The Bayesian learning rule is a natural-gradient variational inference method, which not only contains many existing learning algorithms as special cases but also enables the design of new algorithms. Unfortunately, when variational parameters lie in an open constraint set, the rule may not satisfy the constraint and requires line-searches which could slow down the algorithm. In this work, we address this issue for positive-definite constraints by proposing an improved rule that naturally handles the constraints. Our modification is obtained by using Riemannian gradient methods, and is valid when the approximation attains a \emph{block-coordinate natural parameterization} (e.g., Gaussian distributions and their mixtures). We propose a principled way to derive Riemannian gradients and retractions from scratch. Our method outperforms existing methods without any significant increase in computation. Our work makes it easier to apply the rule in the presence of positive-definite constraints in parameter spaces.
In this paper, a scale mixture of Normal distributions model is developed for classification and clustering of data having outliers and missing values. The classification method, based on a mixture model, focuses on the introduction of latent variables that gives us the possibility to handle sensitivity of model to outliers and to allow a less restrictive modelling of missing data. Inference is processed through a Variational Bayesian Approximation and a Bayesian treatment is adopted for model learning, supervised classification and clustering.

We propose Unity Smoothing (US) for handling inconsistencies between a Bayesian network model and new unseen observations. We show that prediction accuracy, using the junction tree algorithm with US is comparable to that of Laplace smoothing. Moreover, in applications were sparsity of the data structures is utilized, US outperforms Laplace smoothing in terms of memory usage. Furthermore, we detail how to avoid redundant calculations that must otherwise be performed during the message passing scheme in the junction tree algorithm which we refer to as Unity Propagation (UP). Experimental results…
Although the block Gibbs sampler for the Bayesian graphical LASSO proposed by Wang (2012) has been widely applied and extended to various shrinkage priors in recent years, it has a less noticeable but possibly severe disadvantage that the positive definiteness of a precision matrix in the Gaussian graphical model is not guaranteed in each cycle of the Gibbs sampler. Specifically, if the dimension of the precision matrix exceeds the sample size, the positive definiteness of the precision matrix will be barely satisfied and the Gibbs sampler will almost surely fail. In this paper, we propose mod…
Diffusion tensor imaging (DTI) is a popular magnetic resonance imaging technique used to characterize microstructural changes in the brain. DTI studies quantify the diffusion of water molecules in a voxel using an estimated 3x3 symmetric positive definite diffusion tensor matrix. Statistical analysis of DTI data is challenging because the data are positive definite matrices. Matrix-variate information is often summarized by a univariate quantity, such as the fractional anisotropy (FA), leading to a loss of information. Furthermore, DTI analyses often ignore the spatial association of neighbori…
We present a new package in R implementing Bayesian additive regression trees (BART). The package introduces many new features for data analysis using BART such as variable selection, interaction detection, model diagnostic plots, incorporation of missing data and the ability to save trees for future prediction. It is significantly faster than the current R implementation, parallelized, and capable of handling both large sample sizes and high-dimensional data.
Bayesian Optimisation (BO) refers to a suite of techniques for global optimisation of expensive black box functions, which use introspective Bayesian models of the function to efficiently search for the optimum. While BO has been applied successfully in many applications, modern optimisation tasks usher in new challenges where conventional methods fail spectacularly. In this work, we present Dragonfly, an open source Python library for scalable and robust BO. Dragonfly incorporates multiple recently developed methods that allow BO to be applied in challenging real world settings; these include…
In the case of informative sampling the sampling scheme explicitly or implicitly depends on the response variable. As a result, the sample distribution of response variable can- not be used for making inference about the population. In this research I investigate the problem of informative sampling from the Bayesian perspective. Application of the Bayesian approach permits solving the problems, which arise due to complexity of the models, being used for handling informative sampling. The main objective of the re- search is to combine the elements of the classical sampling theory and Bayesian a…
Many panel studies collect refreshment samples---new, randomly sampled respondents who complete the questionnaire at the same time as a subsequent wave of the panel. With appropriate modeling, these samples can be leveraged to correct inferences for biases caused by non-ignorable attrition. We present such a model when the panel includes many categorical survey variables. The model relies on a Bayesian latent pattern mixture model, in which an indicator for attrition and the survey variables are modeled jointly via a latent class model. We allow the multinomial probabilities within classes to …

