The combinatorial sequential Monte Carlo (CSMC) has been demonstrated to be an efficient complementary method to the standard Markov chain Monte Carlo (MCMC) for Bayesian phylogenetic tree inference using biological sequences. It is appealing to combine the CSMC and MCMC in the framework of the particle Gibbs (PG) sampler to jointly estimate the phylogenetic trees and evolutionary parameters. However, the Markov chain of the particle Gibbs may mix poorly if the underlying SMC suffers from the path degeneracy issue. Some remedies, including the particle Gibbs with ancestor sampling and the interacting particle MCMC, have been proposed to improve the PG. But they either cannot be applied to or remain inefficient for the combinatorial tree space. We introduce a novel CSMC method by proposing a more efficient proposal distribution. It also can be combined into the particle Gibbs sampler framework to infer parameters in the evolutionary model. The new algorithm can be easily parallelized by allocating samples over different computing cores. We validate that the developed CSMC can sample trees more efficiently in various particle Gibbs samplers via numerical experiments. Our implementation is available at https://github.com/liangliangwangsfu/phyloPMCMC
We describe an "embarrassingly parallel" method for Bayesian phylogenetic inference, annealed Sequential Monte Carlo, based on recent advances in the Sequential Monte Carlo literature such as adaptive determination of annealing parameters. The algorithm provides an approximate posterior distribution over trees and evolutionary parameters as well as an unbiased estimator for the marginal likelihood. This unbiasedness property can be used for the purpose of testing the correctness of posterior simulation software. We evaluate the performance of phylogenetic annealed Sequential Monte Carlo by rev…
Phylogenetics, the inference of evolutionary trees from molecular sequence data such as DNA, is an enterprise that yields valuable evolutionary understanding of many biological systems. Bayesian phylogenetic algorithms, which approximate a posterior distribution on trees, have become a popular if computationally expensive means of doing phylogenetics. Modern data collection technologies are quickly adding new sequences to already substantial databases. With all current techniques for Bayesian phylogenetics, computation must start anew each time a sequence becomes available, making it costly to…
Bayesian phylogenetic inference is often conducted via local or sequential search over topologies and branch lengths using algorithms such as random-walk Markov chain Monte Carlo (MCMC) or Combinatorial Sequential Monte Carlo (CSMC). However, when MCMC is used for evolutionary parameter learning, convergence requires long runs with inefficient exploration of the state space. We introduce Variational Combinatorial Sequential Monte Carlo (VCSMC), a powerful framework that establishes variational sequential search to learn distributions over intricate combinatorial structures. We then develop nes…
This article is a discussion of Zanella and Roberts' paper: Multilevel linear models, gibbs samplers and multigrid decompositions. We consider several extensions in which the multigrid decomposition would bring us interesting insights, including vector hierarchical models, linear mixed effects models and partial centering parametrizations.
We observe $n$ sequences at each of $m$ sites, and assume that they have evolved from an ancestral sequence that forms the root of a binary tree of known topology and branch lengths, but the sequence states at internal nodes are unknown. The topology of the tree and branch lengths are the same for all sites, but the parameters of the evolutionary model can vary over sites. We assume a piecewise constant model for these parameters, with an unknown number of change-points and hence a trans-dimensional parameter space over which we seek to perform Bayesian inference. We propose two novel ideas to…
In geostatistics, Gaussian random fields are often used to model heterogeneities of soil or subsurface parameters. To give spatial approximations of these random fields, they are discretized. Then, different techniques of geostatistical inversion are used to condition them on measurement data. Among these techniques, Markov chain Monte Carlo (MCMC) techniques stand out, because they yield asymptotically unbiased conditional realizations. However, standard Markov Chain Monte Carlo (MCMC) methods suffer the curse of dimensionality when refining the discretization. This means that their efficienc…

Bayesian feature allocation models are a popular tool for modelling data with a combinatorial latent structure. Exact inference in these models is generally intractable and so practitioners typically apply Markov Chain Monte Carlo (MCMC) methods for posterior inference. The most widely used MCMC strategies rely on an element wise Gibbs update of the feature allocation matrix. These element wise updates can be inefficient as features are typically strongly correlated. To overcome this problem we have developed a Gibbs sampler that can update an entire row of the feature allocation matrix in a s…

