We develop a variational Bayesian (VB) approach for estimating large-scale dynamic network models in the network autoregression framework. The VB approach allows for the automatic identification of the dynamic structure of such a model and obtains a direct approximation of the posterior density. Compared to Markov Chain Monte Carlo (MCMC) based sampling approaches, the VB approach achieves enhanced computational efficiency without sacrificing estimation accuracy. In the simulation study conducted here, the proposed VB approach detects various types of proper active structures for dynamic network models. Compared to the alternative approach, the proposed method achieves similar or better accuracy, and its computational time is halved. In a real data analysis scenario of day-ahead natural gas flow prediction in the German gas transmission network with 51 nodes between October 2013 and September 2015, the VB approach delivers promising forecasting accuracy along with clearly detected structures in terms of dynamic dependence.
Vector autoregression model is ubiquitous in classical time series data analysis. With the rapid advance of social network sites, time series data over latent graph is becoming increasingly popular. In this paper, we develop a novel Bayesian grouped network autoregression model to simultaneously estimate group information (number of groups and group configurations) and group-wise parameters. Specifically, a graphically assisted Chinese restaurant process is incorporated under framework of the network autoregression model to improve the statistical inference performance. An efficient Markov cha…
We develop a Bayesian nonparametric autoregressive model applied to flexibly estimate general transition densities exhibiting nonlinear lag dependence. Our approach is related to Bayesian density regression using Dirichlet process mixtures, with the Markovian likelihood defined through the conditional distribution obtained from the mixture. This results in a Bayesian nonparametric extension of a mixtures-of-experts model formulation. We address computational challenges to posterior sampling that arise from the Markovian structure in the likelihood. The base model is illustrated with synthetic …
Timely characterizations of risks in economic and financial systems play an essential role in both economic policy and private sector decisions. However, the informational content of low-frequency variables and the results from conditional mean models provide only limited evidence to investigate this problem. We propose a novel mixed-frequency quantile vector autoregression (MF-QVAR) model to address this issue. Inspired by the univariate Bayesian quantile regression literature, the multivariate asymmetric Laplace distribution is exploited under the Bayesian framework to form the likelihood. A…
We develop a Bayesian vector autoregressive (VAR) model with multivariate stochastic volatility that is capable of handling vast dimensional information sets. Three features are introduced to permit reliable estimation of the model. First, we assume that the reduced-form errors in the VAR feature a factor stochastic volatility structure, allowing for conditional equation-by-equation estimation. Second, we apply recently developed global-local shrinkage priors to the VAR coefficients to cure the curse of dimensionality. Third, we utilize recent innovations to efficiently sample from high-dimens…
We study the convergence properties of a collapsed Gibbs sampler for Bayesian vector autoregressions with predictors, or exogenous variables. The Markov chain generated by our algorithm is shown to be geometrically ergodic regardless of whether the number of observations in the underlying vector autoregression is small or large in comparison to the order and dimension of it. In a convergence complexity analysis, we also give conditions for when the geometric ergodicity is asymptotically stable as the number of observations tends to infinity. Specifically, the geometric convergence rate is show…
Modeling nonstationary processes is of paramount importance to many scientific disciplines including environmental science, ecology, and finance, among others. Consequently, flexible methodology that provides accurate estimation across a wide range of processes is a subject of ongoing interest. We propose a novel approach to model-based time-frequency estimation using time-varying autoregressive models. In this context, we take a fully Bayesian approach and allow both the autoregressive coefficients and innovation variance to vary over time. Importantly, our estimation method uses the lattice …
Analysis of brain connectivity is important for understanding how information is processed by the brain. We propose a novel Bayesian vector autoregression (VAR) hierarchical model for analyzing brain connectivity in a resting-state fMRI data set with autism spectrum disorder (ASD) patients and healthy controls. Our approach models functional and effective connectivity simultaneously, which is new in the VAR literature for brain connectivity, and allows for both group- and single-subject inference as well as group comparisons. We combine analytical marginalization with Hamiltonian Monte Carlo (…
A comprehensive methodology for inference in vector autoregressions (VARs) using sign and other structural restrictions is developed. The reduced-form VAR disturbances are driven by a few common factors and structural identification restrictions can be incorporated in their loadings in the form of parametric restrictions. A Gibbs sampler is derived that allows for reduced-form parameters and structural restrictions to be sampled efficiently in one step. A key benefit of the proposed approach is that it allows for treating parameter estimation and structural inference as a joint problem. An add…
Macroeconomists using large datasets often face the choice of working with either a large Vector Autoregression (VAR) or a factor model. In this paper, we develop methods for combining the two using a subspace shrinkage prior. Subspace priors shrink towards a class of functions rather than directly forcing the parameters of a model towards some pre-specified location. We develop a conjugate VAR prior which shrinks towards the subspace which is defined by a factor model. Our approach allows for estimating the strength of the shrinkage as well as the number of factors. After establishing the the…
