One of the fundamental problems in Bayesian statistics is the approximation of the posterior distribution. Gibbs sampler and coordinate ascent variational inference are renownedly utilized approximation techniques that rely on stochastic and deterministic approximations. In this paper, we define fundamental sets of densities frequently used in Bayesian inference. We shall be concerned with the clarification of the two schemes from the set-theoretical point of view. This new way provides an alternative mechanism for analyzing the two schemes endowed with pedagogical insights.
Component-wise MCMC algorithms, including Gibbs and conditional Metropolis-Hastings samplers, are commonly used for sampling from multivariate probability distributions. A long-standing question regarding Gibbs algorithms is whether a deterministic-scan (systematic-scan) sampler converges faster than its random-scan counterpart. We answer this question when the samplers involve two components by establishing an exact quantitative relationship between the $L^2$ convergence rates of the two samplers. The relationship shows that the deterministic-scan sampler converges faster. We also establish q…
An intriguing new class of piecewise deterministic Markov processes (PDMPs) has recently been proposed as an alternative to Markov chain Monte Carlo (MCMC). In order to facilitate the application to a larger class of problems, we propose a new class of PDMPs termed Gibbs zig-zag samplers, which allow parameters to be updated in blocks with a zig-zag sampler applied to certain parameters and traditional MCMC-style updates to others. We demonstrate the flexibility of this framework on posterior sampling for logistic models with shrinkage priors for high-dimensional regression and random effects …
We develop efficient simulation techniques for Bayesian inference on switching GARCH models. Our contribution to existing literature is manifold. First, we discuss different multi-move sampling techniques for Markov Switching (MS) state space models with particular attention to MS-GARCH models. Our multi-move sampling strategy is based on the Forward Filtering Backward Sampling (FFBS) applied to an approximation of MS-GARCH. Another important contribution is the use of multi-point samplers, such as the Multiple-Try Metropolis (MTM) and the Multiple trial Metropolize Independent Sampler, in com…
The particle Gibbs (PG) sampler is a systematic way of using a particle filter within Markov chain Monte Carlo (MCMC). This results in an off-the-shelf Markov kernel on the space of state trajectories, which can be used to simulate from the full joint smoothing distribution for a state space model in an MCMC scheme. We show that the PG Markov kernel is uniformly ergodic under rather general assumptions, that we will carefully review and discuss. In particular, we provide an explicit rate of convergence which reveals that: (i) for fixed number of data points, the convergence rate can be made ar…
Gibbs sampling methods are standard tools to perform posterior inference for mixture models. These have been broadly classified into two categories: marginal and conditional methods. While conditional samplers are more widely applicable than marginal ones, they may suffer from slow mixing in infinite mixtures, where some form of truncation, either deterministic or random, is required. In mixtures with random number of components, the exploration of parameter spaces of different dimensions can also be challenging. We tackle these issues by expressing the mixture components in the random order o…
The pairwise influence matrix of Dobrushin has long been used as an analytical tool to bound the rate of convergence of Gibbs sampling. In this work, we use Dobrushin influence as the basis of a practical tool to certify and efficiently improve the quality of a discrete Gibbs sampler. Our Dobrushin-optimized Gibbs samplers (DoGS) offer customized variable selection orders for a given sampling budget and variable subset of interest, explicit bounds on total variation distance to stationarity, and certifiable improvements over the standard systematic and uniform random scan Gibbs samplers. In ou…
Sampling from the conditional (or posterior) probability distribution of the latent states of a Hidden Markov Model, given the realization of the observed process, is a non-trivial problem in the context of Markov Chain Monte Carlo. To do this Andrieu et al. (2010) constructed a Markov kernel which leaves this conditional distribution invariant using a Particle Filter. From a practitioner's point of view, this Markov kernel attempts to mimic the act of sampling all the latent state variables as one block from the posterior distribution but for models where exact simulation is not possible. The…
Gibbs sampling, as a model learning method, is known to produce the most accurate results available in a variety of domains, and is a de facto standard in these domains. Yet, it is also well known that Gibbs random walks usually have bottlenecks, sometimes termed "local maxima", and thus samplers often return suboptimal solutions. In this paper we introduce a variation of the Gibbs sampler which yields high likelihood solutions significantly more often than the regular Gibbs sampler. Specifically, we show that combining multiple samplers, with certain dependence (coupling) between them, result…
We consider various versions of adaptive Gibbs and Metropolis-within-Gibbs samplers, which update their selection probabilities (and perhaps also their proposal distributions) on the fly during a run by learning as they go in an attempt to optimize the algorithm. We present a cautionary example of how even a simple-seeming adaptive Gibbs sampler may fail to converge. We then present various positive results guaranteeing convergence of adaptive Gibbs samplers under certain conditions.
