We propose a new class of multivariate survival models based on archimedean copulas with margins modeled by the Yang and Prentice (YP) model. The Ali-Mikhail-Haq (AMH), Clayton, Frank, Gumbel-Hougaard (GH), and Joe copulas are employed to accommodate the dependency among marginal distributions. Baseline distributions are modeled semiparametrically by the piecewise exponential (PE) distribution and the Bernstein polynomials. The new class of models possesses some attractive features: i) the ability to take into account survival data with crossing survival curves; ii) the inclusion of the well-known proportional hazards (PH) and proportional odds (PO) models as particular cases; iii) greater flexibility provided by the semiparametric modeling of the marginal baseline distributions; iv) the availability of closed-form expressions for the likelihood functions, leading to more straightforward inferential procedures. We conducted an extensive Monte Carlo simulation study to evaluate the performance of the proposed model. Finally, we demonstrate the versatility of our new class of models through the analysis of survival data involving patients diagnosed with ovarian cancer.
We propose, for multivariate Gaussian copula models with unknown margins and structured correlation matrices, a rank-based, semiparametrically efficient estimator for the Euclidean copula parameter. This estimator is defined as a one-step update of a rank-based pilot estimator in the direction of the efficient influence function, which is calculated explicitly. Moreover, finite-dimensional algebraic conditions are given that completely characterize efficiency of the pseudo-likelihood estimator and adaptivity of the model with respect to the unknown marginal distributions. For correlation matri…
Quantitative studies in many fields involve the analysis of multivariate data of diverse types, including measurements that we may consider binary, ordinal and continuous. One approach to the analysis of such mixed data is to use a copula model, in which the associations among the variables are parameterized separately from their univariate marginal distributions. The purpose of this article is to provide a method of semiparametric inference for copula models via the construction of what we call a marginal set likelihood function for the association parameters. The proposed method of inference…

In this work we present a rigorous application of the Expectation Maximization algorithm to determine the marginal distributions and the dependence structure in a Gaussian copula model with missing data. We further show how to circumvent a priori assumptions on the marginals with semiparametric modelling. The joint distribution learned through this algorithm is considerably closer to the underlying distribution than existing methods.
A method that uses order statistics to construct multivariate distributions with fixed marginals and which utilizes a representation of the Bernstein copula in terms of a finite mixture distribution is proposed. Expectation-maximization (EM) algorithms to estimate the Bernstein copula are proposed, and a local convergence property is proved. Moreover, asymptotic properties of the proposed semiparametric estimators are provided. Illustrative examples are presented using three real data sets and a 3-dimensional simulated data set. These studies show that the Bernstein copula is able to represent…
In this paper, we propose simple estimation methods dedicated to a semiparametric family of bivariate copulas. These copulas can be simply estimated through the estimation of their univariate generating function. We take profit of this result to estimate the associated measures of association as well as the high probability regions of the copula. These procedures are illustrated on simulations and on real data.
In this paper, a Bayesian semiparametric copula approach is used to model the underlying multivariate distribution $F_{true}$. First, the Dirichlet process is constructed on the unknown marginal distributions of $F_{true}$. Then a Gaussian copula model is utilized to capture the dependence structure of $F_{true}$. As a result, a Bayesian multivariate normality test is developed by combining the relative belief ratio and the Energy distance. Several interesting theoretical results of the approach are derived. Finally, through several simulated examples and a real data set, the proposed approach…
Using the classical estimation method of moments, we propose a new semiparametric estimation procedure for multi-parameter copula models. Consistency and asymptotic normality of the obtained estimators are established. By considering an Archimedean copula model, an extensive simulation study, comparing these estimators with the pseudo maximum likelihood, rho-inversion and tau-inversion ones, is carried out. We show that, with regards to the other methods, the moment based estimation is quick and simple to use with reasonable bias and root mean squared error.
