This paper presents a new type of hybrid model for Bayesian optimization (BO) adept at managing mixed variables, encompassing both quantitative (continuous and integer) and qualitative (categorical) types. Our proposed new hybrid models (named hybridM) merge the Monte Carlo Tree Search structure (MCTS) for categorical variables with Gaussian Processes (GP) for continuous ones. hybridM leverages the upper confidence bound tree search (UCTS) for MCTS strategy, showcasing the tree architecture's integration into Bayesian optimization. Our innovations, including dynamic online kernel selection in the surrogate modeling phase and a unique UCTS search strategy, position our hybrid models as an advancement in mixed-variable surrogate models. Numerical experiments underscore the superiority of hybrid models, highlighting their potential in Bayesian optimization.
In this article, we construct a two-block Gibbs sampler using Polson et al. (2013) data augmentation technique with Polya-Gamma latent variables for Bayesian logistic linear mixed models under proper priors. Furthermore, we prove the uniform ergodicity of this Gibbs sampler, which guarantees the existence of the central limit theorems for MCMC based estimators.

A fundamental task in AI is to assess (in)dependence between mixed-type variables (text, image, sound). We propose a Bayesian kernelised correlation test of (in)dependence using a Dirichlet process model. The new measure of (in)dependence allows us to answer some fundamental questions: Based on data, are (mixed-type) variables independent? How likely is dependence/independence to hold? How high is the probability that two mixed-type variables are more than just weakly dependent? We theoretically show the properties of the approach, as well as algorithms for fast computation with it. We empiric…
This paper describes a new library for learning Bayesian networks from data containing discrete and continuous variables (mixed data). In addition to the classical learning methods on discretized data, this library proposes its algorithm that allows structural learning and parameters learning from mixed data without discretization since data discretization leads to information loss. This algorithm based on mixed MI score function for structural learning, and also linear regression and Gaussian distribution approximation for parameters learning. The library also offers two algorithms for enumer…
Assume we observe a finite number of inspection times together with information on whether a specific event has occurred before each of these times. Suppose replicated measurements are available on multiple event times. The set of inspection times, including the number of inspections, may be different for each event. This is known as mixed case interval censored data. We consider Bayesian estimation of the distribution function of the event time while assuming it is concave. We provide sufficient conditions on the prior such that the resulting procedure is consistent from the Bayesian point of…
Although continuous density estimation has received abundant attention in the Bayesian nonparametrics literature, there is limited theory on multivariate mixed scale density estimation. In this note, we consider a general framework to jointly model continuous, count and categorical variables under a nonparametric prior, which is induced through rounding latent variables having an unknown density with respect to Lebesgue measure. For the proposed class of priors, we provide sufficient conditions for large support, strong consistency and rates of posterior contraction. These conditions allow one…

This note is concerned with an accurate and computationally efficient variational bayesian treatment of mixed-effects modelling. We focus on group studies, i.e. empirical studies that report multiple measurements acquired in multiple subjects. When approached from a bayesian perspective, such mixed-effects models typically rely upon a hierarchical generative model of the data, whereby both within- and between-subject effects contribute to the overall observed variance. The ensuing VB scheme can be used to assess statistical significance at the group level and/or to capture inter-individual dif…