In this article, we derive a novel non-reversible, continuous-time Markov chain Monte Carlo (MCMC) sampler, called Coordinate Sampler, based on a piecewise deterministic Markov process (PDMP), which can be seen as a variant of the Zigzag sampler. In addition to proving a theoretical validation for this new sampling algorithm, we show that the Markov chain it induces exhibits geometrical ergodicity convergence, for distributions whose tails decay at least as fast as an exponential distribution and at most as fast as a Gaussian distribution. Several numerical examples highlight that our coordina…
In any Markov chain Monte Carlo analysis, rapid convergence of the chain to its target probability distribution is of practical and theoretical importance. A chain that converges at a geometric rate is geometrically ergodic. In this paper, we explore geometric ergodicity for two-component Gibbs samplers which, under a chosen scanning strategy, evolve by combining one-at-a-time updates of the two components. We compare convergence behaviors between and within three such strategies: composition, random sequence scan, and random scan. Our main results are twofold. First, we establish that if the …
We determine the mixing time of a simple Gibbs sampler on the unit simplex, confirming a conjecture of Aldous. The upper bound is based on a two-step coupling, where the first step is a simple contraction argument and the second step is a non-Markovian coupling. We also present a MCMC-based perfect sampling algorithm based on our proof which can be applied with Gibbs samplers that are harder to analyze.
The popularity of Adaptive MCMC has been fueled on the one hand by its success in applications, and on the other hand, by mathematically appealing and computationally straightforward optimisation criteria for the Metropolis algorithm acceptance rate (and, equivalently, proposal scale). Similarly principled and operational criteria for optimising the selection probabilities of the Random Scan Gibbs Sampler have not been devised to date. In the present work, we close this gap and develop a general purpose Adaptive Random Scan Gibbs Sampler that adapts the selection probabilities. The adaptation …

We develop amortized population Gibbs (APG) samplers, a class of scalable methods that frames structured variational inference as adaptive importance sampling. APG samplers construct high-dimensional proposals by iterating over updates to lower-dimensional blocks of variables. We train each conditional proposal by minimizing the inclusive KL divergence with respect to the conditional posterior. To appropriately account for the size of the input data, we develop a new parameterization in terms of neural sufficient statistics. Experiments show that APG samplers can train highly structured deep g…

Bayesian feature allocation models are a popular tool for modelling data with a combinatorial latent structure. Exact inference in these models is generally intractable and so practitioners typically apply Markov Chain Monte Carlo (MCMC) methods for posterior inference. The most widely used MCMC strategies rely on an element wise Gibbs update of the feature allocation matrix. These element wise updates can be inefficient as features are typically strongly correlated. To overcome this problem we have developed a Gibbs sampler that can update an entire row of the feature allocation matrix in a s…
A novel computationally efficient Markov chain Monte Carlo (MCMC) scheme for latent Gaussian models (LGMs) is proposed in this paper. The sampling scheme is a two block Gibbs sampling scheme designed to exploit the model structure of LGMs. We refer to the proposed sampling scheme as the MCMC split sampler. The principle idea behind the MCMC split sampler is to split the latent Gaussian parameters into two vectors. The former vector consists of latent parameters which appear in the data density function, while the latter vector consists of latent parameters which do not appear in it. The former…

Monte Carlo methods are essential tools for Bayesian inference. Gibbs sampling is a well-known Markov chain Monte Carlo (MCMC) algorithm, extensively used in signal processing, machine learning, and statistics, employed to draw samples from complicated high-dimensional posterior distributions. The key point for the successful application of the Gibbs sampler is the ability to draw efficiently samples from the full-conditional probability density functions. Since in the general case this is not possible, in order to speed up the convergence of the chain, it is required to generate auxiliary sam…
We consider Particle Gibbs (PG) as a tool for Bayesian analysis of non-linear non-Gaussian state-space models. PG is a Monte Carlo (MC) approximation of the standard Gibbs procedure which uses sequential MC (SMC) importance sampling inside the Gibbs procedure to update the latent and potentially high-dimensional state trajectories. We propose to combine PG with a generic and easily implementable SMC approach known as Particle Efficient Importance Sampling (PEIS). By using SMC importance sampling densities which are approximately fully globally adapted to the targeted density of the states, PEI…
