High-resolution observations of edge-on proto-planetary disks in emission from molecular species sampling different critical densities and formation pathways offer the opportunity to trace the vertical chemical and physical structures of protoplanetary disks. Based on analysis of sub-arcsecond resolution Atacama Large Millimeter Array (ALMA) archival data for the edge-on Flying Saucer disk (2MASS J16281370-2431391), we establish the vertical and radial differentiation of the disk CN emitting regions with respect to those of $^{12}$CO and CS, and we model the disk physical conditions from which the CN emission arises. We demonstrate that the disk $^{12}$CO (2-1), CN (2-1), and CS J=5-4 emitting regions decrease in scale height above the midplane, such that 12CO, CN, and CS trace layers of increasing density and decreasing temperature. We find that at radii > 100 au from the central star, CN emission arises predominantly from intermediate layers, while in the inner region of the disk, CN appears to arise from layers closer to the midplane. We investigate disk physical conditions within the CN emitting regions, as well as the ranges of CN excitation temperature and column density, via RADEX non-LTE modeling of the three brightest CN hyperfine lines. Near the disk midplane, where we derive densities nH2 ~10$^{7}$ cm$^{-3}$ at relatively low T$_{kin}$ (~12 K), we find that CN is thermalized, while sub-thermal, non-LTE conditions appear to obtain for CN emission from higher (intermediate) disk layers. We consider whether and how the particular spatial location and excitation conditions of CN emission from the Flying Saucer can be related to CN production that is governed, radially and vertically, by the degree of irradiation of the flared disk by X-rays and UV photons from the central star.
Understanding the physical structure of the planet formation environment, the protoplanetary disk, is essential for the interpretation of high resolution observations of the dust and future observations of the magnetic field structure. Observations of multiple transitions of molecular species offers a unique view of the underlying physical structure through excitation analyses. Here we describe a new method to extract high-resolution spectra from low-resolution observations, then provide two case studies of how molecular excitation analyses were used to constrain the physical structure in TW H…
(abridged) Magnetic fields are fundamental to the accretion dynamics of protoplanetary disks and they likely affect planet formation. Typical methods to study the magnetic field morphology observe the polarization of dust or spectral lines. However, it has recently become clear that dust-polarization in ALMA's spectral regime does not always faithfully trace the magnetic field structure of protoplanetary disks, which leaves spectral line polarization as a promising method for mapping the magnetic field morphologies of such sources. We aim to model the emergent polarization of different molecul…
We present spatially resolved ALMA images of CO J=3-2 emission from the protoplanetary disk around HD100546. We model the spatially-resolved kinematic structure of the CO emission. Assuming a velocity profile which prescribes a flat or flared emitting surface in Keplerian rotation, we uncover significant residuals with a peak of $\approx7δv$, where $δv = 0.21$ km s$^{-1}$ is the width of a spectral resolution element. The residuals reveal the possible presence of a severely warped and twisted inner disk extending to at most 100au. Adapting the model to include a misaligned inner gas disk with …
We aim to directly trace the vertical location of the emitting surface of multiple molecular tracers in protoplanetary disks. Our sample of disks includes Elias 2-27, WaOph 6 and the sources targeted by the MAPS ALMA Large Program. The set of molecules studied include CO isotopologues in various transitions, HCN, CN, H2CO, HCO+, C2H and c-C3H2. The vertical emitting region is determined directly from the channel maps, implementing accurate masking of the channel emission to recover the vertical location of the emission surface even at large radial distances from the star and for low-SNR lines.…
Molecular line observations are powerful tracers of the physical and chemical conditions across the different evolutionary stages of star, disk and planet formation. Using the high angular resolution and unprecedented sensitivity of the Atacama Large Millimeter Array (ALMA) there is now a drive to detect small-scale gas structures in protoplanetary disks that can be attributed directly to forming planets. We report high angular resolution ALMA Band 7 observations of sulphur monoxide (SO) in the nearby planet-hosting disk around Herbig star HD 100546. SO is rarely detected in evolved protoplane…
[Abridged] Planet formation is expected to be enhanced around snowlines in protoplanetary disks, in particular around the water snowline. However, the close proximity of the water snowline to the host star and water in the Earth's atmosphere makes a direct detection of the water snowline in protoplanetary disks challenging. Following earlier work on protostellar envelopes, the aim of this research is to investigate the validity of HCO$^+$ and H$^{13}$CO$^+$, as tracers of the water snowline in protoplanetary disks, as HCO$^+$ is destroyed by gas-phase water. Two small chemical networks are use…

