Neural networks utilize the softmax as a building block in classification tasks, which contains an overconfidence problem and lacks an uncertainty representation ability. As a Bayesian alternative to the softmax, we consider a random variable of a categorical probability over class labels. In this framework, the prior distribution explicitly models the presumed noise inherent in the observed label, which provides consistent gains in generalization performance in multiple challenging tasks. The proposed method inherits advantages of Bayesian approaches that achieve better uncertainty estimation and model calibration. Our method can be implemented as a plug-and-play loss function with negligible computational overhead compared to the softmax with the cross-entropy loss function.
Efficient optimisation of black-box problems that comprise both continuous and categorical inputs is important, yet poses significant challenges. We propose a new approach, Continuous and Categorical Bayesian Optimisation (CoCaBO), which combines the strengths of multi-armed bandits and Bayesian optimisation to select values for both categorical and continuous inputs. We model this mixed-type space using a Gaussian Process kernel, designed to allow sharing of information across multiple categorical variables, each with multiple possible values; this allows CoCaBO to leverage all available data…

High-dimensional black-box optimisation remains an important yet notoriously challenging problem. Despite the success of Bayesian optimisation methods on continuous domains, domains that are categorical, or that mix continuous and categorical variables, remain challenging. We propose a novel solution -- we combine local optimisation with a tailored kernel design, effectively handling high-dimensional categorical and mixed search spaces, whilst retaining sample efficiency. We further derive convergence guarantee for the proposed approach. Finally, we demonstrate empirically that our method outp…
Applied Data Scientists throughout various industries are commonly faced with the challenging task of encoding high-cardinality categorical features into digestible inputs for machine learning algorithms. This paper describes a Bayesian encoding technique developed for WeWork's lead scoring engine which outputs the probability of a person touring one of our office spaces based on interaction, enrichment, and geospatial data. We present a paradigm for ensemble modeling which mitigates the need to build complicated preprocessing and encoding schemes for categorical variables. In particular, doma…
Bayesian Optimization (BO) methods are useful for optimizing functions that are expen- sive to evaluate, lack an analytical expression and whose evaluations can be contaminated by noise. These methods rely on a probabilistic model of the objective function, typically a Gaussian process (GP), upon which an acquisition function is built. The acquisition function guides the optimization process and measures the expected utility of performing an evaluation of the objective at a new point. GPs assume continous input variables. When this is not the case, for example when some of the input variables …
Many real-world optimisation problems are defined over both categorical and continuous variables, yet efficient optimisation methods such asBayesian Optimisation (BO) are not designed tohandle such mixed-variable search spaces. Recent approaches to this problem cast the selection of the categorical variables as a bandit problem, operating independently alongside a BO component which optimises the continuous variables. In this paper, we adopt a holistic view and aim to consolidate optimisation of the categorical and continuous sub-spaces under a single acquisition metric. We derive candidates f…
Target encoding is an effective encoding technique of categorical variables and is often used in machine learning systems for processing tabular data sets with mixed numeric and categorical variables. Recently en enhanced version of this encoding technique was proposed by using conjugate Bayesian modeling. This paper presents a further development of Bayesian encoding method by using sampling techniques, which helps in extracting information from intra-category distribution of the target variable, improves generalization and reduces target leakage.

Designing functional molecules and advanced materials requires complex design choices: tuning continuous process parameters such as temperatures or flow rates, while simultaneously selecting catalysts or solvents. To date, the development of data-driven experiment planning strategies for autonomous experimentation has largely focused on continuous process parameters despite the urge to devise efficient strategies for the selection of categorical variables. Here, we introduce Gryffin, a general purpose optimization framework for the autonomous selection of categorical variables driven by expert…
Many real-world functions are defined over both categorical and category-specific continuous variables and thus cannot be optimized by traditional Bayesian optimization (BO) methods. To optimize such functions, we propose a new method that formulates the problem as a multi-armed bandit problem, wherein each category corresponds to an arm with its reward distribution centered around the optimum of the objective function in continuous variables. Our goal is to identify the best arm and the maximizer of the corresponding continuous function simultaneously. Our algorithm uses a Thompson sampling s…
Multivariate categorical data are common in many fields. We are motivated by election polls studies assessing evidence of changes in voters opinions with their candidates preferences in the 2016 United States Presidential primaries or caucuses. Similar goals arise routinely in several applications, but current literature lacks a general methodology which combines flexibility, efficiency, and tractability in testing for group differences in multivariate categorical data at different---potentially complex---scales. We address this goal by leveraging a Bayesian representation which factorizes the…
In this paper, we propose a Bayesian approach to obtain a sparse representation of the effect of a categorical predictor in regression type models. As the effect of a categorical predictor is captured by a group of level effects, sparsity cannot only be achieved by excluding single irrelevant level effects but also by excluding the whole group of effects associated to a predictor or by fusing levels which have essentially the same effect on the response. To achieve this goal, we propose a prior which allows for almost perfect as well as almost zero dependence between level effects a priori. We…