This paper derives two new optimization-driven Monte Carlo algorithms inspired from variable splitting and data augmentation. In particular, the formulation of one of the proposed approaches is closely related to the alternating direction method of multipliers (ADMM) main steps. The proposed framework enables to derive faster and more efficient sampling schemes than the current state-of-the-art methods and can embed the latter. By sampling efficiently the parameter to infer as well as the hyperparameters of the problem, the generated samples can be used to approximate Bayesian estimators of th…
For spatial and network data, we consider models formed from a Markov random field (MRF) structure and the specification of a conditional distribution for each observation. Fast simulation from such MRF models is often an important consideration, particularly when repeated generation of large numbers of data sets is required. However, a standard Gibbs strategy for simulating from MRF models involves single-site updates, performed with the conditional univariate distribution of each observation in a sequential manner, whereby a complete Gibbs iteration may become computationally involved even f…
Likelihood-free methods such as approximate Bayesian computation (ABC) have extended the reach of statistical inference to problems with computationally intractable likelihoods. Such approaches perform well for small-to-moderate dimensional problems, but suffer a curse of dimensionality in the number of model parameters. We introduce a likelihood-free approximate Gibbs sampler that naturally circumvents the dimensionality issue by focusing on lower-dimensional conditional distributions. These distributions are estimated by flexible regression models either before the sampler is run, or adaptiv…

Deterministic dynamics is an essential part of many MCMC algorithms, e.g. Hybrid Monte Carlo or samplers utilizing normalizing flows. This paper presents a general construction of deterministic measure-preserving dynamics using autonomous ODEs and tools from differential geometry. We show how Hybrid Monte Carlo and other deterministic samplers follow as special cases of our theory. We then demonstrate the utility of our approach by constructing a continuous non-sequential version of Gibbs sampling in terms of an ODE flow and extending it to discrete state spaces. We find that our deterministic…
A general methodology is introduced for the construction and effective application of control variates to estimation problems involving data from reversible MCMC samplers. We propose the use of a specific class of functions as control variates, and we introduce a new, consistent estimator for the values of the coefficients of the optimal linear combination of these functions. The form and proposed construction of the control variates is derived from our solution of the Poisson equation associated with a specific MCMC scenario. The new estimator, which can be applied to the same MCMC sample, is…
P-splines provide a flexible setting for modeling nonlinear model components based on a discretized penalty structure with a relatively simple computational backbone. Under a Bayesian inferential framework based on Markov chain Monte Carlo, estimates of model coefficients in P-splines models are typically obtained by means of Metropolis-type algorithms. These algorithms rely on a proposal distribution that has to be carefully chosen to generate Markov chains that efficiently explore the parameter space. To avoid such a sensitive tuning choice, we extend the Gibbs sampler to Bayesian P-splines …
The combinatorial sequential Monte Carlo (CSMC) has been demonstrated to be an efficient complementary method to the standard Markov chain Monte Carlo (MCMC) for Bayesian phylogenetic tree inference using biological sequences. It is appealing to combine the CSMC and MCMC in the framework of the particle Gibbs (PG) sampler to jointly estimate the phylogenetic trees and evolutionary parameters. However, the Markov chain of the particle Gibbs may mix poorly if the underlying SMC suffers from the path degeneracy issue. Some remedies, including the particle Gibbs with ancestor sampling and the inte…
Standard Gibbs sampling applied to a multivariate normal distribution with a specified precision matrix is equivalent in fundamental ways to the Gauss-Seidel iterative solution of linear equations in the precision matrix. Specifically, the iteration operators, the conditions under which convergence occurs, and geometric convergence factors (and rates) are identical. These results hold for arbitrary matrix splittings from classical iterative methods in numerical linear algebra giving easy access to mature results in that field, including existing convergence results for antithetic-variable Gibb…
We develop a framework for approximating collapsed Gibbs sampling in generative latent variable cluster models. Collapsed Gibbs is a popular MCMC method, which integrates out variables in the posterior to improve mixing. Unfortunately for many complex models, integrating out these variables is either analytically or computationally intractable. We efficiently approximate the necessary collapsed Gibbs integrals by borrowing ideas from expectation propagation. We present two case studies where exact collapsed Gibbs sampling is intractable: mixtures of Student-t's and time series clustering. Our …