In this paper we develop a dynamic form of Bayesian optimization for machine learning models with the goal of rapidly finding good hyperparameter settings. Our method uses the partial information gained during the training of a machine learning model in order to decide whether to pause training and start a new model, or resume the training of a previously-considered model. We specifically tailor our method to machine learning problems by developing a novel positive-definite covariance kernel to capture a variety of training curves. Furthermore, we develop a Gaussian process prior that scales g…
We propose a novel nonparametric Bayesian IRT model in this paper by introducing the clustering effect at question level and further assume heterogeneity at examinee level under each question cluster, characterized by the mixture of Binomial distributions. The main contribution of this work is threefold: (1) We demonstrate that the model is identifiable. (2) The clustering effect can be captured asymptotically and the parameters of interest that measure the proficiency of examinees in solving certain questions can be estimated at a root n rate (up to a log term). (3) We present a tractable sam…
Ensembles of neural networks (NNs) have long been used to estimate predictive uncertainty; a small number of NNs are trained from different initialisations and sometimes on differing versions of the dataset. The variance of the ensemble's predictions is interpreted as its epistemic uncertainty. The appeal of ensembling stems from being a collection of regular NNs - this makes them both scalable and easily implementable. They have achieved strong empirical results in recent years, often presented as a practical alternative to more costly Bayesian NNs (BNNs). The departure from Bayesian methodol…
We formulate natural gradient variational inference (VI), expectation propagation (EP), and posterior linearisation (PL) as extensions of Newton's method for optimising the parameters of a Bayesian posterior distribution. This viewpoint explicitly casts inference algorithms under the framework of numerical optimisation. We show that common approximations to Newton's method from the optimisation literature, namely Gauss-Newton and quasi-Newton methods (e.g., the BFGS algorithm), are still valid under this 'Bayes-Newton' framework. This leads to a suite of novel algorithms which are guaranteed t…
A Bayesian treatment of latent directed graph structure for non-iid data is provided where each child datum is sampled with a directed conditional dependence on a single unknown parent datum. The latent graph structure is assumed to lie in the family of directed out-tree graphs which leads to efficient Bayesian inference. The latent likelihood of the data and its gradients are computable in closed form via Tutte's directed matrix tree theorem using determinants and inverses of the out-Laplacian. This novel likelihood subsumes iid likelihood, is exchangeable and yields efficient unsupervised an…
We propose a practical Bayesian optimization method over sets, to minimize a black-box function that takes a set as a single input. Because set inputs are permutation-invariant, traditional Gaussian process-based Bayesian optimization strategies which assume vector inputs can fall short. To address this, we develop a Bayesian optimization method with \emph{set kernel} that is used to build surrogate functions. This kernel accumulates similarity over set elements to enforce permutation-invariance, but this comes at a greater computational cost. To reduce this burden, we propose two key componen…

High-dimensional black-box optimisation remains an important yet notoriously challenging problem. Despite the success of Bayesian optimisation methods on continuous domains, domains that are categorical, or that mix continuous and categorical variables, remain challenging. We propose a novel solution -- we combine local optimisation with a tailored kernel design, effectively handling high-dimensional categorical and mixed search spaces, whilst retaining sample efficiency. We further derive convergence guarantee for the proposed approach. Finally, we demonstrate empirically that our method outp…
Bayesian networks are now being used in enormous fields, for example, diagnosis of a system, data mining, clustering and so on. In spite of their wide range of applications, the statistical properties have not yet been clarified, because the models are nonidentifiable and non-regular. In a Bayesian network, the set of its parameter for a smaller model is an analytic set with singularities in the space of large ones. Because of these singularities, the Fisher information matrices are not positive definite. In other words, the mathematical foundation for learning was not constructed. In recent y…

