Purpose: To develop a deep-learning-based image reconstruction framework for reproducible research in MRI.
Methods: The BART toolbox offers a rich set of implementations of calibration and reconstruction algorithms for parallel imaging and compressed sensing. In this work, BART was extended by a non-linear operator framework that provides automatic differentiation to allow computation of gradients. Existing MRI-specific operators of BART, such as the non-uniform fast Fourier transform, are directly integrated into this framework and are complemented by common building blocks used in neural networks. To evaluate the use of the framework for advanced deep-learning-based reconstruction, two state-of-the-art unrolled reconstruction networks, namely the Variational Network [1] and MoDL [2], were implemented.
Results: State-of-the-art deep image-reconstruction networks can be constructed and trained using BART's gradient based optimization algorithms. The BART implementation achieves a similar performance in terms of training time and reconstruction quality compared to the original implementations based on TensorFlow.
Conclusion: By integrating non-linear operators and neural networks into BART, we provide a general framework for deep-learning-based reconstruction in MRI.
Purpose: To develop a deep learning-based Bayesian inference for MRI reconstruction. Methods: We modeled the MRI reconstruction problem with Bayes's theorem, following the recently proposed PixelCNN++ method. The image reconstruction from incomplete k-space measurement was obtained by maximizing the posterior possibility. A generative network was utilized as the image prior, which was computationally tractable, and the k-space data fidelity was enforced by using an equality constraint. The stochastic backpropagation was utilized to calculate the descent gradient in the process of maximum a pos…

This technical report presents a comparative analysis of existing deep learning (DL) based approaches for brain tumor segmentation with missing MRI modalities. Approaches evaluated include the Adversarial Co-training Network (ACN) and a combination of mmGAN and DeepMedic. A more stable and easy-to-use version of mmGAN is also open-sourced at a GitHub repository. Using the BraTS2018 dataset, this work demonstrates that the state-of-the-art ACN performs better especially when T1c is missing. While a simple combination of mmGAN and DeepMedic also shows strong potentials when only one MRI modality…
The need for fast acquisition and automatic analysis of MRI data is growing in the age of big data. Although compressed sensing magnetic resonance imaging (CS-MRI) has been studied to accelerate MRI by reducing k-space measurements, in current CS-MRI techniques MRI applications such as segmentation are overlooked when doing image reconstruction. In this paper, we test the utility of CS-MRI methods in automatic segmentation models and propose a unified deep neural network architecture called SegNetMRI which we apply to the combined CS-MRI reconstruction and segmentation problem. SegNetMRI is bu…

Magnetic Resonance Imaging (MRI) is one of the most dynamic and safe imaging techniques available for clinical applications. However, the rather slow speed of MRI acquisitions limits the patient throughput and potential indi cations. Compressive Sensing (CS) has proven to be an efficient technique for accelerating MRI acquisition. The most widely used CS-MRI model, founded on the premise of reconstructing an image from an incompletely filled k-space, leads to an ill-posed inverse problem. In the past years, lots of efforts have been made to efficiently optimize the CS-MRI model. Inspired by de…

Fast data acquisition in Magnetic Resonance Imaging (MRI) is vastly in demand and scan time directly depends on the number of acquired k-space samples. Recently, the deep learning-based MRI reconstruction techniques were suggested to accelerate MR image acquisition. The most common issues in any deep learning-based MRI reconstruction approaches are generalizability and transferability. For different MRI scanner configurations using these approaches, the network must be trained from scratch every time with new training dataset, acquired under new configurations, to be able to provide good recon…