We consider the problem of learning parameters of latent variable models from mixed (continuous and ordinal) data with missing values. We propose a novel Bayesian Gaussian copula factor (BGCF) approach that is consistent under certain conditions and that is quite robust to the violations of these conditions. In simulations, BGCF substantially outperforms two state-of-the-art alternative approaches. An illustration on the `Holzinger & Swineford 1939' dataset indicates that BGCF is favorable over the so-called robust maximum likelihood (MLR) even if the data match the assumptions of MLR.
We consider nonparametric estimation of a mixed discrete-continuous distribution under anisotropic smoothness conditions and possibly increasing number of support points for the discrete part of the distribution. For these settings, we derive lower bounds on the estimation rates in the total variation distance. Next, we consider a nonparametric mixture of normals model that uses continuous latent variables for the discrete part of the observations. We show that the posterior in this model contracts at rates that are equal to the derived lower bounds up to a log factor. Thus, Bayesian mixture o…
In this paper, we develop Bayesian predictive inferential procedures for prediction of repair times of a series system, applying a minimal repair strategy, using the information contained in an independent observed hybrid censored sample of the lifetimes of the components of the system, assuming the underlying distribution of the lifetimes to be Rayleigh distribution. An illustrative real data example and a simulation study are presented for the purpose of illustration and comparison of the proposed predictors.
Bayesian hybrid models fuse physics-based insights with machine learning constructs to correct for systematic bias. In this paper, we compare Bayesian hybrid models against physics-based glass-box and Gaussian process black-box surrogate models. We consider ballistic firing as an illustrative case study for a Bayesian decision-making workflow. First, Bayesian calibration is performed to estimate model parameters. We then use the posterior distribution from Bayesian analysis to compute optimal firing conditions to hit a target via a single-stage stochastic program. The case study demonstrates t…

We commonly assume that data are a homogeneous set of observations when learning the structure of Bayesian networks. However, they often comprise different data sets that are related but not homogeneous because they have been collected in different ways or from different populations. In our previous work (Azzimonti, Corani and Scutari, 2021), we proposed a closed-form Bayesian Hierarchical Dirichlet score for discrete data that pools information across related data sets to learn a single encompassing network structure, while taking into account the differences in their probabilistic structures…

High-dimensional black-box optimisation remains an important yet notoriously challenging problem. Despite the success of Bayesian optimisation methods on continuous domains, domains that are categorical, or that mix continuous and categorical variables, remain challenging. We propose a novel solution -- we combine local optimisation with a tailored kernel design, effectively handling high-dimensional categorical and mixed search spaces, whilst retaining sample efficiency. We further derive convergence guarantee for the proposed approach. Finally, we demonstrate empirically that our method outp…
Many real-world optimisation problems are defined over both categorical and continuous variables, yet efficient optimisation methods such asBayesian Optimisation (BO) are not designed tohandle such mixed-variable search spaces. Recent approaches to this problem cast the selection of the categorical variables as a bandit problem, operating independently alongside a BO component which optimises the continuous variables. In this paper, we adopt a holistic view and aim to consolidate optimisation of the categorical and continuous sub-spaces under a single acquisition metric. We derive candidates f…

The optimization of expensive to evaluate, black-box, mixed-variable functions, i.e. functions that have continuous and discrete inputs, is a difficult and yet pervasive problem in science and engineering. In Bayesian optimization (BO), special cases of this problem that consider fully continuous or fully discrete domains have been widely studied. However, few methods exist for mixed-variable domains and none of them can handle discrete constraints that arise in many real-world applications. In this paper, we introduce MiVaBo, a novel BO algorithm for the efficient optimization of mixed-variab…
Bayesian neural networks provide a direct and natural way to extend standard deep neural networks to support probabilistic deep learning through the use of probabilistic layers that, traditionally, encode weight (and bias) uncertainty. In particular, hybrid Bayesian neural networks utilize standard deterministic layers together with few probabilistic layers judicially positioned in the networks for uncertainty estimation. A major aspect and benefit of Bayesian inference is that priors, in principle, provide the means to encode prior knowledge for use in inference and prediction. However, it is…
We develop a novel hybrid method for Bayesian network structure learning called partitioned hybrid greedy search (pHGS), composed of three distinct yet compatible new algorithms: Partitioned PC (pPC) accelerates skeleton learning via a divide-and-conquer strategy, $p$-value adjacency thresholding (PATH) effectively accomplishes parameter tuning with a single execution, and hybrid greedy initialization (HGI) maximally utilizes constraint-based information to obtain a high-scoring and well-performing initial graph for greedy search. We establish structure learning consistency of our algorithms i…

