We introduce a new scalable approximation for Gaussian processes with provable guarantees which hold simultaneously over its entire parameter space. Our approximation is obtained from an improved sample complexity analysis for sparse spectrum Gaussian processes (SSGPs). In particular, our analysis shows that under a certain data disentangling condition, an SSGP's prediction and model evidence (for training) can well-approximate those of a full GP with low sample complexity. We also develop a new auto-encoding algorithm that finds a latent space to disentangle latent input coordinates into well-separated clusters, which is amenable to our sample complexity analysis. We validate our proposed method on several benchmarks with promising results supporting our theoretical analysis.
Decoders built on Gaussian processes (GPs) are enticing due to the marginalisation over the non-linear function space. Such models (also known as GP-LVMs) are often expensive and notoriously difficult to train in practice, but can be scaled using variational inference and inducing points. In this paper, we revisit active set approximations. We develop a new stochastic estimate of the log-marginal likelihood based on recently discovered links to cross-validation, and propose a computationally efficient approximation thereof. We demonstrate that the resulting stochastic active sets (SAS) approxi…
The Gumbel-Softmax is a continuous distribution over the simplex that is often used as a relaxation of discrete distributions. Because it can be readily interpreted and easily reparameterized, it enjoys widespread use. We propose a modular and more flexible family of reparameterizable distributions where Gaussian noise is transformed into a one-hot approximation through an invertible function. This invertible function is composed of a modified softmax and can incorporate diverse transformations that serve different specific purposes. For example, the stick-breaking procedure allows us to exten…
The class of Gaussian Process (GP) methods for Temporal Difference learning has shown promise for data-efficient model-free Reinforcement Learning. In this paper, we consider a recent variant of the GP-SARSA algorithm, called Sparse Pseudo-input Gaussian Process SARSA (SPGP-SARSA), and derive recursive formulas for its predictive moments. This extension promotes greater memory efficiency, since previous computations can be reused and, interestingly, it provides a technique for updating value estimates on a multiple timescales
Generalized additive models (GAMs) are a widely used class of models of interest to statisticians as they provide a flexible way to design interpretable models of data beyond linear models. We here propose a scalable and well-calibrated Bayesian treatment of GAMs using Gaussian processes (GPs) and leveraging recent advances in variational inference. We use sparse GPs to represent each component and exploit the additive structure of the model to efficiently represent a Gaussian a posteriori coupling between the components.

This paper introduces a new sparse spatio-temporal structured Gaussian process regression framework for online and offline Bayesian inference. This is the first framework that gives a time-evolving representation of the interdependencies between the components of the sparse signal of interest. A hierarchical Gaussian process describes such structure and the interdependencies are represented via the covariance matrices of the prior distributions. The inference is based on the expectation propagation method and the theoretical derivation of the posterior distribution is provided in the paper. Th…

Approximations to Gaussian processes based on inducing variables, combined with variational inference techniques, enable state-of-the-art sparse approaches to infer GPs at scale through mini batch-based learning. In this work, we address one limitation of sparse GPs, which is due to the challenge in dealing with a large number of inducing variables without imposing a special structure on the inducing inputs. In particular, we introduce a novel hierarchical prior, which imposes sparsity on the set of inducing variables. We treat our model variationally, and we experimentally show considerable c…

Modeling sequential data has become more and more important in practice. Some applications are autonomous driving, virtual sensors and weather forecasting. To model such systems, so called recurrent models are frequently used. In this paper we introduce several new Deep recurrent Gaussian process (DRGP) models based on the Sparse Spectrum Gaussian process (SSGP) and the improved version, called variational Sparse Spectrum Gaussian process (VSSGP). We follow the recurrent structure given by an existing DRGP based on a specific variational sparse Nyström approximation, the recurrent Gaussian pro…

Autoencoders and their variants are among the most widely used models in representation learning and generative modeling. However, autoencoder-based models usually assume that the learned representations are i.i.d. and fail to capture the correlations between the data samples. To address this issue, we propose a novel Sparse Gaussian Process Bayesian Autoencoder (SGPBAE) model in which we impose fully Bayesian sparse Gaussian Process priors on the latent space of a Bayesian Autoencoder. We perform posterior estimation for this model via stochastic gradient Hamiltonian Monte Carlo. We evaluate …

