Bayesian optimization (BO) is a class of sample-efficient global optimization methods, where a probabilistic model conditioned on previous observations is used to determine future evaluations via the optimization of an acquisition function. Most acquisition functions are myopic, meaning that they only consider the impact of the next function evaluation. Non-myopic acquisition functions consider the impact of the next $h$ function evaluations and are typically computed through rollout, in which $h$ steps of BO are simulated. These rollout acquisition functions are defined as $h$-dimensional integrals, and are expensive to compute and optimize. We show that a combination of quasi-Monte Carlo, common random numbers, and control variates significantly reduce the computational burden of rollout. We then formulate a policy-search based approach that removes the need to optimize the rollout acquisition function. Finally, we discuss the qualitative behavior of rollout policies in the setting of multi-modal objectives and model error.
Lookahead, also known as non-myopic, Bayesian optimization (BO) aims to find optimal sampling policies through solving a dynamic program (DP) that maximizes a long-term reward over a rolling horizon. Though promising, lookahead BO faces the risk of error propagation through its increased dependence on a possibly mis-specified model. In this work we focus on the rollout approximation for solving the intractable DP. We first prove the improving nature of rollout in tackling lookahead BO and provide a sufficient condition for the used heuristic to be rollout improving. We then provide both a theo…

We propose probabilistic models that can extrapolate learning curves of iterative machine learning algorithms, such as stochastic gradient descent for training deep networks, based on training data with variable-length learning curves. We study instantiations of this framework based on random forests and Bayesian recurrent neural networks. Our experiments show that these models yield better predictions than state-of-the-art models from the hyperparameter optimization literature when extrapolating the performance of neural networks trained with different hyperparameter settings.
This paper introduces a simple, general framework for likelihood-free Bayesian reinforcement learning, through Approximate Bayesian Computation (ABC). The main advantage is that we only require a prior distribution on a class of simulators (generative models). This is useful in domains where an analytical probabilistic model of the underlying process is too complex to formulate, but where detailed simulation models are available. ABC-RL allows the use of any Bayesian reinforcement learning technique, even in this case. In addition, it can be seen as an extension of rollout algorithms to the ca…
Recent advances in computationally efficient non-myopic Bayesian optimization (BO) improve query efficiency over traditional myopic methods like expected improvement while only modestly increasing computational cost. These advances have been largely limited, however, to unconstrained optimization. For constrained optimization, the few existing non-myopic BO methods require heavy computation. For instance, one existing non-myopic constrained BO method [Lam and Willcox, 2017] relies on computationally expensive unreliable brute-force derivative-free optimization of a Monte Carlo rollout acquisit…

Bayesian optimization (BO) is a popular method for optimizing expensive-to-evaluate black-box functions. BO budgets are typically given in iterations, which implicitly assumes each evaluation has the same cost. In fact, in many BO applications, evaluation costs vary significantly in different regions of the search space. In hyperparameter optimization, the time spent on neural network training increases with layer size; in clinical trials, the monetary cost of drug compounds vary; and in optimal control, control actions have differing complexities. Cost-constrained BO measures convergence with…
Multiple kernel learning (MKL), structured sparsity, and multi-task learning have recently received considerable attention. In this paper, we show how different MKL algorithms can be understood as applications of either regularization on the kernel weights or block-norm-based regularization, which is more common in structured sparsity and multi-task learning. We show that these two regularization strategies can be systematically mapped to each other through a concave conjugate operation. When the kernel-weight-based regularizer is separable into components, we can naturally consider a generati…
Bayesian optimisation (BO) is widely used to optimise stochastic black box functions. While most BO approaches focus on optimising conditional expectations, many applications require risk-averse strategies and alternative criteria accounting for the distribution tails need to be considered. In this paper, we propose new variational models for Bayesian quantile and expectile regression that are well-suited for heteroscedastic noise settings. Our models consist of two latent Gaussian processes accounting respectively for the conditional quantile (or expectile) and the scale parameter of an asymm…

We investigate different strategies for active learning with Bayesian deep neural networks. We focus our analysis on scenarios where new, unlabeled data is obtained episodically, such as commonly encountered in mobile robotics applications. An evaluation of different strategies for acquisition, updating, and final training on the CIFAR-10 dataset shows that incremental network updates with final training on the accumulated acquisition set are essential for best performance, while limiting the amount of required human labeling labor.

