The network flow optimization approach is offered for Bayesian segmentation of gray-scale and color images. It is supposed image pixels are characterized by a feature function taking finite number of arbitrary rational values (it can be either intensity values or other characteristics of images). The clusters of homogeneous pixels are described by labels with values in another set of rational numbers. They are assumed to be dependent and distributed according to either the exponential or the Gaussian Gibbs law. Instead traditionally used local neighborhoods of nearest pixels the completely connected graph of dependence of all pixels is employed for the Gibbs prior distributions.
The methods developed reduce the problem of segmentation to the problem of determination of the minimum network cuts.
Brain tumor segmentation from Magnetic Resonance Images (MRIs) is an important task to measure tumor responses to treatments. However, automatic segmentation is very challenging. This paper presents an automatic brain tumor segmentation method based on a Normalized Gaussian Bayesian classification and a new 3D Fluid Vector Flow (FVF) algorithm. In our method, a Normalized Gaussian Mixture Model (NGMM) is proposed and used to model the healthy brain tissues. Gaussian Bayesian Classifier is exploited to acquire a Gaussian Bayesian Brain Map (GBBM) from the test brain MR images. GBBM is further p…
Automatic segmentation methods based on deep learning have recently demonstrated state-of-the-art performance, outperforming the ordinary methods. Nevertheless, these methods are inapplicable for small datasets, which are very common in medical problems. To this end, we propose a knowledge transfer method between diseases via the Generative Bayesian Prior network. Our approach is compared to a pre-train approach and random initialization and obtains the best results in terms of Dice Similarity Coefficient metric for the small subsets of the Brain Tumor Segmentation 2018 database (BRATS2018).

Changepoint analysis (also known as segmentation analysis) aims at analyzing an ordered, one-dimensional vector, in order to find locations where some characteristic of the data changes. Many models and algorithms have been studied under this theme, including models for changes in mean and / or variance, changes in linear regression parameters, etc. In this work, we are interested in an algorithm for the segmentation of long duration acoustic signals; the segmentation is based on the change of the RMS power of the signal. We investigate a Bayesian model with two possible parameterizations, and…

We consider the problem of estimating the maximum posterior probability (MAP) state sequence for a finite state and finite emission alphabet hidden Markov model (HMM) in the Bayesian setup, where both emission and transition matrices have Dirichlet priors. We study a training set consisting of thousands of protein alignment pairs. The training data is used to set the prior hyperparameters for Bayesian MAP segmentation. Since the Viterbi algorithm is not applicable any more, there is no simple procedure to find the MAP path, and several iterative algorithms are considered and compared. The main…

Generative dynamic texture models (GDTMs) are widely used for dynamic texture (DT) segmentation in the video sequences. GDTMs represent DTs as a set of linear dynamical systems (LDSs). A major limitation of these models concerns the automatic selection of a proper number of DTs. Dirichlet process mixture (DPM) models which have appeared recently as the cornerstone of the non-parametric Bayesian statistics, is an optimistic candidate toward resolving this issue. Under this motivation to resolve the aforementioned drawback, we propose a novel non-parametric fully Bayesian approach for DT segment…
In a recent paper, we have proposed an unsupervised algorithm for audio signal segmentation entirely based on Bayesian methods. In its first implementation, however, the method showed poor computational performance. In this paper we address this question by describing a fast parallel implementation using the Cython library for Python; we use open GSL methods for standard mathematical functions, and the OpenMP framework for parallelization. We also offer a detailed analysis on the sensibility of the algorithm to its different parameters, and show its application to real-life subacquatic signals…

Suppose one is faced with the challenge of tissue segmentation in MR images, without annotators at their center to provide labeled training data. One option is to go to another medical center for a trained classifier. Sadly, tissue classifiers do not generalize well across centers due to voxel intensity shifts caused by center-specific acquisition protocols. However, certain aspects of segmentations, such as spatial smoothness, remain relatively consistent and can be learned separately. Here we present a smoothness prior that is fit to segmentations produced at another medical center. This inf…

In this paper, we describe a Bayesian deep neural network (DNN) for predicting FreeSurfer segmentations of structural MRI volumes, in minutes rather than hours. The network was trained and evaluated on a large dataset (n = 11,480), obtained by combining data from more than a hundred different sites, and also evaluated on another completely held-out dataset (n = 418). The network was trained using a novel spike-and-slab dropout-based variational inference approach. We show that, on these datasets, the proposed Bayesian DNN outperforms previously proposed methods, in terms of the similarity betw…