Sparse variational Gaussian process (SVGP) methods are a common choice for non-conjugate Gaussian process inference because of their computational benefits. In this paper, we improve their computational efficiency by using a dual parameterization where each data example is assigned dual parameters, similarly to site parameters used in expectation propagation. Our dual parameterization speeds-up inference using natural gradient descent, and provides a tighter evidence lower bound for hyperparameter learning. The approach has the same memory cost as the current SVGP methods, but it is faster and…
Sparse Gaussian Processes are a key component of high-throughput Bayesian Optimisation (BO) loops; however, we show that existing methods for allocating their inducing points severely hamper optimisation performance. By exploiting the quality-diversity decomposition of Determinantal Point Processes, we propose the first inducing point allocation strategy designed specifically for use in BO. Unlike existing methods which seek only to reduce global uncertainty in the objective function, our approach provides the local high-fidelity modelling of promising regions required for precise optimisation…
Gaussian processes are powerful models for probabilistic machine learning, but are limited in application by their $O(N^3)$ inference complexity. We propose a method for deriving parametric families of kernel functions with compact spatial support, which yield naturally sparse kernel matrices and enable fast Gaussian process inference via sparse linear algebra. These families generalize known compactly-supported kernel functions, such as the Wendland polynomials. The parameters of this family of kernels can be learned from data using maximum likelihood estimation. Alternatively, we can quickly…
We revisit the Gaussian process model with spherical harmonic features and study connections between the associated RKHS, its eigenstructure and deep models. Based on this, we introduce a new class of kernels which correspond to deep models of continuous depth. In our formulation, depth can be estimated as a kernel hyper-parameter by optimizing the evidence lower bound. Further, we introduce sparseness in the eigenbasis by variational learning of the spherical harmonic phases. This enables scaling to larger input dimensions than previously, while also allowing for learning of high frequency va…
We present an algorithm to identify sparse dependence structure in continuous and non-Gaussian probability distributions, given a corresponding set of data. The conditional independence structure of an arbitrary distribution can be represented as an undirected graph (or Markov random field), but most algorithms for learning this structure are restricted to the discrete or Gaussian cases. Our new approach allows for more realistic and accurate descriptions of the distribution in question, and in turn better estimates of its sparse Markov structure. Sparsity in the graph is of interest as it can…
Online anomaly detection of time-series data is an important and challenging task in machine learning. Gaussian processes (GPs) are powerful and flexible models for modeling time-series data. However, the high time complexity of GPs limits their applications in online anomaly detection. Attributed to some internal or external changes, concept drift usually occurs in time-series data, where the characteristics of data and meanings of abnormal behaviors alter over time. Online anomaly detection methods should have the ability to adapt to concept drift. Motivated by the above facts, this paper pr…
Sparse, knot-based Gaussian processes have enjoyed considerable success as scalable approximations to full Gaussian processes. Certain sparse models can be derived through specific variational approximations to the true posterior, and knots can be selected to minimize the Kullback-Leibler divergence between the approximate and true posterior. While this has been a successful approach, simultaneous optimization of knots can be slow due to the number of parameters being optimized. Furthermore, there have been few proposed methods for selecting the number of knots, and no experimental results exi…
The use of Gaussian process models is typically limited to datasets with a few tens of thousands of observations due to their complexity and memory footprint. The two most commonly used methods to overcome this limitation are 1) the variational sparse approximation which relies on inducing points and 2) the state-space equivalent formulation of Gaussian processes which can be seen as exploiting some sparsity in the precision matrix. We propose to take the best of both worlds: we show that the inducing point framework is still valid for state space models and that it can bring further computati…
Model selection for regression problems with an increasing number of covariates continues to be an important problem both theoretically and in applications. Model selection consistency and mean structure reconstruction depend on the interplay between the Bayes factor learning rate and the penalization on model complexity. In this work, we present results for the Zellner-Siow prior for regression coefficients paired with a Poisson prior for model complexity. We show that model selection consistency restricts the dimension of the true model from increasing too quickly. Further, we show that the …