Bayesian decision theory outlines a rigorous framework for making optimal decisions based on maximizing expected utility over a model posterior. However, practitioners often do not have access to the full posterior and resort to approximate inference strategies. In such cases, taking the eventual decision-making task into account while performing the inference allows for calibrating the posterior approximation to maximize the utility. We present an automatic pipeline that co-opts continuous utilities into variational inference algorithms to account for decision-making. We provide practical str…
Bayesian adaptive inference is widely used in psychophysics to estimate psychometric parameters. Most applications used myopic one-step ahead strategy which only optimizes the immediate utility. The widely held expectation is that global optimization strategies that explicitly optimize over some horizon can largely improve the performance of the myopic strategy. With limited studies that compared myopic and global strategies, the expectation was not challenged and researchers are still investing heavily to achieve global optimization. Is that really worthwhile? This paper provides a discouragi…

Bayesian nonparametric space partition (BNSP) models provide a variety of strategies for partitioning a $D$-dimensional space into a set of blocks. In this way, the data points lie in the same block would share certain kinds of homogeneity. BNSP models can be applied to various areas, such as regression/classification trees, random feature construction, relational modeling, etc. In this survey, we investigate the current progress of BNSP research through the following three perspectives: models, which review various strategies for generating the partitions in the space and discuss their theore…
Rare variants are hypothesized to be largely responsible for heritability and susceptibility to disease in humans. So rare variants association studies hold promise for understanding disease. Conversely though, the rareness of the variants poses practical challenges; since these variants are present in few individuals, it can be difficult to develop data-collection and statistical methods that effectively leverage their sparse information. In this work, we develop a novel Bayesian nonparametric model to capture how design choices in rare variants association studies can impact their usefulness…
Item response theory (IRT) models typically rely on a normality assumption for subject-specific latent traits, which is often unrealistic in practice. Semiparametric extensions based on Dirichlet process mixtures offer a more flexible representation of the unknown distribution of the latent trait. However, the use of such models in the IRT literature has been extremely limited, in good part because of the lack of comprehensive studies and accessible software tools. This paper provides guidance for practitioners on semiparametric IRT models and their implementation. In particular, we rely on NI…

Finding optimal parameter configurations for tunable GPU kernels is a non-trivial exercise for large search spaces, even when automated. This poses an optimization task on a non-convex search space, using an expensive to evaluate function with unknown derivative. These characteristics make a good candidate for Bayesian Optimization, which has not been applied to this problem before. However, the application of Bayesian Optimization to this problem is challenging. We demonstrate how to deal with the rough, discrete, constrained search spaces, containing invalid configurations. We introduce a no…

We study an economic decision problem where the actors are two firms and the Antitrust Authority whose main task is to monitor and prevent firms' potential anti-competitive behaviour and its effect on the market. The Antitrust Authority's decision process is modelled using a Bayesian network where both the relational structure and the parameters of the model are estimated from a data set provided by the Authority itself. A number of economic variables that influence this decision process are also included in the model. We analyse how monitoring by the Antitrust Authority affects firms' strateg…
Powerful ideas recently appeared in the literature are adjusted and combined to design improved samplers for Bayesian exponential random graph models. Different forms of adaptive Metropolis-Hastings proposals (vertical, horizontal and rectangular) are tested and combined with the Delayed rejection (DR) strategy with the aim of reducing the variance of the resulting Markov chain Monte Carlo estimators for a given computational time. In the examples treated in this paper the best combination, namely horizontal adaptation with delayed rejection, leads to a variance reduction that varies between 9…
For policymakers wishing to make evidence-based decisions, one of the challenges is how to combine the relevant information and evidence in a coherent and defensible manner in order to formulate and evaluate candidate policies. Policymakers often need to rely on experts with disparate fields of expertise when making policy choices in complex, multi-faceted, dynamic environments such as those dealing with ecosystem services. The pressures affecting the survival and pollination capabilities of honey bees (Apis mellifera), wild bees and other pollinators is well-documented, but incomplete. In ord…