In this article, we construct a two-block Gibbs sampler using Polson et al. (2013) data augmentation technique with Polya-Gamma latent variables for Bayesian logistic linear mixed models under proper priors. Furthermore, we prove the uniform ergodicity of this Gibbs sampler, which guarantees the existence of the central limit theorems for MCMC based estimators.
Markov Chain Monte Carlo (MCMC) methods are a popular technique in Bayesian statistical modeling. They have long been used to obtain samples from posterior distributions, but recent research has focused on the scalability of these techniques for large problems. We do not develop new sampling methods but instead describe a blocked Gibbs sampler which is sufficiently scalable to accomodate many interesting problems. The sampler we describe applies to a restricted subset of the Generalized Linear Mixed-effects Models (GLMM's); this subset includes Poisson and Gaussian regression models. The block…
We propose a novel blocked version of the continuous-time bouncy particle sampler of [Bouchard-Côté et al., 2018] which is applicable to any differentiable probability density. This alternative implementation is motivated by blocked Gibbs sampling for state space models [Singh et al., 2017] and leads to significant improvement in terms of effective sample size per second, and furthermore, allows for significant parallelization of the resulting algorithm. The new algorithms are particularly efficient for latent state inference in high-dimensional state space models, where blocking in both space…
The cumulative shrinkage process is an increasing shrinkage prior that can be employed within models in which additional terms are supposed to play a progressively negligible role. A natural application is to Gaussian factor models, where such a process has proved effective in inducing parsimonious representations while providing accurate inference on the data covariance matrix. The cumulative shrinkage process came with an adaptive Gibbs sampler that tunes the number of latent factors throughout iterations, which makes it faster than the non-adaptive Gibbs sampler. In this work we propose a v…
Inverse problem is ubiquitous in science and engineering, and Bayesian methodologies are often used to infer the underlying parameters. For high dimensional temporal-spatial models, classical Markov chain Monte Carlo (MCMC) methods are often slow to converge, and it is necessary to apply Metropolis-within-Gibbs (MwG) sampling on parameter blocks. However, the computation cost of each MwG iteration is typically $O(n^2)$, where $n$ is the model dimension. This can be too expensive in practice. This paper introduces a new reduced computation method to bring down the computation cost to $O(n)$, fo…
We introduce a new Markov chain Monte Carlo (MCMC) sampler called the Markov Interacting Importance Sampler (MIIS). The MIIS sampler uses conditional importance sampling (IS) approximations to jointly sample the current state of the Markov Chain and estimate conditional expectations, possibly by incorporating a full range of variance reduction techniques. We compute Rao-Blackwellized estimates based on the conditional expectations to construct control variates for estimating expectations under the target distribution. The control variates are particularly efficient when there are substantial c…
We present a new notion of probabilistic duality for random variables involving mixture distributions. Using this notion, we show how to implement a highly-parallelizable Gibbs sampler for weakly coupled discrete pairwise graphical models with strictly positive factors that requires almost no preprocessing and is easy to implement. Moreover, we show how our method can be combined with blocking to improve mixing. Even though our method leads to inferior mixing times compared to a sequential Gibbs sampler, we argue that our method is still very useful for large dynamic networks, where factors ar…
Markov jump processes (MJPs) are continuous-time stochastic processes widely used in a variety of applied disciplines. Inference for MJPs typically proceeds via Markov chain Monte Carlo, the state-of-the-art being a uniformization-based auxiliary variable Gibbs sampler. This was designed for situations where the MJP parameters are known, and Bayesian inference over unknown parameters is typically carried out by incorporating it into a larger Gibbs sampler. This strategy of sampling parameters given path, and path given parameters can result in poor Markov chain mixing. In this work, we propose…
This article is a discussion of Zanella and Roberts' paper: Multilevel linear models, gibbs samplers and multigrid decompositions. We consider several extensions in which the multigrid decomposition would bring us interesting insights, including vector hierarchical models, linear mixed effects models and partial centering parametrizations.
