Variable selection in the linear regression model takes many apparent faces from both frequentist and Bayesian standpoints. In this paper we introduce a variable selection method referred to as a rescaled spike and slab model. We study the importance of prior hierarchical specifications and draw connections to frequentist generalized ridge regression estimation. Specifically, we study the usefulness of continuous bimodal priors to model hypervariance parameters, and the effect scaling has on the posterior mean through its relationship to penalization. Several model selection strategies, some frequentist and some Bayesian in nature, are developed and studied theoretically. We demonstrate the importance of selective shrinkage for effective variable selection in terms of risk misclassification, and show this is achieved using the posterior from a rescaled spike and slab model. We also show how to verify a procedure's ability to reduce model uncertainty in finite samples using a specialized forward selection strategy. Using this tool, we illustrate the effectiveness of rescaled spike and slab models in reducing model uncertainty.
In the sparse normal means model, convergence of the Bayesian posterior distribution associated to spike and slab prior distributions is considered. The key sparsity hyperparameter is calibrated via marginal maximum likelihood empirical Bayes. The plug-in posterior squared-$L^2$ norm is shown to converge at the minimax rate for the euclidean norm for appropriate choices of spike and slab distributions. Possible choices include standard spike and slab with heavy tailed slab, and the spike and slab LASSO of Rocková and George with heavy tailed slab. Surprisingly, the popular Laplace slab is show…
In the sparse normal means model, coverage of adaptive Bayesian posterior credible sets associated to spike and slab prior distributions is considered. The key sparsity hyperparameter is calibrated via marginal maximum likelihood empirical Bayes. First, adaptive posterior contraction rates are derived with respect to $d_q$--type--distances for $q\leq 2$. Next, under a type of so-called excessive-bias conditions, credible sets are constructed that have coverage of the true parameter at prescribed $1-α$ confidence level and at the same time are of optimal diameter. We also prove that the previou…
Spike-and-slab priors are popular Bayesian solutions for high-dimensional linear regression problems. Previous theoretical studies on spike-and-slab methods focus on specific prior formulations and use prior-dependent conditions and analyses, and thus can not be generalized directly. In this paper, we propose a class of generic spike-and-slab priors and develop a unified framework to rigorously assess their theoretical properties. Technically, we provide general conditions under which generic spike-and-slab priors can achieve the nearly-optimal posterior contraction rate and the model selectio…
We propose a general framework using spike-and-slab prior distributions to aid with the development of high-dimensional Bayesian inference. Our framework allows inference with a general quasi-likelihood function. We show that highly efficient and scalable Markov Chain Monte Carlo (MCMC) algorithms can be easily constructed to sample from the resulting quasi-posterior distributions. We study the large scale behavior of the resulting quasi-posterior distributions as the dimension of the parameter space grows, and we establish several convergence results. In large-scale applications where computa…
In the density estimation model, the question of adaptive inference using Pólya tree-type prior distributions is considered. A class of prior densities having a tree structure, called spike-and-slab Pólya trees, is introduced. For this class, two types of results are obtained: first, the Bayesian posterior distribution is shown to converge at the minimax rate for the supremum norm in an adaptive way, for any Hölder regularity of the true density between $0$ and $1$, thereby providing adaptive counterparts to the results for classical Pólya trees in Castillo (2017). Second, the question of unce…
Supremum norm loss is intuitively more meaningful to quantify function estimation error in statistics. In the context of multivariate nonparametric regression with unknown error, we propose a Bayesian procedure based on spike-and-slab prior and wavelet projections to estimate the regression function and all its mixed partial derivatives. We show that their posterior distributions contract to the truth optimally and adaptively under supremum-norm loss. The master theorem through tests with exponential errors used in Bayesian nonparametrics was not adequate to deal with this problem, and we deve…
Discrete Bayesian nonparametric models whose expectation is a convex linear combination of a point mass at some point of the support and a diffuse probability distribution allow to incorporate strong prior information, while still being extremely flexible. Recent contributions in the statistical literature have successfully implemented such a modelling strategy in a variety of applications, including density estimation, nonparametric regression and model-based clustering. We provide a thorough study of a large class of nonparametric models we call inner spike and slab hNRMI models, which are o…
Frequentist coverage of $(1-α)$-highest posterior density (HPD) credible sets is studied in a signal plus noise model under a large class of noise distributions. We consider a specific class of spike-and-slab prior distributions. Different regimes are identified and we derive closed form expressions for the $(1-α)$-HPD on each of these regimes. Similar to the earlier work by Marchand and Strawderman, it is shown that under suitable conditions, the frequentist coverage can drop to $1-3α/2.$
An important task in building regression models is to decide which regressors should be included in the final model. In a Bayesian approach, variable selection can be performed using mixture priors with a spike and a slab component for the effects subject to selection. As the spike is concentrated at zero, variable selection is based on the probability of assigning the corresponding regression effect to the slab component. These posterior inclusion probabilities can be determined by MCMC sampling. In this paper we compare the MCMC implementations for several spike and slab priors with regard t…