Unsupervised learning of hierarchical representations has been one of the most vibrant research directions in deep learning during recent years. In this work we study biologically inspired unsupervised strategies in neural networks based on local Hebbian learning. We propose new mechanisms to extend the Bayesian Confidence Propagating Neural Network (BCPNN) architecture, and demonstrate their capability for unsupervised learning of salient hidden representations when tested on the MNIST dataset.
Variable selection in the linear regression model takes many apparent faces from both frequentist and Bayesian standpoints. In this paper we introduce a variable selection method referred to as a rescaled spike and slab model. We study the importance of prior hierarchical specifications and draw connections to frequentist generalized ridge regression estimation. Specifically, we study the usefulness of continuous bimodal priors to model hypervariance parameters, and the effect scaling has on the posterior mean through its relationship to penalization. Several model selection strategies, some f…

The computational efficiency of approximate Bayesian computation (ABC) has been improved by using surrogate models such as Gaussian processes (GP). In one such promising framework the discrepancy between the simulated and observed data is modelled with a GP which is further used to form a model-based estimator for the intractable posterior. In this article we improve this approach in several ways. We develop batch-sequential Bayesian experimental design strategies to parallellise the expensive simulations. In earlier work only sequential strategies have been used. Current surrogate-based ABC m…
In this paper, we propose a probabilistic model for computing an interpolative decomposition (ID) in which each column of the observed matrix has its own priority or importance, so that the end result of the decomposition finds a set of features that are representative of the entire set of features, and the selected features also have higher priority than others. This approach is commonly used for low-rank approximation, feature selection, and extracting hidden patterns in data, where the matrix factors are latent variables associated with each data dimension. Gibbs sampling for Bayesian infer…
At present, high-dimensional global optimization problems with time-series models have received much attention from engineering fields. Since it was proposed, Bayesian optimization has quickly become a popular and promising approach for solving global optimization problems. However, the standard Bayesian optimization algorithm is insufficient to solving the global optimal solution when the model is high-dimensional. Hence, this paper presents a novel high dimensional Bayesian optimization algorithm by considering dimension reduction and different dimension fill-in strategies. Most existing lit…
Approximate Bayesian computation (ABC) is a method for Bayesian inference when the likelihood is unavailable but simulating from the model is possible. However, many ABC algorithms require a large number of simulations, which can be costly. To reduce the computational cost, Bayesian optimisation (BO) and surrogate models such as Gaussian processes have been proposed. Bayesian optimisation enables one to intelligently decide where to evaluate the model next but common BO strategies are not designed for the goal of estimating the posterior distribution. Our paper addresses this gap in the litera…
Decision making in the face of a disaster requires the consideration of several complex factors. In such cases, Bayesian multi-criteria decision analysis provides a framework for decision making. In this paper, we present how to construct a multi-attribute decision support system for choosing between countermeasure strategies, such as lockdowns, designed to mitigate the effects of COVID-19. Such an analysis can evaluate both the short term and long term efficacy of various candidate countermeasures. The expected utility scores of a countermeasure strategy capture the expected impact of the pol…
A novel Python framework for Bayesian optimization known as GPflowOpt is introduced. The package is based on the popular GPflow library for Gaussian processes, leveraging the benefits of TensorFlow including automatic differentiation, parallelization and GPU computations for Bayesian optimization. Design goals focus on a framework that is easy to extend with custom acquisition functions and models. The framework is thoroughly tested and well documented, and provides scalability. The current released version of GPflowOpt includes some standard single-objective acquisition functions, the state-o…
This paper presents a general asymptotic theory of sequential Bayesian estimation giving results for the strongest, almost sure convergence. We show that under certain smoothness conditions on the probability model, the greedy information gain maximization algorithm for adaptive Bayesian estimation is asymptotically optimal in the sense that the determinant of the posterior covariance in a certain neighborhood of the true parameter value is asymptotically minimal. Using this result, we also obtain an asymptotic expression for the posterior entropy based on a novel definition of almost sure con…