We propose a new method for the analysis of competing risks data with long term survivors. The proposed method enables us to estimate the overall survival probability and cure fraction simultaneously. We formulate the effect of covariates on cumulative incidence functions using linear transformation models. Estimating equations based on counting process are developed to estimate regression coefficients. The asymptotic properties of the estimators are studied using martingale theory. An extensive Monte Carlo simulation study is carried out to assess the finite sample performance of the proposed…
When facing multivariate covariates, general semiparametric regression techniques come at hand to propose flexible models that are unexposed to the curse of dimensionality. In this work a semiparametric copula-based estimator for conditional quantiles is investigated for complete or right-censored data. In spirit, the methodology is extending the recent work of Noh et al. (2013) and Noh et al. (2015), as the main idea consists in appropriately defining the quantile regression in terms of a multivariate copula and marginal distributions. Prior estimation of the latter and simple plug-in lead to…
Area Under the Curve (AUC) is arguably the most popular measure of classification accuracy. We use a semiparametric framework to introduce a latent scale-invariant $R^2$, a novel measure of variation explained for an observed binary outcome and an observed continuous predictor, and then directly link the latent $R^2$ to AUC. This enables a mutually consistent simultaneous use of AUC as a measure of classification accuracy and the latent $R^2$ as a scale-invariant measure of explained variation. Specifically, we employ Semiparametric Gaussian Copula (SGC) to model a joint dependence between obs…
The purpose of this paper is to introduce two semiparametric methods for the estimation of copula parameter. These methods are based on minimum Alpha-Divergence between a non-parametric estimation of copula density using local likelihood probit transformation method and a true copula density function. A Monte Carlo study is performed to measure the performance of these methods based on Hellinger distance and Neyman divergence as special cases of Alpha-Divergence. Simulation results are compared to the Maximum Pseudo-Likelihood (MPL) estimation as a conventional estimation method in well-known …
We describe a simple method for making inference on a functional of a multivariate distribution. The method is based on a copula representation of the multivariate distribution and it is based on the properties of an Approximate Bayesian Monte Carlo algorithm, where the proposed values of the functional of interest are weighed in terms of their empirical likelihood. This method is particularly useful when the "true" likelihood function associated with the working model is too costly to evaluate or when the working model is only partially specified.
In this paper, we compare two numerical methods for approximating the probability that the sum of dependent regularly varying random variables exceeds a high threshold under Archimedean copula models. The first method is based on conditional Monte Carlo. We present four estimators and show that most of them have bounded relative errors. The second method is based on analytical expressions of the multivariate survival or cumulative distribution functions of the regularly varying random variables and provides sharp and deterministic bounds of the probability of exceedance. We discuss implementat…
A typical situation in competing risks analysis is that the researcher is only interested in a subset of risks. This paper considers a depending competing risks model with the distribution of one risk being a parametric or semi-parametric model, while the model for the other risks being unknown. Identifiability is shown for popular classes of parametric models and the semiparametric proportional hazards model. The identifiability of the parametric models does not require a covariate, while the semiparametric model requires at least one. Estimation approaches are suggested which are shown to be…
This research is motivated by discovering and underpinning genetic causes for the progression of a bilateral eye disease, Age-related Macular Degeneration (AMD), of which the primary outcomes, progression times to late-AMD, are bivariate and interval-censored due to intermittent assessment times. We propose a novel class of copula-based semiparametric transformation models for bivariate data under general interval censoring, which includes the case 1 interval censoring (current status data) and case 2 interval censoring. Specifically, the joint likelihood is modeled through a two-parameter Arc…
Palliative medicine is an interdisciplinary specialty focusing on improving quality of life (QOL) for patients with serious illness and their families. Palliative care programs are available or under development at over 80% of large US hospitals (300+ beds). Palliative care clinical trials present unique analytic challenges relative to evaluating the palliative care treatment efficacy which is to improve patients diminishing QOL as disease progresses towards end of life (EOL). A unique feature of palliative care clinical trials is that patients will experience decreasing QOL during the trial d…
Extreme-value copulas arise as the limiting dependence structure of component-wise maxima. Defined in terms of a functional parameter, they are one of the most widespread copula families due to their flexibility and ability to capture asymmetry. Despite this, meeting the complex analytical properties of this parameter in an unconstrained setting remains a challenge, restricting most uses to models with very few parameters or nonparametric models. Focusing on the bivariate case, we propose a novel semiparametric approach. Our procedure relies on a series of transformations, including Williamson…
