We introduce a new Markov chain Monte Carlo (MCMC) sampler called the Markov Interacting Importance Sampler (MIIS). The MIIS sampler uses conditional importance sampling (IS) approximations to jointly sample the current state of the Markov Chain and estimate conditional expectations, possibly by incorporating a full range of variance reduction techniques. We compute Rao-Blackwellized estimates based on the conditional expectations to construct control variates for estimating expectations under the target distribution. The control variates are particularly efficient when there are substantial correlations between the variables in the target distribution, a challenging setting for MCMC. An important motivating application of MIIS occurs when the exact Gibbs sampler is not available because it is infeasible to directly simulate from the conditional distributions. In this case the MIIS method can be more efficient than a Metropolis-within-Gibbs approach. We also introduce the MIIS random walk algorithm, designed to accelerate convergence and improve upon the computational efficiency of standard random walk samplers. Simulated and empirical illustrations for Bayesian analysis show that the method significantly reduces the variance of Monte Carlo estimates compared to standard MCMC approaches, at equivalent implementation and computational effort.
In this article, we derive a novel non-reversible, continuous-time Markov chain Monte Carlo (MCMC) sampler, called Coordinate Sampler, based on a piecewise deterministic Markov process (PDMP), which can be seen as a variant of the Zigzag sampler. In addition to proving a theoretical validation for this new sampling algorithm, we show that the Markov chain it induces exhibits geometrical ergodicity convergence, for distributions whose tails decay at least as fast as an exponential distribution and at most as fast as a Gaussian distribution. Several numerical examples highlight that our coordina…
As a special example of piecewise deterministic Markov process, bouncy particle sampler is a rejection-free, irreversible Markov chain Monte Carlo algorithm and can draw samples from target distribution efficiently. We generalize bouncy particle sampler in terms of its transition dynamics. In BPS, the transition dynamic at event time is deterministic, but in GBPS, it is random. With the help of this randomness, GBPS can overcome the reducibility problem in BPS without refreshement.
In this work we present a non-reversible, tuning- and rejection-free Markov chain Monte Carlo which naturally fits in the framework of hit-and-run. The sampler only requires access to the gradient of the log-density function, hence the normalizing constant is not needed. We prove the proposed Markov chain is invariant for the target distribution and illustrate its applicability through a wide range of examples. We show that the sampler introduced in the present paper is intimately related to the continuous sampler of Peters and de With (2012), Bouchard-Cote et al. (2017). In particular, the co…
Markov jump processes (MJPs) are continuous-time stochastic processes widely used in a variety of applied disciplines. Inference for MJPs typically proceeds via Markov chain Monte Carlo, the state-of-the-art being a uniformization-based auxiliary variable Gibbs sampler. This was designed for situations where the MJP parameters are known, and Bayesian inference over unknown parameters is typically carried out by incorporating it into a larger Gibbs sampler. This strategy of sampling parameters given path, and path given parameters can result in poor Markov chain mixing. In this work, we propose…
This work introduces a class of rejection-free Markov chain Monte Carlo (MCMC) samplers, named the Bouncy Hybrid Sampler, which unifies several existing methods from the literature. Examples include the Bouncy Particle Sampler of Peters and de With (2012), Bouchard-Cote et al. (2015) and the Hamiltonian MCMC. Following the introduced general framework, we derive a new sampler called the Quadratic Bouncy Hybrid Sampler. We apply this novel sampler to the problem of sampling from a truncated Gaussian distribution.
We introduce interacting particle Markov chain Monte Carlo (iPMCMC), a PMCMC method based on an interacting pool of standard and conditional sequential Monte Carlo samplers. Like related methods, iPMCMC is a Markov chain Monte Carlo sampler on an extended space. We present empirical results that show significant improvements in mixing rates relative to both non-interacting PMCMC samplers, and a single PMCMC sampler with an equivalent memory and computational budget. An additional advantage of the iPMCMC method is that it is suitable for distributed and multi-core architectures.