Bayesian non-parametric methods based on Dirichlet process mixtures have seen tremendous success in various domains and are appealing in being able to borrow information by clustering samples that share identical parameters. However, such methods can face hurdles in heterogeneous settings where objects are expected to cluster only along a subset of axes or where clusters of samples share only a subset of identical parameters. We overcome such limitations by developing a novel class of product of Dirichlet process location-scale mixtures that enable independent clustering at multiple scales, wh…
This paper investigates the sensitivity of forecast performance measures to taking a real time versus pseudo out-of-sample perspective. We use monthly vintages for the United States (US) and the Euro Area (EA) and estimate a set of vector autoregressive (VAR) models of different sizes with constant and time-varying parameters (TVPs) and stochastic volatility (SV). Our results suggest differences in the relative ordering of model performance for point and density forecasts depending on whether real time data or truncated final vintages in pseudo out-of-sample simulations are used for evaluating…
We consider a statistical model for pairs of traded assets, based on a Cointegrated Vector Auto Regression (CVAR) Model. We extend standard CVAR models to incorporate estimation of model parameters in the presence of price series level shifts which are not accurately modeled in the standard Gaussian error correction model (ECM) framework. This involves developing a novel matrix variate Bayesian CVAR mixture model comprised of Gaussian errors intra-day and Alpha-stable errors inter-day in the ECM framework. To achieve this we derive a novel conjugate posterior model for the Scaled Mixtures of N…
As evidenced by various recent and significant papers within the frequentist literature, along with numerous applications in macroeconomics, genomics, and neuroscience, there continues to be substantial interest to understand the theoretical estimation properties of high-dimensional vector autoregression (VAR) models. To date, however, while Bayesian VAR (BVAR) models have been developed and studied empirically (primarily in the econometrics literature) there exist very few theoretical investigations of the repeated sampling properties for BVAR models in the literature. In this direction, we c…
With uncertain changes of the economic environment, macroeconomic downturns during recessions and crises can hardly be explained by a Gaussian structural shock. There is evidence that the distribution of macroeconomic variables is skewed and heavy tailed. In this paper, we contribute to the literature by extending a vector autoregression (VAR) model to account for a more realistic assumption of the multivariate distribution of the macroeconomic variables. We propose a general class of generalized hyperbolic skew Student's t distribution with stochastic volatility for the error term in the VAR …
A mean field variational Bayes approach to support vector machines (SVMs) using the latent variable representation on Polson & Scott (2012) is presented. This representation allows circumvention of many of the shortcomings associated with classical SVMs including automatic penalty parameter selection, the ability to handle dependent samples, missing data and variable selection. We demonstrate on simulated and real datasets that our approach is easily extendable to non-standard situations and outperforms the classical SVM approach whilst remaining computationally efficient.
Variational approaches to approximate Bayesian inference provide very efficient means of performing parameter estimation and model selection. Among these, so-called variational-Laplace or VL schemes rely on Gaussian approximations to posterior densities on model parameters. In this note, we review the main variants of VL approaches, that follow from considering nonlinear models of continuous and/or categorical data. En passant, we also derive a few novel theoretical results that complete the portfolio of existing analyses of variational Bayesian approaches, including investigations of their as…
This paper investigates the time-varying impacts of international macroeconomic uncertainty shocks. We use a global vector autoregressive specification with drifting coefficients and factor stochastic volatility in the errors to model six economies jointly. The measure of uncertainty is constructed endogenously by estimating a scalar driving the innovation variances of the latent factors, which is also included in the mean of the process. To achieve regularization, we use Bayesian techniques for estimation, and introduce a set of hierarchical global-local priors. The adopted priors center the …
We show that regularizing Bayesian predictive regressions provides a framework for prior sensitivity analysis. We develop a procedure that jointly regularizes expectations and variance-covariance matrices using a pair of shrinkage priors. Our methodology applies directly to vector autoregressions (VAR) and seemingly unrelated regressions (SUR). The regularization path provides a prior sensitivity diagnostic. By exploiting a duality between regularization penalties and predictive prior distributions, we reinterpret two classic Bayesian analyses of macro-finance studies: equity premium predictab…
Panel Vector Autoregressions (PVARs) are a popular tool for analyzing multi-country datasets. However, the number of estimated parameters can be enormous, leading to computational and statistical issues. In this paper, we develop fast Bayesian methods for estimating PVARs using integrated rotated Gaussian approximations. We exploit the fact that domestic information is often more important than international information and group the coefficients accordingly. Fast approximations are used to estimate the latter while the former are estimated with precision using Markov chain Monte Carlo techniq…
In this paper, a scale mixture of Normal distributions model is developed for classification and clustering of data having outliers and missing values. The classification method, based on a mixture model, focuses on the introduction of latent variables that gives us the possibility to handle sensitivity of model to outliers and to allow a less restrictive modelling of missing data. Inference is processed through a Variational Bayesian Approximation and a Bayesian treatment is adopted for model learning, supervised classification and clustering.
