Stochastic reaction networks (SRNs) provide models of many real-world networks. Examples include networks in epidemiology, pharmacology, genetics, ecology, chemistry, and social sciences. Here, we model stochastic reaction networks by continuous time Markov chains (CTMCs) and pay special attention to one-dimensional mass-action SRNs (1-d stoichiometric subspace). We classify all states of the underlying CTMC of 1-d SRNs. In terms of (up to) four parameters, we provide sharp checkable criteria for various dynamical properties (including explosivity, recurrence, ergodicity, and the tail asymptotics of stationary or quasi-stationary distributions) of SRNs in the sense of their underlying CTMCs. As a result, we prove that all 1-d endotactic networks are non-explosive, and positive recurrent with an ergodic stationary distribution with Conley-Maxwell-Poisson (CMP)-like tail, provided the state space of the associated CTMCs consists of closed communicating classes. In particular, we prove the recently proposed positive recurrence conjecture in one dimension: Weakly reversible mass-action SRNs with 1-d stoichiometric subspaces are positive recurrent. The proofs of the main results rely on our recent work on CTMCs with polynomial transition rate functions.
We consider stochastically modeled reaction networks and prove that if a constant solution to the Kolmogorov forward equation decays fast enough relatively to the transition rates, then the model is non-explosive. In particular, complex balanced reaction networks are non-explosive.
For stochastic reaction-diffusion equations with Lévy noises and non-Lipschitz reaction terms, we prove that $W_1H$ transportation cost inequalities hold for their invariant probability measures and for their process-level laws on the path space with respect to the $L^1$-metric. The proofs are based on the Galerkin approximations.
We describe sufficient conditions on the reaction terms and multiplicative noise terms of a stochastic reaction-diffusion equation that guarantee that the solutions never explode. Both the reaction term and multiplicative noise terms are allowed to grow superlinearly.
We prove pathwise uniqueness and strong existence of solutions for stochastic reaction-diffusion systems with locally Lipschitz continuous reaction term of polynomial growth and Hölder continuous multiplicative noise. Under additional assumptions on the coefficients, we also prove positivity of the solutions.
By using a split argument due to [1], the transportation cost inequality is established on the free path space of Markov processes. The general result is applied to stochastic reaction diffusion equations with random initial values.
We extend the result on the stability of travelling waves for stochastic Nagumo equations in [St] to general bistable reaction-diffusion equations with both additive and multiplicative noise, using a variational approach based on functional inequalities. Our analysis yields explicit estimates on the rate of stability that can be shown in special examples to be optimal. We prove that an averaging principle holds for a general class of stochastic reaction-diffusion systems, having unbounded multiplicative noise, in any space dimension. We show that the classical Khasminskii approach for systems with a finite number of degrees of freedom can be extended to infinite dimensional systems.
We consider a reaction-diffusion equation on a network subjected to dynamic boundary conditions, with time delayed behaviour, also allowing for multiplicative Gaussian noise perturbations. Exploiting semigroup theory, we rewrite the aforementioned stochastic problem as an abstract stochastic partial differential equation taking values in a suitable product Hilbert space, for which we prove the existence and uniqueness of a mild solution. Eventually, a stochastic optimal control application is studied.
A parameter estimation problem for a class of semilinear stochastic evolution equations is considered. Conditions for consistency and asymptotic normality are given in terms of growth and continuity properties of the nonlinear part. Emphasis is put on the case of stochastic reaction-diffusion systems. Robustness results for statistical inference under model uncertainty are provided.
We study networks of biochemical reactions modelled by continuous-time Markov processes. Such networks typically contain many molecular species and reactions and are hard to study analytically as well as by simulation. Particularly, we are interested in reaction networks with intermediate species such as the substrate-enzyme complex in the Michaelis-Menten mechanism. These species are virtually in all real-world networks, they are typically short-lived, degraded at a fast rate and hard to observe experimentally. We provide conditions under which the Markov process of a multiscale reaction netw…
We consider a reaction--diffusion equation perturbed by noise (not necessarily white). We prove an integral inequality for the invariant measure $ν$ of a stochastic reaction--diffusion equation. Then we discuss some consequences as an integration by parts formula which extends to $ν$ a basic identity of the Malliavin Calculus. Finally, we prove the existence of a surface measure for a ball and a half-space of $H$.
In this paper, we established a quadratic transportation cost inequality for solutions of stochastic reaction diffusion equations driven by multiplicative space-time white noise based on a new inequality we proved for the moments (under the uniform norm) of the stochastic convolution with respect to space-time white noise, which is of independent interest. The solutions of such stochastic partial differential equations are typically not semimartingales on the state space.
We investigate the validity of the Girsanov Transformation (GT) method for parametric sensitivity analysis of stochastic models of chemical reaction networks. The validity depends on the likelihood ratio process being a martingale and the commutation of a certain derivative with expectation. We derive some exponential integrability conditions which imply both these requirements. We provide further conditions in terms of a reaction network that imply these exponential integrability conditions.
