dark matter halo clustering depends not only on halo mass, but also on other properties such as concentration and shape. This phenomenon is known broadly as assembly bias. We explore the dependence of assembly bias on halo definition, parametrized by spherical overdensity parameter, $Δ$. We summarize the strength of concentration-, shape-, and spin-dependent halo clustering as a function of halo mass and halo definition. Concentration-dependent clustering depends strongly on mass at all $Δ$. For conventional halo definitions ($Δ\sim 200\mathrm{m}-600\mathrm{m}$), concentration-dependent cluste…