There is considerable interest in hydrodynamic instabilities in dead zones of protoplanetary disks as a mechanism for driving angular momentum transport and as a source of particle-trapping vortices to mix chondrules and incubate planetesimal formation. We present simulations with a pseudo-spectral anelastic code and with the compressible code Athena, showing that stably stratified flows in a shearing, rotating box are violently unstable and produce space-filling, sustained turbulence dominated by large vortices with Rossby numbers of order 0.2-0.3. This Zombie Vortex Instability (ZVI) is obse…
Anomalies in the abundance measurements of short lived radionuclides in meteorites indicate that the protosolar nebulae was irradiated by a high amount of energetic particles (E$\gtrsim$10 MeV). The particle flux of the contemporary Sun cannot explain these anomalies. However, similar to T Tauri stars the young Sun was more active and probably produced enough high energy particles to explain those anomalies. We want to study the interaction of stellar energetic particles with the gas component of the disk and identify possible observational tracers of this interaction. We use a 2D radiation th…
We are undertaking a multi-frequency Expanded Very Large Array (EVLA) survey of edge-on protoplanetary disks to probe the growth of solids in each disk, sedimentation of such material into the disk midplane, and the connection of these phenomena to the planet formation process. The projection of edge-on disk systems along our line of sight enables a study of the vertical stratification of large grains with fewer model dependencies than would be required for disks that are more face-on. Robust studies of the spatial distribution of grains up to ~1 cm in size are possible with the wavelength ran…
The chemical composition of planets is inherited from that of the protoplanetary disk at the time of planet formation. Increasing observational evidence suggests that planet formation occurs in less than 1 Myr. This motivates the need for spatially resolved spectral observations of Class I disks, as carried out by the ALMA chemical survey of Disk-Outflow sources in Taurus (ALMA-DOT). In the context of ALMA-DOT, we observe the edge-on disk around the Class I source IRAS 04302+2247 (the butterfly star) in the 1.3mm continuum and five molecular lines. We report the first tentative detection of me…

We study the PAH emission from protoplanetary disks. First, we discuss the dependence of the PAH band ratios on the hardness of the absorbed photons and the temperature of the stars. We show that the photon energy together with a varying degree of the PAH hydrogenation accounts for most of the observed PAH band ratios without the need to change the ionization degree of the molecules. We present an accurate treatment of stochastic heated grains in a vectorized three dimensional Monte Carlo dust radiative transfer code. The program is verified against results using ray tracing techniques. Disk m…
The UV radiation field is a critical regulator of gas-phase chemistry in surface layers of disks around young stars. In an effort to understand the relationship between photocatalyzing UV radiation fields and gas emission observed at infrared and sub-mm wavelengths, we present an analysis of new and archival HST, Spitzer, ALMA, IRAM, and SMA data for five targets in the Lupus cloud complex and 14 systems in Taurus-Auriga. The HST spectra were used to measure LyA and FUV continuum fluxes reaching the disk surface, which are responsible for dissociating relevant molecular species (e.g. HCN, N2).…
The Zombie Vortex Instability (ZVI) occurs in the dead zones of protoplanetary disks (PPDs) where perturbations excite baroclinic critical layers, generating "zombie" vortices and turbulence. In this work, we investigate ZVI with nonuniform vertical stratification; while ZVI is triggered in the stratified regions away from the midplane, the subsequent turbulence propagates into and fills the midplane. ZVI turbulence alters the background Keplerian shear flow, creating a steady-state zonal flow. Intermittency is observed, where the flow cycles through near-laminar phases of zonal flow punctuate…
We investigate new and archival 3-5 $μ$m high resolution ($\sim3$ km s$^{-1}$) spectroscopy of molecular gas in the inner disk of the young solar-mass star EX Lupi, taken during and after the strong accretion outburst of 2008. The data were obtained using the CRIRES spectrometer at the ESO Very Large Telescope in 2008 and 2014. In 2008, emission lines from CO, H$_{2}$O, and OH were detected with broad profiles tracing gas near and within the corotation radius (0.02-0.3 AU). In 2014, the spectra display marked differences. The CO lines, while still detected, are much weaker, and the H$_{2}$O an…
High resolution spectra of typical wind diagnostics ([OI] 6300 Å and other forbidden emission lines) can often be decomposed into multiple components: high-velocity components with blueshifts up to several 100 km/s are usually attributed to fast jets, while narrow (NLVC) and broad (BLVC) low-velocity components are believed to trace slower disc winds. Under the assumption that the line-broadening is dominated by Keplerian rotation, several studies have found that the BLVCs should trace gas launched between 0.05 and 0.5 au and correlations between the properties of BLVCs and NLVCs have been int…
