In this work we present a rigorous application of the Expectation Maximization algorithm to determine the marginal distributions and the dependence structure in a Gaussian copula model with missing data. We further show how to circumvent a priori assumptions on the marginals with semiparametric modelling. The joint distribution learned through this algorithm is considerably closer to the underlying distribution than existing methods.
Within a high-frequency framework, we propose a non-parametric approach to estimate a family of copulas associated to a time-changed Brownian motion. We show that our estimator is consistent and asymptotically mixed-Gaussian. Furthermore, we test its finite-sample accuracy via Monte Carlo.
A method that uses order statistics to construct multivariate distributions with fixed marginals and which utilizes a representation of the Bernstein copula in terms of a finite mixture distribution is proposed. Expectation-maximization (EM) algorithms to estimate the Bernstein copula are proposed, and a local convergence property is proved. Moreover, asymptotic properties of the proposed semiparametric estimators are provided. Illustrative examples are presented using three real data sets and a 3-dimensional simulated data set. These studies show that the Bernstein copula is able to represent…

Missing values with mixed data types is a common problem in a large number of machine learning applications such as processing of surveys and in different medical applications. Recently, Gaussian copula models have been suggested as a means of performing imputation of missing values using a probabilistic framework. While the present Gaussian copula models have shown to yield state of the art performance, they have two limitations: they are based on an approximation that is fast but may be imprecise and they do not support unordered multinomial variables. We address the first limitation using d…
In this article, we consider the problem of reconstructing networks for continuous, binary, count and discrete ordinal variables by estimating sparse precision matrix in Gaussian copula graphical models. We propose two approaches: $\ell_1$ penalized extended rank likelihood with Monte Carlo Expectation-Maximization algorithm (copula EM glasso) and copula skeptic with pair-wise copula estimation for copula Gaussian graphical models. The proposed approaches help to infer networks arising from nonnormal and mixed variables. We demonstrate the performance of our methods through simulation studies …
We define a copula process which describes the dependencies between arbitrarily many random variables independently of their marginal distributions. As an example, we develop a stochastic volatility model, Gaussian Copula Process Volatility (GCPV), to predict the latent standard deviations of a sequence of random variables. To make predictions we use Bayesian inference, with the Laplace approximation, and with Markov chain Monte Carlo as an alternative. We find both methods comparable. We also find our model can outperform GARCH on simulated and financial data. And unlike GARCH, GCPV can easil…
Estimating copulas with discrete marginal distributions is challenging, especially in high dimensions, because computing the likelihood contribution of each observation requires evaluating $2^{J}$ terms, with $J$ the number of discrete variables. Currently, data augmentation methods are used to carry out inference for discrete copula and, in practice, the computation becomes infeasible when $J$ is large. Our article proposes two new fast Bayesian approaches for estimating high dimensional copulas with discrete margins, or a combination of discrete and continuous margins. Both methods are based…
Interpolating a skewed conditional spatial random field with missing data is cumbersome in the absence of Gaussianity assumptions. Maintaining spatial homogeneity and continuity around the observed random spatial point is also challenging, especially when interpolating along a spatial surface, focusing on the boundary points as a neighborhood. Otherwise, the point far away from one may appear the closest to another. As a result, importing the hierarchical clustering concept on the spatial random field is as convenient as developing the copula with the interface of the Expectation-Maximization …
The continuous extension of a discrete random variable is amongst the computational methods used for estimation of multivariate normal copula-based models with discrete margins. Its advantage is that the likelihood can be derived conveniently under the theory for copula models with continuous margins, but there has not been a clear analysis of the adequacy of this method. We investigate the asymptotic and small-sample efficiency of two variants of the method for estimating the multivariate normal copula with univariate binary, Poisson, and negative binomial regressions, and show that they lead…
The distributional transform (DT) is amongst the computational methods used for estimation of high-dimensional multivariate normal copula models with discrete responses. Its advantage is that the likelihood can be derived conveniently under the theory for copula models with continuous margins, but there has not been a clear analysis of the adequacy of this method. We investigate the small-sample and asymptotic efficiency of the method for estimating high-dimensional multivariate normal copula models with univariate Bernoulli, Poisson, and negative binomial margins, and show that the DT approxi…
