Variational inference methods have been shown to lead to significant improvements in the computational efficiency of approximate Bayesian inference in mixed multinomial logit models when compared to standard Markov-chain Monte Carlo (MCMC) methods without compromising accuracy. However, despite their demonstrated efficiency gains, existing methods still suffer from important limitations that prevent them to scale to very large datasets, while providing the flexibility to allow for rich prior distributions and to capture complex posterior distributions. In this paper, we propose an Amortized Variational Inference approach that leverages stochastic backpropagation, automatic differentiation and GPU-accelerated computation, for effectively scaling Bayesian inference in Mixed Multinomial Logit models to very large datasets. Moreover, we show how normalizing flows can be used to increase the flexibility of the variational posterior approximations. Through an extensive simulation study, we empirically show that the proposed approach is able to achieve computational speedups of multiple orders of magnitude over traditional MSLE and MCMC approaches for large datasets without compromising estimation accuracy.
The mixed multinomial logit model assumes constant preference parameters of a decision-maker throughout different choice situations, which may be considered too strong for certain choice modelling applications. This paper proposes an effective approach to model context-dependent intra-respondent heterogeneity, thereby introducing the concept of the Context-aware Bayesian mixed multinomial logit model, where a neural network maps contextual information to interpretable shifts in the preference parameters of each individual in each choice occasion. The proposed model offers several key advantage…

The standard Gibbs sampler of Mixed Multinomial Logit (MMNL) models involves sampling from conditional densities of utility parameters using Metropolis-Hastings (MH) algorithm due to unavailability of conjugate prior for logit kernel. To address this non-conjugacy concern, we propose the application of Pólygamma data augmentation (PG-DA) technique for the MMNL estimation. The posterior estimates of the augmented and the default Gibbs sampler are similar for two-alternative scenario (binary choice), but we encounter empirical identification issues in the case of more alternatives ($J \geq 3$).
In this paper, we consider mixtures of multinomial logistic models (MNL), which are known to $ε$-approximate any random utility model. Despite its long history and broad use, rigorous results are only available for learning a uniform mixture of two MNLs. Continuing this line of research, we study the problem of learning an arbitrary mixture of two MNLs. We show that the identifiability of the mixture models may only fail on an algebraic variety of a negligible measure. This is done by reducing the problem of learning a mixture of two MNLs to the problem of solving a system of univariate quarti…
Motivated by generating personalized recommendations using ordinal (or preference) data, we study the question of learning a mixture of MultiNomial Logit (MNL) model, a parameterized class of distributions over permutations, from partial ordinal or preference data (e.g. pair-wise comparisons). Despite its long standing importance across disciplines including social choice, operations research and revenue management, little is known about this question. In case of single MNL models (no mixture), computationally and statistically tractable learning from pair-wise comparisons is feasible. However…
This paper studies posterior contraction rates in multi-category logit models with priors incorporating group sparse structures. We consider a general class of logit models that includes the well-known multinomial logit models as a special case. Group sparsity is useful when predictor variables are naturally clustered and particularly useful for variable selection in the multinomial logit models. We provide a unified platform for posterior contraction rates of group-sparse logit models that include binary logistic regression under individual sparsity. No size restriction is directly imposed on…
To model categorical response variables given their covariates, we propose a permuted and augmented stick-breaking (paSB) construction that one-to-one maps the observed categories to randomly permuted latent sticks. This new construction transforms multinomial regression into regression analysis of stick-specific binary random variables that are mutually independent given their covariate-dependent stick success probabilities, which are parameterized by the regression coefficients of their corresponding categories. The paSB construction allows transforming an arbitrary cross-entropy-loss binary…
