This paper presents novel decomposition classes of chemical reaction networks (CRNs) derived from S-system kinetics. Based on the network decomposition theory initiated by Feinberg in 1987, we introduce the concept of incidence independent decompositions and develop the theory of $\mathscr{C}$- and $\mathscr{C}^*$- decompositions which partition the set of complexes and the set of nonzero complexes respectively, including their structure theorems in terms of linkage classes. Analogous to Feinberg's independent decomposition, we demonstrate the important relationship between sets of complex balance equilibria for an incidence independent decomposition of weakly reversible subnetworks for any kinetics. We show that the $\mathscr{C}^*$-decompositions are also incidence independent. We also introduce in this paper a new realization for an S-system that is analyzed using a newly defined class of species coverable CRNs. This led to the extension of the deficiency formula and characterization of fundamental decompositions of species decomposable reaction networks.
Regulation of multiple reaction modules is quite common in molecular computation and deep learning networks construction through chemical reactions, as is always a headache for that sequential execution of modules goes against the intrinsically parallel nature of chemical reactions. Precisely switching multiple reaction modules both on and off acts as the core role in programming chemical reaction systems. Unlike setting up physical compartments or adding human intervention signals, we adopt the idea of chemical oscillators based on relaxation oscillation, and assign corresponding clock signal…
An algorithm is given in this paper for the computation of dynamically equivalent weakly reversible realizations with the maximal number of reactions, for chemical reaction networks (CRNs) with mass action kinetics.
The global behavior of solutions is described for the smallest chemical reaction system that exhibits a Hopf bifurcation, discovered in \cite{WH1}. This three-dimensional system is a competitive system and a monotone cyclic feedback system. The Poincaré-Bendixson theory extends to such systems \cite{MS,H0,HS,S} and a Bendixson criterion exists to rule out periodic orbits \cite{LM}.
We show that if a chemical reaction network (CRN) admits nondegenerate (resp., linearly stable) oscillation, and we add new reversible reactions involving new species to this CRN, then the new CRN so created also admits nondegenerate (resp., linearly stable) oscillation provided certain mild and easily checked conditions are met. This claim that the larger CRN "inherits" oscillation from the smaller one, provided it is built from the smaller CRN in an appropriate way, follows an analogous result involving multistationarity. It also adds to a number of prior results on the inheritance of oscill…
Associated with a chemical reaction network is a natural labelled bipartite multigraph termed an SR graph, and its directed version, the DSR graph. These objects are closely related to Petri nets. The construction of SR and DSR graphs for chemical reaction networks is presented. Conclusions about asymptotic behaviour of the associated dynamical systems which can be drawn easily from the graphs are discussed. In particular, theorems on ruling out the possibility of multiple equilibria or stable oscillation in chemical reaction networks based on computations on SR/DSR graphs are presented. These…
A numerically effective procedure for determining weakly reversible chemical reaction networks that are linearly conjugate to a known reaction network is proposed in this paper. The method is based on translating the structural and algebraic characteristics of weak reversibility to logical statements and solving the obtained set of linear (in)equalities in the framework of mixed integer linear programming. The unknowns in the problem are the reaction rate coefficients and the parameters of the linear conjugacy transformation. The efficacy of the approach is shown through numerical examples.
In this paper, we develop a method to generate the Lyapunov function for stability analysis for chemical reaction networks. Based on the Chemical Master Equation, we derive the Lyapunov Function partial differential equations (PDEs), whose solution approximates the scaling non-equilibrium potential and serves as the candidate Lyapunov function for the given network. We further prove that for any chemical reaction network the solution (if exists) of the PDEs is dissipative. Moreover, the proposed method of Lyapunov Function PDEs is qualified for analyzing the asymptotic stability of complex bal…
The characterization of the notions of complex and detailed balancing for mass action kinetics chemical reaction networks is revisited from the perspective of algebraic graph theory, in particular Kirchhoff's Matrix Tree theorem for directed weighted graphs. This yields an elucidation of previously obtained results, in particular with respect to the Wegscheider conditions, and a new necessary and sufficient condition for complex balancing, which can be verified constructively.
With the increasing complexity of time-delayed systems, the diversification of boundary types of chemical reaction systems poses a challenge for persistence analysis. This paper focuses on delayed complex balanced mass action systems (DeCBMAS) and derives that some boundaries of a DeCBMAS can not contain an $ω$-limit point of some trajectory with positive initial point by using the method of semilocking set decomposition and the property of the facet, further expanding the range of persistence of delayed complex balanced systems. These findings demonstrate the effectiveness of semilocking set …
An algorithm is given in this paper for the computation of dynamically equivalent weakly reversible realizations with the maximal number of reactions, for chemical reaction networks (CRNs) with mass action kinetics. The original problem statement can be traced back at least 30 years ago. The algorithm uses standard linear and mixed integer linear programming, and it is based on elementary graph theory and important former results on the dense realizations of CRNs. The proposed method is also capable of determining if no dynamically equivalent weakly reversible structure exists for a given reac…
Reversibility, weak reversibility and deficiency, detailed and complex balancing are generally not "encoded" in the kinetic differential equations but they are realization properties that may imply local or even global asymptotic stability of the underlying reaction kinetic system when further conditions are also fulfilled. In this paper, efficient numerical procedures are given for finding complex balanced or detailed balanced realizations of mass action type chemical reaction networks or kinetic dynamical systems in the framework of linear programming. The procedures are illustrated on numer…
We present a computational procedure to characterize the signs of sensitivities of steady states to parameter perturbations in chemical reaction networks.