Detailed balance of a chemical reaction network can be defined in several different ways. Here we investigate the relationship among four types of detailed balance conditions: deterministic, stochastic, local, and zero-order local detailed balance. We show that the four types of detailed balance are equivalent when different reactions lead to different species changes and are not equivalent when some different reactions lead to the same species change. Under the condition of local detailed balance, we further show that the system has a global potential defined over the whole space, which plays…
We establish the existence of solutions to a class of non-linear stochastic differential equation of reaction-diffusion type in an infinite-dimensional space, with diffusion corresponding to a given transition kernel. The solution obtained is the scaling limit of a sequence of interacting particle systems, and satisfies the martingale problem corresponding to the target differential equation.
We consider the averaging principle for stochastic reaction-diffusion equations. Under some assumptions providing existence of a unique invariant measure of the fast motion with the frozen slow component, we calculate limiting slow motion. The study of solvability of Kolmogorov equations in Hilbert spaces and the analysis of regularity properties of solutions, allow to generalize the classical approach to finite-dimensional problems of this type in the case of SPDE's.
We prove the existence of density for the solution to the multiplicative semilinear stochastic heat equation on an unbounded spatial domain, with drift term satisfying a half-Lipschitz type condition. The methodology is based on a careful analysis of differentiability for a map defined on weighted functional spaces.
We consider a reaction--diffusion equation perturbed by noise (not necessarily white). We prove existence of the Fomin derivative of the corresponding transition semigroup $P_t$. The main tool is a new estimate for $P_tDφ$ in terms of $\|φ\|_{L^2(H,ν)}$, where $ν$ is the invariant measure of $P_t$.
Large deviations principles characterize the exponential decay rates of the probabilities of rare events. Cerrai and Rockner [13] proved that systems of stochastic reaction-diffusion equations satisfy a large deviations principle that is uniform over bounded sets of initial data. This paper proves uniform large deviations results for a system of stochastic reaction--diffusion equations in a more general setting than Cerrai and Rockner. Furthermore, this paper identifies two common situations where the large deviations principle is uniform over unbounded sets of initial data, enabling the chara…
Homogenization of a stochastic nonlinear reaction-diffusion equation with a large non- linear term is considered. Under a general Besicovitch almost periodicity assumption on the coefficients of the equation we prove that the sequence of solutions of the said problem converges in probability towards the solution of a rather different type of equation, namely, the stochastic non- linear convection-diffusion equation which we explicitly derive in terms of appropriated functionals. We study some particular cases such as the periodic framework, and many others. This is achieved under a suitable ge…
We consider stochastic reaction networks modeled by continuous-time Markov chains. Such reaction networks often contain many reactions, potentially occurring at different time scales, and have unknown parameters (kinetic rates, total amounts). This makes their analysis complex. We examine stochastic reaction networks with non-interacting species that often appear in examples of interest (e.g. in the two-substrate Michaelis Menten mechanism). Non-interacting species typically appear as intermediate (or transient) chemical complexes that are depleted at a fast rate. We embed the Markov process o…
A multiscale analysis of 1D stochastic bistable reaction-diffusion equations with additive noise is carried out w.r.t. travelling waves within the variational approach to stochastic partial differential equations. It is shown with explicit error estimates on appropriate function spaces that up to lower order w.r.t. the noise amplitude, the solution can be decomposed into the orthogonal sum of a travelling wave moving with random speed and into Gaussian fluctuations. A stochastic differential equation describing the speed of the travelling wave and a linear stochastic partial differential equat…
In this paper, we study stochastic homogenization of a coupled diffusion-reaction system. The diffusion-reaction system is coupled to stochastic differential equations, which govern the changes in the media properties. Though homogenization with changing media properties has been studied in previous findings, there is little research on homogenization when the media properties change due to stochastic differential equations. Such processes occur in many applications, where the changes in media properties are due to particle deposition. In the paper, we investigate the well-posedness of the non…
We study reaction diffusion equations with a deterministic reaction term as well as two random reaction terms, one that acts on the interior of the domain, and another that acts only on the boundary of the domain. We are interested in the regime where the relative sizes of the diffusion and reaction terms are different. Specifically, we consider the case where the diffusion rate is much larger than the rate of reaction, and the deterministic rate of reaction is much larger than either of the random rate of reactions.
We establish the existence of weak martingale solutions to a class of second order parabolic stochastic partial differential equations. The equations are driven by multiplicative jump type noise, with a non-Lipschitz multiplicative functional. The drift in the equations contains a dissipative nonlinearity of polynomial growth.
In this paper a stochastic reaction diffusion system is considered, which models the spread of a finite population reacting with a non-renewable resource in the presence of individual based noise. A two-parameter phase diagram is established to describe the large time evolution, distinguishing between certain death or possible life of the population.