Key to effective generic, or "black-box", variational inference is the selection of an approximation to the target density that balances accuracy and speed. Copula models are promising options, but calibration of the approximation can be slow for some choices. Smith et al. (2020) suggest using tractable and scalable "implicit copula" models that are formed by element-wise transformation of the target parameters. We propose an adjustment to these transformations that make the approximation invariant to the scale and location of the target density. We also show how a sub-class of elliptical copu…
A new index based on empirical copulas, termed the Copula Statistic (CoS), is introduced for assessing the strength of multivariate dependence and for testing statistical independence. New properties of the copulas are proved. They allow us to define the CoS in terms of a relative distance function between the empirical copula, the Fréchet-Hoeffding bounds and the independence copula. Monte Carlo simulations reveal that for large sample sizes, the CoS is approximately normal. This property is utilised to develop a CoS-based statistical test of independence against various noisy functional depe…
The missing data issue often complicates the task of estimating generalized linear models (GLMs). We describe why the pseudo-marginal Metropolis-Hastings algorithm, used in this setting, is an effective strategy for parameter estimation. This approach requires fewer assumptions, it provides joint inferences on the parameters in the likelihood, the covariate model, and the parameters of the missingness-mechanism, and there is no logical inconsistency of assuming that there are multiple posterior distributions. Moreover, this approach is asymptotically exact, just like most other Markov chain Mo…
We consider the question of efficient estimation in the tails of Gaussian copulas. Our special focus is estimating expectations over multi-dimensional constrained sets that have a small implied measure under the Gaussian copula. We propose three estimators, all of which rely on a simple idea: identify certain \emph{dominating} point(s) of the feasible set, and appropriately shift and scale an exponential distribution for subsequent use within an importance sampling measure. As we show, the efficiency of such estimators depends crucially on the local structure of the feasible set around the dom…
Generative moment matching networks (GMMNs) are introduced for generating quasi-random samples from multivariate models with any underlying copula in order to compute estimates under variance reduction. So far, quasi-random sampling for multivariate distributions required a careful design, exploiting specific properties (such as conditional distributions) of the implied parametric copula or the underlying quasi-Monte Carlo (QMC) point set, and was only tractable for a small number of models. Utilizing GMMNs allows one to construct quasi-random samples for a much larger variety of multivariate …
Missing value imputation is crucial for real-world data science workflows. Imputation is harder in the online setting, as it requires the imputation method itself to be able to evolve over time. For practical applications, imputation algorithms should produce imputations that match the true data distribution, handle data of mixed types, including ordinal, boolean, and continuous variables, and scale to large datasets. In this work we develop a new online imputation algorithm for mixed data using the Gaussian copula. The online Gaussian copula model meets all the desiderata: its imputations mat…
When the copula of the conditional distribution of two random variables given a covariate does not depend on the value of the covariate, two conflicting intuitions arise about the best possible rate of convergence attainable by nonparametric estimators of that copula. In the end, any such estimator must be based on the marginal conditional distribution functions of the two dependent variables given the covariate, and the best possible rates for estimating such localized objects is slower than the parametric one. However, the invariance of the conditional copula given the value of the covariate…
This paper addresses the problem of quantification and propagation of uncertainties associated with dependence modeling when data for characterizing probability models are limited. Practically, the system inputs are often assumed to be mutually independent or correlated by a multivariate Gaussian distribution. However, this subjective assumption may introduce bias in the response estimate if the real dependence structure deviates from this assumption. In this work, we overcome this limitation by introducing a flexible copula dependence model to capture complex dependencies. A hierarchical Baye…

