Fluids in porous media are commonly studied with analytical or simulation methods, usually assuming that the host medium is rigid. By evaluating the substrate's response (relaxation) to the presence of the fluid we assess the error inherent in that assumption. One application is a determination of the ground state of 3He in slit and cylindrical pores. With the relaxation, there results a much stronger cohesion than would be found for a rigid host. Similar increased binding effects of relaxation are found for classical fluids confined within slit pores or nanotube bundles.
Porous carbonaceous materials have many important industrial applications including energy storage, water purification, and adsorption of volatile organic compounds. Most of their applications rely upon the adsorption of molecules or ions within the interior pore volume of the carbon particles. Understanding the behaviour and properties of adsorbate species on the molecular level is therefore key for optimising porous carbon materials, but this is very challenging owing to the complexity of the disordered carbon structure and the presence of multiple phases in the system. In recent years, NMR …

We investigate the graph-based convolutional neural network approach for predicting and ranking gas adsorption properties of crystalline Metal-Organic Framework (MOF) adsorbents for application in post-combustion capture of $\textrm{CO}_2$. Our model is based solely on standard structural input files containing atomistic descriptions of the adsorbent material candidates. We construct novel methodological extensions to match the prediction accuracy of classical machine learning models that were built with hundreds of features at much higher computational cost. Our approach can be more broadly a…

The study of the adsorption phenomenon of helium began many decades ago with the discovery of graphite as a homogeneous substrate for investigation of physically adsorbed monolayer films. In particular, helium monoatomic layers on graphite were found to exhibit a very rich phase diagram. In the present work we have investigated the adsorption phenomenon of helium atoms on graphene and silicene substrates by means of density functional theory with Born-Oppenheimer approximation. Helium-substrate and helium-helium interactions were considered from first principles. Vibrational properties of adso…
Microporous organosilicas assembled from polysilsesquioxane (POSS) building blocks are promising materials that are yet to be explored in-depth. Here, we investigate the processing and molecular structure of bispropylurea bridged POSS (POSS-urea), synthesised through the acidic condensation of 1,3-bis(3-(triethoxysilyl)propyl)urea (BTPU). Experimentally, we show that POSS-urea has excellent functionality for molecular recognition toward acetonitrile with an adsorption level of 74 mmol/g, which compares favourably to MOFs and zeolites, with applications in volatile organic compounds (VOC). The …
The responsive behavior of methanethiol and methylthiolate molecules on the Au(111) surface with an applied electrical potential is studied, and it is shown how the sulfur adsorption site, the S-H bond orientation and the interacting energy change with an external electric field strength. The electron charge density corresponding to an electric field minus that obtained in zero field, with zero-field optimal geometry, is calculated to explain the responsive behavior. The interacting energy for the intact methanethiol adsorption is larger than that for the dissociative one, showing that an exte…

The geometric and electronic properties of Bi-adsorbed monolayer graphene, enriched by the strong effect of substrate, are investigated by first-principles calculations. The six-layered substrate, corrugated buffer layer, and slightly deformed monolayer graphene are all simulated. Adatom arrangements are thoroughly studied by analyzing the ground-state energies, bismuth adsorption energies, and Bi-Bi interaction energies of different adatom heights, inter-adatom distance, adsorption sites, and hexagonal positions. A hexagonal array of Bi atoms is dominated by the interactions between the buffe…
The Lifshitz-Zaremba-Kohn (LZK) theory is commonly considered as the correct large-distance limit for the van der Waals (vdW) interaction of adsorbates (atoms, molecules, or nanoparticles) with solid substrates. In the standard approximate form, implicitly based on "local" dielectric functions, the LZK approach predicts universal power laws for vdW interactions depending only on the dimensionality of the interacting objects. However, recent experimental findings are challenging the universality of this theoretical approach at finite distances of relevance for nanoscale assembly. Here, we prese…