In this paper, we introduce a method for segmenting time series data using tools from Bayesian nonparametrics. We consider the task of temporal segmentation of a set of time series data into representative stationary segments. We use Gaussian process (GP) priors to impose our knowledge about the characteristics of the underlying stationary segments, and use a nonparametric distribution to partition the sequences into such segments, formulated in terms of a prior distribution on segment length. Given the segmentation, the model can be viewed as a variant of a Gaussian mixture model where the mi…

The 3D modelling of indoor environments and the generation of process simulations play an important role in factory and assembly planning. In brownfield planning cases existing data are often outdated and incomplete especially for older plants, which were mostly planned in 2D. Thus, current environment models cannot be generated directly on the basis of existing data and a holistic approach on how to build such a factory model in a highly automated fashion is mostly non-existent. Major steps in generating an environment model in a production plant include data collection and pre-processing, ob…

The digital factory provides undoubtedly a great potential for future production systems in terms of efficiency and effectivity. A key aspect on the way to realize the digital copy of a real factory is the understanding of complex indoor environments on the basis of 3D data. In order to generate an accurate factory model including the major components, i.e. building parts, product assets and process details, the 3D data collected during digitalization can be processed with advanced methods of deep learning. In this work, we propose a fully Bayesian and an approximate Bayesian neural network fo…

We propose a parameter efficient Bayesian layer for hierarchical convolutional Gaussian Processes that incorporates Gaussian Processes operating in Wasserstein-2 space to reliably propagate uncertainty. This directly replaces convolving Gaussian Processes with a distance-preserving affine operator on distributions. Our experiments on brain tissue-segmentation show that the resulting architecture approaches the performance of well-established deterministic segmentation algorithms (U-Net), which has never been achieved with previous hierarchical Gaussian Processes. Moreover, by applying the same…
Information-theoretic Bayesian optimisation techniques have demonstrated state-of-the-art performance in tackling important global optimisation problems. However, current information-theoretic approaches require many approximations in implementation, introduce often-prohibitive computational overhead and limit the choice of kernels available to model the objective. We develop a fast information-theoretic Bayesian Optimisation method, FITBO, that avoids the need for sampling the global minimiser, thus significantly reducing computational overhead. Moreover, in comparison with existing approache…
This work explores non-negative low-rank matrix factorization based on regularized Poisson models (PF or "Poisson factorization" for short) for recommender systems with implicit-feedback data. The properties of Poisson likelihood allow a shortcut for very fast computations over zero-valued inputs, and oftentimes results in very sparse factors for both users and items. Compared to HPF (a popular Bayesian formulation of the problem with hierarchical priors), the frequentist optimization-based approach presented here tends to produce better top-N recommendations with significantly shorter fitting…
The article studies different methods for estimating the Viterbi path in the Bayesian framework. The Viterbi path is an estimate of the underlying state path in hidden Markov models (HMMs), which has a maximum posterior probability (MAP). For an HMM with given parameters, the Viterbi path can be easily found with the Viterbi algorithm. In the Bayesian framework the Viterbi algorithm is not applicable and several iterative methods can be used instead. We introduce a new EM-type algorithm for finding the MAP path and compare it with various other methods for finding the MAP path, including the v…
The Cox process is a stochastic process which generalises the Poisson process by letting the underlying intensity function itself be a stochastic process. In this paper we present a fast Bayesian inference scheme for the permanental process, a Cox process under which the square root of the intensity is a Gaussian process. In particular we exploit connections with reproducing kernel Hilbert spaces, to derive efficient approximate Bayesian inference algorithms based on the Laplace approximation to the predictive distribution and marginal likelihood. We obtain a simple algorithm which we apply to…

Bayesian reward learning from demonstrations enables rigorous safety and uncertainty analysis when performing imitation learning. However, Bayesian reward learning methods are typically computationally intractable for complex control problems. We propose Bayesian Reward Extrapolation (Bayesian REX), a highly efficient Bayesian reward learning algorithm that scales to high-dimensional imitation learning problems by pre-training a low-dimensional feature encoding via self-supervised tasks and then leveraging preferences over demonstrations to perform fast Bayesian inference. Bayesian REX can lea…

We develop the first Bayesian Optimization algorithm, BLOSSOM, which selects between multiple alternative acquisition functions and traditional local optimization at each step. This is combined with a novel stopping condition based on expected regret. This pairing allows us to obtain the best characteristics of both local and Bayesian optimization, making efficient use of function evaluations while yielding superior convergence to the global minimum on a selection of optimization problems, and also halting optimization once a principled and intuitive stopping condition has been fulfilled.
