We propose in this paper efficient first/second-order time-stepping schemes for the evolutional Navier-Stokes-Nernst-Planck-Poisson equations. The proposed schemes are constructed using an auxiliary variable reformulation and sophisticated treatment of the terms coupling different equations. By introducing a dynamic equation for the auxiliary variable and reformulating the original equations into an equivalent system, we construct first- and second-order semi-implicit linearized schemes for the underlying problem. The main advantages of the proposed method are: (1) the schemes are unconditionally stable in the sense that a discrete energy keeps decay during the time stepping; (2) the concentration components of the discrete solution preserve positivity and mass conservation; (3) the delicate implementation shows that the proposed schemes can be very efficiently realized, with computational complexity close to a semi-implicit scheme. Some numerical examples are presented to demonstrate the accuracy and performance of the proposed method. As far as the best we know, this is the first second-order method which satisfies all the above properties for the Navier-Stokes-Nernst-Planck-Poisson equations.
The a posteriori error estimates are studied for a class of nonlinear stead-state Poisson-Nernst-Planck equations, which are a coupled system consisting of the Nernst-Planck equation and the Poisson equation. Both the global upper bounds and the local lower bounds of the error estimators are obtained by using a local averaging operator. Numerical experiments are given to confirm the reliability and efficiency of the error estimators.
We discuss and analyze the virtual element method on general polygonal meshes for the time-dependent Poisson-Nernst-Planck equations, which are a nonlinear coupled system widely used in semiconductors and ion channels. The spatial discretization is based on the elliptic projection and the $L^2$ projection operator, and for the temporal discretization, the backward Euler scheme is employed. After presenting the semi and fully discrete schemes, we derive the a priori error estimates in the $L^2$ and $H^1$ norms. Finally, a numerical experiment verifies the theoretical convergence results.
A dynamic mass-transport method is proposed for approximately solving the Poisson-Nernst-Planck(PNP) equations. The semi-discrete scheme based on the JKO type variational formulation naturally enforces solution positivity and the energy law as for the continuous PNP system. The fully discrete scheme is further formulated as a constrained minimization problem, shown to be solvable, and satisfy all three solution properties (mass conservation, positivity and energy dissipation) independent of time step size or the spatial mesh size. Numerical experiments are conducted to validate convergence of …
We develop a set of numerical schemes for the Poisson--Nernst--Planck equations. We prove that our schemes are mass conservative, uniquely solvable and keep positivity unconditionally. Furthermore, the first-order scheme is proven to be unconditionally energy dissipative. These properties hold for various spatial discretizations. Numerical results are presented to validate these properties. Moreover, numerical results indicate that the second-order scheme is also energy dissipative, and both the first- and second-order schemes preserve the maximum principle for cases where the equation satisfi…
In this paper, we design and analyze third order positivity-preserving discontinuous Galerkin (DG) schemes for solving the time-dependent system of Poisson--Nernst--Planck (PNP) equations, which has found much use in diverse applications. Our DG method with Euler forward time discretization is shown to preserve the positivity of cell averages at all time steps. The positivity of numerical solutions is then restored by a scaling limiter in reference to positive weighted cell averages. The method is also shown to preserve steady states. Numerical examples are presented to demonstrate the third o…
In this paper, we develop an adaptive finite element method for the nonlinear steady-state Poisson-Nernst-Planck equations, where the spatial adaptivity for geometrical singularities and boundary layer effects are mainly considered. As a key contribution, the steady-state Poisson-Nernst-Planck equations are studied systematically and rigorous analysis for a residual-based a posteriori error estimate of the nonlinear system is presented. With the help of Schauder fixed point theorem, we show the solution existence and uniqueness of the linearized system derived by taking $G-$derivatives of the …

The Poisson-Nernst-Planck (PNP) system is a widely accepted model for simulation of ionic channels. In this paper, we design, analyze, and numerically validate a second order unconditional positivity-preserving scheme for solving a reduced PNP system, which can well approximate the three dimensional ion channel problem. Positivity of numerical solutions is proven to hold true independent of the size of time steps and the choice of the Poisson solver. The scheme is easy to implement without resorting to any iteration method. Several numerical examples further confirm the positivity-preserving p…

Numerical Solution of 3D Poisson-Nernst-Planck Equations Coupled with Classical Density Functional Theory for Modeling Ion and Electron Transport in a Confined Environment
In this work, we introduce an inverse averaging finite element method (IAFEM) for solving the size-modified Poisson-Nernst-Planck (SMPNP) equations. Comparing with the classical Poisson-Nernst-Planck (PNP) equations, the SMPNP equations add a nonlinear term to each of the Nernst-Planck (NP) fluxes to describe the steric repulsion which can treat multiple nonuniform particle sizes in simulations. Since the new terms include sums and gradients of ion concentrations, the nonlinear coupling of SMPNP equations is much stronger than that of PNP equations. By introducing a generalized Slotboom transf…
We consider in this paper random batch interacting particle methods for solving the Poisson-Nernst-Planck (PNP) equations, and thus the Poisson-Boltzmann (PB) equation as the equilibrium, in the external unbounded domain. To justify the simulation in a truncated domain, an error estimate of the truncation is proved in the symmetric cases for the PB equation. Then, the random batch interacting particle methods are introduced which are $O(N)$ per time step. The particle methods can not only be considered as a numerical method for solving the PNP and PB equations, but also can be used as a direct…