We have measured surface morphology and gas adsorption characteristics of uncompressed pyrolytic graphite sheet (uPGS) which is a candidate substrate for AC and DC superflow experiments on monolayers of 4He below T = 1 K. The PGS is a mass-produced thin graphite sheet with various thicknesses between 10 and 100 μm. We employed a variety of measuring techniques such as imagings with optical microscope, SEM and STM, Raman spectroscopy, and adsorption isotherm. PGS has smooth and atomically-flat external surfaces with high crystallinity. Although the specific surface area (<0.1 m$^2$/g) is rather…
Self assembled films of organic azobenzene dye chicago sky blue 6B (CSB) have been fabricated onto solid substarte by electrostatic alternate adsorption of polycation ploy(allyl amine hydrochloride) (PAH) and CSB. UV-Vis absorption spectroscopic studies reveal the successful incorporation of CSB molecules into LbL films and consequent formation of aggregates. This view is supported by FTIR spectroscopic studies. Scanning electron microscope picture confirms the formation of nano crystalline aggregates in the LbL films. About 15 minute is required to complete the electrostatic interaction betwe…
Surface energy is fundamental in controlling surface properties and surface-driven processes like heterogeneous catalysis, as adsorption energy is. It is thus crucial to establish an effective scheme to determine surface energy and its relation with adsorption energy. Herein, we propose a model to quantify the effects of the intrinsic characteristics of materials on the material-dependent property and anisotropy of surface energy, based on the period number and group number of bulk atoms, and the valence-electron number, electronegativity and coordination of surface atoms. Our scheme holds for…
Environmentally-benign high-performance graphene oxide (GO)/alginate-based absorbents were prepared to eliminate acridine orange selected as a typical dye. Characterizations demonstrated GO well encapsulated and its promotion of pore formation on structure. Kinetic studies exhibited that the addition of GO shortened the adsorption equilibrium time, raised the initial rate and the adsorption capacity. Isotherm studies indicated the adsorptive behavior followed Langmuir type, and higher maximum capacity was obtained in the presence of GO. The adsorption positively responded to pH increased from …
We present a capacitance method to measure the adsorption of rod-like nematogens (4-cyano-4'-pentylbiphenyl, 5CB) from a binary liquid 5CB/methanol solution into a monolithic mesoporous silica membrane traversed by tubular pores with radii of 5.4 nm at room temperature. The resulting adsorption isotherm is reminiscent of classical type II isotherms of gas adsorption in mesoporous media. Its analysis by a model for adsorption from binary solutions, as inspired by the Brunauer-Emmett-Teller (BET) approach for gas adsorption on solid surfaces, indicates that the first adsorbed monolayer consists …
The adsorption of lysozyme, cytochrome c and myoglobin, similar-sized globular proteins of approximately 1.5 nm radius, into the mesoporous silica material Santa Barbara Amorphous-15 (SBA-15) with 3.3 nm mean pore radius has been studied photometrically for aqueous solutions containing a single protein type and for binary protein mixtures. Distinct variations in the absolute and relative adsorption behavior are observed as a function of the solution's pH-value, and thus pore wall and protein charge. The proteins exhibit the strongest binding below their isoelectric points pI, which indicates t…
In this work, we have studied theoretically the effects of gold adsorption on the Al(001) surface, using {\it ab initio} pseudo-potential method in the framework of the density functional theory. Having found the hollow sites at the Al(001) surface as the most preferred adsorption sites, we have investigated the effects of the Au adsorption with different coverages ($Θ$=0.11, 0.25, 0.50, 0.75, 1.00 ML) on the geometry, adsorption energy, surface dipole moment, and the work-function of the Al(001) surface. The results show that, even though the work-function of the Al substrate increases with t…
Efficient adsorption and segregation of Xe & Kr gases is of high importance in commercial as well as nuclear industries. Systematic ab initio calculations reveal that transition metal (TM) decorated boron doped graphene (BDG-TM) sheet can act as an efficient substrate for adsorptive capture of Xe & Kr (adatoms). Substantial enhancement in the adsorption energy (E_ads) is obtained on BDG-TM substrates and it varies as BDG-Cu > BDG-Ni > BDG-Fe > BDG-Zn. The improvement is approximately four times of the pristine BDG and twice that of the conventional metallic substrates. Badar charge analysis an…