Bayesian regression remains a simple but effective tool based on Bayesian inference techniques. For large-scale applications, with complicated posterior distributions, Markov Chain Monte Carlo methods are applied. To improve the well-known computational burden of Markov Chain Monte Carlo approach for Bayesian regression, we developed a multilevel Gibbs sampler for Bayesian regression of linear mixed models. The level hierarchy of data matrices is created by clustering the features and/or samples of data matrices. Additionally, the use of correlated samples is investigated for variance reductio…
Phylogenetic inference is an intractable statistical problem on a complex space. Markov chain Monte Carlo methods are the primary tool for Bayesian phylogenetic inference but it is challenging to construct efficient schemes to explore the associated posterior distribution or assess their performance. Existing approaches are unable to diagnose mixing or convergence of Markov schemes jointly across all components of a phylogenetic model. Lagged couplings of Markov chain Monte Carlo algorithms have recently been developed on simpler spaces to diagnose convergence and construct unbiased estimators…
P-splines provide a flexible setting for modeling nonlinear model components based on a discretized penalty structure with a relatively simple computational backbone. Under a Bayesian inferential framework based on Markov chain Monte Carlo, estimates of model coefficients in P-splines models are typically obtained by means of Metropolis-type algorithms. These algorithms rely on a proposal distribution that has to be carefully chosen to generate Markov chains that efficiently explore the parameter space. To avoid such a sensitive tuning choice, we extend the Gibbs sampler to Bayesian P-splines …

Phylogeny is the field of modelling the temporal discrete dynamics of speciation. Complex models can nowadays be studied using the Approximate Bayesian Computation approach which avoids likelihood calculations. The field's progression is hampered by the lack of robust software to estimate the numerous parameters of the speciation process. In this work we present an R package, pcmabc, based on Approximate Bayesian Computations, that implements three novel phylogenetic algorithms for trait-dependent speciation modelling. Our phylogenetic comparative methodology takes into account both the simula…

Variational Bayesian inference and (collapsed) Gibbs sampling are the two important classes of inference algorithms for Bayesian networks. Both have their advantages and disadvantages: collapsed Gibbs sampling is unbiased but is also inefficient for large count values and requires averaging over many samples to reduce variance. On the other hand, variational Bayesian inference is efficient and accurate for large count values but suffers from bias for small counts. We propose a hybrid algorithm that combines the best of both worlds: it samples very small counts and applies variational updates t…
One of the fundamental problems in Bayesian statistics is the approximation of the posterior distribution. Gibbs sampler and coordinate ascent variational inference are renownedly utilized approximation techniques that rely on stochastic and deterministic approximations. In this paper, we define fundamental sets of densities frequently used in Bayesian inference. We shall be concerned with the clarification of the two schemes from the set-theoretical point of view. This new way provides an alternative mechanism for analyzing the two schemes endowed with pedagogical insights.

The amplified fragment length polymorphism (AFLP) method produces anonymous genetic markers from throughout a genome. We extend the nucleotide substitution model of AFLP evolution to additionally include insertion and deletion processes. The new Sub-ID model relaxes the common assumption that markers are independent and homologous. We build a Markov chain Monte Carlo methodology tailored for the Sub-ID model to implement a Bayesian approach to infer AFLP marker evolution. The method allows us to infer both the phylogenies and the subset of markers that are possibly homologous. In addition, we …
The application of the lasso is espoused in high-dimensional settings where only a small number of the regression coefficients are believed to be nonzero. Moreover, statistical properties of high-dimensional lasso estimators are often proved under the assumption that the correlation between the predictors is bounded. In this vein, coordinatewise methods, the most common means of computing the lasso solution, work well in the presence of low to moderate multicollinearity. The computational speed of coordinatewise algorithms degrades however as sparsity decreases and multicollinearity increases.…