Spike-and-slab priors are commonly used for Bayesian variable selection, due to their interpretability and favorable statistical properties. However, existing samplers for spike-and-slab posteriors incur prohibitive computational costs when the number of variables is large. In this article, we propose Scalable Spike-and-Slab ($S^3$), a scalable Gibbs sampling implementation for high-dimensional Bayesian regression with the continuous spike-and-slab prior of George and McCulloch (1993). For a dataset with $n$ observations and $p$ covariates, $S^3$ has order $\max\{ n^2 p_t, np \}$ computational…
In linear regression models, fusion of coefficients is used to identify predictors having similar relationships with a response. This is called variable fusion. This paper presents a novel variable fusion method in terms of Bayesian linear regression models. We focus on hierarchical Bayesian models based on a spike-and-slab prior approach. A spike-and-slab prior is tailored to perform variable fusion. To obtain estimates of the parameters, we develop a Gibbs sampler for the parameters. Simulation studies and a real data analysis show that our proposed method achieves better performance than pr…
Bayesian nonparametric hierarchical priors are highly effective in providing flexible models for latent data structures exhibiting sharing of information between and across groups. Most prominent is the Hierarchical Dirichlet Process (HDP), and its subsequent variants, which model latent clustering between and across groups. The HDP, may be viewed as a more flexible extension of Latent Dirichlet Allocation models (LDA), and has been applied to, for example, topic modelling, natural language processing, and datasets arising in health-care. We focus on analogous latent feature allocation models,…
In this work, we address the problem of solving a series of underdetermined linear inverse problems subject to a sparsity constraint. We generalize the spike-and-slab prior distribution to encode a priori correlation of the support of the solution in both space and time by imposing a transformed Gaussian process on the spike-and-slab probabilities. An expectation propagation (EP) algorithm for posterior inference under the proposed model is derived. For large scale problems, the standard EP algorithm can be prohibitively slow. We therefore introduce three different approximation schemes to red…
Variable selection in Gaussian processes (GPs) is typically undertaken by thresholding the inverse lengthscales of automatic relevance determination kernels, but in high-dimensional datasets this approach can be unreliable. A more probabilistically principled alternative is to use spike and slab priors and infer a posterior probability of variable inclusion. However, existing implementations in GPs are very costly to run in both high-dimensional and large-$n$ datasets, or are only suitable for unsupervised settings with specific kernels. As such, we develop a fast and scalable variational infe…

In this article, we propose a new class of priors for Bayesian inference with multiple Gaussian graphical models. We introduce fully Bayesian treatments of two popular procedures, the group graphical lasso and the fused graphical lasso, and extend them to a continuous spike-and-slab framework to allow self-adaptive shrinkage and model selection simultaneously. We develop an EM algorithm that performs fast and dynamic explorations of posterior modes. Our approach selects sparse models efficiently with substantially smaller bias than would be induced by alternative regularization procedures. The…
The Gaussian process latent variable model (GP-LVM) is a popular approach to non-linear probabilistic dimensionality reduction. One design choice for the model is the number of latent variables. We present a spike and slab prior for the GP-LVM and propose an efficient variational inference procedure that gives a lower bound of the log marginal likelihood. The new model provides a more principled approach for selecting latent dimensions than the standard way of thresholding the length-scale parameters. The effectiveness of our approach is demonstrated through experiments on real and simulated d…

In this letter, we address sparse signal recovery using spike and slab priors. In particular, we focus on a Bayesian framework where sparsity is enforced on reconstruction coefficients via probabilistic priors. The optimization resulting from spike and slab prior maximization is known to be a hard non-convex problem, and existing solutions involve simplifying assumptions and/or relaxations. We propose an approach called Iterative Convex Refinement (ICR) that aims to solve the aforementioned optimization problem directly allowing for greater generality in the sparse structure. Essentially, ICR …
The paper discusses shrinkage priors which impose increasing shrinkage in a sequence of parameters. We review the cumulative shrinkage process (CUSP) prior of Legramanti et al. (2020), which is a spike-and-slab shrinkage prior where the spike probability is stochastically increasing and constructed from the stick-breaking representation of a Dirichlet process prior. As a first contribution, this CUSP prior is extended by involving arbitrary stick-breaking representations arising from beta distributions. As a second contribution, we prove that exchangeable spike-and-slab priors, which are popul…
Pan-omics, pan-cancer analysis has advanced our understanding of the molecular heterogeneity of cancer, expanding what was known from single-cancer or single-omics studies. However, pan-cancer, pan-omics analyses have been limited in their ability to use information from multiple sources of data (e.g., omics platforms) and multiple sample sets (e.g., cancer types) to predict important clinical outcomes, like overall survival. We address the issue of prediction across multiple high-dimensional sources of data and multiple sample sets by using exploratory results from BIDIFAC+, a method for inte…

