BiLSTM has been prevalently used as a core module for NER in a sequence-labeling setup. State-of-the-art approaches use BiLSTM with additional resources such as gazetteers, language-modeling, or multi-task supervision to further improve NER. This paper instead takes a step back and focuses on analyzing problems of BiLSTM itself and how exactly self-attention can bring improvements. We formally show the limitation of (CRF-)BiLSTM in modeling cross-context patterns for each word -- the XOR limitation. Then, we show that two types of simple cross-structures -- self-attention and Cross-BiLSTM -- can effectively remedy the problem. We test the practical impacts of the deficiency on real-world NER datasets, OntoNotes 5.0 and WNUT 2017, with clear and consistent improvements over the baseline, up to 8.7% on some of the multi-token entity mentions. We give in-depth analyses of the improvements across several aspects of NER, especially the identification of multi-token mentions. This study should lay a sound foundation for future improvements on sequence-labeling NER. (Source codes: https://github.com/jacobvsdanniel/cross-ner)

Named entity recognition (NER) is used to identify relevant entities in text. A bidirectional LSTM (long short term memory) encoder with a neural conditional random fields (CRF) decoder (biLSTM-CRF) is the state of the art methodology. In this work, we have done an analysis of several methods that intend to optimize the performance of networks based on this architecture, which in some cases encourage overfitting avoidance. These methods target exploration of parameter space, regularization of LSTMs and penalization of confident output distributions. Results show that the optimization methods i…
For named entity recognition (NER), bidirectional recurrent neural networks became the state-of-the-art technology in recent years. Competing approaches vary with respect to pre-trained word embeddings as well as models for character embeddings to represent sequence information most effectively. For NER in German language texts, these model variations have not been studied extensively. We evaluate the performance of different word and character embeddings on two standard German datasets and with a special focus on out-of-vocabulary words. With F-Scores above 82% for the GermEval'14 dataset and…

Named entity recognition (NER) plays an essential role in natural language processing systems. Judicial NER is a fundamental component of judicial information retrieval, entity relation extraction, and knowledge map building. However, Chinese judicial NER remains to be more challenging due to the characteristics of Chinese and high accuracy requirements in the judicial filed. Thus, in this paper, we propose a deep learning-based method named BiLSTM-CRF which consists of bi-directional long short-term memory (BiLSTM) and conditional random fields (CRF). For further accuracy promotion, we propos…
Existing neural models usually predict the tag of the current token independent of the neighboring tags. The popular LSTM-CRF model considers the tag dependencies between every two consecutive tags. However, it is hard for existing neural models to take longer distance dependencies of tags into consideration. The scalability is mainly limited by the complex model structures and the cost of dynamic programming during training. In our work, we first design a new model called "high order LSTM" to predict multiple tags for the current token which contains not only the current tag but also the prev…

We compare the use of LSTM-based and CNN-based character-level word embeddings in BiLSTM-CRF models to approach chemical and disease named entity recognition (NER) tasks. Empirical results over the BioCreative V CDR corpus show that the use of either type of character-level word embeddings in conjunction with the BiLSTM-CRF models leads to comparable state-of-the-art performance. However, the models using CNN-based character-level word embeddings have a computational performance advantage, increasing training time over word-based models by 25% while the LSTM-based character-level word embeddin…

Named Entity Recognition is one of the most important text processing requirement in many NLP tasks. In this paper we use a deep architecture to accomplish the task of recognizing named entities in a given Hindi text sentence. Bidirectional Long Short Term Memory (BiLSTM) based techniques have been used for NER task in literature. In this paper, we first tune BiLSTM low-resource scenario to work for Hindi NER and propose two enhancements namely (a) de-noising auto-encoder (DAE) LSTM and (b) conditioning LSTM which show improvement in NER task compared to the BiLSTM approach. We use pre-trained…
Named Entity Recognition (NER) or the extraction of concepts from clinical text is the task of identifying entities in text and slotting them into categories such as problems, treatments, tests, clinical departments, occurrences (such as admission and discharge) and others. NER forms a critical component of processing and leveraging unstructured data from Electronic Health Records (EHR). While identifying the spans and categories of concepts is itself a challenging task, these entities could also have attributes such as negation that pivot their meanings implied to the consumers of the named e…
Motivated by the need to automate medical information extraction from free-text radiological reports, we present a bi-directional long short-term memory (BiLSTM) neural network architecture for modelling radiological language. The model has been used to address two NLP tasks: medical named-entity recognition (NER) and negation detection. We investigate whether learning several types of word embeddings improves BiLSTM's performance on those tasks. Using a large dataset of chest x-ray reports, we compare the proposed model to a baseline dictionary-based NER system and a negation detection system…

CRF has been used as a powerful model for statistical sequence labeling. For neural sequence labeling, however, BiLSTM-CRF does not always lead to better results compared with BiLSTM-softmax local classification. This can be because the simple Markov label transition model of CRF does not give much information gain over strong neural encoding. For better representing label sequences, we investigate a hierarchically-refined label attention network, which explicitly leverages label embeddings and captures potential long-term label dependency by giving each word incrementally refined label distri…
Named entity recognition (NER) is a fundamental component in the modern language understanding pipeline. Public NER resources such as annotated data and model services are available in many domains. However, given a particular downstream application, there is often no single NER resource that supports all the desired entity types, so users must leverage multiple resources with different tag sets. This paper presents a marginal distillation (MARDI) approach for training a unified NER model from resources with disjoint or heterogeneous tag sets. In contrast to recent works, MARDI merely requires…
Chemical patents are an important resource for chemical information. However, few chemical Named Entity Recognition (NER) systems have been evaluated on patent documents, due in part to their structural and linguistic complexity. In this paper, we explore the NER performance of a BiLSTM-CRF model utilising pre-trained word embeddings, character-level word representations and contextualized ELMo word representations for chemical patents. We compare word embeddings pre-trained on biomedical and chemical patent corpora. The effect of tokenizers optimized for the chemical domain on NER performance…
Named entity recognition (NER) models are typically based on the architecture of Bi-directional LSTM (BiLSTM). The constraints of sequential nature and the modeling of single input prevent the full utilization of global information from larger scope, not only in the entire sentence, but also in the entire document (dataset). In this paper, we address these two deficiencies and propose a model augmented with hierarchical contextualized representation: sentence-level representation and document-level representation. In sentence-level, we take different contributions of words in a single sentence…

