Compressed Sensing MRI (CS-MRI) has shown promise in reconstructing under-sampled MR images, offering the potential to reduce scan times. Classical techniques minimize a regularized least-squares cost function using an expensive iterative optimization procedure. Recently, deep learning models have been developed that model the iterative nature of classical techniques by unrolling iterations in a neural network. While exhibiting superior performance, these methods require large quantities of ground-truth images and have shown to be non-robust to unseen data. In this paper, we explore a novel strategy to train an unrolled reconstruction network in an unsupervised fashion by adopting a loss function widely-used in classical optimization schemes. We demonstrate that this strategy achieves lower loss and is computationally cheap compared to classical optimization solvers while also exhibiting superior robustness compared to supervised models. Reconstructing under-sampled k-space measurements in Compressed Sensing MRI (CS-MRI) is classically solved with regularized least-squares. Recently, deep learning has been used to amortize this optimization by training reconstruction networks on a dataset of under-sampled measurements. Here, a crucial design choice is the regularization function(s) and corresponding weight(s). In this paper, we explore a novel strategy of using a hypernetwork to generate the parameters of a separate reconstruction network as a function of the regularization weight(s), resulting in a regularization-agnostic rec…

Parallel imaging accelerates MRI data acquisition by acquiring additional sensitivity information with an array of receiver coils, resulting in fewer phase encoding steps. Because of fewer data requirements than parallel imaging, compressed sensing magnetic resonance imaging (CS-MRI) has gained popularity in the field of medical imaging. Parallel imaging and compressed sensing (CS) both reduce the amount of data captured in the k-space, which speeds up traditional MRI acquisition. As acquisition time is inversely proportional to sample count, forming an image from reduced k-space samples resul…

In clinical practice, multi-modal magnetic resonance imaging (MRI) with different contrasts is usually acquired in a single study to assess different properties of the same region of interest in the human body. The whole acquisition process can be accelerated by having one or more modalities under-sampled in the $k$-space. Recent research has shown that, considering the redundancy between different modalities, a target MRI modality under-sampled in the $k$-space can be more efficiently reconstructed with a fully-sampled reference MRI modality. However, we find that the performance of the afore…

Learning-based synthetic multi-contrast MRI commonly involves deep models trained using high-quality images of source and target contrasts, regardless of whether source and target domain samples are paired or unpaired. This results in undesirable reliance on fully-sampled acquisitions of all MRI contrasts, which might prove impractical due to limitations on scan costs and time. Here, we propose a novel semi-supervised deep generative model that instead learns to recover high-quality target images directly from accelerated acquisitions of source and target contrasts. To achieve this, the propos…
Compressed sensing for magnetic resonance imaging (CS-MRI) exploits image sparsity properties to reconstruct MRI from very few Fourier k-space measurements. The goal is to minimize any structural errors in the reconstruction that could have a negative impact on its diagnostic quality. To this end, we propose a deep error correction network (DECN) for CS-MRI. The DECN model consists of three parts, which we refer to as modules: a guide, or template, module, an error correction module, and a data fidelity module. Existing CS-MRI algorithms can serve as the template module for guiding the reconst…
Compressed sensing has shown great potential in reducing data acquisition time in magnetic resonance imaging (MRI). Recently, a spread spectrum compressed sensing MRI method modulates an image with a quadratic phase. It performs better than the conventional compressed sensing MRI with variable density sampling, since the coherence between the sensing and sparsity bases are reduced. However, spread spectrum in that method is implemented via a shim coil which limits its modulation intensity and is not convenient to operate. In this letter, we propose to apply chirp (linear frequency-swept) radio…
In multi-contrast magnetic resonance imaging (MRI), compressed sensing theory can accelerate imaging by sampling fewer measurements within each contrast. The conventional optimization-based models suffer several limitations: strict assumption of shared sparse support, time-consuming optimization and "shallow" models with difficulties in encoding the rich patterns hiding in massive MRI data. In this paper, we propose the first deep learning model for multi-contrast MRI reconstruction. We achieve information sharing through feature sharing units, which significantly reduces the number of paramet…
Inspired by the first-order method of Malitsky and Pock, we propose a new variational framework for compressed MR image reconstruction which introduces the application of a rotation-invariant discretization of total variation functional into MR imaging while exploiting BM3D frame as a sparsifying transform. In the first step, we provide theoretical and numerical analysis establishing the exceptional rotation-invariance property of this total variation functional and observe its superiority over other well-known variational regularization terms in both upright and rotated imaging setups. Compressed sensing (CS) theory assures us that we can accurately reconstruct magnetic resonance images using fewer k-space measurements than the Nyquist sampling rate requires. In traditional CS-MRI inversion methods, the fact that the energy within the Fourier measurement domain is distributed non-uniformly is often neglected during reconstruction. As a result, more densely sampled low-frequency information tends to dominate penalization schemes for reconstructing MRI at the expense of high-frequency details. In this paper, we propose a new framework for CS-MRI inversion in which we decompose…