We develop a Bayesian approach for selecting the model which is the most supported by the data within a class of marginal models for categorical variables formulated through equality and/or inequality constraints on generalised logits (local, global, continuation or reverse continuation), generalised log-odds ratios and similar higher-order interactions. For each constrained model, the prior distribution of the model parameters is formulated following the encompassing prior approach. Then, model selection is performed by using Bayes factors which are estimated by an importance sampling method.…
Bayesian optimization is a popular method for solving the problem of global optimization of an expensive-to-evaluate black-box function. It relies on a probabilistic surrogate model of the objective function, upon which an acquisition function is built to determine where next to evaluate the objective function. In general, Bayesian optimization with Gaussian process regression operates on a continuous space. When input variables are categorical or discrete, an extra care is needed. A common approach is to use one-hot encoded or Boolean representation for categorical variables which might yield…
We consider the problem of optimizing expensive black-box functions over high-dimensional combinatorial spaces which arises in many science, engineering, and ML applications. We use Bayesian Optimization (BO) and propose a novel surrogate modeling approach for efficiently handling a large number of binary and categorical parameters. The key idea is to select a number of discrete structures from the input space (the dictionary) and use them to define an ordinal embedding for high-dimensional combinatorial structures. This allows us to use existing Gaussian process models for continuous spaces. …
We pursue tractable Bayesian analysis of generalized linear models (GLMs) for categorical data. Thus far, GLMs are difficult to scale to more than a few dozen categories due to non-conjugacy or strong posterior dependencies when using conjugate auxiliary variable methods. We define a new class of GLMs for categorical data called categorical-from-binary (CB) models. Each CB model has a likelihood that is bounded by the product of binary likelihoods, suggesting a natural posterior approximation. This approximation makes inference straightforward and fast; using well-known auxiliary variables for…
We present a nonparametric Bayesian joint model for multivariate continuous and categorical variables, with the intention of developing a flexible engine for multiple imputation of missing values. The model fuses Dirichlet process mixtures of multinomial distributions for categorical variables with Dirichlet process mixtures of multivariate normal distributions for continuous variables. We incorporate dependence between the continuous and categorical variables by (i) modeling the means of the normal distributions as component-specific functions of the categorical variables and (ii) forming dis…
It has become commonplace to use complex computer models to predict outcomes in regions where data does not exist. Typically these models need to be calibrated and validated using some experimental data, which often consists of multiple correlated outcomes. In addition, some of the model parameters may be categorical in nature, such as a pointer variable to alternate models (or submodels) for some of the physics of the system. Here we present a general approach for calibration in such situations where an emulator of the computationally demanding models and a discrepancy term from the model to …
We propose a Bayesian inference approach for a class of latent Markov models. These models are widely used for the analysis of longitudinal categorical data, when the interest is in studying the evolution of an individual unobservable characteristic. We consider, in particular, the basic latent Markov, which does not account for individual covariates, and its version that includes such covariates in the measurement model. The proposed inferential approach is based on a system of priors formulated on a transformation of the initial and transition probabilities of the latent Markov chain. This s…
The Markov chain random field (MCRF) model/theory provides a non-linear spatial Bayesian updating solution at the neighborhood nearest data level for simulating categorical spatial variables. In the MCRF solution, the spatial dependencies among nearest data and the central random variable is a probabilistic directed acyclic graph that conforms to a neighborhood-based Bayesian network on spatial data. By selecting different neighborhood sizes and structures, applying the spatial conditional independence assumption to nearest neighbors, or incorporating ancillary information, one may construct s…
Factor analysis is a flexible technique for assessment of multivariate dependence and codependence. Besides being an exploratory tool used to reduce the dimensionality of multivariate data, it allows estimation of common factors that often have an interesting theoretical interpretation in real problems. However, standard factor analysis is only applicable when the variables are scaled, which is often inappropriate, for example, in data obtained from questionnaires in the field of psychology, where the variables are often categorical. In this framework, we propose a factor model for the analysis…
Multiple imputation is a common approach for dealing with missing values in statistical databases. The imputer fills in missing values with draws from predictive models estimated from the observed data, resulting in multiple, completed versions of the database. Researchers have developed a variety of default routines to implement multiple imputation; however, there has been limited research comparing the performance of these methods, particularly for categorical data. We use simulation studies to compare repeated sampling properties of three default multiple imputation methods for categorical …