Percutaneous coronary interventions (PCIs) are nonsurgical procedures to open blocked blood vessels to the heart, frequently using a catheter to place a stent. The catheter can be inserted into the blood vessels using an artery in the groin or an artery in the wrist. Because clinical trials have indicated that access via the wrist may result in fewer post procedure complications, shortening the length of stay, and ultimately cost less than groin access, adoption of access via the wrist has been encouraged. However, patients treated in usual care are likely to differ from those participating in…
Bayesian networks have been used as a mechanism to represent the joint distribution of multiple random variables in a flexible yet interpretable manner. One major challenge in learning the structure of a Bayesian network is how to model networks which include a mixture of continuous and discrete random variables, known as hybrid Bayesian networks. This paper overviews the literature on approaches to handle hybrid Bayesian networks. Typically one of two approaches is taken: either the data are considered to have a joint distribution which is designed for a mixture of discrete and continuous var…
We discuss efficient Bayesian estimation of dynamic covariance matrices in multivariate time series through a factor stochastic volatility model. In particular, we propose two interweaving strategies (Yu and Meng, Journal of Computational and Graphical Statistics, 20(3), 531-570, 2011) to substantially accelerate convergence and mixing of standard MCMC approaches. Similar to marginal data augmentation techniques, the proposed acceleration procedures exploit non-identifiability issues which frequently arise in factor models. Our new interweaving strategies are easy to implement and come at almo…
These notes aim at clarifying different strategies to perform linear regression from given dataset. Methods like the weighted and ordinary least squares, ridge regression or LASSO are proposed in the literature. The present article is my understanding of these methods which are, according to me, better unified in the Bayesian framework. The formulas to address linear regression with these methods are derived. The KIC for model selection is also derived in the end of the document.
Complex network data problems are increasingly common in many fields of application. Our motivation is drawn from strategic marketing studies monitoring customer choices of specific products, along with co-subscription networks encoding multiple purchasing behavior. Data are available for several agencies within the same insurance company, and our goal is to efficiently exploit co-subscription networks to inform targeted advertising of cross-sell strategies to currently mono-product customers. We address this goal by developing a Bayesian hierarchical model, which clusters agencies according t…
Bayesian inverse modeling is important for a better understanding of hydrological processes. However, this approach can be computationally demanding, as it usually requires a large number of model evaluations. To address this issue, one can take advantage of surrogate modeling techniques. Nevertheless, when approximation error of the surrogate model is neglected, the inversion result will be biased. In this paper, we develop a surrogate-based Bayesian inversion framework that explicitly quantifies and gradually reduces the approximation error of the surrogate. Specifically, two strategies are …
Infectious diseases on farms pose both public and animal health risks, so understanding how they spread between farms is crucial for developing disease control strategies to prevent future outbreaks. We develop novel Bayesian nonparametric methodology to fit spatial stochastic transmission models in which the infection rate between any two farms is a function that depends on the distance between them, but without assuming a specified parametric form. Making nonparametric inference in this context is challenging since the likelihood function of the observed data is intractable because the under…
We wish to contribute to the discussion of "Comparing Consensus Monte Carlo Strategies for Distributed Bayesian Computation" by offering our views on the current best methods for Bayesian computation, both at big-data scale and with smaller data sets, as summarized in Table 1. This table is certainly an over-simplification of a highly complicated area of research in constant (present and likely future) flux, but we believe that constructing summaries of this type is worthwhile despite their drawbacks, if only to facilitate further discussion.
Given a sequence $X=(X_1,X_2,\ldots)$ of random observations, a Bayesian forecaster aims to predict $X_{n+1}$ based on $(X_1,\ldots,X_n)$ for each $n\ge 0$. To this end, in principle, she only needs to select a collection $σ=(σ_0,σ_1,\ldots)$, called ``strategy" in what follows, where $σ_0(\cdot)=P(X_1\in\cdot)$ is the marginal distribution of $X_1$ and $σ_n(\cdot)=P(X_{n+1}\in\cdot\mid X_1,\ldots,X_n)$ the $n$-th predictive distribution. Because of the Ionescu-Tulcea theorem, $σ$ can be assigned directly, without passing through the usual prior/posterior scheme. One main advantage is that no …
The success of applications for sharing GPS trajectories raises serious privacy concerns, in particular about users' home addresses. In this paper we show that a Bayesian approach is natural and effective for a rigorous analysis of home-identification attacks and their countermeasures, in terms of privacy. We focus on a family of countermeasures named "privacy-region strategies", consisting in publishing each trajectory from the first exit to the last entrance from/into a privacy region. Their performance is studied through simulations on Brownian motions.