This paper develops nonparametric estimation for discrete choice models based on the mixed multinomial logit (MMNL) model. It has been shown that MMNL models encompass all discrete choice models derived under the assumption of random utility maximization, subject to the identification of an unknown distribution $G$. Noting the mixture model description of the MMNL, we employ a Bayesian nonparametric approach, using nonparametric priors on the unknown mixing distribution $G$, to estimate choice probabilities. We provide an important theoretical support for the use of the proposed methodology by…
This article proposes Multinomial Probit Bayesian Additive Regression Trees (MPBART) as a multinomial probit extension of BART - Bayesian Additive Regression Trees (Chipman et al (2010)). MPBART is flexible to allow inclusion of predictors that describe the observed units as well as the available choice alternatives. Through two simulation studies and four real data examples, we show that MPBART exhibits very good predictive performance in comparison to other discrete choice and multiclass classification methods. To implement MPBART, we have developed an R package mpbart available freely from …
Conditional independence tests (CI tests) have received special attention lately in Machine Learning and Computational Intelligence related literature as an important indicator of the relationship among the variables used by their models. In the field of Probabilistic Graphical Models (PGM)--which includes Bayesian Networks (BN) models--CI tests are especially important for the task of learning the PGM structure from data. In this paper, we propose the Full Bayesian Significance Test (FBST) for tests of conditional independence for discrete datasets. FBST is a powerful Bayesian test for precis…
Multinomial probit (mnp) models are fundamental and widely-applied regression models for categorical data. Fasano and Durante (2022) proved that the class of unified skew-normal distributions is conjugate to several mnp sampling models. This allows to develop Monte Carlo samplers and accurate variational methods to perform Bayesian inference. In this paper, we adapt the abovementioned results for a popular special case: the discrete-choice mnp model under zero mean and independent Gaussian priors. This allows to obtain simplified expressions for the parameters of the posterior distribution and…
Many psychological theories can be operationalized as linear inequality constraints on the parameters of multinomial distributions (e.g., discrete choice analysis). These constraints can be described in two equivalent ways: Either as the solution set to a system of linear inequalities or as the convex hull of a set of extremal points (vertices). For both representations, we describe a general Gibbs sampler for drawing posterior samples in order to carry out Bayesian analyses. We also summarize alternative sampling methods for estimating Bayes factors for these model representations using the e…
In this paper, we treat estimation and prediction problems where negative multinomial variables are observed and in particular consider unbalanced settings. First, the problem of estimating multiple negative multinomial parameter vectors under the standardized squared error loss is treated and a new empirical Bayes estimator which dominates the UMVU estimator under suitable conditions is derived. Second, we consider estimation of the joint predictive density of several multinomial tables under the Kullback-Leibler divergence and obtain a sufficient condition under which the Bayesian predictive…
Bayesian multinomial logistic-normal (MLN) models are popular for the analysis of sequence count data (e.g., microbiome or gene expression data) due to their ability to model multivariate count data with complex covariance structure. However, existing implementations of MLN models are limited to handling small data sets due to the non-conjugacy of the multinomial and logistic-normal distributions. We introduce MLN models which can be written as marginally latent matrix-t process (LTP) models. Marginally LTP models describe a flexible class of generalized linear regression, non-linear regressio…
We propose a Bayesian approach to estimating parameters in multiclass functional models. Unordered multinomial probit, ordered multinomial probit and multinomial logistic models are considered. We use finite random series priors based on a suitable basis such as B-splines in these three multinomial models, and classify the functional data using the Bayes rule. We average over models based on the marginal likelihood estimated from Markov Chain Monte Carlo (MCMC) output. Posterior contraction rates for the three multinomial models are computed. We also consider Bayesian linear and quadratic disc…
One-step ahead prediction for the multinomial model is considered. The performance of a predictive density is evaluated by the average Kullback-Leibler divergence from the true density to the predictive density. Asymptotic approximations of risk functions of Bayesian predictive densities based on Dirichlet priors are obtained. It is shown that a Bayesian predictive density based on a specific Dirichlet prior is asymptotically minimax. The asymptotically minimax prior is different from known objective priors such as the Jeffreys prior or the uniform prior.