Bayesian graphical models have been shown to be a powerful tool for discovering uncertainty and causal structure from real-world data in many application fields. Current inference methods primarily follow different kinds of trade-offs between computational complexity and predictive accuracy. At one end of the spectrum, variational inference approaches perform well in computational efficiency, while at the other end, Gibbs sampling approaches are known to be relatively accurate for prediction in practice. In this paper, we extend an existing Gibbs sampling method, and propose a new deterministi…
We study parameter inference in large-scale latent variable models. We first propose an unified treatment of online inference for latent variable models from a non-canonical exponential family, and draw explicit links between several previously proposed frequentist or Bayesian methods. We then propose a novel inference method for the frequentist estimation of parameters, that adapts MCMC methods to online inference of latent variable models with the proper use of local Gibbs sampling. Then, for latent Dirich-let allocation,we provide an extensive set of experiments and comparisons with existin…
Gibbs random fields play an important role in statistics, for example the autologistic model is commonly used to model the spatial distribution of binary variables defined on a lattice. However they are complicated to work with due to an intractability of the likelihood function. It is therefore natural to consider tractable approximations to the likelihood function. Composite likelihoods offer a principled approach to constructing such approximation. The contribution of this paper is to examine the performance of a collection of composite likelihood approximations in the context of Bayesian i…
This paper presents a new Markov chain Monte Carlo method to sample from the posterior distribution of conjugate mixture models. This algorithm relies on a flexible split-merge procedure built using the particle Gibbs sampler. Contrary to available split-merge procedures, the resulting so-called Particle Gibbs Split-Merge sampler does not require the computation of a complex acceptance ratio, is simple to implement using existing sequential Monte Carlo libraries and can be parallelized. We investigate its performance experimentally on synthetic problems as well as on geolocation and cancer gen…
The MC$^3$ (Madigan and York, 1995) and Gibbs (George and McCulloch, 1997) samplers are the most widely implemented algorithms for Bayesian Model Averaging (BMA) in linear regression models. These samplers draw a variable at random in each iteration using uniform selection probabilities and then propose to update that variable. This may be computationally inefficient if the number of variables is large and many variables are redundant. In this work, we introduce adaptive versions of these samplers that retain their simplicity in implementation and reduce the selection probabilities of the many…
Although the block Gibbs sampler for the Bayesian graphical LASSO proposed by Wang (2012) has been widely applied and extended to various shrinkage priors in recent years, it has a less noticeable but possibly severe disadvantage that the positive definiteness of a precision matrix in the Gaussian graphical model is not guaranteed in each cycle of the Gibbs sampler. Specifically, if the dimension of the precision matrix exceeds the sample size, the positive definiteness of the precision matrix will be barely satisfied and the Gibbs sampler will almost surely fail. In this paper, we propose mod…
Bayesian phylogenetic methods are generating noticeable enthusiasm in the field of molecular systematics. Many phylogenetic models are often at stake and different approaches are used to compare them within a Bayesian framework. The Bayes factor, defined as the ratio of the marginal likelihoods of two competing models, plays a key role in Bayesian model selection. We focus on an alternative estimator of the marginal likelihood whose computation is still a challenging problem. Several computational solutions have been proposed none of which can be considered outperforming the others simultaneou…
We consider three Bayesian penalized regression models and show that the respective deterministic scan Gibbs samplers are geometrically ergodic regardless of the dimension of the regression problem. We prove geometric ergodicity of the Gibbs samplers for the Bayesian fused lasso, the Bayesian group lasso, and the Bayesian sparse group lasso. Geometric ergodicity along with a moment condition results in the existence of a Markov chain central limit theorem for Monte Carlo averages and ensures reliable output analysis. Our results of geometric ergodicity allow us to also provide default starting…
Bayesian inference methods rely on numerical algorithms for both model selection and parameter inference. In general, these algorithms require a high computational effort to yield reliable estimates. One of the major challenges in phylogenetics is the estimation of the marginal likelihood. This quantity is commonly used for comparing different evolutionary models, but its calculation, even for simple models, incurs high computational cost. Another interesting challenge relates to the estimation of the posterior distribution. Often, long Markov chains are required to get sufficient samples to c…
We characterise the convergence of the Gibbs sampler which samples from the joint posterior distribution of parameters and missing data in hierarchical linear models with arbitrary symmetric error distributions. We show that the convergence can be uniform, geometric or sub-geometric depending on the relative tail behaviour of the error distributions, and on the parametrisation chosen. Our theory is applied to characterise the convergence of the Gibbs sampler on latent Gaussian process models. We indicate how the theoretical framework we introduce will be useful in analyzing more complex models…
Latent class analysis is used to perform model based clustering for multivariate categorical responses. Selection of the variables most relevant for clustering is an important task which can affect the quality of clustering considerably. This work considers a Bayesian approach for selecting the number of clusters and the best clustering variables. The main idea is to reformulate the problem of group and variable selection as a probabilistically driven search over a large discrete space using Markov chain Monte Carlo (MCMC) methods. This approach results in estimates of degree of relevance of e…
We present a modified Gibbs sampler for general state spaces. We establish that this modification can lead to substantial gains in statistical efficiency while maintaining the overall quality of convergence. We illustrate our results in two examples including a toy Normal-Normal model and a Bayesian version of the random effects model.
The emergence of big data has led to a growing interest in so-called convergence complexity analysis, which is the study of how the convergence rate of a Monte Carlo Markov chain (for an intractable Bayesian posterior distribution) scales as the underlying data set grows in size. Convergence complexity analysis of practical Monte Carlo Markov chains on continuous state spaces is quite challenging, and there have been very few successful analyses of such chains. One fruitful analysis was recently presented by Qin and Hobert (2021b), who studied a Gibbs sampler for a simple Bayesian random effec…
Bayesian model selection, with precedents in George and McCulloch (1993) and Abramovich et al. (1998), support credibility measures that relate model uncertainty, but computation can be costly when sparse priors are approximate. We design an exact selection engine suitable for Gauss noise, t-distributed noise, and logistic learning, benefiting from data-structures derived from coordinate descent lasso. Gibbs sampler chains are stored in a compressed binary format compatible with Equi-Energy (Kou et al., 2006) tempering. We achieve a grouped-effects selection model, similar to the setting for g…
We consider a Bayesian hierarchical version of the normal theory general linear model which is practically relevant in the sense that it is general enough to have many applications and it is not straightforward to sample directly from the corresponding posterior distribution. Thus we study a block Gibbs sampler that has the posterior as its invariant distribution. In particular, we establish that the Gibbs sampler converges at a geometric rate. This allows us to establish conditions for a central limit theorem for the ergodic averages used to estimate features of the posterior. Geometric ergod…

