We present a deep learning strategy that enables, for the first time, contrast-agnostic semantic segmentation of completely unpreprocessed brain MRI scans, without requiring additional training or fine-tuning for new modalities. Classical Bayesian methods address this segmentation problem with unsupervised intensity models, but require significant computational resources. In contrast, learning-based methods can be fast at test time, but are sensitive to the data available at training. Our proposed learning method, SynthSeg, leverages a set of training segmentations (no intensity images required) to generate synthetic sample images of widely varying contrasts on the fly during training. These samples are produced using the generative model of the classical Bayesian segmentation framework, with randomly sampled parameters for appearance, deformation, noise, and bias field. Because each mini-batch has a different synthetic contrast, the final network is not biased towards any MRI contrast. We comprehensively evaluate our approach on four datasets comprising over 1,000 subjects and four types of MR contrast. The results show that our approach successfully segments every contrast in the data, performing slightly better than classical Bayesian segmentation, and three orders of magnitude faster. Moreover, even within the same type of MRI contrast, our strategy generalizes significantly better across datasets, compared to training using real images. Finally, we find that synthesizing a broad range of contrasts, even if unrealistic, increases the generalization of the neural network. Our code and model are open source at https://github.com/BBillot/SynthSeg.
Ischemic Stroke Lesion Segmentation challenge (ISLES 2022) offers a platform for researchers to compare their solutions to 3D segmentation of ischemic stroke regions from 3D MRIs. In this work, we describe our solution to ISLES 2022 segmentation task. We re-sample all images to a common resolution, use two input MRI modalities (DWI and ADC) and train SegResNet semantic segmentation network from MONAI. The final submission is an ensemble of 15 models (from 3 runs of 5-fold cross validation). Our solution (team name NVAUTO) achieves the top place in terms of Dice metric (0.824), and overall rank…

Left atrial (LA) segmentation from late gadolinium enhanced magnetic resonance imaging (LGE MRI) is a crucial step needed for planning the treatment of atrial fibrillation. However, automatic LA segmentation from LGE MRI is still challenging, due to the poor image quality, high variability in LA shapes, and unclear LA boundary. Though deep learning-based methods can provide promising LA segmentation results, they often generalize poorly to unseen domains, such as data from different scanners and/or sites. In this work, we collect 210 LGE MRIs from different centers with different levels of ima…

Prostate cancer is one of the common diseases in men, and it is the most common malignant tumor in developed countries. Studies have shown that the male prostate incidence rate is as high as 2.5% to 16%, Currently, the inci-dence of prostate cancer in Asia is lower than that in the West, but it is increas-ing rapidly. If prostate cancer can be found as early as possible and treated in time, it will have a high survival rate. Therefore, it is of great significance for the diagnosis and treatment of prostate cancer. In this paper, we propose a trans-fer learning method based on deep neural netwo…
High-fidelity semantic segmentation of magnetic resonance volumes is critical for estimating tissue morphometry and relaxation parameters in both clinical and research applications. While manual segmentation is accepted as the gold-standard, recent advances in deep learning and convolutional neural networks (CNNs) have shown promise for efficient automatic segmentation of soft tissues. However, due to the stochastic nature of deep learning and the multitude of hyperparameters in training networks, predicting network behavior is challenging. In this paper, we quantify the impact of three factor…
The extent to which the arbitrarily selected L2 regularization hyperparameter value affects the outcome of semantic segmentation with deep learning is demonstrated. Demonstrations rely on training U-net on small LGE-MRI datasets using the arbitrarily selected L2 regularization values. The remaining hyperparameters are to be manually adjusted or tuned only when 10 % of all epochs are reached before the training validation accuracy reaches 90%. Semantic segmentation with deep learning outcomes are objectively and subjectively evaluated against the manual ground truth segmentation.
Multimodal brain tumor segmentation challenge (BraTS) brings together researchers to improve automated methods for 3D MRI brain tumor segmentation. Previous years winning methods were all deep-learning based, thanks to the advent of modern GPUs, which allow fast optimization of deep convolutional neural network architectures. In this work, we explore best practices of 3D semantic segmentation, including conventional encoder-decoder architecture, as well combined loss functio…