Approximate Bayesian inference methods that scale to very large datasets are crucial in leveraging probabilistic models for real-world time series. Sparse Markovian Gaussian processes combine the use of inducing variables with efficient Kalman filter-like recursions, resulting in algorithms whose computational and memory requirements scale linearly in the number of inducing points, whilst also enabling parallel parameter updates and stochastic optimisation. Under this paradigm, we derive a general site-based approach to approximate inference, whereby we approximate the non-Gaussian likelihood …

Gaussian processes are a flexible Bayesian nonparametric modelling approach that has been widely applied but poses computational challenges. To address the poor scaling of exact inference methods, approximation methods based on sparse Gaussian processes (SGP) are attractive. An issue faced by SGP, especially in latent variable models, is the inefficient learning of the inducing inputs, which leads to poor model prediction. We propose a regularization approach by balancing the reconstruction performance of data and the approximation performance of the model itself. This regularization improves …
Multi-task learning models using Gaussian processes (GP) have been developed and successfully applied in various applications. The main difficulty with this approach is the computational cost of inference using the union of examples from all tasks. Therefore sparse solutions, that avoid using the entire data directly and instead use a set of informative "representatives" are desirable. The paper investigates this problem for the grouped mixed-effect GP model where each individual response is given by a fixed-effect, taken from one of a set of unknown groups, plus a random individual effect fun…
We present a method for Temporal Difference (TD) learning that addresses several challenges faced by robots learning to navigate in a marine environment. For improved data efficiency, our method reduces TD updates to Gaussian Process regression. To make predictions amenable to online settings, we introduce a sparse approximation with improved quality over current rejection-based sparse methods. We derive the predictive value function posterior and use the moments to obtain a new algorithm for model-free policy evaluation, SPGP-SARSA. With simple changes, we show SPGP-SARSA can be reduced to a …
We propose a parallelizable sparse inverse formulation Gaussian process (SpInGP) for temporal models. It uses a sparse precision GP formulation and sparse matrix routines to speed up the computations. Due to the state-space formulation used in the algorithm, the time complexity of the basic SpInGP is linear, and because all the computations are parallelizable, the parallel form of the algorithm is sublinear in the number of data points. We provide example algorithms to implement the sparse matrix routines and experimentally test the method using both simulated and real data.
We propose a similarity measure for sparsely sampled time course data in the form of a log-likelihood ratio of Gaussian processes (GP). The proposed GP similarity is similar to a Bayes factor and provides enhanced robustness to noise in sparse time series, such as those found in various biological settings, e.g., gene transcriptomics. We show that the GP measure is equivalent to the Euclidean distance when the noise variance in the GP is negligible compared to the noise variance of the signal. Our numerical experiments on both synthetic and real data show improved performance of the GP similar…
Zero-inflated datasets, which have an excess of zero outputs, are commonly encountered in problems such as climate or rare event modelling. Conventional machine learning approaches tend to overestimate the non-zeros leading to poor performance. We propose a novel model family of zero-inflated Gaussian processes (ZiGP) for such zero-inflated datasets, produced by sparse kernels through learning a latent probit Gaussian process that can zero out kernel rows and columns whenever the signal is absent. The ZiGPs are particularly useful for making the powerful Gaussian process networks more interpre…