A family of results, referred to as inheritance results, tell us which enlargements of a chemical reaction network (CRN) preserve its capacity for nontrivial behaviours such as multistationarity and oscillation. In this paper, the following inheritance result is proved: under mild assumptions, splitting chemical reactions and inserting complexes involving some new chemical species preserves the capacity of a mass action CRN for multiple nondegenerate equilibria and/or periodic orbits. The claim has been proved previously for equilibria alone; however, the generalisation to include oscillation …
It is shown that certain classes of differential equations arising from the modelling of chemical reaction networks have the following property: the state space is foliated by invariant subspaces each of which contains a unique equilibrium which, in turn, attracts all initial conditions on the associated subspace.
In this paper we discuss the question of how to decide when a general chemical reaction system is incapable of admitting multiple equilibria, regardless of parameter values such as reaction rate constants, and regardless of the type of chemical kinetics, such as mass-action kinetics, Michaelis-Menten kinetics, etc. Our results relate previously described linear algebraic and graph-theoretic conditions for injectivity of chemical reaction systems. After developing a translation between the two formalisms, we show that a graph-theoretic test developed earlier in the context of systems with mass …
Many biochemical and industrial applications involve complicated networks of simultaneously occurring chemical reactions. Under the assumption of mass action kinetics, the dynamics of these chemical reaction networks are governed by systems of polynomial ordinary differential equations. The steady states of these mass action systems have been analysed via a variety of techniques, including elementary flux mode analysis, algebraic techniques (e.g. Groebner bases), and deficiency theory. In this paper, we present a novel method for characterizing the steady states of mass action systems. Our met…
An inverse problem framework for constructing reaction systems with prescribed properties is presented. Kinetic transformations are defined and analysed as a part of the framework, allowing an arbitrary polynomial ordinary differential equation to be mapped to the one that can be represented as a reaction network. The framework is used for construction of specific two- and three-dimensional bistable reaction systems undergoing a supercritical homoclinic bifurcation, and the topology of their phase spaces is discussed.
In a recent paper it was shown that, for chemical reaction networks possessing a subtle structural property called concordance, dynamical behavior of a very circumscribed (and largely stable) kind is enforced, so long as the kinetics lies within the very broad and natural weakly monotonic class. In particular, multiple equilibria are precluded, as are degenerate positive equilibria. Moreover, under certain circumstances, also related to concordance, all real eigenvalues associated with a positive equilibrium are negative. Although concordance of a reaction network can be decided by readily ava…
In this paper, we propose an optimization-based sparse learning approach to identify the set of most influential reactions in a chemical reaction network. This reduced set of reactions is then employed to construct a reduced chemical reaction mechanism, which is relevant to chemical interaction network modeling. The problem of identifying influential reactions is first formulated as a mixed-integer quadratic program, and then a relaxation method is leveraged to reduce the computational complexity of our approach. Qualitative and quantitative validation of the sparse encoding approach demonstra…
In living cells, chemical reactions form a complex network. Complicated dynamics arising from such networks are the origins of biological functions. We propose a novel mathematical method to analyze bifurcation behaviors of a reaction system from the network structure alone. The whole network is decomposed into subnetworks based on "buffering structures". For each subnetwork, the bifurcation condition is studied independently, and the parameters that can induce bifurcations and the chemicals that can exhibit bifurcations are determined. We demonstrate our theory using hypothetical and real net…
In an earlier paper, we proved the validity of large deviations theory for the particle approximation of quite general chemical reaction networks (CRNs). In this paper, we extend its scope and present a more geometric insight into the mechanism of that proof, exploiting the notion of spherical image of the reaction polytope. This allows to view the asymptotic behavior of the vector field describing the mass-action dynamics of chemical reactions as the result of an interaction between the faces of this polytope in different dimensions. We also illustrate some local aspects of the problem in a d…
We study a micro and macroscopic model for chemical reactions with feedback between reactions and temperature of the solute. The first result concerns the quasipotential as the large-deviation rate of the microscopic invariant measure. The second result is an application of modern Onsager-Machlup theory to the pathwise large deviations, in case the system is in detailed balance. The third result is an application of macroscopic fluctuation theory to the reaction flux large deviations, in case the system is in complex balance.
Given a real sparse polynomial system, we present a general framework to find explicit coefficients for which the system has more than one positive solution, based on the recent article by Bihan, Santos and Spaenlehauer. We apply this approach to find explicit reaction rate constants and total conservation constants in biochemical reaction networks for which the associated dynamical system is multistationary.
Mass-action kinetics is frequently used in systems biology to model the behaviour of interacting chemical species. Many important dynamical properties are known to hold for such systems if they are weakly reversible and have a low deficiency. In particular, the Deficiency Zero and Deficiency One Theorems guarantee strong regularity with regards to the number and stability of positive equilibrium states. It is also known that chemical reaction networks with disparate reaction structure can exhibit the same qualitative dynamics. The theory of linear conjugacy encapsulates the cases where this re…
Bistability and multistationarity are properties of reaction networks linked to switch-like responses and connected to cell memory and cell decision making. Determining whether and when a network exhibits bistability is a hard and open mathematical problem. One successful strategy consists of analyzing small networks and deducing that some of the properties are preserved upon passage to the full network. Motivated by this we study chemical reaction networks with few chemical complexes. Under mass-action kinetics the steady states of these networks are described by fewnomial systems, that is po…