Nanoporous supercapacitors play an important role in modern energy storage systems, and their modeling is essential to predict and optimize the charging behaviour. Two classes of models have been developed that consist of finite and infinitely long pores. Here, we show that although both types of models predict qualitatively consistent results, there are important differences emerging due to the finite pore length. In particular, we find that the ion density inside a finite pore is not constant but increases linearly from the pore entrance to the pore end, where the ions form a strongly layere…
One popular approach to prepare graphene is to grow them on transition metal substrates via chemical vapor deposition. By using the density functional theory with dispersion correction, we systematically investigate for the first time the interfacial properties of bilayer (BLG) and trilayer graphene (TLG) on metal substrates. Three categories of interfacial structures are revealed. The adsorption of B(T)LG on Al, Ag, Cu, Au, and Pt substrates is a weak physisorption, but a band gap can be opened. The adsorption of B(T)LG on Ti, Ni, and Co substrates is a strong chemisorption, and a stacking-in…
We present a comprehensive study of the adsorption behavior of iron phthalocyanine on the low-index crystal faces of silver. By combining measurements of the reciprocal space by means of photoelectron momentum mapping and low energy electron diffraction, the real space adsorption geometries are reconstructed. At monolayer coverage ordered superstructures exist on all studied surfaces containing one molecule in the unit cell in case of Ag(100) and Ag(111), and two molecules per unit cell for Ag(110). The azimuthal tilt angle of the molecules against the high symmetry directions of the substrate…
In a world where capture and separation processes represent above 10% of global energy consumption, novel porous materials, such as Metal-Organic Frameworks (MOFs) used in adsorption-based processes are a promising alternative to dethrone the high-energy-demanding distillation. Shape and size tailor-made pores in combination with Lewis acidic sites can enhance the adsorbate-adsorbent interactions. Understanding the underlying mechanisms of adsorption is essential to designing and optimizing capture and separation processes. Herein, we analyze the adsorption behaviour of light hydrocarbons (met…
Surface adsorption is one of the fundamental processes in numerous fields, including catalysis, environment, energy and medicine. The development of an adsorption model which provides an effective prediction of binding energy in minutes has been a long term goal in surface and interface science. The solution has been elusive as identifying the intrinsic determinants of the adsorption energy for various compositions, structures and environments is non-trivial. We introduce a new and flexible model for predicting adsorption energies to metal substrates. The model is based on easily computed, int…
Breathing transitions represent recently discovered adsorption-induced structural transformations between large-pore and narrow-pore conformations in bistable metal-organic frameworks, such as MIL-53. We present a multiscale physical mechanism of the dynamics of breathing transitions. We show that due to interplay between host framework elasticity and guest molecule adsorption, these transformations on the crystal level occur via layer-by-layer shear. We construct a simple Hamiltonian that describes the physics of host-host and host-guest interactions on the level of unit cells and reduces to …
Full-potential gradient corrected density functional calculations of the adsorption of potassium on the Ag(111) surface have been performed. The considered structures are Ag(111) (root 3 x root 3) R30degree-K and Ag(111) (2 x 2)-K. For the lower coverage, fcc, hcp and bridge site; and for the higher coverage all considered sites are practically degenerate. Substrate rumpling is most important for the top adsorption site. The bond length is found to be nearly identical for the two coverages, in agreement with recent experiments. Results from Mulliken populations, bond lengths, core level shifts…
A quantitative structural investigation is reported, aimed at resolving the issue of whether substrate adatoms are incorporated into the monolayers formed by strong molecular electron acceptors deposited onto metallic electrodes. A combination of normal-incidence X-ray standing waves, low energy electron diffraction, scanning tunnelling microscopy and X-ray photoelectron spectroscopy measurements demonstrate that the systems TCNQ and F4TCNQ on Ag(100) lie at the boundary between these two possibilities and thus represent ideal model systems with which to study this effect. A room-temperature c…