Large, multi-dimensional spatio-temporal datasets are omnipresent in modern science and engineering. An effective framework for handling such data are Gaussian process deep generative models (GP-DGMs), which employ GP priors over the latent variables of DGMs. Existing approaches for performing inference in GP-DGMs do not support sparse GP approximations based on inducing points, which are essential for the computational efficiency of GPs, nor do they handle missing data -- a natural occurrence in many spatio-temporal datasets -- in a principled manner. We address these shortcomings with the de…
Gaussian processes (GPs) provide a nonparametric representation of functions. However, classical GP inference suffers from high computational cost and it is difficult to design nonstationary GP priors in practice. In this paper, we propose a sparse Gaussian process model, EigenGP, based on the Karhunen-Loeve (KL) expansion of a GP prior. We use the Nystrom approximation to obtain data dependent eigenfunctions and select these eigenfunctions by evidence maximization. This selection reduces the number of eigenfunctions in our model and provides a nonstationary covariance function. To handle nonl…
Good sparse approximations are essential for practical inference in Gaussian Processes as the computational cost of exact methods is prohibitive for large datasets. The Fully Independent Training Conditional (FITC) and the Variational Free Energy (VFE) approximations are two recent popular methods. Despite superficial similarities, these approximations have surprisingly different theoretical properties and behave differently in practice. We thoroughly investigate the two methods for regression both analytically and through illustrative examples, and draw conclusions to guide practical applicat…
Standard sparse pseudo-input approximations to the Gaussian process (GP) cannot handle complex functions well. Sparse spectrum alternatives attempt to answer this but are known to over-fit. We suggest the use of variational inference for the sparse spectrum approximation to avoid both issues. We model the covariance function with a finite Fourier series approximation and treat it as a random variable. The random covariance function has a posterior, on which a variational distribution is placed. The variational distribution transforms the random covariance function to fit the data. We study the…
Creating low dimensional representations of a high dimensional data set is an important component in many machine learning applications. How to cluster data using their low dimensional embedded space is still a challenging problem in machine learning. In this article, we focus on proposing a joint formulation for both clustering and dimensionality reduction. When a probabilistic model is desired, one possible solution is to use the mixture models in which both cluster indicator and low dimensional space are learned. Our algorithm is based on a mixture of sparse Gaussian processes, which is cal…

Background: The "proton radius puzzle" refers to an eight-year old problem that highlights major inconsistencies in the extraction of the charge radius of the proton from muonic Lamb-shift experiments as compared against experiments using elastic electron scattering. For the latter, the determination of the charge radius involves an extrapolation of the experimental form factor to zero momentum transfer. Purpose: To estimate the proton radius by introducing a novel non-parametric approach to model the electric form factor of the proton. Methods: Within a Bayesian paradigm, we develop a model f…

Machine learning has played an important role in information retrieval (IR) in recent times. In search engines, for example, query keywords are accepted and documents are returned in order of relevance to the given query; this can be cast as a multi-label ranking problem in machine learning. Generally, the number of candidate documents is extremely large (from several thousand to several million); thus, the classifier must handle many labels. This problem is referred to as extreme multi-label classification (XMLC). In this paper, we propose a novel approach to XMLC termed the Sparse Weighted N…
We present a planning framework for minimising the deterministic worst-case error in sparse Gaussian process (GP) regression. We first derive a universal worst-case error bound for sparse GP regression with bounded noise using interpolation theory on reproducing kernel Hilbert spaces (RKHSs). By exploiting the conditional independence (CI) assumption central to sparse GP regression, we show that the worst-case error minimisation can be achieved by solving a posterior entropy minimisation problem. In turn, the posterior entropy minimisation problem is solved using a Gaussian belief space planni…
We pursue an early stopping technique that helps Gaussian Restricted Boltzmann Machines (GRBMs) to gain good natural image representations in terms of overcompleteness and data fitting. GRBMs are widely considered as an unsuitable model for natural images because they gain non-overcomplete representations which include uniform filters that do not represent useful image features. We have recently found that GRBMs once gain and subsequently lose useful filters during their training, contrary to this common perspective. We attribute this phenomenon to a tradeoff between overcompleteness of GRBM r…
Methods for inference and simulation of linearly constrained Gaussian Markov Random Fields (GMRF) are computationally prohibitive when the number of constraints is large. In some cases, such as for intrinsic GMRFs, they may even be unfeasible. We propose a new class of methods to overcome these challenges in the common case of sparse constraints, where one has a large number of constraints and each only involves a few elements. Our methods rely on a basis transformation into blocks of constrained versus non-constrained subspaces, and we show that the methods greatly outperform existing alterna…

