Lesion segmentation is an important problem in computer-assisted diagnosis that remains challenging due to the prevalence of low contrast, irregular boundaries that are unamenable to shape priors. We introduce Deep Active Lesion Segmentation (DALS), a fully automated segmentation framework for that leverages the powerful nonlinear feature extraction abilities of fully Convolutional Neural Networks (CNNs) and the precise boundary delineation abilities of Active Contour Models (ACMs). Our DALS framework benefits from an improved level-set ACM formulation with a per-pixel-parameterized energy functional and a novel multiscale encoder-decoder CNN that learns an initialization probability map along with parameter maps for the ACM. We evaluate our lesion segmentation model on a new Multiorgan Lesion Segmentation (MLS) dataset that contains images of various organs, including brain, liver, and lung, across different imaging modalities---MR and CT. Our results demonstrate favorable performance compared to competing methods, especially for small training datasets. Source code : $\text{https://github.com/ahatamiz/dals}$

There are many clinical contexts which require accurate detection and segmentation of all focal pathologies (e.g. lesions, tumours) in patient images. In cases where there are a mix of small and large lesions, standard binary cross entropy loss will result in better segmentation of large lesions at the expense of missing small ones. Adjusting the operating point to accurately detect all lesions generally leads to oversegmentation of large lesions. In this work, we propose a novel reweighing strategy to eliminate this performance gap, increasing small pathology detection performance while maint…

Lesion counts are important indicators of disease severity, patient prognosis, and treatment efficacy, yet counting as a task in medical imaging is often overlooked in favor of segmentation. This work introduces a novel continuously differentiable function that maps lesion segmentation predictions to lesion count probability distributions in a consistent manner. The proposed end-to-end approach--which consists of voxel clustering, lesion-level voxel probability aggregation, and Poisson-binomial counting--is non-parametric and thus offers a robust and consistent way to augment lesion segmentati…

Automatic breast lesion segmentation in ultrasound helps to diagnose breast cancer, which is one of the dreadful diseases that affect women globally. Segmenting breast regions accurately from ultrasound image is a challenging task due to the inherent speckle artifacts, blurry breast lesion boundaries, and inhomogeneous intensity distributions inside the breast lesion regions. Recently, convolutional neural networks (CNNs) have demonstrated remarkable results in medical image segmentation tasks. However, the convolutional operations in a CNN often focus on local regions, which suffer from limit…
Skin lesions segmentation is an important step in the process of automated diagnosis of the skin melanoma. However, the accuracy of segmenting melanomas skin lesions is quite a challenging task due to less data for training, irregular shapes, unclear boundaries, and different skin colors. Our proposed approach helps in improving the accuracy of skin lesion segmentation. Firstly, we have introduced the coordinate convolutional layer before passing the input image into the encoder. This layer helps the network to decide on the features related to translation invariance which further improves the…
The success of supervised lesion segmentation algorithms using Computed Tomography (CT) exams depends significantly on the quantity and variability of samples available for training. While annotating such data constitutes a challenge itself, the variability of lesions in the dataset also depends on the prevalence of different types of lesions. This phenomenon adds an inherent bias to lesion segmentation algorithms that can be diminished, among different possibilities, using aggressive data augmentation methods. In this paper, we present a method for implanting realistic lesions in CT slices to…
Automatic liver lesion segmentation is a challenging task while having a significant impact on assisting medical professionals in the designing of effective treatment and planning proper care. In this paper we propose a cascaded system that combines both 2D and 3D convolutional neural networks to effectively segment hepatic lesions. Our 2D network operates on a slice by slice basis to segment the liver and larger tumors, while we use a 3D network to detect small lesions that are often missed in a 2D segmentation design. Automatic lesion segmentation on thoracic CT enables rapid quantitative analysis of lung involvement in COVID-19 infections. However, obtaining a large amount of voxel-level annotations for training segmentation networks is prohibitively expensive. Therefore, we propose a weakly-supervised segmentation method based on dense regression activation maps (dRAMs). Most weakly-supervised segmentation approaches exploit class activation maps (CAMs) to localize objects. However, because CAMs were trained for classification, they do not align precisely with the object segmentations. Instead, we produce…

Recent advances in automated skin cancer diagnosis have yielded performance on par with board-certified dermatologists. However, these approaches formulated skin cancer diagnosis as a simple classification task, dismissing the potential benefit from lesion segmentation. We argue that an accurate lesion segmentation can supplement the classification task with additive lesion information, such as asymmetry, border, intensity, and physical size; in turn, a faithful lesion classification can support the segmentation task with discriminant lesion features. To this end, this paper proposes a new mul…

We propose a novel, simple and effective method to integrate lesion prior and a 3D U-Net for improving brain tumor segmentation. First, we utilize the ground-truth brain tumor lesions from a group of patients to generate the heatmaps of different types of lesions. These heatmaps are used to create the volume-of-interest (VOI) map which contains prior information about brain tumor lesions. The VOI map is then integrated with the multimodal MR images and input to a 3D U-Net for segmentation. The segmentation of skin lesions is a crucial task in clinical decision support systems for the computer aided diagnosis of skin lesions. Although deep learning-based approaches have improved segmentation performance, these models are often susceptible to class imbalance in the data, particularly, the fraction of the image occupied by the background healthy skin. Despite variations of the popular Dice loss function being proposed to tackle the class imbalance problem, the Dice loss formulation does not penalize misclassifications of the background pixels. We propose a novel metric-based loss f…
