We propose the stochastic optimal path which solves the classical optimal path problem by a probability-softening solution. This unified approach transforms a wide range of DP problems into directed acyclic graphs in which all paths follow a Gibbs distribution. We show the equivalence of the Gibbs distribution to a message-passing algorithm by the properties of the Gumbel distribution and give all the ingredients required for variational Bayesian inference of a latent path, namely Bayesian dynamic programming (BDP). We demonstrate the usage of BDP in the latent space of variational autoencoders (VAEs) and propose the BDP-VAE which captures structured sparse optimal paths as latent variables. This enables end-to-end training for generative tasks in which models rely on unobserved structural information. At last, we validate the behavior of our approach and showcase its applicability in two real-world applications: text-to-speech and singing voice synthesis. Our implementation code is available at \url{https://github.com/XinleiNIU/LatentOptimalPathsBayesianDP}.
Permutations and matchings are core building blocks in a variety of latent variable models, as they allow us to align, canonicalize, and sort data. Learning in such models is difficult, however, because exact marginalization over these combinatorial objects is intractable. In response, this paper introduces a collection of new methods for end-to-end learning in such models that approximate discrete maximum-weight matching using the continuous Sinkhorn operator. Sinkhorn iteration is attractive because it functions as a simple, easy-to-implement analog of the softmax operator. With this, we can…

Gradient estimation in models with discrete latent variables is a challenging problem, because the simplest unbiased estimators tend to have high variance. To counteract this, modern estimators either introduce bias, rely on multiple function evaluations, or use learned, input-dependent baselines. Thus, there is a need for estimators that require minimal tuning, are computationally cheap, and have low mean squared error. In this paper, we show that the variance of the straight-through variant of the popular Gumbel-Softmax estimator can be reduced through Rao-Blackwellization without increasing…

Learning to control the structure of sentences is a challenging problem in text generation. Existing work either relies on simple deterministic approaches or RL-based hard structures. We explore the use of structured variational autoencoders to infer latent templates for sentence generation using a soft, continuous relaxation in order to utilize reparameterization for training. Specifically, we propose a Gumbel-CRF, a continuous relaxation of the CRF sampling algorithm using a relaxed Forward-Filtering Backward-Sampling (FFBS) approach. As a reparameterized gradient estimator, the Gumbel-CRF g…

Boltzmann machines (BMs) are appealing candidates for powerful priors in variational autoencoders (VAEs), as they are capable of capturing nontrivial and multi-modal distributions over discrete variables. However, non-differentiability of the discrete units prohibits using the reparameterization trick, essential for low-noise back propagation. The Gumbel trick resolves this problem in a consistent way by relaxing the variables and distributions, but it is incompatible with BM priors. Here, we propose the GumBolt, a model that extends the Gumbel trick to BM priors in VAEs. GumBolt is significan…

The Gumbel-Max trick is the basis of many relaxed gradient estimators. These estimators are easy to implement and low variance, but the goal of scaling them comprehensively to large combinatorial distributions is still outstanding. Working within the perturbation model framework, we introduce stochastic softmax tricks, which generalize the Gumbel-Softmax trick to combinatorial spaces. Our framework is a unified perspective on existing relaxed estimators for perturbation models, and it contains many novel relaxations. We design structured relaxations for subset selection, spanning trees, arbore…
Training of discrete latent variable models remains challenging because passing gradient information through discrete units is difficult. We propose a new class of smoothing transformations based on a mixture of two overlapping distributions, and show that the proposed transformation can be used for training binary latent models with either directed or undirected priors. We derive a new variational bound to efficiently train with Boltzmann machine priors. Using this bound, we develop DVAE++, a generative model with a global discrete prior and a hierarchy of convolutional continuous variables. …
Reparameterization of variational auto-encoders with continuous random variables is an effective method for reducing the variance of their gradient estimates. In the discrete case, one can perform reparametrization using the Gumbel-Max trick, but the resulting objective relies on an $\arg \max$ operation and is non-differentiable. In contrast to previous works which resort to softmax-based relaxations, we propose to optimize it directly by applying the direct loss minimization approach. Our proposal extends naturally to structured discrete latent variable models when evaluating the $\arg \max$…