The R package MfUSampler provides Monte Carlo Markov Chain machinery for generating samples from multivariate probability distributions using univariate sampling algorithms such as Slice Sampler and Adaptive Rejection Sampler. The sampler function performs a full cycle of univariate sampling steps, one coordinate at a time. In each step, the latest sample values obtained for other coordinates are used to form the conditional distributions. The concept is an extension of Gibbs sampling where each step involves, not an independent sample from the conditional distribution, but a Markov transition…
For spatial and network data, we consider models formed from a Markov random field (MRF) structure and the specification of a conditional distribution for each observation. Fast simulation from such MRF models is often an important consideration, particularly when repeated generation of large numbers of data sets is required. However, a standard Gibbs strategy for simulating from MRF models involves single-site updates, performed with the conditional univariate distribution of each observation in a sequential manner, whereby a complete Gibbs iteration may become computationally involved even f…
Non-reversible Markov chain Monte Carlo schemes based on piecewise deterministic Markov processes have been recently introduced in applied probability, automatic control, physics and statistics. Although these algorithms demonstrate experimentally good performance and are accordingly increasingly used in a wide range of applications, geometric ergodicity results for such schemes have only been established so far under very restrictive assumptions. We give here verifiable conditions on the target distribution under which the Bouncy Particle Sampler algorithm introduced in \cite{P_dW_12} is geom…
This paper introduces a concept of approximate spectral gap to analyze the mixing time of Markov Chain Monte Carlo (MCMC) algorithms for which the usual spectral gap is degenerate or almost degenerate. We use the idea to analyze a class of MCMC algorithms to sample from mixtures of densities. As an application we study the mixing time of a Gibbs sampler for variable selection in linear regression models. Under some regularity conditions on the signal and the design matrix of the regression problem, we show that for well-chosen initial distributions the mixing time of the Gibbs sampler is polyn…

Sampling the parameters of high-dimensional Continuous Time Markov Chains (CTMC) is a challenging problem with important applications in many fields of applied statistics. In this work a recently proposed type of non-reversible rejection-free Markov Chain Monte Carlo (MCMC) sampler, the Bouncy Particle Sampler (BPS), is brought to bear to this problem. BPS has demonstrated its favorable computational efficiency compared with state-of-the-art MCMC algorithms, however to date applications to real-data scenario were scarce. An important aspect of the practical implementation of BPS is the simulat…
We consider the efficient use of an approximation within Markov chain Monte Carlo (MCMC), with subsequent importance sampling (IS) correction of the Markov chain inexact output, leading to asymptotically exact inference. We detail convergence and central limit theorems for the resulting MCMC-IS estimators. We also consider the case where the approximate Markov chain is pseudo-marginal, requiring unbiased estimators for its approximate marginal target. Convergence results with asymptotic variance formulae are shown for this case, and for the case where the IS weights based on unbiased estimator…
Bayesian inference for factorial hidden Markov models is challenging due to the exponentially sized latent variable space. Standard Monte Carlo samplers can have difficulties effectively exploring the posterior landscape and are often restricted to exploration around localised regions that depend on initialisation. We introduce a general purpose ensemble Markov Chain Monte Carlo (MCMC) technique to improve on existing poorly mixing samplers. This is achieved by combining parallel tempering and an auxiliary variable scheme to exchange information between the chains in an efficient way. The latt…
In this paper, we introduce efficient ensemble Markov Chain Monte Carlo (MCMC) sampling methods for Bayesian computations in the univariate stochastic volatility model. We compare the performance of our ensemble MCMC methods with an improved version of a recent sampler of Kastner and Fruwirth-Schnatter (2014). We show that ensemble samplers are more efficient than this state of the art sampler by a factor of about 3.1, on a data set simulated from the stochastic volatility model. This performance gain is achieved without the ensemble MCMC sampler relying on the assumption that the latent proce…
The Bouncy Particle Sampler is a novel rejection-free non-reversible sampler for differentiable probability distributions over continuous variables. We generalize the algorithm to piecewise differentiable distributions and apply it to generic binary distributions using a piecewise differentiable augmentation. We illustrate the new algorithm in a binary Markov Random Field example, and compare it to binary Hamiltonian Monte Carlo. Our results suggest that binary BPS samplers are better for easy to mix distributions.