We present ALMA observations of the Orion Nebula that cover the OMC1 outflow region. Our focus in this paper is on compact emission from protoplanetary disks. We mosaicked a field containing $\sim 600$ near-IR-identified young stars, around which we can search for sub-mm emission tracing dusty disks. Approximately 100 sources are known proplyds identified with HST. We detect continuum emission at 1 mm wavelengths towards $\sim 20\%$ of the proplyd sample, and $\sim 8\%$ of the larger sample of near-IR objects. The noise in our maps allows 4$σ$ detection of objects brighter than $\sim 1.5$ mJy,…
In Zombie Vortex Instability (ZVI), perturbations excite critical layers in stratified, rotating shear flow (as in protoplanetary disks), causing them to generate vortex layers, which roll-up into anticyclonic zombie vortices and cyclonic vortex sheets. The process is self-sustaining as zombie vortices perturb new critical layers, spawning a next generation of zombie vortices. Here, we focus on two issues: the minimum threshold of perturbations that trigger self-sustaining vortex generation, and the properties of the late-time zombie turbulence on large and small scales. The critical parameter…
The formation of planetesimals requires that primordial dust grains grow from micron- to km-sized bodies. Dust traps caused by gas pressure maxima have been proposed as regions where grains can concentrate and grow fast enough to form planetesimals, before radially migrating onto the star. We report new VLA Ka & Ku observations of the protoplanetary disk around the Herbig Ae/Be star MWC 758. The Ka image shows a compact emission region in the outer disk indicating a strong concentration of big dust grains. Tracing smaller grains, archival ALMA data in band 7 continuum shows extended disk emiss…
The disks that orbit young stars are the essential conduits and reservoirs of material for star and planet formation. Their structures, meaning the spatial variations of the disk physical conditions, reflect the underlying mechanisms that drive those formation processes. Observations of the solids and gas in these disks, particularly at high resolution, provide fundamental insights on their mass distributions, dynamical states, and evolutionary behaviors. Over the past decade, rapid developments in these areas have largely been driven by observations with the Atacama Large Millimeter/submillim…
Vertical shear instability in two-moment radiation-hydrodynamical simulations of irradiated protoplanetary disks II. Secondary instabilities and stability regions
Context: T Tauri stars have X-ray luminosities ranging from L_X = 10^28-10^32 erg/s. These luminosities are similar to UV luminosities (L_UV 10^30-10^31 erg/s) and therefore X-rays are expected to affect the physics and chemistry of the upper layers of their surrounding protoplanetary disks. Aim: The effects and importance of X-rays on the chemical and hydrostatic structure of protoplanetary disks are investigated, species tracing X-ray irradiation (for L_X >= 10^29 erg/s) are identified and predictions for [OI], [CII] and [NII] fine structure line fluxes are provided. Methods: We have impleme…
Using Keck/HIRES spectra Δv ~ 7 km/s, we analyze forbidden lines of [O I] 6300 Å, [O I] 5577 Å and [S II] 6731 Å from 33 T Tauri stars covering a range of disk evolutionary stages. After removing a high velocity component (HVC) associated with microjets, we study the properties of the low velocity component (LVC). The LVC can be attributed to slow disk winds that could be magnetically (MHD) or thermally (photoevaporative) driven. Both of these winds play an important role in the evolution and dispersal of protoplanetary material. LVC emission is seen in all 30 stars with detected [O I] but onl…
The total gas mass of a protoplanetary disk is a fundamental, but poorly determined, quantity. A new technique \citep{bergin+13} has been demonstrated to assess directly the bulk molecular gas reservoir of molecular hydrogen using the HD J=1-0 line at 112 $μ$m. In this work we present a {\it Herschel} Space Observatory\footnote{Herschel is an ESA space observatory with science instruments provided by European-led Principal Investigator consortia and with important participation from NASA.} survey of six additional T Tauri disks in the HD line. Line emission is detected at $>$3$σ$ significance …

We use local numerical simulations to investigate the strength and nature of magnetohydrodynamic (MHD) turbulence in the outer regions of protoplanetary disks, where ambipolar diffusion is the dominant non-ideal MHD effect. The simulations include vertical stratification and assume zero net vertical magnetic flux. We employ a super time-stepping technique to ameliorate the Courant restriction on the diffusive time step. We find that in idealized stratified simulations, with a spatially constant ambipolar Elsasser number Am, turbulence driven by the magnetorotational instability (MRI) behaves i…
