Segmentation of the left atrium (LA) is crucial for assessing its anatomy in both pre-operative atrial fibrillation (AF) ablation planning and post-operative follow-up studies. In this paper, we present a fully automated framework for left atrial segmentation in gadolinium-enhanced magnetic resonance images (GE-MRI) based on deep learning. We propose a fully convolutional neural network and explore the benefits of multi-task learning for performing both atrial segmentation and pre/post ablation classification. Our results show that, by sharing features between related tasks, the network can gain additional anatomical information and achieve more accurate atrial segmentation, leading to a mean Dice score of 0.901 on a test set of 20 3D MRI images. Code of our proposed algorithm is available at https://github.com/cherise215/atria_segmentation_2018/.

Purpose: Atrial fibrillation (AF) is the most common cardiac arrhythmia and is correlated with increased morbidity and mortality. It is associated with atrial fibrosis, which may be assessed non-invasively using late gadolinium-enhanced (LGE) magnetic resonance imaging (MRI) where scar tissue is visualised as a region of signal enhancement. In this study, we proposed a novel fully automatic pipeline to achieve an accurate and objective atrial scarring segmentation and assessment of LGE MRI scans for the AF patients. Methods: Our fully automatic pipeline uniquely combined: (1) a multi-atlas bas…

Late gadolinium enhancement magnetic resonance imaging (LGE MRI) is commonly used to visualize and quantify left atrial (LA) scars. The position and extent of scars provide important information of the pathophysiology and progression of atrial fibrillation (AF). Hence, LA scar segmentation and quantification from LGE MRI can be useful in computer-assisted diagnosis and treatment stratification of AF patients. Since manual delineation can be time-consuming and subject to intra- and inter-expert variability, automating this computing is highly desired, which nevertheless is still challenging and…
Segmentation of the left atrial chamber and assessing its morphology, are essential for improving our understanding of atrial fibrillation, the most common type of cardiac arrhythmia. Automation of this process in 3D gadolinium enhanced-MRI (GE-MRI) data is desirable, as manual delineation is time-consuming, challenging and observer-dependent. Recently, deep convolutional neural networks (CNNs) have gained tremendous traction and achieved state-of-the-art results in medical image segmentation. However, it is difficult to incorporate local and global information without using contracting (pooli…
Distributed learning has shown great potential in medical image analysis. It allows to use multi-center training data with privacy protection. However, data distributions in local centers can vary from each other due to different imaging vendors, and annotation protocols. Such variation degrades the performance of learning-based methods. To mitigate the influence, two groups of methods have been proposed for different aims, i.e., the global methods and the personalized methods. The former are aimed to improve the performance of a single global model for all test data from unseen centers (known…

Atrial fibrillation (AF) is a cardiovascular disease identified as one of the main risk factors for stroke. The majority of strokes due to AF are caused by clots originating in the left atrial appendage (LAA). LAA occlusion is an effective procedure for reducing stroke risk. Planning the procedure using pre-procedural imaging and analysis has shown benefits. The analysis is commonly done by manually segmenting the appendage on 2D slices. Automatic LAA segmentation methods could save an expert's time and provide insightful 3D visualizations and accurate automatic measurements to aid in medical …

Left atrial (LA) segmentation from late gadolinium enhanced magnetic resonance imaging (LGE MRI) is a crucial step needed for planning the treatment of atrial fibrillation. However, automatic LA segmentation from LGE MRI is still challenging, due to the poor image quality, high variability in LA shapes, and unclear LA boundary. Though deep learning-based methods can provide promising LA segmentation results, they often generalize poorly to unseen domains, such as data from different scanners and/or sites. In this work, we collect 210 LGE MRIs from different centers with different levels of ima…
Segmenting human left ventricle (LV) in magnetic resonance imaging (MRI) images and calculating its volume are important for diagnosing cardiac diseases. In 2016, Kaggle organized a competition to estimate the volume of LV from MRI images. The dataset consisted of a large number of cases, but only provided systole and diastole volumes as labels. We designed a system based on neural networks to solve this problem. It began with a detector combined with a neural network classifier for detecting regions of interest (ROIs) containing LV chambers. Then a deep neural network named hypercolumns fully…
Manual segmentation of the Left Ventricle (LV) is a tedious and meticulous task that can vary depending on the patient, the Magnetic Resonance Images (MRI) cuts and the experts. Still today, we consider manual delineation done by experts as being the ground truth for cardiac diagnosticians. Thus, we are reviewing the paper - written by Avendi and al. - who presents a combined approach with Convolutional Neural Networks, Stacked Auto-Encoders and Deformable Models, to try and automate the segmentation while performing more accurately. Furthermore, we have implemented parts of the paper (around …

In the United States, heart disease is the leading cause of death for both men and women, accounting for 610,000 deaths each year [1]. Physicians use Magnetic Resonance Imaging (MRI) scans to take images of the heart in order to non-invasively estimate its structural and functional parameters for cardiovascular diagnosis and disease management. The end-systolic volume (ESV) and end-diastolic volume (EDV) of the left ventricle (LV), and the ejection fraction (EF) are indicators of heart disease. These measures can be derived from the segmented contours of the LV; thus, consistent and accurate s…