BayesPy is an open-source Python software package for performing variational Bayesian inference. It is based on the variational message passing framework and supports conjugate exponential family models. By removing the tedious task of implementing the variational Bayesian update equations, the user can construct models faster and in a less error-prone way. Simple syntax, flexible model construction and efficient inference make BayesPy suitable for both average and expert Bayesian users. It also supports some advanced methods such as stochastic and collapsed variational inference.
A local projection is a statistical framework that accounts for the relationship between an exogenous variable and an endogenous variable, measured at different time points. Local projections are often applied in impulse response analyses and direct forecasting. While local projections are becoming increasingly popular because of their robustness to misspecification and their flexibility, they are less statistically efficient than standard methods, such as vector autoregression. In this study, we seek to improve the statistical efficiency of local projections by developing a fully Bayesian app…
The motivations for using variational inference (VI) in neural networks differ significantly from those in latent variable models. This has a counter-intuitive consequence; more expressive variational approximations can provide significantly worse predictions as compared to those with less expressive families. In this work we make two contributions. First, we identify a cause of this performance gap, variational over-pruning. Second, we introduce a theoretically grounded explanation for this phenomenon. Our perspective sheds light on several related published results and provides intuition int…
The classical approach to inverse problems is based on the optimization of a misfit function. Despite its computational appeal, such an approach suffers from many shortcomings, e.g., non-uniqueness of solutions, modeling prior knowledge, etc. The Bayesian formalism to inverse problems avoids most of the difficulties encountered by the optimization approach, albeit at an increased computational cost. In this work, we use information theoretic arguments to cast the Bayesian inference problem in terms of an optimization problem. The resulting scheme combines the theoretical soundness of fully Bay…
Stationary time series models built from parametric distributions are, in general, limited in scope due to the assumptions imposed on the residual distribution and autoregression relationship. We present a modeling approach for univariate time series data, which makes no assumptions of stationarity, and can accommodate complex dynamics and capture nonstandard distributions. The model for the transition density arises from the conditional distribution implied by a Bayesian nonparametric mixture of bivariate normals. This implies a flexible autoregressive form for the conditional transition dens…
A brief comment on A variational Bayesian approach for inverse problems with skew-t error distributions (Guha et al., Journal of Computational Physics 301 (2015) 377-393) is given in this letter.
In this work we perform outlier detection using ensembles of neural networks obtained by variational approximation of the posterior in a Bayesian neural network setting. The variational parameters are obtained by sampling from the true posterior by gradient descent. We show our outlier detection results are comparable to those obtained using other efficient ensembling methods.
We propose a novel Riemannian geometric framework for variational inference in Bayesian models based on the nonparametric Fisher-Rao metric on the manifold of probability density functions. Under the square-root density representation, the manifold can be identified with the positive orthant of the unit hypersphere in L2, and the Fisher-Rao metric reduces to the standard L2 metric. Exploiting such a Riemannian structure, we formulate the task of approximating the posterior distribution as a variational problem on the hypersphere based on the alpha-divergence. This provides a tighter lower boun…
We develop a framework for generalized variational inference in infinite-dimensional function spaces and use it to construct a method termed Gaussian Wasserstein inference (GWI). GWI leverages the Wasserstein distance between Gaussian measures on the Hilbert space of square-integrable functions in order to determine a variational posterior using a tractable optimisation criterion and avoids pathologies arising in standard variational function space inference. An exciting application of GWI is the ability to use deep neural networks in the variational parametrisation of GWI, combining their sup…
Given overlapping subsets of a set of taxa (e.g. species), and posterior distributions on phylogenetic tree topologies for each of these taxon sets, how can we infer a posterior distribution on phylogenetic tree topologies for the entire taxon set? Although the equivalent problem for in the non-Bayesian case has attracted substantial research, the Bayesian case has not attracted the attention it deserves. In this paper we develop a variational Bayes approach to this problem and demonstrate its effectiveness.
We propose organisation conditions that yield a method for training SOM with adaptative neighborhood radius in a variational Bayesian framework. This method is validated on a non-stationary setting and compared in an high-dimensional setting with an other adaptative method.