Particle filtering methods are widely applied in sequential state estimation within nonlinear non-Gaussian state space model. However, the traditional particle filtering methods suffer the weight degeneracy in the high-dimensional state space model. Currently, there are many methods to improve the performance of particle filtering in high-dimensional state space model. Among these, the more advanced method is to construct the Sequential Makov chian Monte Carlo (SMCMC) framework by implementing the Composite Metropolis-Hasting (MH) Kernel. In this paper, we proposed to discrete the Zig-Zag Samp…
Most Markov chain Monte Carlo methods operate in discrete time and are reversible with respect to the target probability. Nevertheless, it is now understood that the use of non-reversible Markov chains can be beneficial in many contexts. In particular, the recently-proposed Bouncy Particle Sampler leverages a continuous-time and non-reversible Markov process and empirically shows state-of-the-art performances when used to explore certain probability densities; however, its implementation typically requires the computation of local upper bounds on the gradient of the log target density. We pres…
An intriguing new class of piecewise deterministic Markov processes (PDMPs) has recently been proposed as an alternative to Markov chain Monte Carlo (MCMC). In order to facilitate the application to a larger class of problems, we propose a new class of PDMPs termed Gibbs zig-zag samplers, which allow parameters to be updated in blocks with a zig-zag sampler applied to certain parameters and traditional MCMC-style updates to others. We demonstrate the flexibility of this framework on posterior sampling for logistic models with shrinkage priors for high-dimensional regression and random effects …
We construct a new class of efficient Monte Carlo methods based on continuous-time piecewise deterministic Markov processes (PDMPs) suitable for inference in high dimensional sparse models, i.e. models for which there is prior knowledge that many coordinates are likely to be exactly $0$. This is achieved with the fairly simple idea of endowing existing PDMP samplers with 'sticky' coordinate axes, coordinate planes etc. Upon hitting those subspaces, an event is triggered during which the process sticks to the subspace, this way spending some time in a sub-model. This results in non-reversible j…
We extend Monte Carlo samplers based on piecewise deterministic Markov processes (PDMP samplers) by formally defining different boundary conditions such as sticky floors, soft and hard walls and teleportation portals. This allows PDMP samplers to target measures with piecewise-smooth densities relative to mixtures of Dirac and continuous components and measures supported on disconnected regions or regions which are difficult to reach with continuous paths. This is achieved by specifying the transition kernel which governs the behaviour of standard PDMPs when reaching a boundary. We determine a…
We explore a general framework in Markov chain Monte Carlo (MCMC) sampling where sequential proposals are tried as a candidate for the next state of the Markov chain. This sequential-proposal framework can be applied to various existing MCMC methods, including Metropolis-Hastings algorithms using random proposals and methods that use deterministic proposals such as Hamiltonian Monte Carlo (HMC) or the bouncy particle sampler. Sequential-proposal MCMC methods construct the same Markov chains as those constructed by the delayed rejection method under certain circumstances. In the context of HMC,…
The Bouncy Particle Sampler is a Markov chain Monte Carlo method based on a nonreversible piecewise deterministic Markov process. In this scheme, a particle explores the state space of interest by evolving according to a linear dynamics which is altered by bouncing on the hyperplane tangent to the gradient of the negative log-target density at the arrival times of an inhomogeneous Poisson Process (PP) and by randomly perturbing its velocity at the arrival times of an homogeneous PP. Under regularity conditions, we show here that the process corresponding to the first component of the particle …
In Monte-Carlo methods the Markov processes used to sample a given target distribution usually satisfy detailed balance, i.e. they are time-reversible. However, relatively recent results have demonstrated that appropriate reversible and irreversible perturbations can accelerate convergence to equilibrium. In this paper we present some general design principles which apply to general Markov processes. Working with the generator of Markov processes, we prove that for some of the most commonly used performance criteria, i.e., spectral gap, asymptotic variance and large deviation functionals, samp…
Adaptive Markov chains are an important class of Monte Carlo methods for sampling from probability distributions. The time evolution of adaptive algorithms depends on past samples, and thus these algorithms are non-Markovian. Although there has been previous work establishing conditions for their ergodicity, not much is known theoretically about their finite sample properties. In this paper, using a notion of discrete Ricci curvature for Markov kernels introduced by Ollivier, we establish concentration inequalities and finite sample bounds for a class of adaptive Markov chains. After establish…
We propose a new scheme for selecting pool states for the embedded Hidden Markov Model (HMM) Markov Chain Monte Carlo (MCMC) method. This new scheme allows the embedded HMM method to be used for efficient sampling in state space models where the state can be high-dimensional. Previously, embedded HMM methods were only applied to models with a one-dimensional state space. We demonstrate that using our proposed pool state selection scheme, an embedded HMM sampler can have similar performance to a well-tuned sampler that uses a combination of Particle Gibbs with Backward Sampling (PGBS) and Metro…