In our comprehensive experiments and evaluations, we show that it is possible to generate multiple contrast (even all synthetically) and use synthetically generated images to train an image segmentation engine. We showed promising segmentation results tested on real multi-contrast MRI scans when delineating muscle, fat, bone and bone marrow, all trained on synthetic images. Based on synthetic image training, our segmentation results were as high as 93.91\%, 94.11\%, 91.63\%, 95.33\%, for muscle, fat, bone, and bone marrow delineation, respectively. Results were not significantly different from…
We propose a 2D Encoder-Decoder based deep learning architecture for semantic segmentation, that incorporates anatomical priors by imitating the encoder component of an autoencoder in latent space. The autoencoder is additionally enhanced by means of hierarchical features, extracted by an U-Net module. Our suggested architecture is trained in an end-to-end manner and is evaluated on the example of pelvic bone segmentation in MRI. A comparison to the standard U-Net architecture shows promising improvements.
Automated segmentation of brain tumors from 3D magnetic resonance images (MRIs) is necessary for the diagnosis, monitoring, and treatment planning of the disease. Manual delineation practices require anatomical knowledge, are expensive, time consuming and can be inaccurate due to human error. Here, we describe a semantic segmentation network for tumor subregion segmentation from 3D MRIs based on encoder-decoder architecture. Due to a limited training dataset size, a variational auto-encoder branch is added to reconstruct the input image itself in order to regularize the shared decoder and impo…

Brain tumor segmentation based on multi-modal magnetic resonance imaging (MRI) plays a pivotal role in assisting brain cancer diagnosis, treatment, and postoperative evaluations. Despite the achieved inspiring performance by existing automatic segmentation methods, multi-modal MRI data are still unavailable in real-world clinical applications due to quite a few uncontrollable factors (e.g. different imaging protocols, data corruption, and patient condition limitations), which lead to a large performance drop during practical applications. In this work, we propose a Deeply supervIsed knowledGE …

Two segmentation methods, one atlas-based and one neural-network-based, were compared to see how well they can each automatically segment the brain stem and cerebellum in Displacement Encoding with Stimulated Echoes Magnetic Resonance Imaging (DENSE-MRI) data. The segmentation is a pre-requisite for estimating the average displacements in these regions, which have recently been proposed as biomarkers in the diagnosis of Chiari Malformation type I (CMI). In numerical experiments, the segmentations of both methods were similar to manual segmentations provided by trained experts. It was found tha…
Automatic segmentation methods based on deep learning have recently demonstrated state-of-the-art performance, outperforming the ordinary methods. Nevertheless, these methods are inapplicable for small datasets, which are very common in medical problems. To this end, we propose a knowledge transfer method between diseases via the Generative Bayesian Prior network. Our approach is compared to a pre-train approach and random initialization and obtains the best results in terms of Dice Similarity Coefficient metric for the small subsets of the Brain Tumor Segmentation 2018 database (BRATS2018).

Accurate segmentation of brain tissue in magnetic resonance images (MRI) is a diffcult task due to different types of brain abnormalities. Using information and features from multimodal MRI including T1, T1-weighted inversion recovery (T1-IR) and T2-FLAIR and differential geometric features including the Jacobian determinant(JD) and the curl vector(CV) derived from T1 modality can result in a more accurate analysis of brain images. In this paper, we use the differential geometric information including JD and CV as image characteristics to measure the differences between different MRI images, w…