The long acquisition time has limited the accessibility of magnetic resonance imaging (MRI) because it leads to patient discomfort and motion artifacts. Although several MRI techniques have been proposed to reduce the acquisition time, compressed sensing in magnetic resonance imaging (CS-MRI) enables fast acquisition without compromising SNR and resolution. However, existing CS-MRI methods suffer from the challenge of aliasing artifacts. This challenge results in the noise-like textures and missing the fine details, thus leading to unsatisfactory reconstruction performance. To tackle this chal…

We propose a novel and unified method, measurement-conditioned denoising diffusion probabilistic model (MC-DDPM), for under-sampled medical image reconstruction based on DDPM. Different from previous works, MC-DDPM is defined in measurement domain (e.g. k-space in MRI reconstruction) and conditioned on under-sampling mask. We apply this method to accelerate MRI reconstruction and the experimental results show excellent performance, outperforming full supervision baseline and the state-of-the-art score-based reconstruction method. Due to its generative nature, MC-DDPM can also quantify the unce…

Magnetic Resonance Imaging (MRI) has excellent soft tissue contrast but is hindered by an inherently slow data acquisition process. Compressed sensing, which reconstructs sparse signals from incoherently sampled data, has been widely applied to accelerate MRI acquisitions. Compressed sensing MRI requires one or more model parameters to be tuned, which is usually done by hand, giving sub-optimal tuning in general. To address this issue, we build on previous work by the authors on the single-coil Variable Density Approximate Message Passing (VDAMP) algorithm, extending the framework to multiple …

We introduce a generalized formulation that is capable of handling a wide class of sparsity/compactness priors on the deformation corrected dynamic signal. In this work, we consider example compactness priors such as sparsity in temporal Fourier domain, sparsity in temporal finite difference domain, and nuclear norm penalty to exploit low rank structure. Using variable splitting, we decouple the complex optimization problem to simpler and we…
Deep learning (DL) has shown promise for faster, high quality accelerated MRI reconstruction. However, supervised DL methods depend on extensive amounts of fully-sampled (labeled) data and are sensitive to out-of-distribution (OOD) shifts, particularly low signal-to-noise ratio (SNR) acquisitions. To alleviate this challenge, we propose Noise2Recon, a model-agnostic, consistency training method for joint MRI reconstruction and denoising that can use both fully-sampled (labeled) and undersampled (unlabeled) scans in semi-supervised and self-supervised settings. Compressed sensing (CS) methods in magnetic resonance imaging (MRI) offer rapid acquisition and improved image quality but require iterative reconstruction schemes with regularization to enforce sparsity. Regardless of the difficulty in obtaining a fast numerical solution, the total variation (TV) regularization is a preferred choice due to its edge-preserving and structure recovery capabilities. While many approaches have been proposed to overcome the non-differentiability of the TV cost term, an iterative shrinkage based formulation allows recovering an image through recursive application of…

Deep learning (DL) has emerged as a tool for improving accelerated MRI reconstruction. A common strategy among DL methods is the physics-based approach, where a regularized iterative algorithm alternating between data consistency and a regularizer is unrolled for a finite number of iterations. This unrolled network is then trained end-to-end in a supervised manner, using fully-sampled data as ground truth for the network output. However, in a number of scenarios, it is difficult to obtain fully-sampled datasets, due to physiological constraints such as organ motion or physical constraints such…

The size of the dictionary and the patch-specific sparsity pattern are inferred from the data, in addition to other dictionary learning variables. Dictionary learning is performed directly on the compressed image, and so is tailor…

Methods: The proposed approach utilizes the possible similarity of the repeated scans in longitudinal MRI studies. Since similarity is not guaranteed, sampling and reconstruction are adjusted during acquisition to match the actual similarity between the scans. MRI with multiple protocols is commonly used for diagnosis, but it suffers from a long acquisition time, which yields the image quality vulnerable to say motion artifacts. To accelerate, various methods have been proposed to reconstruct full images from under-sampled k-space data. However, these algorithms are inadequate for two main reasons. Firstly, aliasing artifacts generated in the image domain are structural and non-local, so that sole image domain restoration is insufficient. Secondly, though MRI comprises multiple protocols during one exam, almost all previous studies only employ the r…

In this paper, we present the first successful application of the CSGM framework on clinical MRI data. We train a generative prior on brain scans from the fastMRI dataset, and show that posterior sampling via Langevin dynamics achieves high quality reconstructi…

Deep learning approaches have shown promising performance for compressed sensing-based Magnetic Resonance Imaging. While deep neural networks trained with mean squared error (MSE) loss functions can achieve high peak signal to noise ratio, the reconstructed images are often blurry and lack sharp details, especially for higher undersampling rates. However, it remains an open question how to (1) optimally combine these loss functions with the MSE loss function and (2) evaluate such a p…
Current deep learning approaches for diffusion MRI modeling circumvent the need for densely-sampled diffusion-weighted images (DWIs) by directly predicting microstructural indices from sparsely-sampled DWIs. In Fourier-based medical imaging, sampling below the Nyquist rate results in an underdetermined system, in which linear reconstructions will exhibit artifacts. Another consequence of under-sampling is lower signal to noise ratio (SNR) due to fewer acquired measurements.