The Dirichlet-multinomial (DM) distribution plays a fundamental role in modern statistical methodology development and application. Recently, the DM distribution and its variants have been used extensively to model multivariate count data generated by high-throughput sequencing technology in omics research due to its ability to accommodate the compositional structure of the data as well as overdispersion. A major limitation of the DM distribution is that it is unable to handle excess zeros typically found in practice which may bias inference. To fill this gap, we propose a novel Bayesian zero-…
High-throughput sequencing technology provides unprecedented opportunities to quantitatively explore human gut microbiome and its relation to diseases. Microbiome data are compositional, sparse, noisy, and heterogeneous, which pose serious challenges for statistical modeling. We propose an identifiable Bayesian multinomial matrix factorization model to infer overlapping clusters on both microbes and hosts. The proposed method represents the observed over-dispersed zero-inflated count matrix as Dirichlet-multinomial mixtures on which latent cluster structures are built hierarchically. Under the…
The negative multinomial distribution is a multivariate generalization of the negative binomial distribution. In this paper, we consider the problem of estimating an unknown matrix of probabilities on the basis of observations of negative multinomial variables under the standardized squared error loss. First, a general sufficient condition for a shrinkage estimator to dominate the UMVU estimator is derived and an empirical Bayes estimator satisfying the condition is constructed. Next, a hierarchical shrinkage prior is introduced, an associated Bayes estimator is shown to dominate the UMVU esti…
The mixed-logit model is a flexible tool in transportation choice analysis, which provides valuable insights into inter and intra-individual behavioural heterogeneity. However, applications of mixed-logit models are limited by the high computational and data requirements for model estimation. When estimating on small samples, the Bayesian estimation approach becomes vulnerable to over and under-fitting. This is problematic for investigating the behaviour of specific population sub-groups or market segments with low data availability. Similar challenges arise when transferring an existing model…
We introduce Bayesian additive regression trees (BART) for log-linear models including multinomial logistic regression and count regression with zero-inflation and overdispersion. BART has been applied to nonparametric mean regression and binary classification problems in a range of settings. However, existing applications of BART have been limited to models for Gaussian "data", either observed or latent. This is primarily because efficient MCMC algorithms are available for Gaussian likelihoods. But while many useful models are naturally cast in terms of latent Gaussian variables, many others …
A broad class of models that routinely appear in several fields can be expressed as partially or fully discretized Gaussian linear regressions. Besides including basic Gaussian response settings, this class also encompasses probit, multinomial probit and tobit regression, among others, thereby yielding to one of the most widely-implemented families of models in applications. The relevance of such representations has stimulated decades of research in the Bayesian field, mostly motivated by the fact that, unlike for Gaussian linear regression, the posterior distribution induced by such models do…
A Beta-Binomial-Logit model is a Beta-Binomial model with covariate information incorporated via a logistic regression. Posterior propriety of a Bayesian Beta-Binomial-Logit model can be data-dependent for improper hyper-prior distributions. Various researchers in the literature have unknowingly used improper posterior distributions or have given incorrect statements about posterior propriety because checking posterior propriety can be challenging due to the complicated functional form of a Beta-Binomial-Logit model. We derive data-dependent necessary and sufficient conditions for posterior pr…
In this paper, we present a Weibull link (skewed) model for categorical response data arising from binomial as well as multinomial model. We show that, for such types of categorical data, the most commonly used models (logit, probit and complementary log-log) can be obtained as limiting cases. We further compare the proposed model with some other asymmetrical models. The Bayesian as well as frequentist estimation procedures for binomial and multinomial data responses are presented in details. The analysis of two data sets to show the efficiency of the proposed model is performed.
Multinomial logistic regression is one of the most popular models for modelling the effect of explanatory variables on a subject choice between a set of specified options. This model has found numerous applications in machine learning, psychology or economy. Bayesian inference in this model is non trivial and requires, either to resort to a MetropolisHastings algorithm, or rejection sampling within a Gibbs sampler. In this paper, we propose an alternative model to multinomial logistic regression. The model builds on the Plackett-Luce model, a popular model for multiple comparisons. We show tha…
Fitted probabilities from widely used Bayesian multinomial probit models can depend strongly on the choice of a base category, which is used to uniquely identify the parameters of the model. This paper proposes a novel identification strategy, and associated prior distribution for the model parameters, that renders the prior symmetric with respect to relabeling the outcome categories. The new prior permits an efficient Gibbs algorithm that samples rank-deficient covariance matrices without resorting to Metropolis-Hastings updates.