Causal discovery is a fundamental problem in statistics and has wide applications in different fields. Transfer Entropy (TE) is a important notion defined for measuring causality, which is essentially conditional Mutual Information (MI). Copula Entropy (CE) is a theory on measurement of statistical independence and is equivalent to MI. In this paper, we prove that TE can be represented with only CE and then propose a non-parametric method for estimating TE via CE. The proposed method was applied to analyze the Beijing PM2.5 data in the experiments. Experimental results show that the proposed m…
Modern large scale datasets are often plagued with missing entries. For tabular data with missing values, a flurry of imputation algorithms solve for a complete matrix which minimizes some penalized reconstruction error. However, almost none of them can estimate the uncertainty of its imputations. This paper proposes a probabilistic and scalable framework for missing value imputation with quantified uncertainty. Our model, the Low Rank Gaussian Copula, augments a standard probabilistic model, Probabilistic Principal Component Analysis, with marginal transformations for each column that allow t…

The ability to generate high-fidelity synthetic data is crucial when available (real) data is limited or where privacy and data protection standards allow only for limited use of the given data, e.g., in medical and financial data-sets. Current state-of-the-art methods for synthetic data generation are based on generative models, such as Generative Adversarial Networks (GANs). Even though GANs have achieved remarkable results in synthetic data generation, they are often challenging to interpret.Furthermore, GAN-based methods can suffer when used with mixed real and categorical variables.Moreov…
We introduce a new category of multivariate conditional generative models and demonstrate its performance and versatility in probabilistic time series forecasting and simulation. Specifically, the output of quantile regression networks is expanded from a set of fixed quantiles to the whole Quantile Function by a univariate mapping from a latent uniform distribution to the target distribution. Then the multivariate case is solved by learning such quantile functions for each dimension's marginal distribution, followed by estimating a conditional Copula to associate these latent uniform random va…
The estimation of time-varying quantities is a fundamental component of decision making in fields such as healthcare and finance. However, the practical utility of such estimates is limited by how accurately they quantify predictive uncertainty. In this work, we address the problem of estimating the joint predictive distribution of high-dimensional multivariate time series. We propose a versatile method, based on the transformer architecture, that estimates joint distributions using an attention-based decoder that provably learns to mimic the properties of non-parametric copulas. The resulting…
The cumulative distribution network (CDN) is a recently developed class of probabilistic graphical models (PGMs) permitting a copula factorization, in which the CDF, rather than the density, is factored. Despite there being much recent interest within the machine learning community about copula representations, there has been scarce research into the CDN, its amalgamation with copula theory, and no evaluation of its performance. Algorithms for inference, sampling, and learning in these models are underdeveloped compared those of other PGMs, hindering widerspread use. One advantage of the CDN i…
We consider learning continuous probabilistic graphical models in the face of missing data. For non-Gaussian models, learning the parameters and structure of such models depends on our ability to perform efficient inference, and can be prohibitive even for relatively modest domains. Recently, we introduced the Copula Bayesian Network (CBN) density model - a flexible framework that captures complex high-dimensional dependency structures while offering direct control over the univariate marginals, leading to improved generalization. In this work we show that the CBN model also offers significant…
Predicting the dependencies between observations from multiple time series is critical for applications such as anomaly detection, financial risk management, causal analysis, or demand forecasting. However, the computational and numerical difficulties of estimating time-varying and high-dimensional covariance matrices often limits existing methods to handling at most a few hundred dimensions or requires making strong assumptions on the dependence between series. We propose to combine an RNN-based time series model with a Gaussian copula process output model with a low-rank covariance structure…

We consider the problem of learning parameters of latent variable models from mixed (continuous and ordinal) data with missing values. We propose a novel Bayesian Gaussian copula factor (BGCF) approach that is consistent under certain conditions and that is quite robust to the violations of these conditions. In simulations, BGCF substantially outperforms two state-of-the-art alternative approaches. An illustration on the `Holzinger & Swineford 1939' dataset indicates that BGCF is favorable over the so-called robust maximum likelihood (MLR) even if the data match the assumptions of MLR.