Evaluating the log determinant of a positive definite matrix is ubiquitous in machine learning. Applications thereof range from Gaussian processes, minimum-volume ellipsoids, metric learning, kernel learning, Bayesian neural networks, Determinental Point Processes, Markov random fields to partition functions of discrete graphical models. In order to avoid the canonical, yet prohibitive, Cholesky $\mathcal{O}(n^{3})$ computational cost, we propose a novel approach, with complexity $\mathcal{O}(n^{2})$, based on a constrained variational Bayes algorithm. We compare our method to Taylor, Chebyshe…
We show how to use a variational approximation to the logistic function to perform approximate inference in Bayesian networks containing discrete nodes with continuous parents. Essentially, we convert the logistic function to a Gaussian, which facilitates exact inference, and then iteratively adjust the variational parameters to improve the quality of the approximation. We demonstrate experimentally that this approximation is faster and potentially more accurate than sampling. We also introduce a simple new technique for handling evidence, which allows us to handle arbitrary distributions on o…

This paper presents a novel approach to top-$k$ ranking Bayesian optimization (top-$k$ ranking BO) which is a practical and significant generalization of preferential BO to handle top-$k$ ranking and tie/indifference observations. We first design a surrogate model that is not only capable of catering to the above observations, but is also supported by a classic random utility model. Another equally important contribution is the introduction of the first information-theoretic acquisition function in BO with preferential observation called multinomial predictive entropy search (MPES) which is fl…
Bayesian approaches for handling covariate measurement error are well established, and yet arguably are still relatively little used by researchers. For some this is likely due to unfamiliarity or disagreement with the Bayesian inferential paradigm. For others a contributory factor is the inability of standard statistical packages to perform such Bayesian analyses. In this paper we first give an overview of the Bayesian approach to handling covariate measurement error, and contrast it with regression calibration (RC), arguably the most commonly adopted approach. We then argue why the Bayesian …
We consider the problem of optimizing expensive black-box functions over high-dimensional combinatorial spaces which arises in many science, engineering, and ML applications. We use Bayesian Optimization (BO) and propose a novel surrogate modeling approach for efficiently handling a large number of binary and categorical parameters. The key idea is to select a number of discrete structures from the input space (the dictionary) and use them to define an ordinal embedding for high-dimensional combinatorial structures. This allows us to use existing Gaussian process models for continuous spaces. …
While there is an increasing amount of literature about Bayesian time series analysis, only a few Bayesian nonparametric approaches to multivariate time series exist. Most methods rely on Whittle's Likelihood, involving the second order structure of a stationary time series by means of its spectral density matrix. This is often modeled in terms of the Cholesky decomposition to ensure positive definiteness. However, asymptotic properties such as posterior consistency or posterior contraction rates are not known. A different idea is to model the spectral density matrix by means of random measure…

We address the sparse signal recovery problem in the context of multiple measurement vectors (MMV) when elements in each nonzero row of the solution matrix are temporally correlated. Existing algorithms do not consider such temporal correlations and thus their performance degrades significantly with the correlations. In this work, we propose a block sparse Bayesian learning framework which models the temporal correlations. In this framework we derive two sparse Bayesian learning (SBL) algorithms, which have superior recovery performance compared to existing algorithms, especially in the presen…
In this paper the Bayesian analysis is applied to assign a probability density to the value of a quantity having a definite sign. This analysis is logically consistent with the results, positive or negative, of repeated measurements. Results are used to estimate the atom density shift in a caesium fountain clock. The comparison with the classical statistical analysis is also reported and the advantages of the Bayesian approach for the realization of the time unit are discussed.
A positive definite completion problem pertains to determining whether the unspecified positions of a partial (or incomplete) matrix can be completed in a desired subclass of positive definite matrices. In this paper we study an important and new class of positive definite completion problems where the desired subclasses are the spaces of covariance and inverse-covariance matrices of probabilistic models corresponding to directed acyclic graph models (also known as Bayesian networks). We provide fast procedures that determine whether a partial matrix can be completed in either of these spaces …

Predicting epidemic dynamics is of great value in understanding and controlling diffusion processes, such as infectious disease spread and information propagation. This task is intractable, especially when surveillance resources are very limited. To address the challenge, we study the problem of active surveillance, i.e., how to identify a small portion of system components as sentinels to effect monitoring, such that the epidemic dynamics of an entire system can be readily predicted from the partial data collected by such sentinels. We propose a novel measure, the gamma value, to identify the…