Computational studies addressing the adsorption of fluids in nano-porous materials mostly use ideal single crystal models of the adsorbent. While a few recent studies have tried to address the effects of inter-crystalline spacing on the adsorption of fluids in polycrystalline models of nano-porous materials, the effects of the orientational disorder in the polycrystalline adsorbent remain unexplored. Here we report the adsorption of SO$_2$, an industrially and environmentally important gas, in ZSM-22, a zeolite characterized by straight channel like pores. The simple pore geometry of ZSM-22 he…
The adsorption of molecules on surfaces affects the surface dipole and thus changes in the work function may be expected. The effect in change of work function is particularly strong if charge between substrate and adsorbate is involved. Here we report the deposition of a strong electron acceptor molecule, tetrafluorotetracyanoquinodimethane C$_{12}$F$_4$N$_4$ (F$_{4}$TCNQ) on a monolayer of hexagonal boron nitride nanomesh ($h$-BN on Rh(111)). The work function of the F$_{4}$TCNQ/$h$-BN/Rh system increases upon increasing molecular coverage. The magnitude of the effect indicates electron tran…
We have studied the adsorption of NO, and the coadsorption of N and O, on four physical and hypothetical systems: unstrained and strained Rh(100) surfaces and monolayers of Rh atoms on strained and unstrained MgO(100) surfaces. We find that as we go from Rh(100) to Rh/Mg0(100), via the other two hypothetical systems, the effective coordination progressively decreases, the $d$-band narrows and its center shifts closer to the Fermi level, and the strength of adsorption and co-adsorption increases. Both strain and the presence of the oxide substrate contribute significantly to this. However, char…
We investigate the electron transfer from a dissociatively adsorbed H2 molecule to a Au(111) surface using the first-principles methods. A fractional electron transfers from a molecule to a substrate, and potential energy increases during the process. The initial energy increase coincides with that of the isolated, separated, and positively charged H2 molecule calculated by the real-space density functional method. The barrier formation is due to the destabilization of the molecule induced by the electron transfer. The electronegativity difference between the adsorbate and the substrate determ…
We employ room-temperature ultrahigh vacuum scanning tunneling microscopy (UHV STM) and {\em ab-initio} calculations to study graphene flakes that were adsorbed onto the Si(111)$-$7$\times$7 surface. The characteristic 7$\times$7 reconstruction of this semiconductor substrate can be resolved through graphene at all scanning biases, thus indicating that the atomistic configuration of the semiconducting substrate is not altered upon graphene adsorption. Large-scale {\em ab-initio} calculations confirm these experimental observations and point to a lack of chemical bonding among interfacial graph…
The random sequential adsorption (RSA) model has served as a paradigm for diverse phenomena in physical chemistry, as well as in other areas such as biology, ecology, and sociology. In the present work, we survey aspects of the RSA model with emphasis on the approach to and properties of jammed states obtained for large times in continuum deposition versus that on lattice substrates, and on pre-patterned surfaces. The latter model has been of recent interest in the context of efforts to use pre-patterning as a tool to improve selfassembly in micro- and nanoscale surface structure engineering.
Two-dimensional (2D) materials have been studied extensively as monolayers 1-5, vertical or lateral heterostructures 6-8. To achieve functionalization, monolayers are often patterned using soft lithography and selectively decorated with molecules 9,10. Here we demonstrate the growth of a family of 2D materials that are intrinsically patterned. We demonstrate that a monolayer of PtSe2 can be grown on a Pt substrate in the form of a triangular pattern of alternating 1T and 1H phases. Moreover, we show that, in a monolayer of CuSe grown on a Cu substrate, strain relaxation leads to periodic patte…
A coarse-grained simulation method to predict NMR spectra of ions diffusing in porous carbons is proposed. The coarse-grained model uses input from molecular dynamics simulations such as the free-energy profile for ionic adsorption, and density-functional theory calculations are used to predict the NMR chemical shift of the diffusing ions. The approach is used to compute NMR spectra of ions in slit pores with pore widths ranging from 2 to 10 nm. As diffusion inside pores is fast, the NMR spectrum of an ion trapped in a single mesopore will be a sharp peak with a pore size dependent chemical sh…