Accretion plays an important role in protoplanetary disk evolution, and it is thought that the accretion mechanism changes between low- and high-mass stars. Here, we characterize accretion in intermediate-mass, pre-main-sequence Herbig Ae/Be (HAeBe) stars to search for correlations between accretion and system properties. We present new high-resolution, near-infrared spectra from the Immersion GRating INfrared Spectrograph for 102 HAeBes and analyze the accretion-tracing Br$γ$ line at 2.166 $μ$m. We also include the samples of Fairlamb et al. and Donehew & Brittain, for a total of 155 targets.…
ALMA observations of line emission from planet forming discs have demonstrated to be an excellent tool to probe the internal disc kinematics, often revealing subtle effects related to important dynamical processes occurring in them, such as turbulence, or the presence of planets, that can be inferred from pressure bumps perturbing the gas motion, or from detection of the planetary wake. In particular, we have recently shown for the case of the massive disc in Elias 2-27 how one can use such kind of observations to measure deviations from Keplerianity induced by the disc self-gravity, thus cons…
We report our SMA observations of the Class \RN{1}-\RN{2} protostar HL Tau in the $^{13}$CO (2--1), C$^{18}$O (2--1), SO(5$_6$--4$_5$), and the 1.3 mm dust-continuum emission and our analyses of the ALMA long baseline data of the HCO$^{+}$ (1--0) emission. The 1.3 mm continuum emission observed with the SMA shows compact ($\sim$0$\farcs$8 $\times$ 0$\farcs$5) and extended ($\sim$6$\farcs$5 $\times$ 4$\farcs$3) components, tracing the protoplanetary disk and the protostellar envelope, respectively. The $^{13}$CO, C$^{18}$O, and HCO$^+$ show a compact ($\sim$ 200 AU) component at velocities high…
The dominant form of nitrogen provided to most solar system bodies is currently unknown, though available measurements show that the detected nitrogen in solar system rocks and ices is depleted with respect to solar abundances and the interstellar medium. We use a detailed chemical/physical model of the chemical evolution of a protoplanetary disk to explore the evolution and abundance of nitrogen-bearing molecules. Based on this model we analyze how initial chemical abundances, provided as either gas or ice during the early stages of disk formation, influence which species become the dominant …

Elias 2-27 is a young star that hosts an extended, bright and inclined disk of dust and gas. The inclination and extreme flaring of the disk make Elias 2-27 an ideal target to study the vertical distribution of molecules, particularly CN. We directly trace the emission of CN in Elias 2-27 and compare it to previously published CO isotopologue data. CN $N = 3-2$ emission is analyzed in two different transitions $J = 7/2 - 5/2$ and $J = 5/2 - 3/2$, for which we detect two hyperfine group transitions. The vertical location of CN emission is traced directly from the channel maps, following geometr…
A linear analysis of the zombie vortex instability is performed in a stratified shearing sheet setting for three model barotropic shear flows. The linear analysis is done by utilizing a Green's function formulation to resolve the critical layers of the associated normal-mode problem. The instability is the result of a resonant interaction between a Rossby wave and a gravity wave which we refer to as Z-modes. The associated critical layer is the location where the Doppler shifted frequency of a distant Rossby wave equals the local Brunt-Vaisala frequency. The minimum required Rossby number for …
Resolved observations of millimetre-sized dust, tracing larger planetesimals, have pinpointed the location of 26 Edgeworth-Kuiper belt analogs. We report that a belt's distance $R$ to its host star correlates with the star's luminosity $L_{\star}$, following $R\propto L^{0.19}_{\star}$ with a low intrinsic scatter of $\sim$17%. Remarkably, our Edgeworth-Kuiper belt in the Solar System and the two CO snow lines imaged in protoplanetary disks lie close to this $R$-$L_{\star}$ relation, suggestive of an intrinsic relationship between protoplanetary disk structures and belt locations. To test the …
Recent infrared observations have demonstrated that photoevaporation driven by high-energy photons from the central star contributes to the dispersal of protoplanetary disks. Here, we show that photoevaporative winds should produce a detectable free-free continuum emission given the range of stellar ionizing photons and X-ray luminosities inferred for young sun-like stars. We point out that VLA observations of the nearby disk around TWHya might have already detected this emission at centimeter wavelengths and calculate the wind electron density and mass flow rate. We also estimate the intensit…
The efficiency of radial transport of icy solid material from outer disk to the inner disk is currently unconstrained. Efficient radial transport of icy dust grains could significantly alter the composition of the gas in the inner disk. Our aim is to model the gaseous CO$_2$ abundance in the inner disk and use this to probe the efficiency of icy dust transport in a viscous disk. Features in the simulated CO$_2$ spectra are investigated for their dust flux tracing potential. We have developed a 1D viscous disk model that includes gas and grain motions as well as dust growth, sublimation and fre…