Bayesian analysis of state-space models includes computing the posterior distribution of the system's parameters as well as filtering, smoothing, and predicting the system's latent states. When the latent states wander around $\mathbb{R}^n$ there are several well-known modeling components and computational tools that may be profitably combined to achieve these tasks. However, there are scenarios, like tracking an object in a video or tracking a covariance matrix of financial assets returns, when the latent states are restricted to a curve within $\mathbb{R}^n$ and these models and tools do not…

When the historical data are limited, the conditional probabilities associated with the nodes of Bayesian networks are uncertain and can be empirically estimated. Second order estimation methods provide a framework for both estimating the probabilities and quantifying the uncertainty in these estimates. We refer to these cases as uncer tain or second-order Bayesian networks. When such data are complete, i.e., all variable values are observed for each instantiation, the conditional probabilities are known to be Dirichlet-distributed. This paper improves the current state-of-the-art approaches f…
Bayesian optimization (BO) aims to minimize a given blackbox function using a model that is updated whenever new evidence about the function becomes available. Here, we address the problem of BO under partially right-censored response data, where in some evaluations we only obtain a lower bound on the function value. The ability to handle such response data allows us to adaptively censor costly function evaluations in minimization problems where the cost of a function evaluation corresponds to the function value. One important application giving rise to such censored data is the runtime-minimi…

We introduce a novel rule-based approach for handling regression problems. The new methodology carries elements from two frameworks: (i) it provides information about the uncertainty of the parameters of interest using Bayesian inference, and (ii) it allows the incorporation of expert knowledge through rule-based systems. The blending of those two different frameworks can be particularly beneficial for various domains (e.g. engineering), where, even though the significance of uncertainty quantification motivates a Bayesian approach, there is no simple way to incorporate researcher intuition in…
Models phrased though moment conditions are central to much of modern inference. Here these moment conditions are embedded within a nonparametric Bayesian setup. Handling such a model is not probabilistically straightforward as the posterior has support on a manifold. We solve the relevant issues, building new probability and computational tools using Hausdorff measures to analyze them on real and simulated data. These new methods which involve simulating on a manifold can be applied widely, including providing Bayesian analysis of quasi-likelihoods, linear and nonlinear regression, missing da…
We study the problem of optimizing expensive blackbox functions over combinatorial spaces (e.g., sets, sequences, trees, and graphs). BOCS (Baptista and Poloczek, 2018) is a state-of-the-art Bayesian optimization method for tractable statistical models, which performs semi-definite programming based acquisition function optimization (AFO) to select the next structure for evaluation. Unfortunately, BOCS scales poorly for large number of binary and/or categorical variables. Based on recent advances in submodular relaxation (Ito and Fujimaki, 2016) for solving Binary Quadratic Programs, we study …
Variational Bayesian phylogenetic inference (VBPI) provides a promising general variational framework for efficient estimation of phylogenetic posteriors. However, the current diagonal Lognormal branch length approximation would significantly restrict the quality of the approximating distributions. In this paper, we propose a new type of VBPI, VBPI-NF, as a first step to empower phylogenetic posterior estimation with deep learning techniques. By handling the non-Euclidean branch length space of phylogenetic models with carefully designed permutation equivariant transformations, VBPI-NF uses no…

Supervised Deep Learning has been highly successful in recent years, achieving state-of-the-art results in most tasks. However, with the ongoing uptake of such methods in industrial applications, the requirement for large amounts of annotated data is often a challenge. In most real world problems, manual annotation is practically intractable due to time/labour constraints, thus the development of automated and adaptive data annotation systems is highly sought after. In this paper, we propose both a (i) Deep Bayesian Self-Training methodology for automatic data annotation, by leveraging predict…
Conditional independence models in the Gaussian case are algebraic varieties in the cone of positive definite covariance matrices. We study these varieties in the case of Bayesian networks, with a view towards generalizing the recursive factorization theorem to situations with hidden variables. In the case when the underlying graph is a tree, we show that the vanishing ideal of the model is generated by the conditional independence statements implied by graph. We also show that the ideal of any Bayesian network is homogeneous with respect to a multigrading induced by a collection of upstream r…