The multinomial probit Bayesian additive regression trees (MPBART) framework was proposed by Kindo et al. (KD), approximating the latent utilities in the multinomial probit (MNP) model with BART (Chipman et al. 2010). Compared to multinomial logistic models, MNP does not assume independent alternatives and the correlation structure among alternatives can be specified through multivariate Gaussian distributed latent utilities. We introduce two new algorithms for fitting the MPBART and show that the theoretical mixing rates of our proposals are equal or superior to the existing algorithm in KD. …
There is a growing interest in learning how the distribution of a response variable changes with a set of predictors. Bayesian nonparametric dependent mixture models provide a flexible approach to address this goal. However, several formulations require computationally demanding algorithms for posterior inference. Motivated by this issue, we study a class of predictor-dependent infinite mixture models, which relies on a simple representation of the stick-breaking prior via sequential logistic regressions. This formulation maintains the same desirable properties of popular predictor-dependent s…
This paper generalises the exponential family GLM to allow arbitrary distributions for the response variable. This is achieved by combining the model-assisted regression approach from survey sampling with the GLM scoring algorithm, weighted by random draws from the posterior Dirichlet distribution of the support point probabilities of the multinomial distribution. The generalisation provides fully Bayesian analyses from the posterior sampling, without MCMC. Several examples are given, of published GLM data sets. The approach can be extended widely: an example of a GLMM extension is given.
Multinomial probit models are routinely-implemented representations for learning how the class probabilities of categorical response data change with p observed predictors. Although several frequentist methods have been developed for estimation, inference and classification within such a class of models, Bayesian inference is still lagging behind. This is due to the apparent absence of a tractable class of conjugate priors, that may facilitate posterior inference on the multinomial probit coefficients. Such an issue has motivated increasing efforts toward the development of effective Markov ch…
Consider a multinomial regression model where the response, which indicates a unit's membership in one of several possible unordered classes, is associated with a set of predictor variables. Such models typically involve a matrix of regression coefficients, with the $(j,k)$ element of this matrix modulating the effect of the $k$th predictor on the propensity of the unit to belong to the $j$th class. Thus, a supposition that only a subset of the available predictors are associated with the response corresponds to some of the columns of the coefficient matrix being zero. Under the Bayesian parad…
Discrete data such as counts of microbiome taxa resulting from next-generation sequencing are routinely encountered in bioinformatics. Taxa count data in microbiome studies are typically high-dimensional, over-dispersed, and can only reveal relative abundance therefore being treated as compositional. Analyzing compositional data presents many challenges because they are restricted on a simplex. In a logistic normal multinomial model, the relative abundance is mapped from a simplex to a latent variable that exists on the real Euclidean space using the additive log-ratio transformation. While a …

We present a proof of a combinatorial conjecture from the second author's Ph.D. thesis. The proof relies on binomial and multinomial sums identities. We also discuss the relevance of the conjecture in the context of PAC-Bayesian machine learning.
We consider the problem of drawing samples from posterior distributions formed under a Dirichlet prior and a truncated multinomial likelihood, by which we mean a Multinomial likelihood function where we condition on one or more counts being zero a priori. Sampling this posterior distribution is of interest in inference algorithms for hierarchical Bayesian models based on the Dirichlet distribution or the Dirichlet process, particularly Gibbs sampling algorithms for the Hierarchical Dirichlet Process Hidden Semi-Markov Model. We provide a data augmentation sampling algorithm that is easy to imp…
We present a novel approach for estimating conditional probability tables, based on a joint, rather than independent, estimate of the conditional distributions belonging to the same table. We derive exact analytical expressions for the estimators and we analyse their properties both analytically and via simulation. We then apply this method to the estimation of parameters in a Bayesian network. Given the structure of the network, the proposed approach better estimates the joint distribution and significantly improves the classification performance with respect to traditional approaches.
This survey covers state-of-the-art Bayesian techniques for the estimation of mixtures. It complements the earlier Marin, Mengersen and Robert (2005) by studying new types of distributions, the multinomial, latent class and t distributions. It also exhibits closed form solutions for Bayesian inference in some discrete setups. Lastly, it sheds a new light on the computation of Bayes factors via the approximation of Chib (1995).