Population dynamics are often affected by sudden environmental perturbations. Parameters of stochastic models are often imprecise due to various uncertainties. In this paper, we formulate a stochastic multimolecular biochemical reaction model that includes Lévy jumps and interval parameters. Firstly, we prove the existence and uniqueness of the positive solution. Moreover, the threshold between extinction and persistence of the reaction is obtained. Finally, some simulations are carried out to demonstrate our theoretical results.
A stochastic model for a chemical reaction network is embedded in a one-parameter family of models with species numbers and rate constants scaled by powers of the parameter. A systematic approach is developed for determining appropriate choices of the exponents that can be applied to large complex networks. When the scaling implies subnetworks have different time-scales, the subnetworks can be approximated separately providing insight into the behavior of the full network through the analysis of these lower dimensional approximations.
We consider stochastic reaction-diffusion equations on a finite network represented by a finite graph. On each edge in the graph a multiplicative cylindrical Gaussian noise driven reaction-diffusion equation is given supplemented by a dynamic Kirchhoff-type law perturbed by multiplicative scalar Gaussian noise in the vertices. The reaction term on each edge is assumed to be an odd degree polynomial, not necessarily of the same degree on each edge, with possibly stochastic coefficients and negative leading term. We utilize the semigroup approach for stochastic evolution equations in Banach spac…
We establish the large scale convergence of a class of stochastic weakly nonlinear reaction-diffusion models on a three dimensional periodic domain to the dynamic $Φ^4_3$ model within the framework of paracontrolled distributions. Our work extends previous results of Hairer and Xu to nonlinearities with a finite amount of smoothness (in particular $C^9$ is enough). We use the Malliavin calculus to perform a partial chaos expansion of the stochastic terms and control their $L^p$ norms in terms of the graphs of the standard $Φ^4_3$ stochastic terms.
We establish well-posedness in the mild sense for a class of stochastic semilinear evolution equations with a polynomially growing quasi-monotone nonlinearity and multiplicative Poisson noise. We also study existence and uniqueness of invariant measures for the associated semigroup in the Markovian case. A key role is played by a new maximal inequality for stochastic convolutions in $L_p$ spaces.
Stochastic models of chemical reaction networks are an important tool to describe and analyze noise effects in cell biology. When chemical species and reaction rates in a reaction system have different orders of magnitude, the associated stochastic system is often modeled in a multiscale regime. It is known that multiscale models can be approximated with a reduced system such as mean field dynamics or hybrid systems, but the accuracy of the approximation remains unknown. In this paper, we estimate the probability distribution of low copy species in multiscale stochastic reaction systems under …
A condition is identified that implies that solutions to the stochastic reaction-diffusion equation $\frac{\partial u}{\partial t} = \mathcal{A} u + f(u) + σ(u) \dot{W}$ on a bounded spatial domain never explode. We consider the case where $σ$ grows polynomially and $f$ is polynomially dissipative, meaning that $f$ strongly forces solutions toward finite values. This result demonstrates the role that the deterministic forcing term $f$ plays in preventing explosion.
Particle-based stochastic reaction-diffusion (PBSRD) models are a popular approach for studying biological systems involving both noise in the reaction process and diffusive transport. In this work we derive coarse-grained deterministic partial integro-differential equation (PIDE) models that provide a mean field approximation to the volume reactivity PBSRD model, a model commonly used for studying cellular processes. We formulate a weak measure-valued stochastic process (MVSP) representation for the volume reactivity PBSRD model, demonstrating for a simplified but representative system that i…
The macroscopic behavior of dissipative stochastic partial differential equations usually can be described by a finite dimensional system. This article proves that a macroscopic reduced model may be constructed for stochastic reaction-diffusion equations with cubic nonlinearity by artificial separating the system into two distinct slow-fast time parts. An averaging method and a deviation estimate show that the macroscopic reduced model should be a stochastic ordinary equation which includes the random effect transmitted from the microscopic timescale due to the nonlinear interaction. Numerical…
Biochemical reactions can happen on different time scales and also the abundance of species in these reactions can be very different from each other. Classical approaches, such as deterministic or stochastic approach, fail to account for or to exploit this multi-scale nature, respectively. In this paper, we propose a jump-diffusion approximation for multi-scale Markov jump processes that couples the two modeling approaches. An error bound of the proposed approximation is derived and used to partition the reactions into fast and slow sets, where the fast set is simulated by a stochastic differe…
The probability distribution describing the state of a Stochastic Reaction Network evolves according to the Chemical Master Equation (CME). It is common to estimated its solution using Monte Carlo methods such as the Stochastic Simulation Algorithm (SSA). In many cases these simulations can take an impractical amount of computational time. Therefore many methods have been developed that approximate the Stochastic Process underlying the Chemical Master Equation. Prominent strategies are Hybrid Models that regard the firing of some reaction channels as being continuous and applying the quasi-sta…