Categorical variables are a natural choice for representing discrete structure in the world. However, stochastic neural networks rarely use categorical latent variables due to the inability to backpropagate through samples. In this work, we present an efficient gradient estimator that replaces the non-differentiable sample from a categorical distribution with a differentiable sample from a novel Gumbel-Softmax distribution. This distribution has the essential property that it can be smoothly annealed into a categorical distribution. We show that our Gumbel-Softmax estimator outperforms state-o…
We propose a comprehensive Bayesian hierarchical model for monthly maxima of instantaneous flow in river catchments. The Gumbel distribution is used as the probabilistic model for the observations, which are assumed to come from several catchments. Our suggested latent model is Gaussian and designed for monthly maxima, making better use of the data than the standard approach using annual maxima. At the latent level, linear mixed models are used for both the location and scale parameters of the Gumbel distribution, accounting for seasonal dependence and covariates from the catchments. The speci…
Discrete and especially binary random variables occur in many machine learning models, notably in variational autoencoders with binary latent states and in stochastic binary networks. When learning such models, a key tool is an estimator of the gradient of the expected loss with respect to the probabilities of binary variables. The straight-through (ST) estimator gained popularity due to its simplicity and efficiency, in particular in deep networks where unbiased estimators are impractical. Several techniques were proposed to improve over ST while keeping the same low computational complexity:…

Paraphrase generation is a longstanding important problem in natural language processing. In addition, recent progress in deep generative models has shown promising results on discrete latent variables for text generation. Inspired by variational autoencoders with discrete latent structures, in this work, we propose a latent bag of words (BOW) model for paraphrase generation. We ground the semantics of a discrete latent variable by the BOW from the target sentences. We use this latent variable to build a fully differentiable content planning and surface realization model. Specifically, we use …

Variational approximations are increasingly based on gradient-based optimization of expectations estimated by sampling. Handling discrete latent variables is then challenging because the sampling process is not differentiable. Continuous relaxations, such as the Gumbel-Softmax for categorical distribution, enable gradient-based optimization, but do not define a valid probability mass for discrete observations. In practice, selecting the amount of relaxation is difficult and one needs to optimize an objective that does not align with the desired one, causing problems especially with models havi…
This paper presents a machine learning framework for Bayesian systems identification from noisy, sparse and irregular observations of nonlinear dynamical systems. The proposed method takes advantage of recent developments in differentiable programming to propagate gradient information through ordinary differential equation solvers and perform Bayesian inference with respect to unknown model parameters using Hamiltonian Monte Carlo. This allows us to efficiently infer posterior distributions over plausible models with quantified uncertainty, while the use of sparsity-promoting priors enables th…

We present VAEL, a neuro-symbolic generative model integrating variational autoencoders (VAE) with the reasoning capabilities of probabilistic logic (L) programming. Besides standard latent subsymbolic variables, our model exploits a probabilistic logic program to define a further structured representation, which is used for logical reasoning. The entire process is end-to-end differentiable. Once trained, VAEL can solve new unseen generation tasks by (i) leveraging the previously acquired knowledge encoded in the neural component and (ii) exploiting new logical programs on the structured laten…

Single-step retrosynthesis is the cornerstone of retrosynthesis planning, which is a crucial task for computer-aided drug discovery. The goal of single-step retrosynthesis is to identify the possible reactants that lead to the synthesis of the target product in one reaction. By representing organic molecules as canonical strings, existing sequence-based retrosynthetic methods treat the product-to-reactant retrosynthesis as a sequence-to-sequence translation problem. However, most of them struggle to identify diverse chemical reactions for a desired product due to the deterministic inference, w…

Within the context of event modeling and understanding, we propose a new method for neural sequence modeling that takes partially-observed sequences of discrete, external knowledge into account. We construct a sequential neural variational autoencoder, which uses Gumbel-Softmax reparametrization within a carefully defined encoder, to allow for successful backpropagation during training. The core idea is to allow semi-supervised external discrete knowledge to guide, but not restrict, the variational latent parameters during training. Our experiments indicate that our approach not only outperfor…

A recommender system based on ranks is proposed, where an expert's ranking of a set of objects and a user's ranking of a subset of those objects are combined to make a prediction of the user's ranking of all objects. The rankings are assumed to be induced by latent continuous variables corresponding to the grades assigned by the expert and the user to the objects. The dependence between the expert and user grades is modelled by a copula in some parametric family. Given a prior distribution on the copula parameter, the user's complete ranking is predicted by the mode of the posterior predictive…
Ambiguity is inevitable in medical images, which often results in different image interpretations (e.g. object boundaries or segmentation maps) from different human experts. Thus, a model that learns the ambiguity and outputs a probability distribution of the target, would be valuable for medical applications to assess the uncertainty of diagnosis. In this paper, we propose a powerful generative model to learn a representation of ambiguity and to generate probabilistic outputs. Our model, named Coordinate Quantization Variational Autoencoder (CQ-VAE) employs a discrete latent space with an int…