This paper presents a multi-dimensional computational method to predict the spatial variation data inside and across multiple dies of a wafer. This technique is based on tensor computation. A tensor is a high-dimensional generalization of a matrix or a vector. By exploiting the hidden low-rank property of a high-dimensional data array, the large amount of unknown variation testing data may be predicted from a few random measurement samples. The tensor rank, which decides the complexity of a tensor representation, is decided by an available variational Bayesian approach. Our approach is validat…
We argue here about the relevance and the ultimate unity of the Bayesian approach in a neutral and agnostic manner. Our main theme is that Bayesian data analysis is an effective tool for handling complex models, as proven by the increasing proportion of Bayesian studies in the applied sciences. We disregard in this essay the philosophical debates on the deeper meaning of probability and on the random nature of parameters as things of the past that do a disservice to the approach and are incomprehensible to most bystanders.
Real-life statistical samples are often plagued by selection bias, which complicates drawing conclusions about the general population. When learning causal relationships between the variables is of interest, the sample may be assumed to be from a distribution in a causal Bayesian network (BN) model under selection. Understanding the constraints in the model under selection is the first step towards recovering causal structure in the original model. The conditional-independence (CI) constraints in a BN model under selection have been already characterised; there exist, however, additional, non-…
We develop a Bayesian vector autoregressive (VAR) model with multivariate stochastic volatility that is capable of handling vast dimensional information sets. Three features are introduced to permit reliable estimation of the model. First, we assume that the reduced-form errors in the VAR feature a factor stochastic volatility structure, allowing for conditional equation-by-equation estimation. Second, we apply recently developed global-local shrinkage priors to the VAR coefficients to cure the curse of dimensionality. Third, we utilize recent innovations to efficiently sample from high-dimens…
In the era of big data, variable selection is a key technology for handling high-dimensional problems with a small sample size but a large number of covariables. Different variable selection methods were proposed for different models, such as linear model, logistic model and generalized linear model. However, fewer works focused on variable selection for single index models, especially, for single index logistic model, due to the difficulty arose from the unknown link function and the slow mixing rate of MCMC algorithm for traditional logistic model. In this paper, we proposed a Bayesian varia…
We discuss Bayesian inference for a known-mean Gaussian model with a compound symmetric variance-covariance matrix. Since the space of such matrices is a linear subspace of that of positive definite matrices, we utilize the methods of Pisano (2022) to decompose the usual Wishart conjugate prior and derive a closed-form, three-parameter, bivariate conjugate prior distribution for the compound-symmetric half-precision matrix. The off-diagonal entry is found to have a non-central Kummer-Beta distribution conditioned on the diagonal, which is shown to have a gamma distribution generalized with Gau…
We study Bayesian discriminative inference given a model family $p(c,\x, θ)$ that is assumed to contain all our prior information but still known to be incorrect. This falls in between "standard" Bayesian generative modeling and Bayesian regression, where the margin $p(\x,θ)$ is known to be uninformative about $p(c|\x,θ)$. We give an axiomatic proof that discriminative posterior is consistent for conditional inference; using the discriminative posterior is standard practice in classical Bayesian regression, but we show that it is theoretically justified for model families of joint densities as…
Unit-level models for survey data offer many advantages over their area-level counterparts, such as potential for more precise estimates and a natural benchmarking property. However two main challenges occur in this context: accounting for an informative survey design and handling non-Gaussian data types. The pseudo-likelihood approach is one solution to the former, and conjugate multivariate distribution theory offers a solution to the latter. By combining these approaches, we attain a unit-level model for count data that accounts for informative sampling designs and includes fully Bayesian m…
A systematic Bayesian framework is developed for physics constrained parameter inference ofstochastic differential equations (SDE) from partial observations. The physical constraints arederived for stochastic climate models but are applicable for many fluid systems. A condition isderived for global stability of stochastic climate models based on energy conservation. Stochasticclimate models are globally stable when a quadratic form, which is related to the cubic nonlinearoperator, is negative definite. A new algorithm for the efficient sampling of such negative definite matrices is developed a…
Bayesian multinomial logistic-normal (MLN) models are popular for the analysis of sequence count data (e.g., microbiome or gene expression data) due to their ability to model multivariate count data with complex covariance structure. However, existing implementations of MLN models are limited to handling small data sets due to the non-conjugacy of the multinomial and logistic-normal distributions. We introduce MLN models which can be written as marginally latent matrix-t process (LTP) models. Marginally LTP models describe a flexible class of generalized linear regression, non-linear regressio…