Planets are supposed to form in circumstellar disks. The gravitational potential of a planet perturbs the disk and leads to characteristic structures, i.e. spiral waves and gaps, in the disk's density profile. We perform a large-scale parameter study of the observability of these planet-induced structures in circumstellar disks with ALMA. On the basis of HD and MHD simulations, we calculated the disk temperature structure and (sub)mm images of these systems. These were used to derive simulated ALMA images. Because appropriate objects are frequent in Taurus, we focused on a distance of 140pc an…
The precursors to larger, biologically-relevant molecules are detected throughout interstellar space, but determining the presence and properties of these molecules during planet formation requires observations of protoplanetary disks at high angular resolution and sensitivity. Here we present 0.3" observations of HC$_3$N, CH$_3$CN, and $c$-C$_3$H$_2$ in five protoplanetary disks observed as part of the Molecules with ALMA at Planet-forming Scales (MAPS) Large Program. We robustly detect all molecules in four of the disks (GM Aur, AS 209, HD 163296 and MWC 480) with tentative detections of $c$…
Circumstellar disks are considered to be the birthplace of planets. Specific structures like spiral arms, gaps, and cavities are characteristic indicators of planet-disk interaction. Investigating these structures can provide insights into the growth of protoplanets and the physical properties of the disk. We investigate the feasibility of using molecular lines to trace planet-induced structures in circumstellar disks. Based on 3D hydrodynamic simulations of planet-disk interactions, we perform self-consistent temperature calculations and produce N-LTE molecular line velocity-channel maps and …
Sulphur-bearing volatiles are observed to be significantly depleted in interstellar and circumstellar regions. This missing sulphur is postulated to be mostly locked up in refractory form. With ALMA we have detected sulphur monoxide (SO), a known shock tracer, in the HD 100546 protoplanetary disk. Two rotational transitions: $J=7_{7}-6_{6}$ (301.286 GHz) and $J=7_8-6_7$ (304.078 GHz) are detected in their respective integrated intensity maps. The stacking of these transitions results in a clear 5$σ$ detection in the stacked line profile. The emission is compact but is spectrally resolved and t…
Gas plays a major role in the dynamical evolution of protoplanetary discs. Its coupling with the dust is the key to our understanding planetary formation. Studying the gas content is therefore a crucial step towards understanding protoplanetary discs evolution. Such a study can be made through spectroscopic observations of emission lines in the far-infrared, where some of the most important gas coolants emit, such as the [OI] 3P1-3 P2 transition at 63.18 microns. We aim at characterising the gas content of protoplanetary discs in the intermediate-aged Chamaeleon II (Cha II) star forming region…
We present new observations of CO J=2-1 emission from the protoplanetary disk around TW Hya. Emission is detected out to 240 au (4") and found to exhibit azimuthal variations up to 20% beyond 180 au (3"), with the west side of the disk brighter than the east. This asymmetry is interpreted as tracing the shadow previously seen in scattered light. A reanalysis of the multi-epoch observations of the dust shadow in scattered light from Debes et al. (2017) suggests that an oscillatory motion would provide a better model of the temporal evolution of the dust shadow rather than orbital motion. Both m…
The statistical properties of circumstellar disks around young stars are important for constraining theoretical models for the formation and early evolution of planetary systems. In this brief review, I survey the literature related to ground-based and Spitzer-based infrared (IR) studies of young stellar clusters, with particular emphasis on tracing the evolution of primordial (``protoplanetary'') disks through spectroscopic and photometric diagnostics. The available data demonstrate that the fraction of young stars with optically thick primordial disks and/or those which show spectroscopic ev…
UV photochemistry in the surface layers of protoplanetary disks dramatically alters their composition relative to previous stages of star formation. The abundance ratio CN/HCN has long been proposed to trace the UV field in various astrophysical objects, however to date the relationship between CN, HCN, and the UV field in disks remains ambiguous. As part of the ALMA Large Program MAPS (Molecules with ALMA at Planet-forming Scales), we present observations of CN N=1-0 transitions at 0.3'' resolution towards five disk systems. All disks show bright CN emission within $\sim$50-150 au, along with…
Context: A substantial fraction of protoplanetary disks forms around stellar binaries. The binary system generates a time-dependent non-axisymmetric gravitational potential, inducing strong tidal forces on the circumbinary disk. This leads to a change in basic physical properties of the circumbinary disk, which should in turn result in unique structures that are potentially observable with the current generation of instruments. Aims: The goal of this study is to identify these characteristic structures, to constrain the physical conditions that cause them, and to evaluate the feasibility to ob…