In recent years the possibility of relaxing the so-called Faithfulness assumption in automated causal discovery has been investigated. The investigation showed (1) that the Faithfulness assumption can be weakened in various ways that in an important sense preserve its power, and (2) that weakening of Faithfulness may help to speed up methods based on Answer Set Programming. However, this line of work has so far only considered the discovery of causal models without latent variables. In this paper, we study weakenings of Faithfulness for constraint-based discovery of semi-Markovian causal model…
We consider the problem of learning a conditional Gaussian graphical model in the presence of latent variables. Building on recent advances in this field, we suggest a method that decomposes the parameters of a conditional Markov random field into the sum of a sparse and a low-rank matrix. We derive convergence bounds for this estimator and show that it is well-behaved in the high-dimensional regime as well as "sparsistent" (i.e. capable of recovering the graph structure). We then show how proximal gradient algorithms and semi-definite programming techniques can be employed to fit the model to…

Conformational sampling of biomolecules using molecular dynamics simulations often produces large amount of high dimensional data that makes it difficult to interpret using conventional analysis techniques. Dimensionality reduction methods are thus required to extract useful and relevant information. Here we devise a machine learning method, Gaussian mixture variational autoencoder (GMVAE) that can simultaneously perform dimensionality reduction and clustering of biomolecular conformations in an unsupervised way. We show that GMVAE can learn a reduced representation of the free energy landscap…
We incorporate discrete and continuous time Markov processes as building blocks into probabilistic graphical models with latent and observed variables. We introduce the automatic Backward Filtering Forward Guiding (BFFG) paradigm (Mider et al., 2021) for programmable inference on latent states and model parameters. Our starting point is a generative model, a forward description of the probabilistic process dynamics. We backpropagate the information provided by observations through the model to transform the generative (forward) model into a pre-conditional model guided by the data. It approxim…
Many research domains use data elicited from "citizen scientists" when a direct measure of a process is expensive or infeasible. However, participants may report incorrect estimates or classifications due to their lack of skill. We demonstrate how Bayesian hierarchical models can be used to learn about latent variables of interest, while accounting for the participants' abilities. The model is described in the context of an ecological application that involves crowdsourced classifications of georeferenced coral-reef images from the Great Barrier Reef, Australia. The latent variable of interest…
Discrete mixture models provide a well-known basis for effective clustering algorithms, although technical challenges have limited their scope. In the context of gene-expression data analysis, a model is presented that mixes over a finite catalog of structures, each one representing equality and inequality constraints among latent expected values. Computations depend on the probability that independent gamma-distributed variables attain each of their possible orderings. Each ordering event is equivalent to an event in independent negative-binomial random variables, and this finding guides a dy…
Motivated by the task of clustering either $d$ variables or $d$ points into $K$ groups, we investigate efficient algorithms to solve the Peng-Wei (P-W) $K$-means semi-definite programming (SDP) relaxation. The P-W SDP has been shown in the literature to have good statistical properties in a variety of settings, but remains intractable to solve in practice. To this end we propose FORCE, a new algorithm to solve this SDP relaxation. Compared to the naive interior point method, our method reduces the computational complexity of solving the SDP from $\tilde{O}(d^7\logε^{-1})$ to $\tilde{O}(d^{6}K^…
Testing whether a probability distribution is compatible with a given Bayesian network is a fundamental task in the field of causal inference, where Bayesian networks model causal relations. Here we consider the class of causal structures where all correlations between observed quantities are solely due to the influence from latent variables. We show that each model of this type imposes a certain signature on the observable covariance matrix in terms of a particular decomposition into positive semidefinite components. This signature, and thus the underlying hypothetical latent structure, can b…
We study a formalization of the grammar induction problem that models sentences as being generated by a compound probabilistic context-free grammar. In contrast to traditional formulations which learn a single stochastic grammar, our grammar's rule probabilities are modulated by a per-sentence continuous latent variable, which induces marginal dependencies beyond the traditional context-free assumptions. Inference in this grammar is performed by collapsed variational inference, in which an amortized variational posterior is placed on the continuous variable, and the latent trees are marginaliz…
We describe Venture, an interactive virtual machine for probabilistic programming that aims to be sufficiently expressive, extensible, and efficient for general-purpose use. We also describe four key aspects of Venture's implementation that build on ideas from probabilistic graphical mod…