This paper is considered with joint estimation of state and time-varying noise covariance matrices in non-linear stochastic state space models. We present a variational Bayes and Gaussian filtering based algorithm for efficient computation of the approximate filtering posterior distributions. The Gaussian filtering based formulation of the non-linear state space model computation allows usage of efficient Gaussian integration methods such as unscented transform, cubature integration and Gauss-Hermite integration along with the classical Taylor series approximations. The performance of the algo…
Bayesian Non-negative Matrix Factorization (NMF) is a promising approach for understanding uncertainty and structure in matrix data. However, a large volume of applied work optimizes traditional non-Bayesian NMF objectives that fail to provide a principled understanding of the non-identifiability inherent in NMF-- an issue ideally addressed by a Bayesian approach. Despite their suitability, current Bayesian NMF approaches have failed to gain popularity in an applied setting; they sacrifice flexibility in modeling for tractable computation, tend to get stuck in local modes, and require many tho…

We develop variational Laplace for Bayesian neural networks (BNNs) which exploits a local approximation of the curvature of the likelihood to estimate the ELBO without the need for stochastic sampling of the neural-network weights. The Variational Laplace objective is simple to evaluate, as it is (in essence) the log-likelihood, plus weight-decay, plus a squared-gradient regularizer. Variational Laplace gave better test performance and expected calibration errors than maximum a-posteriori inference and standard sampling-based variational inference, despite using the same variational approximat…

Variational inference enables approximate posterior inference of the highly over-parameterized neural networks that are popular in modern machine learning. Unfortunately, such posteriors are known to exhibit various pathological behaviors. We prove that as the number of hidden units in a single-layer Bayesian neural network tends to infinity, the function-space posterior mean under mean-field variational inference actually converges to zero, completely ignoring the data. This is in contrast to the true posterior, which converges to a Gaussian process. Our work provides insight into the over-re…
Functional principal components analysis is a popular tool for inference on functional data. Standard approaches rely on an eigendecomposition of a smoothed covariance surface in order to extract the orthonormal functions representing the major modes of variation. This approach can be a computationally intensive procedure, especially in the presence of large datasets with irregular observations. In this article, we develop a Bayesian approach, which aims to determine the Karhunen-Loève decomposition directly without the need to smooth and estimate a covariance surface. More specifically, we de…
In this note we consider setups in which variational objectives for Bayesian neural networks can be computed in closed form. In particular we focus on single-layer networks in which the activation function is piecewise polynomial (e.g. ReLU). In this case we show that for a Normal likelihood and structured Normal variational distributions one can compute a variational lower bound in closed form. In addition we compute the predictive mean and variance in closed form. Finally, we also show how to compute approximate lower bounds for other likelihoods (e.g. softmax classification). In experiments…
We study the properties of variational Bayes approximations for exponential family models with missing values. It is shown that the iterative algorithm for obtaining the variational Bayesian estimator converges locally to the true value with probability 1 as the sample size becomes inde nitely large. Moreover, the variational posterior distribution is proved to be asymptotically normal.

Approximate inference in Bayesian deep networks exhibits a dilemma of how to yield high fidelity posterior approximations while maintaining computational efficiency and scalability. We tackle this challenge by introducing a novel variational structured approximation inspired by the Bayesian interpretation of Dropout regularization. Concretely, we focus on the inflexibility of the factorized structure in Dropout posterior and then propose an improved method called Variational Structured Dropout (VSD). VSD employs an orthogonal transformation to learn a structured representation on the variation…

We reinterpret multiplicative noise in neural networks as auxiliary random variables that augment the approximate posterior in a variational setting for Bayesian neural networks. We show that through this interpretation it is both efficient and straightforward to improve the approximation by employing normalizing flows while still allowing for local reparametrizations and a tractable lower bound. In experiments we show that with this new approximation we can significantly improve upon classical mean field for Bayesian neural networks on both predictive accuracy as well as predictive uncertaint…

Variational Bayesian neural networks (BNNs) perform variational inference over weights, but it is difficult to specify meaningful priors and approximate posteriors in a high-dimensional weight space. We introduce functional variational Bayesian neural networks (fBNNs), which maximize an Evidence Lower BOund (ELBO) defined directly on stochastic processes, i.e. distributions over functions. We prove that the KL divergence between stochastic processes equals the supremum of marginal KL divergences over all finite sets of inputs. Based on this, we introduce a practical training objective which ap…
Variational Bayesian phylogenetic inference (VBPI) provides a promising general variational framework for efficient estimation of phylogenetic posteriors. However, the current diagonal Lognormal branch length approximation would significantly restrict the quality of the approximating distributions. In this paper, we propose a new type of VBPI, VBPI-NF, as a first step to empower phylogenetic posterior estimation with deep learning techniques. By handling the non-Euclidean branch length space of phylogenetic models with carefully designed permutation equivariant transformations, VBPI-NF uses no…
