Visual field tests (VFT) are pivotal for glaucoma diagnosis and conducted regularly to monitor disease progression. Here we address the question to what degree aggregate VFT measurements such as Visual Field Index (VFI) and Mean Deviation (MD) can be inferred from Optical Coherence Tomography (OCT) scans of the Optic Nerve Head (ONH) or the macula. Accurate inference of VFT measurements from OCT could reduce examination time and cost. We propose a novel 3D Convolutional Neural Network (CNN) for this task and compare its accuracy with classical machine learning (ML) algorithms trained on common, segmentation-based OCT, features employed for glaucoma diagnostics. Peak accuracies were achieved on ONH scans when inferring VFI with a Pearson Correlation (PC) of 0.88$\pm$0.035 for the CNN and a significantly lower (p $<$ 0.01) PC of 0.74$\pm$0.090 for the best performing, classical ML algorithm - a Random Forest regressor. Estimation of MD was equally accurate with a PC of 0.88$\pm$0.023 on ONH scans for the CNN.
Tracking the pose of instruments is a central problem in image-guided surgery. For microscopic scenarios, optical coherence tomography (OCT) is increasingly used as an imaging modality. OCT is suitable for accurate pose estimation due to its micrometer range resolution and volumetric field of view. However, OCT image processing is challenging due to speckle noise and reflection artifacts in addition to the images' 3D nature. We address pose estimation from OCT volume data with a new deep learning-based tracking framework. For this purpose, we design a new 3D convolutional neural network (CNN) …

With the introduction of spectral-domain optical coherence tomography (SDOCT), much larger image datasets are routinely acquired compared to what was possible using the previous generation of time-domain OCT. Thus, there is a critical need for the development of 3D segmentation methods for processing these data. We present here a novel 3D automatic segmentation method for retinal OCT volume data. Briefly, to segment a boundary surface, two OCT volume datasets are obtained by using a 3D smoothing filter and a 3D differential filter. Their linear combination is then calculated to generate new vo…

Optical Coherence Tomography (OCT) is the primary imaging modality for detecting pathological biomarkers associated to retinal diseases such as Age-Related Macular Degeneration. In practice, clinical diagnosis and treatment strategies are closely linked to biomarkers visible in OCT volumes and the ability to identify these plays an important role in the development of ophthalmic pharmaceutical products. In this context, we present a method that automatically predicts the presence of biomarkers in OCT cross-sections by incorporating information from the entire volume. We do so by adding a bidir…

Purpose: We proposed a deep convolutional neural network (CNN), named Retinal Fluid Segmentation Network (ReF-Net) to segment volumetric retinal fluid on optical coherence tomography (OCT) volume. Methods: 3 x 3-mm OCT scans were acquired on one eye by a 70-kHz OCT commercial AngioVue system (RTVue-XR; Optovue, Inc.) from 51 participants in a clinical diabetic retinopathy (DR) study (45 with retinal edema and 6 healthy controls). A CNN with U-Net-like architecture was constructed to detect and segment the retinal fluid. Cross-sectional OCT and angiography (OCTA) scans were used for training an…
Automatic motion compensation and adjustment of an intraoperative imaging modality's field of view is a common problem during interventions. Optical coherence tomography (OCT) is an imaging modality which is used in interventions due to its high spatial resolution of few micrometers and its temporal resolution of potentially several hundred volumes per second. However, performing motion compensation with OCT is problematic due to its small field of view which might lead to tracked objects being lost quickly. We propose a novel deep learning-based approach that directly learns input parameters …

Optical Coherence Tomography (OCT) provides a unique ability to image the eye retina in 3D at micrometer resolution and gives ophthalmologist the ability to visualize retinal diseases such as Age-Related Macular Degeneration (AMD). While visual inspection of OCT volumes remains the main method for AMD identification, doing so is time consuming as each cross-section within the volume must be inspected individually by the clinician. In much the same way, acquiring ground truth information for each cross-section is expensive and time consuming. This fact heavily limits the ability to acquire larg…
Optical coherence tomography (OCT) is a non-invasive imaging technique widely used for ophthalmology. It can be extended to OCT angiography (OCT-A), which reveals the retinal vasculature with improved contrast. Recent deep learning algorithms produced promising vascular segmentation results; however, 3D retinal vessel segmentation remains difficult due to the lack of manually annotated training data. We propose a learning-based method that is only supervised by a self-synthesized modality named local intensity fusion (LIF). LIF is a capillary-enhanced volume computed directly from the input OC…