Anatomical and biophysical modeling of left atrium (LA) and proximal pulmonary veins (PPVs) is important for clinical management of several cardiac diseases. Magnetic resonance imaging (MRI) allows qualitative assessment of LA and PPVs through visualization. However, there is a strong need for an advanced image segmentation method to be applied to cardiac MRI for quantitative analysis of LA and PPVs. In this study, we address this unmet clinical need by exploring a new deep learning-based segmentation strategy for quantification of LA and PPVs with high accuracy and heightened efficiency. Our …

Reconstructing under-sampled k-space measurements in Compressed Sensing MRI (CS-MRI) is classically solved with regularized least-squares. Recently, deep learning has been used to amortize this optimization by training reconstruction networks on a dataset of under-sampled measurements. Accurate segmentation of the cardiac boundaries in late gadolinium enhancement magnetic resonance images (LGE-MRI) is a fundamental step for accurate quantification of scar tissue. However, while there are many solutions for automatic cardiac segmentation of cine images, the presence of scar tissue can make the correct delineation of the myocardium in LGE-MRI challenging even for human experts. As part of the Multi-Sequence Cardiac MR Segmentation Challenge, we propose a solution for LGE-MRI segmentation based on two components. Probabilistic atlas priors have been commonly used to derive adaptive and robust brain MRI segmentation algorithms. Widely-used neuroimage analysis pipelines rely heavily on these techniques, which are often computationally expensive. In contrast, there has been a recent surge of approaches that leverage deep learning to implement segmentation tools that are computationally efficient at test time. However, most of these strategies rely on learning from manually annotated images. These supervised deep learning methods are therefore sensitive to the intensity profiles in the training dataset. The proposed method was evaluated on multiple sclerosis lesion segmentation from MRI data. We tested the proposed…

Coronary artery disease (CAD) is the most common cause of death globally, and its diagnosis is usually based on manual myocardial segmentation of Magnetic Resonance Imaging (MRI) sequences. As the manual segmentation is tedious, time-consuming and with low applicability, automatic myocardial segmentation using machine learning techniques has been widely explored recently. However, almost all the existing methods treat the input MRI sequences independently, which fails to capture the temporal information between sequences, e.g., the shape and location information of the myocardium in sequences …

Deep artificial neural networks (DNNs) have moved to the forefront of medical image analysis due to their success in classification, segmentation, and detection challenges. A principal challenge in large-scale deployment of DNNs in neuroimage analysis is the potential for shifts in signal-to-noise ratio, contrast, resolution, and presence of artifacts from site to site due to variances in scanners and acquisition protocols. DNNs are famously susceptible to these distribution shifts in computer vision. Currently, there are no benchmarking platforms or frameworks to assess the robustness of new …

Quantification of kidney function in Dynamic Contrast-Enhanced Magnetic Resonance Imaging (DCE-MRI) requires careful segmentation of the renal region of interest (ROI). Traditionally, human experts are required to manually delineate the kidney ROI across multiple images in the dynamic sequence. This approach is costly, time-consuming and labour intensive, and therefore acts to limit patient throughout and acts as one of the factors limiting the wider adoption of DCR-MRI in clinical practice. Therefore, to address this issue, we present the first use of Dynamic Mode Decomposition (DMD) as a bas…

Prostate cancer is the second leading cause of cancer death among men in the United States. The diagnosis of prostate MRI often relies on the accurate prostate zonal segmentation. However, state-of-the-art automatic segmentation methods often fail to produce well-contained volumetric segmentation of the prostate zones since certain slices of prostate MRI, such as base and apex slices, are harder to segment than other slices. This difficulty can be overcome by accounting for the cross-slice relationship of adjacent slices, but current methods do not fully learn and exploit such relationships. I…

We address the problem of multimodal liver segmentation in paired but unregistered T1 and T2-weighted MR images. We compare several strategies described in the literature, with or without multi-task training, with or without pre-registration. We also compare different loss functions (cross-entropy, Dice loss, and three adversarial losses). All methods achieved comparable performances with the exception of a multi-task setting that performs both segmentations at once, which performed poorly.
