The Russian Drug Reaction Corpus (RuDReC) is a new partially annotated corpus of consumer reviews in Russian about pharmaceutical products for the detection of health-related named entities and the effectiveness of pharmaceutical products. The corpus itself consists of two parts, the raw one and the labelled one. The raw part includes 1.4 million health-related user-generated texts collected from various Internet sources, including social media. The labelled part contains 500 consumer reviews about drug therapy with drug- and disease-related information. Labels for sentences include health-related issues or their absence. The sentences with one are additionally labelled at the expression level for identification of fine-grained subtypes such as drug classes and drug forms, drug indications, and drug reactions. Further, we present a baseline model for named entity recognition (NER) and multi-label sentence classification tasks on this corpus. The macro F1 score of 74.85% in the NER task was achieved by our RuDR-BERT model. For the sentence classification task, our model achieves the macro F1 score of 68.82% gaining 7.47% over the score of BERT model trained on Russian data. We make the RuDReC corpus and pretrained weights of domain-specific BERT models freely available at https://github.com/cimm-kzn/RuDReC

We present the full-size Russian complexly NER-labeled corpus of Internet user reviews, along with an evaluation of accuracy levels reached on this corpus by a set of advanced deep learning neural networks to extract the pharmacologically meaningful entities from Russian texts. The corpus annotation includes mentions of the following entities: Medication (33005 mentions), Adverse Drug Reaction (1778), Disease (17403), and Note (4490). Two of them - Medication and Disease - comprise a set of attributes. A part of the corpus has the coreference annotation with 1560 coreference chains in 300 docu…
This paper presents several BERT-based models for Russian language biomedical text mining (RuBioBERT, RuBioRoBERTa). The models are pre-trained on a corpus of freely available texts in the Russian biomedical domain. With this pre-training, our models demonstrate state-of-the-art results on RuMedBench - Russian medical language understanding benchmark that covers a diverse set of tasks, including text classification, question answering, natural language inference, and named entity recognition.

This paper is devoted to the study of methods for information extraction (entity recognition and relation classification) from scientific texts on information technology. Scientific publications provide valuable information into cutting-edge scientific advances, but efficient processing of increasing amounts of data is a time-consuming task. In this paper, several modifications of methods for the Russian language are proposed. It also includes the results of experiments comparing a keyword extraction method, vocabulary method, and some methods based on neural networks. Text collections for the…
We present a new corpus with coreference annotation, Russian Coreference Corpus (RuCoCo). The goal of RuCoCo is to obtain a large number of annotated texts while maintaining high inter-annotator agreement. RuCoCo contains news texts in Russian, part of which were annotated from scratch, and for the rest the machine-generated annotations were refined by human annotators. The size of our corpus is one million words and around 150,000 mentions. We make the corpus publicly available.

Researchers worldwide are seeking to repurpose existing drugs or discover new drugs to counter the disease caused by severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2). A promising source of candidates for such studies is molecules that have been reported in the scientific literature to be drug-like in the context of coronavirus research. We report here on a project that leverages both human and artificial intelligence to detect references to drug-like molecules in free text. We engage non-expert humans to create a corpus of labeled text, use this labeled corpus to train a named enti…

The article is focused on automatic development and ranking of a large corpus for Russian paraphrase generation which proves to be the first corpus of such type in Russian computational linguistics. Existing manually annotated paraphrase datasets for Russian are limited to small-sized ParaPhraser corpus and ParaPlag which are suitable for a set of NLP tasks, such as paraphrase and plagiarism detection, sentence similarity and relatedness estimation, etc. Due to size restrictions, these datasets can hardly be applied in end-to-end text generation solutions. Meanwhile, paraphrase generation requ…

We aimed to enhance the performance of a supervised model for clinical named-entity recognition (NER) using medical terminologies. In order to evaluate our system in French, we built a corpus for 5 types of clinical entities. We used a terminology-based system as baseline, built upon UMLS and SNOMED. Then, we evaluated a biGRU-CRF, and an hybrid system using the prediction of the terminology-based system as feature for the biGRU-CRF. In English, we evaluated the NER systems on the i2b2-2009 Medication Challenge for Drug name recognition, which contained 8,573 entities for 268 documents. In Fre…

Preventable adverse events as a result of medical errors present a growing concern in the healthcare system. As drug-drug interactions (DDIs) may lead to preventable adverse events, being able to extract DDIs from drug labels into a machine-processable form is an important step toward effective dissemination of drug safety information. In this study, we tackle the problem of jointly extracting drugs and their interactions, including interaction outcome, from drug labels. Our deep learning approach entails composing various intermediate representations including sequence and graph based context…

In this paper, we present a distributional word embedding model trained on one of the largest available Russian corpora: Araneum Russicum Maximum (over 10 billion words crawled from the web). We compare this model to the model trained on the Russian National Corpus (RNC). The two corpora are much different in their size and compilation procedures. We test these differences by evaluating the trained models against the Russian part of the Multilingual SimLex999 semantic similarity dataset. We detect and describe numerous issues in this dataset and publish a new corrected version. Aside from the …

The most studied and most successful language models were developed and evaluated mainly for English and other close European languages, such as French, German, etc. It is important to study applicability of these models to other languages. The use of vector space models for Russian was recently studied for multiple corpora, such as Wikipedia, RuWac, lib.ru. These models were evaluated against word semantic similarity task. For our knowledge Twitter was not considered as a corpus for this task, with this work we fill the gap. Results for vectors trained on Twitter corpus are comparable in accu…

Corpora that contain tabular data such as WebTables are a vital resource for the academic community. Essentially, they are the backbone of any modern research in information management. They are used for various tasks of data extraction, knowledge base construction, question answering, column semantic type detection and many other. Such corpora are useful not only as a source of data, but also as a base for building test datasets. So far, there were no such corpora for the Russian language and this seriously hindered research in the aforementioned areas. In this paper, we present the first cor…
Motivation: The proliferation of Biomedical research articles has made the task of information retrieval more important than ever. Scientists and Researchers are having difficulty in finding articles that contain information relevant to them. Proper extraction of biomedical entities like Disease, Drug/chem, Species, Gene/protein, can considerably improve the filtering of articles resulting in better extraction of relevant information. Performance on BioNer benchmarks has progressively improved because of progression in transformers-based models like BERT, XLNet, OpenAI, GPT2, etc. These models…

In this study we address the problem of automated word stress detection in Russian using character level models and no part-speech-taggers. We use a simple bidirectional RNN with LSTM nodes and achieve the accuracy of 90% or higher. We experiment with two training datasets and show that using the data from an annotated corpus is much more efficient than using a dictionary, since it allows us to take into account word frequencies and the morphological context of the word.

One essential task in information extraction from the medical corpus is drug name recognition. Compared with text sources come from other domains, the medical text is special and has unique characteristics. In addition, the medical text mining poses more challenges, e.g., more unstructured text, the fast growing of new terms addition, a wide range of name variation for the same drug. The mining is even more challenging due to the lack of labeled dataset sources and external knowledge, as well as multiple token representations for a single drug name that is more common in the real application s…

We present our experience in applying distributional semantics (neural word embeddings) to the problem of representing and clustering documents in a bilingual comparable corpus. Our data is a collection of Russian and Ukrainian academic texts, for which topics are their academic fields. In order to build language-independent semantic representations of these documents, we train neural distributional models on monolingual corpora and learn the optimal linear transformation of vectors from one language to another. The resulting vectors are then used to produce `semantic fingerprints' of document…