A major cause of irreversible visual impairment is angle-closure glaucoma, which can be screened through imagery from Anterior Segment Optical Coherence Tomography (AS-OCT). Previous computational diagnostic techniques address this screening problem by extracting specific clinical measurements or handcrafted visual features from the images for classification. In this paper, we instead propose to learn from training data a discriminative representation that may capture subtle visual cues not modeled by predefined features. Based on clinical priors, we formulate this learning with a presented Mu…

Forecasting motion of a specific target object is a common problem for surgical interventions, e.g. for localization of a target region, guidance for surgical interventions, or motion compensation. Optical coherence tomography (OCT) is an imaging modality with a high spatial and temporal resolution. Recently, deep learning methods have shown promising performance for OCT-based motion estimation based on two volumetric images. We extend this approach and investigate whether using a time series of volumes enables motion forecasting. We propose 4D spatio-temporal deep learning for end-to-end moti…

Automated and accurate segmentation of cystoid structures in Optical Coherence Tomography (OCT) is of interest in the early detection of retinal diseases. It is, however, a challenging task. We propose a novel method for localizing cysts in 3D OCT volumes. The proposed work is biologically inspired and based on selective enhancement of the cysts, by inducing motion to a given OCT slice. A Convolutional Neural Network (CNN) is designed to learn a mapping function that combines the result of multiple such motions to produce a probability map for cyst locations in a given slice. Optical coherence tomography (OCT) is a prevalent non-invasive imaging method which provides high resolution volumetric visualization of retina. However, its inherent defect, the speckle noise, can seriously deteriorate the tissue visibility in OCT. Deep learning based approaches have been widely used for image restoration, but most of these require a noise-free reference image for supervision. In this study, we present a diffusion probabilistic model that is fully unsupervised to learn from noise instead of signal. A diffusion process is defined by adding a sequence of Gaussian noise to self-…
Recent contrastive learning methods achieved state-of-the-art in low label regimes. However, the training requires large batch sizes and heavy augmentations to create multiple views of an image. With non-contrastive methods, the negatives are implicitly incorporated in the loss, allowing different images and modalities as pairs. Although the meta-information (i.e., age, sex) in medical imaging is abundant, the annotations are noisy and prone to class imbalance. In this work, we exploited already existing temporal information (different visits from a patient) in a longitudinal optical coherence…

Its applications range from ophthalmology to dermatology to coronary imaging etc. Here, the focus is on applications of OCT in ophthalmology and retinal imaging. OCT is able to non-invasively produce cross-sectional volume images of the tissues which are further used for analysis of the tissue structure and its properties. Due to the underlying physics, OCT image…
Optical coherent tomography (OCT) fingerprint technology provides rich depth information, including internal fingerprint (papillary junction) and sweat (eccrine) glands, in addition to imaging any fake layers (presentation attacks) placed over finger skin. In microsurgery, lasers have emerged as precise tools for bone ablation. A challenge is automatic control of laser bone ablation with 4D optical coherence tomography (OCT). OCT as high resolution imaging modality provides volumetric images of tissue and foresees information of bone position and orientation (pose) as well as thickness. However, existing approaches for OCT based laser ablation control rely on external tracking systems or invasively ablated artificial landmarks for tracking the pose of the OCT probe relative to the tissue. This can be superseded by estimating the scene flow cause…

In the application of deep learning on optical coherence tomography (OCT) data, it is common to train classification networks using 2D images originating from volumetric data. Given the micrometer resolution of OCT systems, consecutive images are often very similar in both visible structures and noise. Thus, an inappropriate data split can result in overlap between the training and testing sets, with a large portion of the literature overlooking this aspect. In this study, the effect of improper dataset splitting on model evaluation is demonstrated for three classification tasks using three OC…

Eye movements, blinking and other motion during the acquisition of optical coherence tomography (OCT) can lead to artifacts, when processed to OCT angiography (OCTA) images. Affected scans emerge as high intensity (white) or missing (black) regions, resulting in lost information. The aim of this research is to fill these gaps using a deep generative model for OCT to OCTA image translation relying on a single intact OCT scan. Therefore, a U-Net is trained to extract the angiographic information from OCT patches. At inference, a detection algorithm finds outlier OCTA scans based on their surroun…