Bayesian optimization methods have been successfully applied to black box optimization problems that are expensive to evaluate. In this paper, we adapt the so-called super effcient global optimization algorithm to solve more accurately mixed constrained problems. The proposed approach handles constraints by means of upper trust bound, the latter encourages exploration of the feasible domain by combining the mean prediction and the associated uncertainty function given by the Gaussian processes. On top of that, a refinement procedure, based on a learning rate criterion, is introduced to enhance…
The emergence of big data has led to a growing interest in so-called convergence complexity analysis, which is the study of how the convergence rate of a Monte Carlo Markov chain (for an intractable Bayesian posterior distribution) scales as the underlying data set grows in size. Convergence complexity analysis of practical Monte Carlo Markov chains on continuous state spaces is quite challenging, and there have been very few successful analyses of such chains. One fruitful analysis was recently presented by Qin and Hobert (2021b), who studied a Gibbs sampler for a simple Bayesian random effec…
The mixed multinomial logit model assumes constant preference parameters of a decision-maker throughout different choice situations, which may be considered too strong for certain choice modelling applications. This paper proposes an effective approach to model context-dependent intra-respondent heterogeneity, thereby introducing the concept of the Context-aware Bayesian mixed multinomial logit model, where a neural network maps contextual information to interpretable shifts in the preference parameters of each individual in each choice occasion. The proposed model offers several key advantage…
We review and contrast frequentist and Bayesian definitions of tolerance regions. We give conditions under which for large samples a Bayesian region also has frequentist validity, and study the latter for smaller samples in a simulation study. We discuss a computational strategy for computing a Bayesian two-sided tolerance interval for a Gaussian future variable, and apply this to the case of possibly unbalanced linear mixed models. We illustrate the method on a quality control experiment from the pharmaceutical industry.
Boosting methods are widely used in statistical learning to deal with high-dimensional data due to their variable selection feature. However, those methods lack straightforward ways to construct estimators for the precision of the parameters such as variance or confidence interval, which can be achieved by conventional statistical methods like Bayesian inference. In this paper, we propose a new inference method "BayesBoost" that combines boosting and Bayesian for linear mixed models to make the uncertainty estimation for the random effects possible on the one hand. On the other hand, the new m…