We consider derivative-free black-box global optimization of expensive noisy functions, when most of the randomness in the objective is produced by a few influential scalar random inputs. We present a new Bayesian global optimization algorithm, called Stratified Bayesian Optimization (SBO), which uses this strong dependence to improve performance. Our algorithm is similar in spirit to stratification, a technique from simulation, which uses strong dependence on a categorical representation of the random input to reduce variance. We demonstrate in numerical experiments that SBO outperforms state…
The paper proposes a new hybrid Bayesian network learning algorithm, termed Forward Early Dropping Hill Climbing (FEDHC), devised to work with either continuous or categorical variables. Further, the paper manifests that the only implementation of MMHC in the statistical software \textit{R}, is prohibitively expensive and a new implementation is offered. Further, specifically for the case of continuous data, a robust to outliers version of FEDHC, that can be adopted by other BN learning algorithms, is proposed. The FEDHC is tested via Monte Carlo simulations that distinctly show it is computat…
In this paper, we provide a method to learn the directed structure of a Bayesian network using data. The data is accessed by making conditional probability queries to a black-box model. We introduce a notion of simplicity of representation of conditional probability tables for the nodes in the Bayesian network, that we call "low rankness". We connect this notion to the Fourier transformation of real valued set functions and propose a method which learns the exact directed structure of a `low rank` Bayesian network using very few queries. We formally prove that our method correctly recovers the…
A Bayesian joint model of multiple longitudinal and categorical outcomes with application to multiple myeloma using permutation-based variable importance
Standard linear modeling approaches make potentially simplistic assumptions regarding the structure of categorical effects that may obfuscate more complex relationships governing data. For example, recent work focused on the two-way unreplicated layout has shown that hidden groupings among the levels of one categorical predictor frequently interact with the ungrouped factor. We extend the notion of a "latent grouping factor" to linear models in general. The proposed work allows researchers to determine whether an apparent grouping of the levels of a categorical predictor reveals a plausible hi…
Multivariate categorical data occur in many applications of machine learning. One of the main difficulties with these vectors of categorical variables is sparsity. The number of possible observations grows exponentially with vector length, but dataset diversity might be poor in comparison. Recent models have gained significant improvement in supervised tasks with this data. These models embed observations in a continuous space to capture similarities between them. Building on these ideas we propose a Bayesian model for the unsupervised task of distribution estimation of multivariate categorica…
In this paper, we present a Weibull link (skewed) model for categorical response data arising from binomial as well as multinomial model. We show that, for such types of categorical data, the most commonly used models (logit, probit and complementary log-log) can be obtained as limiting cases. We further compare the proposed model with some other asymmetrical models. The Bayesian as well as frequentist estimation procedures for binomial and multinomial data responses are presented in details. The analysis of two data sets to show the efficiency of the proposed model is performed.
In many application areas, data are collected on a categorical response and high-dimensional categorical predictors, with the goals being to build a parsimonious model for classification while doing inferences on the important predictors. In settings such as genomics, there can be complex interactions among the predictors. By using a carefully-structured Tucker factorization, we define a model that can characterize any conditional probability, while facilitating variable selection and modeling of higher-order interactions. Following a Bayesian approach, we propose a Markov chain Monte Carlo al…

The problem of categorical data analysis in high dimensions is considered. A discussion of the fundamental difficulties of probability modeling is provided, and a solution to the derivation of high dimensional probability distributions based on Bayesian learning of clique tree decomposition is presented. The main contributions of this paper are an automated determination of the optimal clique tree structure for probability modeling, the resulting derived probability distribution, and a corresponding unified approach to clustering and anomaly detection based on the probability distribution.
We propose a categorical matrix factorization method to infer latent diseases from electronic health records (EHR) data in an unsupervised manner. A latent disease is defined as an unknown biological aberration that causes a set of common symptoms for a group of patients. The proposed approach is based on a novel double feature allocation model which simultaneously allocates features to the rows and the columns of a categorical matrix. Using a Bayesian approach, available prior information on known diseases greatly improves identifiability and interpretability of latent diseases. This includes…
Pamminger and Fruwirth-Schnatter (2010) considered a Bayesian approach to model-based clustering of categorical time series assuming a fixed number of clusters. But the popular methods for selecting the number of clusters, for example, the Bayes Information Criterion (BIC), turned out to have severe problems in the categorical time series context. In this paper, we circumvent the difficulties of choosing the number of clusters by adopting the Bayesian semiparametric mixture model approach introduced by Bhattacharya (2008), who assume that the number of clusters is a random quantity, but is bou…
Variational approaches to approximate Bayesian inference provide very efficient means of performing parameter estimation and model selection. Among these, so-called variational-Laplace or VL schemes rely on Gaussian approximations to posterior densities on model parameters. In this note, we review the main variants of VL approaches, that follow from considering nonlinear models of continuous and/or categorical data. En passant, we also derive a few novel theoretical results that complete the portfolio of existing analyses of variational Bayesian approaches, including investigations of their as…
