Dealing with missing data in data analysis is inevitable. Although powerful imputation methods that address this problem exist, there is still much room for improvement. In this study, we examined single imputation based on deep autoencoders, motivated by the apparent success of deep learning to efficiently extract useful dataset features. We have developed a consistent framework for both training and imputation. Moreover, we benchmarked the results against state-of-the-art imputation methods on different data sizes and characteristics. The work was not limited to the one-type variable dataset; we also imputed missing data with multi-type variables, e.g., a combination of binary, categorical, and continuous attributes. To evaluate the imputation methods, we randomly corrupted the complete data, with varying degrees of corruption, and then compared the imputed and original values. In all experiments, the developed autoencoder obtained the smallest error for all ranges of initial data corruption.

Missing data is a significant problem impacting all domains. State-of-the-art framework for minimizing missing data bias is multiple imputation, for which the choice of an imputation model remains nontrivial. We propose a multiple imputation model based on overcomplete deep denoising autoencoders. Our proposed model is capable of handling different data types, missingness patterns, missingness proportions and distributions. Evaluation on several real life datasets show our proposed model significantly outperforms current state-of-the-art methods under varying conditions while simultaneously im…
When sensors collect spatio-temporal data in a large geographical area, the existence of missing data cannot be escaped. Missing data negatively impacts the performance of data analysis and machine learning algorithms. In this paper, we study deep autoencoders for missing data imputation in spatio-temporal problems. We propose a convolution bidirectional-LSTM for capturing spatial and temporal patterns. Moreover, we analyze an autoencoder's latent feature representation in spatio-temporal data and illustrate its performance for missing data imputation. Traffic flow data are used for evaluation…

This paper presents an approach based on Monte Carlo dropout within (Variational) Autoencoders which offers not only very good adaptation to the distribution of the data but also allows generation of new data, adapted to each specific instance. Missing data persists as a major barrier to data analysis across numerous applications. Recently, deep generative models have been used for imputation of missing data, motivated by their ability to capture highly non-linear and complex relationships in the data. In this work, we investigate the ability of deep models, namely variational autoencoders (VAEs), to account for uncertainty in missing data through multiple imputation strategies. We find that VAEs provide poor empirical coverage of missing data, with underestimation and overconfident imputations, particularly for more extreme missing …
The most common strategy of imputing missing values in a table is to study either the column-column relationship or the row-row relationship of the data table, then use the relationship to impute the missing values based on the non-missing values from other columns of the same row, or from the other rows of the same column. This paper introduces a double autoencoder for imputation ($Ae^2I$) that simultaneously and collaboratively uses both row-row relationship and column-column relationship to impute the missing values. Empirical tests on Movielens 1M dataset demonstrated that $Ae^2I$ outperfo…

Although data may be abundant, complete data is less so, due to missing columns or rows. This missingness undermines the performance of downstream data products that either omit incomplete cases or create derived completed data for subsequent processing. Appropriately managing missing data is required in order to fully exploit and correctly use data. We propose a Multiple Imputation model using Denoising Autoencoders to learn the internal representation of data. Furthermore, we use the novel mechanisms of Metamorphic Truth and Imputation Feedback to maintain statistical integrity of attributes…

We present a novel framework that can combine multi-domain learning (MDL), data imputation (DI) and multi-task learning (MTL) to improve performance for classification and regression tasks in different domains. The core of our method is an adversarial autoencoder that can: (1) learn to produce domain-invariant embeddings to reduce the difference between domains; (2) learn the data distribution for each domain and correctly perform data imputation on missing data. For MDL, we use the Maximum Mean Discrepancy (MMD) measure to align the domain distributions. For DI, we use an adversarial approach…
We present a representation learning method that learns features at multiple different levels of scale. Working within the unsupervised framework of denoising autoencoders, we observe that when the input is heavily corrupted during training, the network tends to learn coarse-grained features, whereas when the input is only slightly corrupted, the network tends to learn fine-grained features. This motivates the scheduled denoising autoencoder, which starts with a high level of noise that lowers as training progresses. We find that the resulting representation yields a significant boost on a lat…

The integration of the global Photovoltaic (PV) market with real time data-loggers has enabled large scale PV data analytical pipelines for power forecasting and long-term reliability assessment of PV fleets. Nevertheless, the performance of PV data analysis heavily depends on the quality of PV timeseries data. This paper proposes a novel Spatio-Temporal Denoising Graph Autoencoder (STD-GAE) framework to impute missing PV Power Data. STD-GAE exploits temporal correlation, spatial coherence, and value dependencies from domain knowledge to recover missing data. Experimental results show that STD…
Learning from heterogeneous data poses challenges such as combining data from various sources and of different types. Meanwhile, heterogeneous data are often associated with missingness in real-world applications due to heterogeneity and noise of input sources. In this work, we propose the variational selective autoencoder (VSAE), a general framework to learn representations from partially-observed heterogeneous data. VSAE learns the latent dependencies in heterogeneous data by modeling the joint distribution of observed data, unobserved data, and the imputation mask which represents how the d…
Image denoising based on a probabilistic model of local image patches has been employed by various researchers, and recently a deep (denoising) autoencoder has been proposed by Burger et al. [2012] and Xie et al. [2012] as a good model for this. In this paper, we propose that another popular family of models in the field of deep learning, called Boltzmann machines, can perform image denoising as well as, or in certain cases of high level of noise, better than denoising autoencoders. We empirically evaluate the two models on three different sets of images with different types and levels of nois…