Bayesian Optimization Mixed-Precision Neural Architecture Search (BOMP-NAS) is an approach to quantization-aware neural architecture search (QA-NAS) that leverages both Bayesian optimization (BO) and mixed-precision quantization (MP) to efficiently search for compact, high performance deep neural networks. The results show that integrating quantization-aware fine-tuning (QAFT) into the NAS loop is a necessary step to find networks that perform well under low-precision quantization: integrating it allows a model size reduction of nearly 50\% on the CIFAR-10 dataset. BOMP-NAS is able to find neu…
Bayesian Optimization (BO) has become a core method for solving expensive black-box optimization problems. While much research focussed on the choice of the acquisition function, we focus on online length-scale adaption and the choice of kernel function. Instead of choosing hyperparameters in view of maximum likelihood on past data, we propose to use the acquisition function to decide on hyperparameter adaptation more robustly and in view of the future optimization progress. Further, we propose a particular kernel function that includes non-stationarity and local anisotropy and thereby implici…
Variational inference methods have been shown to lead to significant improvements in the computational efficiency of approximate Bayesian inference in mixed multinomial logit models when compared to standard Markov-chain Monte Carlo (MCMC) methods without compromising accuracy. However, despite their demonstrated efficiency gains, existing methods still suffer from important limitations that prevent them to scale to very large datasets, while providing the flexibility to allow for rich prior distributions and to capture complex posterior distributions. In this paper, we propose an Amortized Va…
In this article, we consider Markov chain Monte Carlo(MCMC) algorithms for exploring the intractable posterior density associated with Bayesian probit linear mixed models under improper priors on the regression coefficients and variance components. In particular, we construct the two-block Gibbs sampler using the data augmentation (DA) techniques. Furthermore, we prove geometric ergodicity of the Gibbs sampler, which is the foundation for building central limit theorems for MCMC based estimators and subsequent inferences. The conditions for geometric convergence are similar to those guaranteei…
Linear mixed models are able to handle an extraordinary range of complications in regression-type analyses. Their most common use is to account for within-subject correlation in longitudinal data analysis. They are also the standard vehicle for smoothing spatial count data. However, when treated in full generality, mixed models can also handle spline-type smoothing and closely approximate kriging. This allows for nonparametric regression models (e.g., additive models and varying coefficient models) to be handled within the mixed model framework. The key is to allow the random effects design ma…
Bayesian and frequentist methods differ in many aspects, but share some basic optimality properties. In practice, there are situations in which one of the methods is more preferred by some criteria. We consider the case of inference about a set of multiple parameters, which can be divided into two disjoint subsets. On one set, a frequentist method may be favored and on the other, the Bayesian. This motivates a joint estimation procedure in which some of the parameters are estimated Bayesian, and the rest by the maximum-likelihood estimator in the same parametric model, and thus keep the streng…
The relation between hybrid CLs and bayesian methods used for limit setting is discussed. It is shown that the two methods are equivalent in the single channel case even when the background yield is not perfectly known. Only counting experiments are considered in this document.
Optimizing multiple, non-preferential objectives for mixed-variable, expensive black-box problems is important in many areas of engineering and science. The expensive, noisy, black-box nature of these problems makes them ideal candidates for Bayesian optimization (BO). Mixed-variable and multi-objective problems, however, are a challenge due to BO's underlying smooth Gaussian process surrogate model. Current multi-objective BO algorithms cannot deal with mixed-variable problems. We present MixMOBO, the first mixed-variable, multi-objective Bayesian optimization framework for such problems. Usi…

The standard Gibbs sampler of Mixed Multinomial Logit (MMNL) models involves sampling from conditional densities of utility parameters using Metropolis-Hastings (MH) algorithm due to unavailability of conjugate prior for logit kernel. To address this non-conjugacy concern, we propose the application of Pólygamma data augmentation (PG-DA) technique for the MMNL estimation. The posterior estimates of the augmented and the default Gibbs sampler are similar for two-alternative scenario (binary choice), but we encounter empirical identification issues in the case of more alternatives ($J \geq 3$).