A comprehensive, unified approach to modeling arbitrarily censored spatial survival data is presented for the three most commonly-used semiparametric models: proportional hazards, proportional odds, and accelerated failure time. Unlike many other approaches, all manner of censored survival times are simultaneously accommodated including uncensored, interval censored, current-status, left and right censored, and mixtures of these. Left-truncated data are also accommodated leading to models for time-dependent covariates. Both georeferenced (location exactly observed) and areally observed (locati…
For the analysis of clustered survival data, two different types of models that take the association into account, are commonly used: frailty models and copula models. Frailty models assume that conditional on a frailty term for each cluster, the hazard functions of individuals within that cluster are independent. These unknown frailty terms with their imposed distribution are used to express the association between the different individuals in a cluster. Copula models on the other hand assume that the joint survival function of the individuals within a cluster is given by a copula function, e…
We consider a log-linear model for survival data, where both the location and scale parameters depend on covariates and the baseline hazard function is completely unspecified. This model provides the flexibility needed to capture many interesting features of survival data at a relatively low cost in model complexity. Estimation procedures are developed and asymptotic properties of the resulting estimators are derived using empirical process theory. Finally, a resampling procedure is developed to estimate the limiting variances of the estimators. The finite sample properties of the estimators a…

Joint modelling of longitudinal and time-to-event data is usually described by a joint model which uses shared or correlated latent effects to capture associations between the two processes. Under this framework, the joint distribution of the two processes can be derived straightforwardly by assuming conditional independence given the random effects. Alternative approaches to induce interdependency into sub-models have also been considered in the literature and one such approach is using copulas to introduce non-linear correlation between the marginal distributions of the longitudinal and time…
Canonical correlation analysis investigates linear relationships between two sets of variables, but often works poorly on modern data sets due to high-dimensionality and mixed data types such as continuous, binary and zero-inflated. To overcome these challenges, we propose a semiparametric approach for sparse canonical correlation analysis based on Gaussian copula. Our main contribution is a truncated latent Gaussian copula model for data with excess zeros, which allows us to derive a rank-based estimator of the latent correlation matrix for mixed variable types without the estimation of margi…
Variable selection is an important problem in statistics and machine learning. Copula Entropy (CE) is a mathematical concept for measuring statistical independence and has been applied to variable selection recently. In this paper we propose to apply the CE-based method for variable selection to survival analysis. The idea is to measure the correlation between variables and time-to-event with CE and then select variables according to their CE value. Experiments on simulated data and two real cancer data were conducted to compare the proposed method with two related methods: random survival for…
The proportional hazards (PH), proportional odds (PO) and accelerated failure time (AFT) models have been widely used in different applications of survival analysis. Despite their popularity, these models are not suitable to handle lifetime data with crossing survival curves. In 2005, Yang and Prentice proposed a semiparametric two-sample strategy (YP model), including the PH and PO frameworks as particular cases, to deal with this type of data. Assuming a general regression setting, the present paper proposes an unified approach to fit the YP model by employing Bernstein polynomials to manage…
We propose a new semiparametric approach for modelling nonlinear univariate diffusions, where the observed process is a nonparametric transformation of an underlying parametric diffusion (UPD). This modelling strategy yields a general class of semiparametric Markov diffusion models with parametric dynamic copulas and nonparametric marginal distributions. We provide primitive conditions for the identification of the UPD parameters together with the unknown transformations from discrete samples. Likelihood-based estimators of both parametric and nonparametric components are developed and we anal…
We discuss the semiparametric modeling of mark-recapture-recovery data where the temporal and/or individual variation of model parameters is explained via covariates. Typically, in such analyses a fixed (or mixed) effects parametric model is specified for the relationship between the model parameters and the covariates of interest. In this paper, we discuss the modeling of the relationship via the use of penalized splines, to allow for considerably more flexible functional forms. Corresponding models can be fitted via numerical maximum penalized likelihood estimation, employing cross-validatio…