The Denoising Autoencoder (DAE) enhances the flexibility of the data stream method in exploiting unlabeled samples. Deep evolving denoising autoencoder (DEVDAN), is proposed in this paper. It features an open structure in the generative phase and the discriminative phase where the hidden units can be automatically added and discarded on the fly. Missing data is one of the most common preprocessing problems. In this paper, we experimentally research the use of generative and non-generative models for feature reconstruction. Variational Autoencoder with Arbitrary Conditioning (VAEAC) and Generative Adversarial Imputation Network (GAIN) were researched as representatives of generative models, while the denoising autoencoder (DAE) represented non-generative models. Performance of the models is compared to traditional methods k-nearest neighbors (k-NN) and Multiple Imputation by Chained Equations (MICE). Moreover, we introduce WGAIN as the…
Unsupervised learning is of growing interest because it unlocks the potential held in vast amounts of unlabelled data to learn useful representations for inference. Autoencoders, a form of generative model, may be trained by learning to reconstruct unlabelled input data from a latent representation space. More robust representations may be produced by an autoencoder if it learns to recover clean input samples from corrupted ones. Representations may be further improved by introducing regularisation during training to shape the distribution of the encoded data in latent space. We suggest denois…

We show how a deep denoising autoencoder with lateral connections can be used as an auxiliary unsupervised learning task to support supervised learning. The proposed model is trained to minimize simultaneously the sum of supervised and unsupervised cost functions by back-propagation, avoiding the need for layer-wise pretraining. It improves the state of the art significantly in the permutation-invariant MNIST classification task.
Missing data imputation (MDI) is crucial when dealing with tabular datasets across various domains. Autoencoders can be trained to reconstruct missing values, and graph autoencoders (GAE) can additionally consider similar patterns in the dataset when imputing new values for a given instance. However, previously proposed GAEs suffer from scalability issues, requiring the user to define a similarity metric among patterns to build the graph connectivity beforehand. In this paper, we leverage recent progress in latent graph imputation to propose a novel EdGe Generation Graph AutoEncoder (EGG-GAE) …

Denoising autoencoders (DAEs) have proven useful for unsupervised representation learning, but a thorough theoretical understanding is still lacking of how the input noise influences learning. Here we develop theory for how noise influences learning in DAEs. By focusing on linear DAEs, we are able to derive analytic expressions that exactly describe their learning dynamics. We verify our theoretical predictions with simulations as well as experiments on MNIST and CIFAR-10. The theory illustrates how, when tuned correctly, noise allows DAEs to ignore low variance directions in the inputs while …

For this work, a dataset of 70000 handwritten samples were used from (Chowdhury and Rahman, 2016) and was recognized using several settings of network architecture. Among all these settings, the most optimal setting being found to…
The term blind denoising refers to the fact that the basis used for denoising is learnt from the noisy sample itself during denoising. Dictionary learning and transform learning based formulations for blind denoising are well known. But there has been no autoencoder based solution for the said blind denoising approach. So far autoencoder based denoising formulations have learnt the model on a separate training data and have used the learnt model to denoise test samples. Such a methodology fails when the test image (to denoise) is not of the same kind as the models learnt with. This will be fir…

Graph neural networks (GNNs) are popular weapons for modeling relational data. Existing GNNs are not specified for attribute-incomplete graphs, making missing attribute imputation a burning issue. Until recently, many works notice that GNNs are coupled with spectral concentration, which means the spectrum obtained by GNNs concentrates on a local part in spectral domain, e.g., low-frequency due to oversmoothing issue. As a consequence, GNNs may be seriously flawed for reconstructing graph attributes as graph spectral concentration tends to cause a low imputation precision. In this work, we pres…

Training a denoising autoencoder neural network requires access to truly clean data, a requirement which is often impractical. To remedy this, we introduce a method to train an autoencoder using only noisy data, having examples with and without the signal class of interest. The autoencoder learns a partitioned representation of signal and noise, learning to reconstruct each separately. We illustrate the method by denoising birdsong audio (available abundantly in uncontrolled noisy datasets) using a convolutional autoencoder.
We implement stacked denoising autoencoders, a class of neural networks that are capable of learning powerful representations of high dimensional data. We describe stochastic gradient descent for unsupervised training of autoencoders, as well as a novel genetic algorithm based approach that makes use of gradient information. We analyze the performance of both optimization algorithms and also the representation learning ability of the autoencoder when it is trained on standard image classification datasets.

Generative autoencoders offer a promising approach for controllable text generation by leveraging their latent sentence representations. However, current models struggle to maintain coherent latent spaces required to perform meaningful text manipulations via latent vector operations. Specifically, we demonstrate by example that neural encoders do not necessarily map similar sentences to nearby latent vectors. A theoretical explanation for this phenomenon establishes that high capacity autoencoders can learn an arbitrary mapping between sequences and associated latent representations. To remedy…

We show that the proposed regularization leads to improved planning with both gradient-based and gradient-free optimizers. We also demonstrate that using regularized trajectory optimization leads to rapid initial learning in a se…

The feature map obtained from the denoising autoencoder (DAE) is investigated by determining transportation dynamics of the DAE, which is a cornerstone for deep learning. In this paper, we address the problem of the formulation of nested complex of parameters by regarding the feature map as a transport map. In particular, we show how neural networks can be trained to perform all of these tasks simultaneously. While, deep autoencoders implemented by way of neural networks have demonstrated potential for denoising and anomaly detection, standard autoencoders have the drawback that they require access to clean data for training. However, recent work in Robust Deep Autoencoders (RDAEs) shows how autoencoders can be trained to eliminate outliers…
Suitable lateral connections between encoder and decoder are shown to allow higher layers of a denoising autoencoder (dAE) to focus on invariant representations. In regular autoencoders, detailed information needs to be carried through the highest layers but lateral connections from encoder to decoder relieve this pressure. It is shown that abstract invariant features can be translated to detailed reconstructions when invariant features are allowed to modulate the strength of the lateral connection. Three dAE structures with modulated and additive lateral connections, and without lateral conne…