We present a Bayesian scheme for the approximate diagonalisation of several square matrices which are not necessarily symmetric. A Gibbs sampler is derived to simulate samples of the common eigenvectors and the eigenvalues for these matrices. Several synthetic examples are used to illustrate the performance of the proposed Gibbs sampler and we then provide comparisons to several other joint diagonalization algorithms, which shows that the Gibbs sampler achieves the state-of-the-art performance on the examples considered. As a byproduct, the output of the Gibbs sampler could be used to estimate…

Additive regression trees are flexible non-parametric models and popular off-the-shelf tools for real-world non-linear regression. In application domains, such as bioinformatics, where there is also demand for probabilistic predictions with measures of uncertainty, the Bayesian additive regression trees (BART) model, introduced by Chipman et al. (2010), is increasingly popular. As data sets have grown in size, however, the standard Metropolis-Hastings algorithms used to perform inference in BART are proving inadequate. In particular, these Markov chains make local changes to the trees and suff…
Calculation of the log-likelihood stands as the computational bottleneck for many statistical phylogenetic algorithms. Even worse is its gradient evaluation, often used to target regions of high probability. Order ${\cal O}\hspace{-0.2em}\left( N \right)$-dimensional gradient calculations based on the standard pruning algorithm require ${\cal O}\hspace{-0.2em}\left( N^2 \right)$ operations where N is the number of sampled molecular sequences. With the advent of high-throughput sequencing, recent phylogenetic studies have analyzed hundreds to thousands of sequences, with an apparent trend towar…
We consider Markov chain Monte Carlo (MCMC) algorithms for Bayesian high-dimensional regression with continuous shrinkage priors. A common challenge with these algorithms is the choice of the number of iterations to perform. This is critical when each iteration is expensive, as is the case when dealing with modern data sets, such as genome-wide association studies with thousands of rows and up to hundred of thousands of columns. We develop coupling techniques tailored to the setting of high-dimensional regression with shrinkage priors, which enable practical, non-asymptotic diagnostics of conv…
Inferring dependencies between complex biological traits while accounting for evolutionary relationships between specimens is of great scientific interest yet remains infeasible when trait and specimen counts grow large. The state-of-the-art approach uses a phylogenetic multivariate probit model to accommodate binary and continuous traits via a latent variable framework, and utilizes an efficient bouncy particle sampler (BPS) to tackle the computational bottleneck -- integrating many latent variables from a high-dimensional truncated normal distribution. This approach breaks down as the number…

In this work, we adopt a general framework based on the Gibbs posterior to update belief distributions for inverse problems governed by partial differential equations (PDEs). The Gibbs posterior formulation is a generalization of standard Bayesian inference that only relies on a loss function connecting the unknown parameters to the data. It is particularly useful when the true data generating mechanism (or noise distribution) is unknown or difficult to specify. The Gibbs posterior coincides with Bayesian updating when a true likelihood function is known and the loss function corresponds to th…