We have studied the trends in CO adsorption on close-packed metal surfaces: Co, Ni, Cu from the 3d row, Ru, Rh, Pd, Ag from the 4d row and Ir, Pt, Au from the 5d row using density functional theory. In particular, we were concerned with the trends in the adsorption energy, the geometry, the vibrational properties and other parameters derived from the electronic structure of the substrate. The influence of specific changes in our setup such as choice of the exchange correlation functional, the choice of pseudopotential and size of the basis set, substrate relaxation has been carefully evaluated…
Organic adlayers on inorganic substrates often contain adatoms, which can be incorporated within the adsorbed molecular species, forming two-dimensional metal-organic frameworks at the substrate surface. The interplay between native adatoms and adsorbed molecules significantly changes various adlayer properties such as the adsorption geometry, the bond strength between the substrate and the adsorbed species, or the work function at the interface. Here we use dispersion-corrected density functional theory to gain insight into the energetics that drive the incorporation of native adatoms within …
Density Functional Theory calculations are used to investigate the role of substrate-induced cooperative effects on the adsorption of water on a partially oxidized transition metal surface, O(2x2)/Ru(0001). Focussing particularly on the dimer configuration, we analyze the different contributions to its binding energy. A significant reinforcement of the intermolecular hydrogen-bond (H-bond), also supported by the observed frequency shifts of the vibration modes, is attributed to the polarization of the donor molecule when bonded to the Ru atoms in the substrate. This result is further confirmed…
We study adsorption at periodically corrugated substrates formed by scoring rectangular grooves into a planar solid wall which interacts with the fluid via long-range (dispersion) forces. The grooves are assumed to be macroscopically long but their depth, width and separations can all be molecularly small. We show that the entire adsorption process can be divided into three parts consisting of (i) \emph{filling} the grooves by a capillary liquid; (ii) \emph{depinning} of the liquid-gas interface from the wall edges; and (iii) \emph{unbinding} of the interface from the top of the wall, which is…
We study approach to the large-time jammed state of the deposited particles in the model of random sequential adsorption. The convergence laws are usually derived from the argument of Pomeau which includes the assumption of the dominance, at large enough times, of small landing regions into each of which only a single particle can be deposited without overlapping earlier deposited particles and which, after a certain time are no longer created by depositions in larger gaps. The second assumption has been that the size distribution of gaps open for particle-center landing in this large-time sma…
We report the growth of epitaxial LaInO3 on DyScO3(110) substrates by adsorption-controlled plasma-assisted molecular beam epitaxy (PA-MBE). The adsorption-controlled growth was monitored using line-of-sight quadrupole mass spectrometry. In a thermodynamics of MBE (TOMBE) diagram, the experimental growth window was found to be significantly narrower than the predicted one. We found the critical thickness for strain relaxation of the LaInO3 layer (lattice mismatch $\approx$ -4$\%$) to be of 1 nm using in-situ RHEED analysis. Substrate and film possess an orthorhombic crystal structure which can…
We investigate the static and dynamic behaviors of a Br adlayer electrochemically deposited onto single-crystal Ag(100) using an off-lattice model of the adlayer. Unlike previous studies using a lattice-gas model, the off-lattice model allows adparticles to be located at any position within a two-dimensional approximation to the substrate. Interactions with the substrate are approximated by a corrugation potential. Using Density Functional Theory (DFT) to calculate surface binding energies, a sinusoidal approximation to the corrugation potential is constructed. A variety of techniques, includi…
The deposition of a metal on a foreign substrate is studied by means of grand canonical Monte Carlo simulations and a lattice-gas model with pair potential interactions between nearest neighbors. The influence of temperature and surface defects on adsorption isotherms and differential heat of adsorption is considered. The general trends can be explained in terms of the relative interactions between adsorbate atoms and substrate atoms. The systems Ag/Au(100), Ag/Pt(100), Au/Ag(100) and Pt/Ag(100) are analyzed as examples.