Analyses of high-throughput genomic data often lead to ranked lists of genomic loci. How to characterize concordant signals between two rank lists is a common problem with many applications. One example is measuring the reproducibility between two replicate experiments. Another is to characterize the interaction and co-binding between two transcription factors (TF) based on the overlap between their binding sites. As an exploratory tool, the simple Venn diagram approach can be used to show the common loci between two lists. However, this approach does not account for changes in overlap with de…

Thanks to their ability to capture complex dependence structures, copulas are frequently used to glue random variables into a joint model with arbitrary marginal distributions. More recently, they have been applied to solve statistical learning problems such as regression or classification. Framing such approaches as solutions of estimating equations, we generalize them in a unified framework. We can then obtain simultaneous, coherent inferences across multiple regression-like problems. We derive consistency, asymptotic normality, and validity of the bootstrap for corresponding estimators. The…
In this work we propose a semiparametric bivariate copula whose density is defined by a piecewise constant function on disjoint squares. We obtain the maximum likelihood estimators of model parameters and prove that they reduce to the sample copula under specific conditions. We further propose to carry out a full Bayesian analysis of the model and introduce a spatial dependent prior distribution for the model parameters. This prior allows the parameters to borrow strength across neighbouring regions to produce smooth posterior estimates. To characterise the posterior distribution, via the full…
Cure models have been developed as an alternative modelling approach to conventional survival analysis in order to account for the presence of cured subjects that will never experience the event of interest. Mixture cure models, which model separately the cure probability and the survival of uncured subjects depending on a set of covariates, are particularly useful for distinguishing curative from life-prolonging effects. In practice, it is common to assume a parametric model for the cure probability and a semiparametric model for the survival of the susceptibles. Because of the latent cure st…
Sequencing-based technologies provide an abundance of high-dimensional biological datasets with skewed and zero-inflated measurements. Classification of such data with linear discriminant analysis leads to poor performance due to the violation of the Gaussian distribution assumption. To address this limitation, we propose a new semiparametric discriminant analysis framework based on the truncated latent Gaussian copula model that accommodates both skewness and zero inflation. By applying sparsity regularization, we demonstrate that the proposed method leads to the consistent estimation of clas…
Quantile regression, that is the prediction of conditional quantiles, has steadily gained importance in statistical modeling and financial applications. The authors introduce a new semiparametric quantile regression method based on sequentially fitting a likelihood optimal D-vine copula to given data resulting in highly flexible models with easily extractable conditional quantiles. As a subclass of regular vine copulas, D-vines enable the modeling of multivariate copulas in terms of bivariate building blocks, a so-called pair-copula construction (PCC). The proposed algorithm works fast and acc…
Missing data imputation forms the first critical step of many data analysis pipelines. The challenge is greatest for mixed data sets, including real, Boolean, and ordinal data, where standard techniques for imputation fail basic sanity checks: for example, the imputed values may not follow the same distributions as the data. This paper proposes a new semiparametric algorithm to impute missing values, with no tuning parameters. The algorithm models mixed data as a Gaussian copula. This model can fit arbitrary marginals for continuous variables and can handle ordinal variables with many levels, …
A challenge when dealing with survival analysis data is accounting for a cure fraction, meaning that some subjects will never experience the event of interest. Mixture cure models have been frequently used to estimate both the probability of being cured and the time to event for the susceptible subjects, by usually assuming a parametric (logistic) form of the incidence. We propose a new estimation procedure for a parametric cure rate that relies on a preliminary smooth estimator and is independent of the model assumed for the latency. We investigate the theoretical properties of the estimators…
Proportional hazards (PH), proportional odds (PO) and accelerated failure time (AFT) models have been widely used to deal with survival data in different fields of knowledge. Despite their popularity, such models are not suitable to handle survival data with crossing survival curves. Yang and Prentice (2005) proposed a semiparametric two-sample approach, denoted here as the YP model, allowing the analysis of crossing survival curves and including the PH and PO configurations as particular cases. In a general regression setting, the present work proposes a fully likelihood-based approach to fit…
Gaussian factor models have proven widely useful for parsimoniously characterizing dependence in multivariate data. There is a rich literature on their extension to mixed categorical and continuous variables, using latent Gaussian variables or through generalized latent trait models acommodating measurements in the exponential family. However, when generalizing to non-Gaussian measured variables the latent variables typically influence both the dependence structure and the form of the marginal distributions, complicating interpretation and introducing artifacts. To address this problem we prop…