Consider a reference Markov process with initial distribution $π_{0}$ and transition kernels $\{M_{t}\}_{t\in[1:T]}$, for some $T\in\mathbb{N}$. Assume that you are given distribution $π_{T}$, which is not equal to the marginal distribution of the reference process at time $T$. In this scenario, Schrödinger addressed the problem of identifying the Markov process with initial distribution $π_{0}$ and terminal distribution equal to $π_{T}$ which is the closest to the reference process in terms of Kullback--Leibler divergence. This special case of the so-called Schrödinger bridge problem can be s…
Sampling from posterior distributions using Markov chain Monte Carlo (MCMC) methods can require an exhaustive number of iterations, particularly when the posterior is multi-modal as the MCMC sampler can become trapped in a local mode for a large number of iterations. In this paper, we introduce the pseudo-extended MCMC method as a simple approach for improving the mixing of the MCMC sampler for multi-modal posterior distributions. The pseudo-extended method augments the state-space of the posterior using pseudo-samples as auxiliary variables. On the extended space, the modes of the posterior a…
A novel computationally efficient Markov chain Monte Carlo (MCMC) scheme for latent Gaussian models (LGMs) is proposed in this paper. The sampling scheme is a two block Gibbs sampling scheme designed to exploit the model structure of LGMs. We refer to the proposed sampling scheme as the MCMC split sampler. The principle idea behind the MCMC split sampler is to split the latent Gaussian parameters into two vectors. The former vector consists of latent parameters which appear in the data density function, while the latter vector consists of latent parameters which do not appear in it. The former…
Statisticians often use Monte Carlo methods to approximate probability distributions, primarily with Markov chain Monte Carlo and importance sampling. Sequential Monte Carlo samplers are a class of algorithms that combine both techniques to approximate distributions of interest and their normalizing constants. These samplers originate from particle filtering for state space models and have become general and scalable sampling techniques. This article describes sequential Monte Carlo samplers and their possible implementations, arguing that they remain under-used in statistics, despite their ab…
Markov Chain Monte Carlo (MCMC) algorithms are widely used for stochastic optimization, sampling, and integration of mathematical objective functions, in particular, in the context of Bayesian inverse problems and parameter estimation. For decades, the algorithm of choice in MCMC simulations has been the Metropolis-Hastings (MH) algorithm. An advancement over the traditional MH-MCMC sampler is the Delayed-Rejection Adaptive Metropolis (DRAM). In this paper, we present MatDRAM, a stochastic optimization, sampling, and Monte Carlo integration toolbox in MATLAB which implements a variant of the D…

This paper introduces the Boomerang Sampler as a novel class of continuous-time non-reversible Markov chain Monte Carlo algorithms. The methodology begins by representing the target density as a density, $e^{-U}$, with respect to a prescribed (usually) Gaussian measure and constructs a continuous trajectory consisting of a piecewise elliptical path. The method moves from one elliptical orbit to another according to a rate function which can be written in terms of $U$. We demonstrate that the method is easy to implement and demonstrate empirically that it can out-perform existing benchmark piec…
We present theoretical and practical properties of the affine-invariant ensemble sampler Markov chain Monte Carlo method. In high dimensions the affine-invariant ensemble sampler shows unusual and undesirable properties. We demonstrate this with an $n$-dimensional correlated Gaussian toy problem with a known mean and covariance structure, and analyse the burn-in period. The burn-in period seems to be short, however upon closer inspection we discover the mean and the variance of the target distribution do not match the expected, known values. This problem becomes greater as $n$ increases. We th…
We study probability measures induced by set functions with constraints. Such measures arise in a variety of real-world settings, where prior knowledge, resource limitations, or other pragmatic considerations impose constraints. We consider the task of rapidly sampling from such constrained measures, and develop fast Markov chain samplers for them. Our first main result is for MCMC sampling from Strongly Rayleigh (SR) measures, for which we present sharp polynomial bounds on the mixing time. As a corollary, this result yields a fast mixing sampler for Determinantal Point Processes (DPPs), yiel…

We present a geometrically enhanced Markov chain Monte Carlo sampler for networks based on a discrete curvature measure defined on graphs. Specifically, we incorporate the concept of graph Forman curvature into sampling procedures on both the nodes and edges of a network explicitly, via the transition probability of the Markov chain, as well as implicitly, via the target stationary distribution, which gives a novel, curved Markov chain Monte Carlo approach to learning networks. We show that integrating curvature into the sampler results in faster convergence to a wide range of network statisti…
Markov Chain Monte Carlo (MCMC) is a well-established family of algorithms which are primarily used in Bayesian statistics to sample from a target distribution when direct sampling is challenging. Single instances of MCMC methods are widely considered hard to parallelise in a problem-agnostic fashion and hence, unsuitable to meet both constraints of high accuracy and high throughput. Sequential Monte Carlo (SMC) Samplers can address the same problem, but are parallelisable: they share with Particle Filters the same key tasks and bottleneck. Although a rich literature already exists on MCMC met…