Articles in Marketing and choice literatures have demonstrated the need for incorporating person-level heterogeneity into behavioral models (e.g., logit models for multiple binary outcomes as studied here). However, the logit likelihood extended with a population distribution of heterogeneity doesn't yield closed-form inferences, and therefore numerical integration techniques are relied upon (e.g., MCMC methods). We present here an alternative, closed-form Bayesian inferences for the logit model, which we obtain by approximating the logit likelihood via a polynomial expansion, and then positin…
Many practical modeling problems involve discrete data that are best represented as draws from multinomial or categorical distributions. For example, nucleotides in a DNA sequence, children's names in a given state and year, and text documents are all commonly modeled with multinomial distributions. In all of these cases, we expect some form of dependency between the draws: the nucleotide at one position in the DNA strand may depend on the preceding nucleotides, children's names are highly correlated from year to year, and topics in text may be correlated and dynamic. These dependencies are no…
We present R package mnlogit for training multinomial logistic regression models, particularly those involving a large number of classes and features. Compared to existing software, mnlogit offers speedups of 10x-50x for modestly sized problems and more than 100x for larger problems. Running mnlogit in parallel mode on a multicore machine gives an additional 2x-4x speedup on up to 8 processor cores. Computational efficiency is achieved by drastically speeding up calculation of the log-likelihood function's Hessian matrix by exploiting structure in matrices that arise in intermediate calculatio…

The analysis of comorbidity is an open and complex research field in the branch of psychiatry, where clinical experience and several studies suggest that the relation among the psychiatric disorders may have etiological and treatment implications. In this paper, we are interested in applying latent feature modeling to find the latent structure behind the psychiatric disorders that can help to examine and explain the relationships among them. To this end, we use the large amount of information collected in the National Epidemiologic Survey on Alcohol and Related Conditions (NESARC) database and…
We describe a procedure to introduce general dependence structures on a set of Dirichlet processes. Dependence can be in one direction to define a time series or in two directions to define spatial dependencies. More directions can also be considered. Dependence is induced via a set of latent processes and exploit the conjugacy property between the Dirichlet and the multinomial processes to ensure that the marginal law for each element of the set is a Dirichlet process. Dependence is characterised through the correlation between any two elements. Posterior distributions are obtained when we us…
Variational Bayes (VB), a method originating from machine learning, enables fast and scalable estimation of complex probabilistic models. Thus far, applications of VB in discrete choice analysis have been limited to mixed logit models with unobserved inter-individual taste heterogeneity. However, such a model formulation may be too restrictive in panel data settings, since tastes may vary both between individuals as well as across choice tasks encountered by the same individual. In this paper, we derive a VB method for posterior inference in mixed logit models with unobserved inter- and intra-…
The multinomial model is one of the simplest statistical models. When constraints are placed on the possible values for the probabilities, however, it becomes much more difficult to deal with. Model checking and checking for prior-data conflict is considered here for such models. A theorem is proved that establishes the consistency of the check on the prior. Applications are presented to models that arise in quantum state estimation as well as the Bayesian analysis of models for ordered probabilities.
A reparametrized Dirichlet-multinomial distribution is introduced, and the covariance matrix, as well as, the algorithm for calculating the PDF for n species are provided. The distribution is suited for modelling the joint distribution of pin-point cover data of spatially aggregated plant species, and the parametrization ensures that the degree of spatially aggregation is modelled by a parameter and the mean cover of the species is modelled by the other parameters. This last property is convenient for using the distribution in Bayesian hierarchical models where the mean cover of the different …
Public sentiment is a direct public-centric indicator for the success of effective action planning. Despite its importance, systematic modeling of public sentiment remains untapped in previous studies. This research aims to develop a Bayesian-based approach for quantitative public sentiment modeling, which is capable of incorporating uncertainty and guiding the selection of public sentiment measures. This study comprises three steps: (1) quantifying prior sentiment information and new sentiment observations with Dirichlet distribution and multinomial distribution respectively; (2) deriving the…