This paper presents our findings from participating in the SMM4H Shared Task 2021. We addressed Named Entity Recognition (NER) and Text Classification. To address NER we explored BiLSTM-CRF with Stacked Heterogeneous Embeddings and linguistic features. We investigated various machine learning algorithms (logistic regression, Support Vector Machine (SVM) and Neural Networks) to address text classification. Our proposed approaches can be generalized to different languages and we have shown its effectiveness for English and Spanish. Our text classification submissions (team:MIC-NLP) have achieved…
Although modern named entity recognition (NER) systems show impressive performance on standard datasets, they perform poorly when presented with noisy data. In particular, capitalization is a strong signal for entities in many languages, and even state of the art models overfit to this feature, with drastically lower performance on uncapitalized text. In this work, we address the problem of robustness of NER systems in data with noisy or uncertain casing, using a pretraining objective that predicts casing in text, or a truecaser, leveraging unlabeled data. The pretrained truecaser is combined …

The Bidirectional long short-term memory networks (BiLSTM) have been widely used as an encoder in models solving the named entity recognition (NER) task. Recently, the Transformer is broadly adopted in various Natural Language Processing (NLP) tasks owing to its parallelism and advantageous performance. Nevertheless, the performance of the Transformer in NER is not as good as it is in other NLP tasks. In this paper, we propose TENER, a NER architecture adopting adapted Transformer Encoder to model the character-level features and word-level features. By incorporating the direction and relative…
Named entity recognition (NER) is one of the best studied tasks in natural language processing. However, most approaches are not capable of handling nested structures which are common in many applications. In this paper we introduce a novel neural network architecture that first merges tokens and/or entities into entities forming nested structures, and then labels each of them independently. Unlike previous work, our merge and label approach predicts real-valued instead of discrete segmentation structures, which allow it to combine word and nested entity embeddings while maintaining differenti…
In this paper, we propose a novel bipartite flat-graph network (BiFlaG) for nested named entity recognition (NER), which contains two subgraph modules: a flat NER module for outermost entities and a graph module for all the entities located in inner layers. Bidirectional LSTM (BiLSTM) and graph convolutional network (GCN) are adopted to jointly learn flat entities and their inner dependencies. Different from previous models, which only consider the unidirectional delivery of information from innermost layers to outer ones (or outside-to-inside), our model effectively captures the bidirectional…

Named entity recognition (NER) of chemicals and drugs is a critical domain of information extraction in biochemical research. NER provides support for text mining in biochemical reactions, including entity relation extraction, attribute extraction, and metabolic response relationship extraction. However, the existence of complex naming characteristics in the biomedical field, such as polysemy and special characters, make the NER task very challenging. Here, we propose a hybrid deep learning approach to improve the recognition accuracy of NER. Specifically, our approach applies the Bidirectiona…

Clinical concept extraction often begins with clinical Named Entity Recognition (NER). Often trained on annotated clinical notes, clinical NER models tend to struggle with tagging clinical entities in user queries because of the structural differences between clinical notes and user queries. User queries, unlike clinical notes, are often ungrammatical and incoherent. In many cases, user queries are compounded of multiple clinical entities, without comma or conjunction words separating them. By using as dataset a mixture of annotated clinical notes and synthesized user queries, we adapt a clini…

Most Named Entity Recognition (NER) systems use additional features like part-of-speech (POS) tags, shallow parsing, gazetteers, etc. Such kind of information requires external knowledge like unlabeled texts and trained taggers. Adding these features to NER systems have been shown to have a positive impact. However, sometimes creating gazetteers or taggers can take a lot of time and may require extensive data cleaning. In this paper for Chinese NER systems, we do not use these traditional features but we use lexicographic features of Chinese characters. Chinese characters are composed of graph…
The use of BERT, one of the most popular language models, has led to improvements in many Natural Language Processing (NLP) tasks. One such task is Named Entity Recognition (NER) i.e. automatic identification of named entities such as location, person, organization, etc. from a given text. It is also an important base step for many NLP tasks such as information extraction and argumentation mining. Even though there is much research done on NER using BERT and other popular language models, the same is not explored in detail when it comes to Legal NLP or Legal Tech. Legal NLP applies various NLP…

Named entity recognition (NER) is an extensively studied task that extracts and classifies named entities in a text. NER is crucial not only in downstream language processing applications such as relation extraction and question answering but also in large scale big data operations such as real-time analysis of online digital media content. Recent research efforts on Turkish, a less studied language with morphologically rich nature, have demonstrated the effectiveness of neural architectures on well-formed texts and yielded state-of-the art results by formulating the task as a sequence tagging…

Current approaches for clinical information extraction are inefficient in terms of computational costs and memory consumption, hindering their application to process large-scale electronic health records (EHRs). We propose an efficient end-to-end model, the Joint-NER-RE-Fourier (JNRF), to jointly learn the tasks of named entity recognition and relation extraction for documents of variable length. The architecture uses positional encoding and unitary batch sizes to process variable length documents and uses a weight-shared Fourier network layer for low-complexity token mixing. Finally, we reach…
