We compare the use of LSTM-based and CNN-based character-level word embeddings in BiLSTM-CRF models to approach chemical and disease named entity recognition (NER) tasks. Empirical results over the BioCreative V CDR corpus show that the use of either type of character-level word embeddings in conjunction with the BiLSTM-CRF models leads to comparable state-of-the-art performance. However, the models using CNN-based character-level word embeddings have a computational performance advantage, increasing training time over word-based models by 25% while the LSTM-based character-level word embeddings more than double the required training time.
Named entity recognition (NER) is used to identify relevant entities in text. A bidirectional LSTM (long short term memory) encoder with a neural conditional random fields (CRF) decoder (biLSTM-CRF) is the state of the art methodology. In this work, we have done an analysis of several methods that intend to optimize the performance of networks based on this architecture, which in some cases encourage overfitting avoidance. These methods target exploration of parameter space, regularization of LSTMs and penalization of confident output distributions. Results show that the optimization methods i…
In this paper, we propose a variety of Long Short-Term Memory (LSTM) based models for sequence tagging. These models include LSTM networks, bidirectional LSTM (BI-LSTM) networks, LSTM with a Conditional Random Field (CRF) layer (LSTM-CRF) and bidirectional LSTM with a CRF layer (BI-LSTM-CRF). Our work is the first to apply a bidirectional LSTM CRF (denoted as BI-LSTM-CRF) model to NLP benchmark sequence tagging data sets. We show that the BI-LSTM-CRF model can efficiently use both past and future input features thanks to a bidirectional LSTM component. It can also use sentence level tag inform…

Named entity recognition (NER) plays an essential role in natural language processing systems. Judicial NER is a fundamental component of judicial information retrieval, entity relation extraction, and knowledge map building. However, Chinese judicial NER remains to be more challenging due to the characteristics of Chinese and high accuracy requirements in the judicial filed. Thus, in this paper, we propose a deep learning-based method named BiLSTM-CRF which consists of bi-directional long short-term memory (BiLSTM) and conditional random fields (CRF). For further accuracy promotion, we propos…
For named entity recognition (NER), bidirectional recurrent neural networks became the state-of-the-art technology in recent years. Competing approaches vary with respect to pre-trained word embeddings as well as models for character embeddings to represent sequence information most effectively. For NER in German language texts, these model variations have not been studied extensively. We evaluate the performance of different word and character embeddings on two standard German datasets and with a special focus on out-of-vocabulary words. With F-Scores above 82% for the GermEval'14 dataset and…

CRF has been used as a powerful model for statistical sequence labeling. For neural sequence labeling, however, BiLSTM-CRF does not always lead to better results compared with BiLSTM-softmax local classification. This can be because the simple Markov label transition model of CRF does not give much information gain over strong neural encoding. For better representing label sequences, we investigate a hierarchically-refined label attention network, which explicitly leverages label embeddings and captures potential long-term label dependency by giving each word incrementally refined label distri…

We propose an 'end-to-end' character-based recurrent neural network that extracts disease named entities from a Japanese medical text and simultaneously judges its modality as either positive or negative; i.e., the mentioned disease or symptom is affirmed or negated. The motivation to adopt neural networks is to learn effective lexical and structural representation features for Entity Recognition and also for Positive/Negative classification from an annotated corpora without explicitly providing any rule-based or manual feature sets. We confirmed the superiority of our method over previous cha…

We propose a morphologically informed model for named entity recognition, which is based on LSTM-CRF architecture and combines word embeddings, Bi-LSTM character embeddings, part-of-speech (POS) tags, and morphological information. While previous work has focused on learning from raw word input, using word and character embeddings only, we show that for morphologically rich languages, such as Bulgarian, access to POS information contributes more to the performance gains than the detailed morphological information. Thus, we show that named entity recognition needs only coarse-grained POS tags, …
Existing neural models usually predict the tag of the current token independent of the neighboring tags. The popular LSTM-CRF model considers the tag dependencies between every two consecutive tags. However, it is hard for existing neural models to take longer distance dependencies of tags into consideration. The scalability is mainly limited by the complex model structures and the cost of dynamic programming during training. In our work, we first design a new model called "high order LSTM" to predict multiple tags for the current token which contains not only the current tag but also the prev…