The performance of traditional compressive sensing-based MRI (CS-MRI) reconstruction is affected by its slow iterative procedure and noise-induced artefacts. Although many deep learning-based CS-MRI methods have been proposed to mitigate the problems of traditional methods, they have not been able to achieve more robust results at higher acceleration factors. Most of the deep learning-based CS-MRI methods still can not fully mine the information from the k-space, which leads to unsatisfactory results in the MRI reconstruction. In this study, we propose a new deep learning-based CS-MRI reconstr…
Compressed sensing for magnetic resonance imaging (CS-MRI) exploits image sparsity properties to reconstruct MRI from very few Fourier k-space measurements. The goal is to minimize any structural errors in the reconstruction that could have a negative impact on its diagnostic quality. To this end, we propose a deep error correction network (DECN) for CS-MRI. The DECN model consists of three parts, which we refer to as modules: a guide, or template, module, an error correction module, and a data fidelity module. Existing CS-MRI algorithms can serve as the template module for guiding the reconst…

Compressed sensing MRI is a classic inverse problem in the field of computational imaging, accelerating the MR imaging by measuring less k-space data. The deep neural network models provide the stronger representation ability and faster reconstruction compared with "shallow" optimization-based methods. However, in the existing deep-based CS-MRI models, the high-level semantic supervision information from massive segmentation-labels in MRI dataset is overlooked. In this paper, we proposed a segmentation-aware deep fusion network called SADFN for compressed sensing MRI. The multilayer feature ag…
In multi-contrast magnetic resonance imaging (MRI), compressed sensing theory can accelerate imaging by sampling fewer measurements within each contrast. The conventional optimization-based models suffer several limitations: strict assumption of shared sparse support, time-consuming optimization and "shallow" models with difficulties in encoding the rich patterns hiding in massive MRI data. In this paper, we propose the first deep learning model for multi-contrast MRI reconstruction. We achieve information sharing through feature sharing units, which significantly reduces the number of paramet…
In most medical image processing tasks, the orientation of an image would affect computing result. However, manually reorienting images wastes time and effort. We also propose a prediction method that uses voting. The results shows that deep neural network is an effective way in recognition of cardiac …
We propose a 2D Encoder-Decoder based deep learning architecture for semantic segmentation, that incorporates anatomical priors by imitating the encoder component of an autoencoder in latent space. The autoencoder is additionally enhanced by means of hierarchical features, extracted by an U-Net module. Our suggested architecture is trained in an end-to-end manner and is evaluated on the example of pelvic bone segmentation in MRI. A comparison to the standard U-Net architecture shows promising improvements.
For several years, numerous attempts have been made to reduce noise and artifacts in MRI. Although there have been many successful methods to address these problems, practical implementation for clinical images is still challenging because of its complicated mechanism. Recently, deep learning received considerable attention, emerging as a machine learning approach in delivering robust MR image processing. The purpose here is therefore to explore further and review noise and artifact reduction using deep learning for MRI.

The reconstruction of cortical surfaces from brain magnetic resonance imaging (MRI) scans is essential for quantitative analyses of cortical thickness and sulcal morphology. Although traditional and deep learning-based algorithmic pipelines exist for this purpose, they have two major drawbacks: lengthy runtimes of multiple hours (traditional) or intricate post-processing, such as mesh extraction and topology correction (deep learning-based). In this work, we address both of these issues and propose Vox2Cortex, a deep learning-based algorithm that directly yields topologically correct, three-di…

The extent to which the arbitrarily selected L2 regularization hyperparameter value affects the outcome of semantic segmentation with deep learning is demonstrated. Demonstrations rely on training U-net on small LGE-MRI datasets using the arbitrarily selected L2 regularization values. The remaining hyperparameters are to be manually adjusted or tuned only when 10 % of all epochs are reached before the training validation accuracy reaches 90%. Semantic segmentation with deep learning outcomes are objectively and subjectively evaluated against the manual ground truth segmentation.

Convolutional networks are successful, but they have recently been outperformed by new neural networks that are equivariant under rotations and translations. These new networks work better because they do not struggle with learning each possible orientation of each image feature separately. So far, they have been proposed for 2D and 3D data. Here we generalize them to 6D diffusion MRI data, ensuring joint equivariance under 3D roto-translations in image space and the matching 3D rotations in $q$-space, as dictated by the image formation. Such equivariant deep learning is appropriate for diffus…