While the small sticking coefficient for molecular hydrogen on the Si(001) surface apparently requires a large energy barrier of adsorption, no such barrier is observed in desorption experiments. We have calculated the potential-energy surface of an H_2 molecule in front of a Si(001) surface. If we relax the Si substrate, we find an optimum desorption path with a low (\lesssim 0.3 eV) adsorption energy barrier. While molecules impinging on the surface will mostly be reflected at the larger barrier of some frozen-substrate, molecules adsorbed on the surface can desorb along the low-barrier path…
We show by first-principles calculations that the electronic properties of zigzag graphene nanoribbons (Z-GNRs) adsorbed on Si(001) substrate strongly depend on ribbon width and adsorption orientation. Only narrow Z-GNRs with even rows of zigzag chains across their width adsorbed perpendicularly to the Si dimer rows possess an energy gap, while wider Z-GNRs are metallic due to width-dependent interface hybridization. The Z-GNRs can be metastably adsorbed parallel to the Si dimer rows, but show uniform metallic nature independent of ribbon width due to adsorption induced dangling-bond states on…
Two-dimensional boron monolayer (borophene) stands out from the two-dimensional atomic layered materials due to its structural flexibility, tunable electronic and mechanical properties from a large number of allotropic materials. The stability of pristine borophene polymorphs could possibly be improved via hydrogenation with atomic hydrogen (referred to as borophane). However, the precise adsorption structures and the underlying mechanism are still elusive. Employing first-principles calculations, we demonstrate the optimal configurations of freestanding borophanes and the ones grown on metall…
Results of recent density functional theory calculations for alkali metal adsorbates on close-packed metal surfaces are discussed. Single adatoms on the (111) surface of Al and Cu are studied with the self-consistent surface Green-function method by which the pure adsorbate-substrate interaction may be analyzed. Higher coverage ordered adlayers of K on Al(111), Na on Al(111), and Na on Al(001) are treated using the <em>ab-initio</em> pseudopotential plane wave method which affords the prediction of coverage dependent stable and metastable adsorbate geometries and phase transitions of the adsor…
Vapor adsorption experiments are widely used to assess pore size distributions, but the large hysteresis sometimes observed between sorption and desorption isotherms remains difficult to interpret. Such hysteresis is influenced pore network connectivity, which has previously been modeled by percolation on infinite lattices. Our hypothesis is that percolation occurs instead through finite networks of micropores connecting accessible macropores, always exposed to the outside environment. We derive a general formula for sorption/desorption isotherms that introduces a simple measure of hierarchica…
Silicene and germanene derivatives constructed from periodic dumbbell units play a crucial role in multilayers of these honeycomb structures. Using first-principles calculations based on density functional theory, here we investigate the dumbbell formation mechanisms and energetics of Group IV atoms adsorbed on graphene, silicene, germanene and stanene monolayer honeycomb structures. The stabilities of the binding structures are further confirmed by performing ab-initio molecular dynamics calculations at elevated temperatures, except for stanene which is subject to structural instability upon …
Two-dimensional simulations are used to explore topological transitions that occur during the formation of films grown from grains that are seeded on substrates. This is done for a relatively large range of the initial value $Φ_s$ of the grain surface fraction $Φ$. The morphology of porous films is captured at the transition when grains connect to form a one-component network using newly developed raster-free algorithms that combine computational geometry and network theory. Further insight on the morphology of porous films and their suspended counterparts is obtained by studying the pore surf…
The formation of hydrogen-bonded organic nano-structures and the role of the substrate lattice thereby were investigated by scanning tunneling microscopy. The self-organization of 5,10,15,20-tetra(p-hydroxyphenyl)porphyrin (H2THPP) molecules leads to two molecular arrangements on Au(111). One of these is characterized by pair-wise hydrogen bonding between hydroxyl groups and a low packing density which enables a rotation of individual molecules in the structure. A different interaction with stronger chain-like hydrogen bonding and additional interactions of phenyl groups was observed for the s…
The evolution of the nanoporous structure of cylindrical sintered silver samples during high temperature aging, ranging from 200 {\textdegree}C to 350 {\textdegree}C for 350 min, is studied through in-situ Computed X-Ray Tomography. Investigations were performed for two types of specimens: pure sintered silver and 2 specimens containing a silver-copper interface. It is shown that the overall pore evolution is driven by the evolution of very few large ones. The smaller pores, although being more numerous, do not really evolve before being absorbed by the few bigger ones. In pure silver, pore ev…