CNN (Convolutional Neural Network) models have been successfully used for segmentation of the left ventricle (LV) in cardiac MRI (Magnetic Resonance Imaging), providing clinical measurements. In practice, two questions arise with deployment of CNNs: 1) when is it better to use a shallow model instead of a deeper one? 2) how the size of a dataset might change the network performance? We propose a framework to answer them, by experimenting with deep and shallow versions of three U-Net families, trained from scratch in six subsets varying from 100 to 10,000 images, different network sizes, learni…

Temporal patterns of cardiac motion provide important information for cardiac disease diagnosis. This pattern could be obtained by three-directional CINE multi-slice left ventricular myocardial velocity mapping (3Dir MVM), which is a cardiac MR technique providing magnitude and phase information of the myocardial motion simultaneously. However, long acquisition time limits the usage of this technique by causing breathing artifacts, while shortening the time causes low temporal resolution and may provide an inaccurate assessment of cardiac motion. In this study, we proposed a frame synthesis al…

Automatic segmentation of left atrial (LA) scars from late gadolinium enhanced CMR images is a crucial step for atrial fibrillation (AF) recurrence analysis. However, delineating LA scars is tedious and error-prone due to the variation of scar shapes. In this work, we propose a boundary-aware LA scar segmentation network, which is composed of two branches to segment LA and LA scars, respectively. We explore the inherent spatial relationship between LA and LA scars. By introducing a Sobel fusion module between the two segmentation branches, the spatial information of LA boundaries can be propag…

Non-invasive detection of cardiovascular disorders from radiology scans requires quantitative image analysis of the heart and its substructures. There are well-established measurements that radiologists use for diseases assessment such as ejection fraction, volume of four chambers, and myocardium mass. These measurements are derived as outcomes of precise segmentation of the heart and its substructures. The aim of this paper is to provide such measurements through an accurate image segmentation algorithm that automatically delineates seven substructures of the heart from MRI and/or CT scans. O…

Magnetic Resonance Imaging (MRI) has evolved as a clinical standard-of-care imaging modality for cardiac morphology, function assessment, and guidance of cardiac interventions. All these applications rely on accurate extraction of the myocardial tissue and blood pool from the imaging data. Here we propose a framework for left ventricle (LV) segmentation from cardiac cine-MRI. First, we segment the LV blood pool using iterative graph cuts, and subsequently use this information to segment the myocardium. We formulate the segmentation procedure as an energy minimization problem in a graph subject…
Accurate cardiac computing, analysis and modeling from multi-modality images are important for the diagnosis and treatment of cardiac disease. Late gadolinium enhancement magnetic resonance imaging (LGE MRI) is a promising technique to visualize and quantify myocardial infarction (MI) and atrial scars. Automating quantification of MI and atrial scars can be challenging due to the low image quality and complex enhancement patterns of LGE MRI. Moreover, compared with the other sequences LGE MRIs with gold standard labels are particularly limited, which represents another obstacle for developing …

The proposed approach consists of a classification network that automatically detects the type of long-axis sequence and three different convolutional neural network models followed by unscented Kalman filtering (UKF) that delineates the left atrium. Instead of training and predicting all long-axis sequence types together, the proposed approach first identifies the image sequence t…

Left atrium shape has been shown to be an independent predictor of recurrence after atrial fibrillation (AF) ablation. Shape-based representation is imperative to such an estimation process, where correspondence-based representation offers the most flexibility and ease-of-computation for population-level shape statistics. Nonetheless, population-level shape representations in the form of image segmentation and correspondence models derived from cardiac MRI require significant human resources with sufficient anatomy-specific expertise. In this paper, we propose a machine learning approach that …

Quantitative assessment of cardiac left ventricle (LV) morphology is essential to assess cardiac function and improve the diagnosis of different cardiovascular diseases. In current clinical practice, LV quantification depends on the measurement of myocardial shape indices, which is usually achieved by manual contouring of the endo- and epicardial. However, this process subjected to inter and intra-observer variability, and it is a time-consuming and tedious task. In this paper, we propose a spatio-temporal multi-task learning approach to obtain a complete set of measurements quantifying cardia…

In cardiac magnetic resonance imaging, fully-automatic segmentation of the heart enables precise structural and functional measurements to be taken, e.g. from short-axis MR images of the left-ventricle. In this work we propose a recurrent fully-convolutional network (RFCN) that learns image representations from the full stack of 2D slices and has the ability to leverage inter-slice spatial dependences through internal memory units. RFCN combines anatomical detection and segmentation into a single architecture that is trained end-to-end thus significantly reducing computational time, simplifyin…
Deep learning methods for classifying medical images have demonstrated impressive accuracy in a wide range of tasks but often these models are hard to interpret, limiting their applicability in clinical practice. In this work we introduce a convolutional neural network model for identifying disease in temporal sequences of cardiac MR segmentations which is interpretable in terms of clinically familiar measurements. The model is based around a variational autoencoder, reducing the input into a low-dimensional latent space in which classification occurs. We then use the recently developed `conce…

Accurate segmentation of cardiac structures from cine MRI is a crucial step for early diagnosis and prognosis of CVD, and has been greatly improved with convolutional neural networks (CNN). There, however, are a number of limitations identified in CNN models, such as limited interpretability and high complexity, thus limiting their use in clinical practice. In this work, to address the limitations, we propose a lightweight and i…