The model reduction of a mesoscopic kinetic dynamics to a macroscopic continuum dynamics has been one of the fundamental questions in mathematical physics since Hilbert's time. In this paper, we consider a diagram of the diffusion limit from the Vlasov-Poisson-Fokker-Planck (VPFP) system on a bounded interval with the specular reflection boundary condition to the Poisson-Nernst-Planck (PNP) system with the no-flux boundary condition. We provide a Deep Learning algorithm to simulate the VPFP system and the PNP system by computing the time-asymptotic behaviors of the solution and the physical qu…
We present a novel class of high-order space-time finite element schemes for the Poisson-Nernst-Planck (PNP) equations. We prove that our schemes are mass conservative, positivity preserving, and unconditionally energy stable for any order of approximation. To the best of our knowledge, this is the first class of (arbitrarily) high-order accurate schemes for the PNP equations that simultaneously achieve all these three properties. This is accomplished via (1) using finite elements to directly approximate the so-called entropy variable instead of the density variable, and (2) using a discontinu…
In this paper, we design, analyze, and numerically validate positive and energy-dissipating schemes for solving the time-dependent multi-dimensional system of Poisson-Nernst-Planck (PNP) equations, which has found much use in the modeling of biological membrane channels and semiconductor devices. The semi-implicit time discretization based on a reformulation of the system gives a well-posed elliptic system, which is shown to preserve solution positivity for arbitrary time steps. The first order (in time) fully-discrete scheme is shown to preserve solution positivity and mass conservation uncon…
The robust, scalable simulation of flowing electrochemical systems is increasingly important due to the synergy between intermittent renewable energy and electrochemical technologies such as energy storage and chemical manufacturing. The high Péclet regime of many such applications prevents the use of off-the-shelf discretization methods. In this work, we present a high-order Discontinuous Galerkin scheme for the electroneutral Nernst-Planck equations. The chosen charge conservation formulation allows for the specific treatment of the different physics: upwinding for advection and migration, a…
The analysis of structure-preserving numerical methods for the Poisson--Nernst--Planck (PNP) system has attracted growing interests in recent years. In this work, we provide an optimal rate convergence analysis and error estimate for finite difference schemes based on the Slotboom reformulation. Different options of mobility average at the staggered mesh points are considered in the finite-difference spatial discretization, such as the harmonic mean, geometric mean, arithmetic mean, and entropic mean. A semi-implicit temporal discretization is applied, which in turn results in a non-constant c…
In this work, we numerically study linear stability of multiple steady-state solutions to a type of steric Poisson--Nernst--Planck (PNP) equations with Dirichlet boundary conditions, which are applicable to ion channels. With numerically found multiple steady-state solutions, we obtain $S$-shaped current-voltage and current-concentration curves, showing hysteretic response of ion conductance to voltages and boundary concentrations with memory effects. Boundary value problems are proposed to locate bifurcation points and predict the local bifurcation diagram near bifurcation points on the $S$-s…
A second order accurate (in time) numerical scheme is proposed and analyzed for the Poisson-Nernst-Planck equation (PNP) system, reformulated as a non-constant mobility $H^{-1}$ gradient flow in the Energetic Variational Approach (EnVarA). The centered finite difference is taken as the spatial discretization. Meanwhile, the highly nonlinear and singular nature of the logarithmic energy potentials has always been the essential difficulty to design a second order accurate scheme in time, while preserving the variational energetic structures. The mobility function is updated with a second order a…
The Poisson-Nernst-Planck equations with generalized Frumkin-Butler-Volmer boundary conditions (PNP-FBV) describe ion transport with Faradaic reactions and have applications in a wide variety of fields. Using an adaptive time-stepper based on a second-order variable step-size, semi-implicit, backward differentiation formula (VSSBDF2), we observe that when the underlying dynamics is one that would have the solutions converge to a steady state solution, the adaptive time-stepper produces solutions that "nearly" converge to the steady state and that, simultaneously, the time-step sizes stabilize …
We consider numerical methods for the Poisson-Nernst-Planck-Cahn-Hilliard (PNPCH) equations with steric interactions. We propose a novel energy stable numerical scheme that respects mass conservation and positivity at the discrete level. Existence and uniqueness of the solution to the proposed nonlinear scheme are established by showing that the solution is a unique minimizer of a convex functional over a closed, convex domain. The positivity of numerical solutions is further theoretically justified by the singularity of the entropy terms, which prevents the minimizer from approaching zero con…
In this paper we propose and analyze a finite difference numerical scheme for the Poisson-Nernst-Planck equation (PNP) system. To understand the energy structure of the PNP model, we make use of the Energetic Variational Approach (EnVarA), so that the PNP system could be reformulated as a non-constant mobility $H^{-1}$ gradient flow, with singular logarithmic energy potentials involved. To ensure the unique solvability and energy stability, the mobility function is explicitly treated, while both the logarithmic and the electric potential diffusion terms are treated implicitly, due to the conve…
The Poisson-Nernst-Planck equations with generalized Frumkin-Butler-Volmer boundary conditions (PNP-FBV) describe ion transport with Faradaic reactions, and have applications in a number of fields. In this article, we develop an adaptive time-stepping scheme for the solution of the PNP-FBV equations based on two time-stepping methods: a fully implicit (BDF2) method, and an implicit-explicit (SBDF2) method. We present simulations under both current and voltage boundary conditions and demonstrate the ability to simulate a large range of parameters, including any value of the singular perturbatio…
