Optical coherence tomography (OCT) imaging is a well-known technology for visualizing retinal layers and helps ophthalmologists to detect possible diseases. Accurate and early diagnosis of common retinal diseases can prevent the patients from suffering critical damages to their vision. Computer-aided diagnosis (CAD) systems can significantly assist ophthalmologists in improving their examinations. This paper presents a new enhanced deep ensemble convolutional neural network for detecting retinal diseases from OCT images. Our model generates rich and multi-resolution features by employing the learning architectures of two robust convolutional models. Spatial resolution is a critical factor in medical images, especially the OCT images that contain tiny essential points. To empower our model, we apply a new post-architecture model to our ensemble model for enhancing spatial resolution learning without increasing computational costs. The introduced post-architecture model can be deployed to any feature extraction model to improve the utilization of the feature map's spatial values. We have collected two open-source datasets for our experiments to make our models capable of detecting six crucial retinal diseases: Age-related Macular Degeneration (AMD), Central Serous Retinopathy (CSR), Diabetic Retinopathy (DR), Choroidal Neovascularization (CNV), Diabetic Macular Edema (DME), and Drusen alongside the normal cases. Our experiments on two datasets and comparing our model with some other well-known deep convolutional neural networks have proven that our architecture can increase the classification accuracy up to 5%. We hope that our proposed methods create the next step of CAD systems development and help future researches. The code of this paper is shared at https://github.com/mr7495/OCT-classification.

In medical imaging, there are clinically relevant segmentation tasks where the output mask is a projection to a subset of input image dimensions. In this work, we propose a novel convolutional neural network architecture that can effectively learn to produce a lower-dimensional segmentation mask than the input image. The network restores encoded representation only in a subset of input spatial dimensions and keeps the representation unchanged in the others. The newly proposed projective skip-connections allow linking the encoder and decoder in a UNet-like structure. We evaluated the proposed m…

Optical Coherence Tomography Angiography (OCT-A) is a non-invasive imaging technique, and has been increasingly used to image the retinal vasculature at capillary level resolution. However, automated segmentation of retinal vessels in OCT-A has been under-studied due to various challenges such as low capillary visibility and high vessel complexity, despite its significance in understanding many eye-related diseases. In addition, there is no publicly available OCT-A dataset with manually graded vessels for training and validation. To address these issues, for the first time in the field of reti…

In this paper, we propose a novel retinal layer boundary model for segmentation of optical coherence tomography (OCT) images. The retinal layer boundary model consists of 9 open parametric contours representing the 9 retinal layers in OCT images. An intensity-based Mumford-Shah (MS) variational functional is first defined to evolve the retinal layer boundary model to segment the 9 layers simultaneously. By making use of the normals of open parametric contours, we construct equal sized adjacent narrowbands that are divided by each contour. Regional information in each narrowband can thus be int…

Optical Coherence Tomography (OCT) is an emerging technique in the field of biomedical imaging, with applications in ophthalmology, dermatology, coronary imaging etc. Due to the underlying physics, OCT images usually suffer from a granular pattern, called speckle noise, which restricts the process of interpretation. Here, a sparse and low rank decomposition based method is used for speckle reduction in retinal OCT images. This technique works on input data that consists of several B-scans of the same location. The next step is the batch alignment of the images using a sparse and low-rank decom…

Achieving automated, anatomically coherent retinal layer segmentation on OCT is important for the detection and monitoring of different retinal diseases, like Age-related Macular Disease (AMD) or Diabetic Retinopathy. However, the majority of state-of-the-art layer segmentation methods are based on purely supervised deep-learning, requiring a large amount of pixel-level annotated data that is expensive and hard to obtain. According to the World Health Organization, 285 million people worldwide live with visual impairment. The most commonly used imaging technique for diagnosis in ophthalmology is optical coherence tomography (OCT). However, analysis of retinal OCT requires trained ophthalmologists and time, making a comprehensive early diagnosis unlikely. A recent study established a diagnostic tool based on convolutional neural networks (CNN), which was trained on a large database of retinal OCT images. The performance of the tool in classifying retinal conditions was on par to that of trained medical experts. …

Diagnosis and treatment guidance are aided by detecting relevant biomarkers in medical images. Although supervised deep learning can perform accurate segmentation of pathological areas, it is limited by requiring a-priori definitions of these regions, large-scale annotations, and a representative patient cohort in the training set. In contrast, anomaly detection is not limited to specific definitions of pathologies and allows for training on healthy samples without annotation. Anomalous regions can then serve as candidates for biomarker discovery. Knowledge about normal anatomical structure br…
Optical coherence tomography (OCT) is a prevalent non-invasive imaging method which provides high resolution volumetric visualization of retina. However, its inherent defect, the speckle noise, can seriously deteriorate the tissue visibility in OCT. Deep learning based approaches have been widely used for image restoration, but most of these require a noise-free reference image for supervision. In this study, we present a diffusion probabilistic model that is fully unsupervised to learn from noise instead of signal. A diffusion process is defined by adding a sequence of Gaussian noise to self-…

Recent contrastive learning methods achieved state-of-the-art in low label regimes. However, the training requires large batch sizes and heavy augmentations to create multiple views of an image. With non-contrastive methods, the negatives are implicitly incorporated in the loss, allowing different images and modalities as pairs. Although the meta-information (i.e., age, sex) in medical imaging is abundant, the annotations are noisy and prone to class imbalance. In this work, we exploited already existing temporal information (different visits from a patient) in a longitudinal optical coherence…

The identification and quantification of markers in medical images is critical for diagnosis, prognosis, and disease management. Supervised machine learning enables the detection and exploitation of findings that are known a priori after annotation of training examples by experts.
