Segmentation is one of the most important tasks in MRI medical image analysis and is often the first and the most critical step in many clinical applications. In brain MRI analysis, head segmentation is commonly used for measuring and visualizing the brain's anatomical structures and is also a necessary step for other applications such as current-source reconstruction in electroencephalography and magnetoencephalography (EEG/MEG). Here we propose a deep learning framework that can segment brain, skull, and extra-cranial tissue using only T1-weighted MRI as input. In addition, we describe a robust method for training the model in the presence of noisy labels.
The medical imaging literature has witnessed remarkable progress in high-performing segmentation models based on convolutional neural networks. Despite the new performance highs, the recent advanced segmentation models still require large, representative, and high quality annotated datasets. However, rarely do we have a perfect training dataset, particularly in the field of medical imaging, where data and annotations are both expensive to acquire. Recently, a large body of research has studied the problem of medical image segmentation with imperfect datasets, tackling two major dataset limitat…

Recent advancements in medical image segmentation techniques have achieved compelling results. However, most of the widely used approaches do not take into account any prior knowledge about the shape of the biomedical structures being segmented. More recently, some works have presented approaches to incorporate shape information. However, many of them are indeed introducing more parameters to the segmentation network to learn the general features, which any segmentation network is able learn, instead of specifically shape features. In this paper, we present a novel approach that seamlessly int…

Convolutional neural networks (CNNs) have been successfully used for brain tumor segmentation, specifically, fully convolutional networks (FCNs). FCNs can segment a set of voxels at once, having a direct spatial correspondence between units in feature maps (FMs) at a given location and the corresponding classified voxels. In convolutional layers, FMs are merged to create new FMs, so, channel combination is crucial. However, not all FMs have the same relevance for a given class. Recently, in classification problems, Squeeze-and-Excitation (SE) blocks have been proposed to re-calibrate FMs as a …

In this paper, we use the differential geometric information including JD and CV as image characteristics to measure the differences between different MRI images, w…
The development of high quality medical image segmentation algorithms depends on the availability of large datasets with pixel-level labels. The challenges of collecting such datasets, especially in case of 3D volumes, motivate to develop approaches that can learn from other types of labels that are cheap to obtain, e.g. bounding boxes. We focus on 3D medical images with their corresponding 3D bounding boxes which are considered as series of per-slice non-tight 2D bounding boxes. While current weakly-supervised approaches that use 2D bounding boxes as weak labels can be applied to medical imag…

In this work, T1 and T2 weighted brain magnetic resonance images are segmented using multilevel thresholding and bacterial foraging optimization (BFO) algorithm. The thresholds are obtained by maximizing the between class variance (multilevel Otsu method) of the image. The BFO algorithm is used to optimize the threshold searching process. The edges are then obtained from the thresholded image by comparing the intensity of each pixel with its eight conne…

Brain tumor segmentation intends to delineate tumor tissues from healthy brain tissues. The tumor tissues include necrosis, peritumoral edema, and active tumor. In contrast, healthy brain tissues include white matter, gray matter, and cerebrospinal fluid. The MRI based brain tumor segmentation research is gaining popularity as; 1. It does not irradiate ionized radiation like X-ray or computed tomography imaging. 2. It produces detailed pictures of internal body structures. The MRI scans are input to deep learning-based approaches which are useful for automatic brain tumor segmentation. The fea…

In this paper we propose a novel method for the segmentation of longitudinal brain MRI scans of patients suffering from Multiple Sclerosis. The method builds upon an existing cross-sectional method for simultaneous whole-brain and lesion segmentation, introducing subject-specific latent variables to encourage temporal consistency between longitudinal scans.