Named Entity Recognition (NER) is one of the most common tasks of the natural language processing. The purpose of NER is to find and classify tokens in text documents into predefined categories called tags, such as person names, quantity expressions, percentage expressions, names of locations, organizations, as well as expression of time, currency and others. Although there is a number of approaches have been proposed for this task in Russian language, it still has a substantial potential for the better solutions. In this work, we studied several deep neural network models starting from vanill…

Dependency tree structures capture long-distance and syntactic relationships between words in a sentence. The syntactic relations (e.g., nominal subject, object) can potentially infer the existence of certain named entities. In addition, the performance of a named entity recognizer could benefit from the long-distance dependencies between the words in dependency trees. In this work, we propose a simple yet effective dependency-guided LSTM-CRF model to encode the complete dependency trees and capture the above properties for the task of named entity recognition (NER). BiLSTM has been prevalently used as a core module for NER in a sequence-labeling setup. State-of-the-art approaches use BiLSTM with additional resources such as gazetteers, language-modeling, or multi-task supervision to further improve NER. This paper instead takes a step back and focuses on analyzing problems of BiLSTM itself and how exactly self-attention can bring improvements. We formally show the limitation of (CRF-)BiLSTM in modeling cross-context patterns for each word -- the XOR limitation. Then, we show that two types of simple cross-structures -- self-attention and Cross-BiLSTM -- c…
Named Entity Recognition (NER) or the extraction of concepts from clinical text is the task of identifying entities in text and slotting them into categories such as problems, treatments, tests, clinical departments, occurrences (such as admission and discharge) and others. NER forms a critical component of processing and leveraging unstructured data from Electronic Health Records (EHR). While identifying the spans and categories of concepts is itself a challenging task, these entities could also have attributes such as negation that pivot their meanings implied to the consumers of the named e…

Chinese named entity recognition (CNER) is an important task in Chinese natural language processing field. However, CNER is very challenging since Chinese entity names are highly context-dependent. In addition, Chinese texts lack delimiters to separate words, making it difficult to identify the boundary of entities. Besides, the training data for CNER in many domains is usually insufficient, and annotating enough training data for CNER is very expensive and time-consuming. In this paper, we propose a neural approach for CNER. First, we introduce a CNN-LSTM-CRF neural architecture to capture bo…
In recent years, deep learning has achieved great success in many natural language processing tasks including named entity recognition. The shortcoming is that a large amount of manually-annotated data is usually required. Previous studies have demonstrated that active learning could elaborately reduce the cost of data annotation, but there is still plenty of room for improvement. In real applications we found existing uncertainty-based active learning strategies have two shortcomings. Firstly, these strategies prefer to choose long sequence explicitly or implicitly, which increase the annotat…
We convert the Chinese medical text attributes extraction task into a sequence tagging or machine reading comprehension task. Based on BERT pre-trained models, we have not only tried the widely used LSTM-CRF sequence tagging model, but also other sequence models, such as CNN, UCNN, WaveNet, SelfAttention, etc, which reaches similar performance as LSTM+CRF. This sheds a light on the traditional sequence tagging models. Since the aspect of emphasis for different sequence tagging models varies substantially, ensembling these models adds diversity to the final system. By doing so, our system achie…

Today when many practitioners run basic NLP on the entire web and large-volume traffic, faster methods are paramount to saving time and energy costs. Recent advances in GPU hardware have led to the emergence of bi-directional LSTMs as a standard method for obtaining per-token vector representations serving as input to labeling tasks such as NER (often followed by prediction in a linear-chain CRF). Though expressive and accurate, these models fail to fully exploit GPU parallelism, limiting their computational efficiency. This paper proposes a faster alternative to Bi-LSTMs for NER: Iterated Dil…

Conversely, more modern machine learning approaches such as recurrent neural networks (RNNs) have proved capable of automatically learning effective features from either random assignments or automated word "embeddings". Named entity recognition (NER) is a fundamental component in the modern language understanding pipeline. Public NER resources such as annotated data and model services are available in many domains. However, given a particular downstream application, there is often no single NER resource that supports all the desired entity types, so users must leverage multiple resources with different tag sets. This paper presents a marginal distillation (MARDI) approach for training a unified NER model from resources with disjoint or heterogeneous tag sets. Named entity recognition (NER) models are typically based on the architecture of Bi-directional LSTM (BiLSTM). In this paper, we address these two deficiencies and propose a model augmented with hierarchical contextualized representation: sentence-level representation and document-level representation. In sentence-level, we take different contributions of words in a single sentence…