A Markov chain is geometrically ergodic if it converges to its in- variant distribution at a geometric rate in total variation norm. We study geo- metric ergodicity of deterministic and random scan versions of the two-variable Gibbs sampler. We give a sufficient condition which simultaneously guarantees both versions are geometrically ergodic. We also develop a method for simul- taneously establishing that both versions are subgeometrically ergodic. These general results allow us to characterize the convergence rate of two-variable Gibbs samplers in a particular family of discrete bivariate di…
Gibbs sampling is a widely popular Markov chain Monte Carlo algorithm that can be used to analyze intractable posterior distributions associated with Bayesian hierarchical models. There are two standard versions of the Gibbs sampler: The systematic scan (SS) version, where all variables are updated at each iteration, and the random scan (RS) version, where a single, randomly selected variable is updated at each iteration. The literature comparing the theoretical properties of SS and RS Gibbs samplers is reviewed, and an alternative hybrid scan Gibbs sampler is introduced, which is particularly…
The self-adjoint, positive Markov operator defined by the Pólya-Gamma Gibbs sampler (under a proper normal prior) is shown to be trace-class, which implies that all non-zero elements of its spectrum are eigenvalues. Consequently, the spectral gap is $1-λ_*$, where $λ_* \in [0,1)$ is the second largest eigenvalue. A method of constructing an asymptotically valid confidence interval for an upper bound on $λ_*$ is developed by adapting the classical Monte Carlo technique of Qin et al. (2019) to the Pólya-Gamma Gibbs sampler. The results are illustrated using the German credit data. It is also sho…
Topic models, and more specifically the class of Latent Dirichlet Allocation (LDA), are widely used for probabilistic modeling of text. MCMC sampling from the posterior distribution is typically performed using a collapsed Gibbs sampler. We propose a parallel sparse partially collapsed Gibbs sampler and compare its speed and efficiency to state-of-the-art samplers for topic models on five well-known text corpora of differing sizes and properties. In particular, we propose and compare two different strategies for sampling the parameter block with latent topic indicators. The experiments show th…
In this article, we consider Markov chain Monte Carlo(MCMC) algorithms for exploring the intractable posterior density associated with Bayesian probit linear mixed models under improper priors on the regression coefficients and variance components. In particular, we construct the two-block Gibbs sampler using the data augmentation (DA) techniques. Furthermore, we prove geometric ergodicity of the Gibbs sampler, which is the foundation for building central limit theorems for MCMC based estimators and subsequent inferences. The conditions for geometric convergence are similar to those guaranteei…

The K-Mean and EM algorithms are popular in clustering and mixture modeling, due to their simplicity and ease of implementation. However, they have several significant limitations. Both coverage to a local optimum of their respective objective functions (ignoring the uncertainty in the model space), require the apriori specification of the number of classes/clsuters, and are inconsistent. In this work we overcome these limitations by using the Minimum Message Length (MML) principle and a variation to the K-Means/EM observation assignment and parameter calculation scheme. We maintain the simpli…