In recent years a number of methods have been developed for automatically learning the (sparse) connectivity structure of Markov Random Fields. These methods are mostly based on L1-regularized optimization which has a number of disadvantages such as the inability to assess model uncertainty and expensive cross-validation to find the optimal regularization parameter. Moreover, the model's predictive performance may degrade dramatically with a suboptimal value of the regularization parameter (which is sometimes desirable to induce sparseness). We propose a fully Bayesian approach based on a "spi…

We propose a Bayesian methodology for estimating spiked covariance matrices with jointly sparse structure in high dimensions. The spiked covariance matrix is reparametrized in terms of the latent factor model, where the loading matrix is equipped with a novel matrix spike-and-slab LASSO prior, which is a continuous shrinkage prior for modeling jointly sparse matrices. We establish the rate-optimal posterior contraction for the covariance matrix with respect to the operator norm as well as that for the principal subspace with respect to the projection operator norm loss. We also study the poste…
Consider a linear regression model with regression parameter beta and normally distributed errors. Suppose that the parameter of interest is theta = a^T beta where a is a specified vector. Define the parameter tau = c^T beta - t where c and t are specified and a and c are linearly independent. Also suppose that we have uncertain prior information that tau = 0. Kabaila and Giri, 2009, JSPI, describe a new frequentist 1-alpha confidence interval for theta that utilizes this uncertain prior information. We compare this confidence interval with Bayesian 1-alpha equi-tailed and shortest credible in…
In this article, we propose a novel spatial global-local spike-and-slab selection prior for image-on-scalar regression. We consider a Bayesian hierarchical Gaussian process model for image smoothing, that uses a flexible Inverse-Wishart process prior to handle within-image dependency, and propose a general global-local spatial selection prior that extends a rich class of well-studied selection priors. Unlike existing constructions, we achieve simultaneous global (i.e, at covariate-level) and local (i.e., at pixel/voxel-level) selection by introducing `participation rate' parameters that measur…
This paper presents the use of spike-and-slab (SS) priors for discovering governing differential equations of motion of nonlinear structural dynamic systems. The problem of discovering governing equations is cast as that of selecting relevant variables from a predetermined dictionary of basis variables and solved via sparse Bayesian linear regression. The SS priors, which belong to a class of discrete-mixture priors and are known for their strong sparsifying (or shrinkage) properties, are employed to induce sparse solutions and select relevant variables. Three different variants of SS priors a…
We study frequentist properties of a Bayesian high-dimensional multivariate linear regression model with correlated responses. The predictors are separated into many groups and the group structure is pre-determined. Two features of the model are unique: (i) group sparsity is imposed on the predictors. (ii) the covariance matrix is unknown and its dimensions can also be high. We choose a product of independent spike-and-slab priors on the regression coefficients and a new prior on the covariance matrix based on its eigendecomposition. Each spike-and-slab prior is a mixture of a point mass at ze…

This paper explores a connection between empirical Bayes posterior distributions and false discovery rate (FDR) control. In the Gaussian sequence model, this work shows that empirical Bayes-calibrated spike and slab posterior distributions allow a correct FDR control under sparsity. Doing so, it offers a frequentist theoretical validation of empirical Bayes methods in the context of multiple testing. Our theoretical results are illustrated with numerical experiments.
Bayesian $l_0$-regularized least squares is a variable selection technique for high dimensional predictors. The challenge is optimizing a non-convex objective function via search over model space consisting of all possible predictor combinations. Spike-and-slab (a.k.a. Bernoulli-Gaussian) priors are the gold standard for Bayesian variable selection, with a caveat of computational speed and scalability. Single Best Replacement (SBR) provides a fast scalable alternative. We provide a link between Bayesian regularization and proximal updating, which provides an equivalence between finding a poste…
We consider the problem of variable selection in high-dimensional settings with missing observations among the covariates. To address this relatively understudied problem, we propose a new synergistic procedure -- adaptive Bayesian SLOPE -- which effectively combines the SLOPE method (sorted $l_1$ regularization) together with the Spike-and-Slab LASSO method. We position our approach within a Bayesian framework which allows for simultaneous variable selection and parameter estimation, despite the missing values. As with the Spike-and-Slab LASSO, the coefficients are regarded as arising from a …
Neural networks have shown great predictive power when dealing with various unstructured data such as images and natural languages. The Bayesian neural network captures the uncertainty of prediction by putting a prior distribution for the parameter of the model and computing the posterior distribution. In this paper, we show that the Bayesian neural network using spike-and-slab prior has consistency with nearly minimax convergence rate when the true regression function is in the Besov space. Even when the smoothness of the regression function is unknown the same posterior convergence rate hold…
The first Bayesian results for the sparse normal means problem were proven for spike-and-slab priors. However, these priors are less convenient from a computational point of view. In the meanwhile, a large number of continuous shrinkage priors has been proposed. Many of these shrinkage priors can be written as a scale mixture of normals, which makes them particularly easy to implement. We propose general conditions on the prior on the local variance in scale mixtures of normals, such that posterior contraction at the minimax rate is assured. The conditions require tails at least as heavy as La…