Principal component analysis (PCA) is arguably the most popular tool in multivariate exploratory data analysis. In this paper, we consider the question of how to handle heterogeneous variables that include continuous, binary, and ordinal. In the probabilistic interpretation of low-rank PCA, the data has a normal multivariate distribution and, therefore, normal marginal distributions for each column. If some marginals are continuous but not normal, the semiparametric copula-based principal component analysis (COCA) method is an alternative to PCA that combines a Gaussian copula with nonparametr…
In this paper, we propose a semiparametric approach, named nonparanormal skeptic, for efficiently and robustly estimating high dimensional undirected graphical models. To achieve modeling flexibility, we consider Gaussian Copula graphical models (or the nonparanormal) as proposed by Liu et al. (2009). To achieve estimation robustness, we exploit nonparametric rank-based correlation coefficient estimators, including Spearman's rho and Kendall's tau. In high dimensional settings, we prove that the nonparanormal skeptic achieves the optimal parametric rate of convergence in both graph and paramet…
Matrix completion is often applied to data with entries missing not at random (MNAR). For example, consider a recommendation system where users tend to only reveal ratings for items they like. In this case, a matrix completion method that relies on entries being revealed at uniformly sampled row and column indices can yield overly optimistic predictions of unseen user ratings. Recently, various papers have shown that we can reduce this bias in MNAR matrix completion if we know the probabilities of different matrix entries being missing. These probabilities are typically modeled using logistic …
One approach for constructing copula functions is by multiplication. Given that products of cumulative distribution functions (CDFs) are also CDFs, an adjustment to this multiplication will result in a copula model, as discussed by Liebscher (J Mult Analysis, 2008). Parameterizing models via products of CDFs has some advantages, both from the copula perspective (e.g., it is well-defined for any dimensionality) and from general multivariate analysis (e.g., it provides models where small dimensional marginal distributions can be easily read-off from the parameters). Independently, Huang and Frey…
Semi-supervised learning is a powerful technique for leveraging unlabeled data to improve machine learning models, but it can be affected by the presence of ``informative'' labels, which occur when some classes are more likely to be labeled than others. In the missing data literature, such labels are called missing not at random. In this paper, we propose a novel approach to address this issue by estimating the missing-data mechanism and using inverse propensity weighting to debias any SSL algorithm, including those using data augmentation. We also propose a likelihood ratio test to assess whe…
We propose a novel estimator of the mutual information between two ordinal vectors $x$ and $y$. Our approach is inductive (as opposed to deductive) in that it depends on the data generating distribution solely through some nonparametric properties revealing associations in the data, and does not require having enough data to fully characterize the true joint distributions $P_{x, y}$. Specifically, our approach consists of (i) noting that $I\left(y; x\right) = I\left(u_y; u_x\right)$ where $u_y$ and $u_x$ are the copula-uniform dual representations of $y$ and $x$ (i.e. their images under the pr…

The anomaly detection method presented by this paper has a special feature: it does not only indicate whether an observation is anomalous or not but also tells what exactly makes an anomalous observation unusual. Hence, it provides support to localize the reason of the anomaly. The proposed approach is model-based; it relies on the multivariate probability distribution associated with the observations. Since the rare events are present in the tails of the probability distributions, we use copula functions, that are able to model the fat-tailed distributions well. The presented procedure scales…
In data streams, the data distribution of arriving observations at different time points may change - a phenomenon called concept drift. While detecting concept drift is a relatively mature area of study, solutions to the uncertainty introduced by observations with missing values have only been studied in isolation. No one has yet explored whether or how these solutions might impact drift detection performance. We, however, believe that data imputation methods may actually increase uncertainty in the data rather than reducing it. We also conjecture that imputation can introduce bias into the p…
Aggregate network properties such as cluster cohesion and the number of bridge nodes can be used to glean insights about a network's community structure, spread of influence and the resilience of the network to faults. Efficiently computing network properties when the network is fully observed has received significant attention (Wasserman and Faust 1994; Cook and Holder 2006), however the problem of computing aggregate network properties when there is missing data attributes has received little attention. Computing these properties for networks with missing attributes involves performing infer…
We revisit the problem of \emph{missing mass concentration}, developing a new method of estimating concentration of heterogenic sums, in spirit of celebrated Rosenthal's inequality. As a result we slightly improve the state-of-art bounds due to Ben-Hamou at al., and simplify the proofs.
Autoencoder neural network is implemented to estimate the missing data. Genetic algorithm is implemented for network optimization and estimating the missing data. Missing data is treated as Missing At Random mechanism by implementing maximum likelihood algorithm. The network performance is determined by calculating the mean square error of the network prediction. The network is further optimized by implementing Decision Forest. The impact of missing data is then investigated and decision forrests are found to improve the results.