We study the streaming model for approximate matrix multiplication (AMM). We are interested in the scenario that the algorithm can only take one pass over the data with limited memory. The state-of-the-art deterministic sketching algorithm for streaming AMM is the co-occurring directions (COD), which has much smaller approximation errors than randomized algorithms and outperforms other deterministic sketching methods empirically. In this paper, we provide a tighter error bound for COD whose leading term considers the potential approximate low-rank structure and the correlation of input matrice…
A fast matching pursuit method using a Bayesian approach is introduced for sparse signal recovery. This method, referred to as nGpFBMP, performs Bayesian estimates of sparse signals even when the signal prior is non-Gaussian or unknown. It is agnostic on signal statistics and utilizes a priori statistics of additive noise and the sparsity rate of the signal, which are shown to be easily estimated from data if not available. nGpFBMP utilizes a greedy approach and order-recursive updates of its metrics to find the most dominant sparse supports to determine the approximate minimum mean square err…

Spectral clustering is one of the most popular, yet still incompletely understood, methods for community detection on graphs. This article studies spectral clustering based on the Bethe-Hessian matrix $H_r = (r^2-1)I_n + D-rA$ for sparse heterogeneous graphs (following the degree-corrected stochastic block model) in a two-class setting. For a specific value $r = ζ$, clustering is shown to be insensitive to the degree heterogeneity. We then study the behavior of the informative eigenvector of $H_ζ$ and, as a result, predict the clustering accuracy. The article concludes with an overview of the …
Parameter estimation for nonlinear dynamic system models, represented by ordinary differential equations (ODEs), using noisy and sparse data is a vital task in many fields. We propose a fast and accurate method, MAGI (MAnifold-constrained Gaussian process Inference), for this task. MAGI uses a Gaussian process model over time-series data, explicitly conditioned on the manifold constraint that derivatives of the Gaussian process must satisfy the ODE system. By doing so, we completely bypass the need for numerical integration and achieve substantial savings in computational time. MAGI is also su…

Despite the recent success of artificial neural networks, more biologically plausible learning methods may be needed to resolve the weaknesses of backpropagation trained models such as catastrophic forgetting and adversarial attacks. Although these weaknesses are not specifically addressed, a novel local learning rule is presented that performs online clustering with an upper limit on the number of clusters to be found rather than a fixed cluster count. Instead of using orthogonal weight or output activation constraints, activation sparsity is achieved by mutual repulsion of lateral Gaussian n…

In this paper, we characterize the noise of stochastic gradients and analyze the noise-induced dynamics during training deep neural networks by gradient-based optimizers. Specifically, we firstly show that the stochastic gradient noise possesses finite variance, and therefore the classical Central Limit Theorem (CLT) applies; this indicates that the gradient noise is asymptotically Gaussian. Such an asymptotic result validates the wide-accepted assumption of Gaussian noise. We clarify that the recently observed phenomenon of heavy tails within gradient noise may not be intrinsic properties, bu…
Independent component analysis (ICA) is a cornerstone of modern data analysis. Its goal is to recover a latent random vector S with independent components from samples of X=AS where A is an unknown mixing matrix. Critically, all existing methods for ICA rely on and exploit strongly the assumption that S is not Gaussian as otherwise A becomes unidentifiable. In this paper, we show that in fact one can handle the case of Gaussian components by imposing structure on the matrix A. Specifically, we assume that A is sparse and generic in the sense that it is generated from a sparse Bernoulli-Gaussia…
Actor-critic algorithms that make use of distributional policy evaluation have frequently been shown to outperform their non-distributional counterparts on many challenging control tasks. Examples of this behavior include the D4PG and DMPO algorithms as compared to DDPG and MPO, respectively [Barth-Maron et al., 2018; Hoffman et al., 2020]. However, both agents rely on the C51 critic for value estimation. One major drawback of the C51 approach is its requirement of prior knowledge about the minimum andmaximum values a policy can attain as well as the number of bins used, which fixes the resolut…
The stochastic gradient noise (SGN) is a significant factor in the success of stochastic gradient descent (SGD). Following the central limit theorem, SGN was initially modeled as Gaussian, and lately, it has been suggested that stochastic gradient noise is better characterized using $SαS$ Lévy distribution. This claim was allegedly refuted and rebounded to the previously suggested Gaussian noise model. This paper presents solid, detailed empirical evidence that SGN is heavy-tailed and better depicted by the $SαS$ distribution. Furthermore, we argue that different parameters in a deep neural ne…