The use of L1 regularisation for sparse learning has generated immense research interest, with successful application in such diverse areas as signal acquisition, image coding, genomics and collaborative filtering. While existing work highlights the many advantages of L1 methods, in this paper we find that L1 regularisation often dramatically underperforms in terms of predictive performance when compared with other methods for inferring sparsity. We focus on unsupervised latent variable models, and develop L1 minimising factor models, Bayesian variants of "L1", and Bayesian models with a stron…
In the present work, we consider variable selection and shrinkage for the Gaussian dynamic linear regression within a Bayesian framework. In particular, we propose a novel method that allows for time-varying sparsity, based on an extension of spike-and-slab priors for dynamic models. This is done by assigning appropriate Markov switching priors for the time-varying coefficients' variances, extending the previous work of Ishwaran and Rao (2005). Furthermore, we investigate different priors, including the common Inverted gamma prior for the process variances, and other mixture prior distribution…
We propose a construction for joint feature learning and clustering of multichannel extracellular electrophysiological data across multiple recording periods for action potential detection and discrimination ("spike sorting"). Our construction improves over the previous state-of-the art principally in four ways. First, via sharing information across channels, we can better distinguish between single-unit spikes and artifacts. Second, our proposed "focused mixture model" (FMM) elegantly deals with units appearing, disappearing, or reappearing over multiple recording days, an important considera…
The horseshoe prior has proven to be a noteworthy alternative for sparse Bayesian estimation, but has previously suffered from two problems. First, there has been no systematic way of specifying a prior for the global shrinkage hyperparameter based on the prior information about the degree of sparsity in the parameter vector. Second, the horseshoe prior has the undesired property that there is no possibility of specifying separately information about sparsity and the amount of regularization for the largest coefficients, which can be problematic with weakly identified parameters, such as the l…
During the past decade, shrinkage priors have received much attention in Bayesian analysis of high-dimensional data. This paper establishes the posterior consistency for high-dimensional linear regression with a class of shrinkage priors, which has a heavy and flat tail and allocates a sufficiently large probability mass in a very small neighborhood of zero. While enjoying its efficiency in posterior simulations, the shrinkage prior can lead to a nearly optimal posterior contraction rate and variable selection consistency as the spike-and-slab prior. Our numerical results show that under the p…
This study proposes a novel hierarchical prior for inferring possibly low-rank matrices measured with noise. We consider three-component matrix factorization, as in singular value decomposition, and its fully Bayesian inference. The proposed prior is specified by a scale mixture of exponential distributions that has spike and slab components. The weights for the spike/slab parts are inferred using a special prior based on a cumulative shrinkage process. The proposed prior is designed to increasingly aggressively push less important, or essentially redundant, singular values toward zero, leadin…

Variational Bayes (VB) is a popular scalable alternative to Markov chain Monte Carlo for Bayesian inference. We study a mean-field spike and slab VB approximation of widely used Bayesian model selection priors in sparse high-dimensional logistic regression. We provide non-asymptotic theoretical guarantees for the VB posterior in both $\ell_2$ and prediction loss for a sparse truth, giving optimal (minimax) convergence rates. Since the VB algorithm does not depend on the unknown truth to achieve optimality, our results shed light on effective prior choices. We confirm the improved performance o…
We investigate the problem of deriving adaptive posterior rates of contraction on $\mathbb{L}^{\infty}$ balls in density estimation. Although it is known that log-density priors can achieve optimal rates when the true density is sufficiently smooth, adaptive rates were still to be proven. Here we establish that the so-called spike-and-slab prior can achieve adaptive and optimal posterior contraction rates. Along the way, we prove a generic $\mathbb{L}^{\infty}$ contraction result for log-density priors with independent wavelet coefficients. Interestingly, our approach is different from previou…