Most real optimization problems are defined over a mixed search space where the variables are both discrete and continuous. In engineering applications, the objective function is typically calculated with a numerically costly black-box simulation.General mixed and costly optimization problems are therefore of a great practical interest, yet their resolution remains in a large part an open scientific question. In this article, costly mixed problems are approached through Gaussian processes where the discrete variables are relaxed into continuous latent variables. The continuous space is more ea…
The paper is motivated from clustering problem in high-throughput mixed datasets. Clustering of such datasets can provide much insight into biological associations. An open problem in this context is to simultaneously cluster high-dimensional mixed dataset. This paper fills that gap and proposes a nonparametric Bayesian method called Gen-VariScan for biclustering of high-dimensional mixed dataset. Gen-VariScan utilizes Generalized Linear Models (GLM), and latent variable approaches to integrate mixed dataset. We make use of Poisson Dirichlet Process (PDP) to identify a lower dimensional struct…
This paper builds on recent research that focuses on regression modeling of continuous bounded data, such as proportions measured on a continuous scale. Specifically, it deals with beta regression models with mixed effects from a Bayesian approach. We use a suitable parameterization of the beta law in terms of its mean and a precision parameter, and allow both parameters to be modeled through regression structures that may involve fixed and random effects. Specification of prior distributions is discussed, computational implementation via Gibbs sampling is provided, and illustrative examples a…
We introduce a novel Bayesian hybrid matrix factorisation model (HMF) for data integration, based on combining multiple matrix factorisation methods, that can be used for in- and out-of-matrix prediction of missing values. The model is very general and can be used to integrate many datasets across different entity types, including repeated experiments, similarity matrices, and very sparse datasets. We apply our method on two biological applications, and extensively compare it to state-of-the-art machine learning and matrix factorisation models. For in-matrix predictions on drug sensitivity dat…
Ordinal cumulative probability models (CPMs) -- also known as cumulative link models -- such as the proportional odds regression model are typically used for discrete ordered outcomes, but can accommodate both continuous and mixed discrete/continuous outcomes since these are also ordered. Recent papers describe ordinal CPMs in this setting using non-parametric maximum likelihood estimation. We formulate a Bayesian CPM for continuous or mixed outcome data. Bayesian CPMs inherit many of the benefits of frequentist CPMs and have advantages with regard to interpretation, flexibility, and exact inf…
We introduce priors and algorithms to perform Bayesian inference in Gaussian models defined by acyclic directed mixed graphs. Such a class of graphs, composed of directed and bi-directed edges, is a representation of conditional independencies that is closed under marginalization and arises naturally from causal models which allow for unmeasured confounding. Monte Carlo methods and a variational approximation for such models are presented. Our algorithms for Bayesian inference allow the evaluation of posterior distributions for several quantities of interest, including causal effects that are …
Although Bayesian Optimization (BO) has been employed for accelerating materials design in computational materials engineering, existing works are restricted to problems with quantitative variables. We consider the problem of optimizing hybrid structures (mixture of discrete and continuous input variables) via expensive black-box function evaluations. This problem arises in many real-world applications. For example, in materials design optimization via lab experiments, discrete and continuous variables correspond to the presence/absence of primitive elements and their relative concentrations respectively. The key challenge is to accurately model the complex interactions between discrete and continuous variables. In this paper, we propose a novel approach referred as Hybrid Bayesian Optimi…
We propose a novel Bayesian model selection technique on linear mixed-effects models to compare multiple treatments with a control. A fully Bayesian approach is implemented to estimate the marginal inclusion probabilities that provide a direct measure of the difference between treatments and the control, along with the model-averaged posterior distributions. We demonstrate the proposed method based on simulated data and an experimen…
An augmented Lagrangian (AL) can convert a constrained optimization problem into a sequence of simpler (e.g., unconstrained) problems, which are then usually solved with local solvers. Recently, surrogate-based Bayesian optimization (BO) sub-solvers have been successfully deployed in the AL framework for a more global search in the presence of inequality constraints; however, a drawback was that expected improvement (EI) evaluations relied on Monte Carlo. Here we introduce an alternative slack variable AL, and show that in this formulation the EI may be evaluated with library routines. The sla…
This paper considers the problem of making statistical inferences about a parameter when a narrow interval centred at a given value of the parameter is considered special, which is interpreted as meaning that there is a substantial degree of prior belief that the true value of the parameter lies in this interval. A clear justification of the practical importance of this problem is provided. The main difficulty with the standard Bayesian solution to this problem is discussed and, as a result, a pseudo-Bayesian solution is put forward based on determining lower limits for the posterior probabili…

Materials design can be cast as an optimization problem with the goal of achieving desired properties, by varying material composition, microstructure morphology, and processing conditions. Existence of both qualitative and quantitative material design variables leads to disjointed regions in property space, making the search for optimal design challenging. Limited availability of experimental data and the high cost of simulations magnify the challenge. This situation calls for design methodologies that can extract useful information from existing data and guide the search for optimal designs …

Gaussian random field (GRF) models are widely used in spatial statistics to capture spatially correlated error. We investigate the results of replacing Gaussian processes with Laplace moving averages (LMAs) in spatial generalized linear mixed models (SGLMMs). We demonstrate that LMAs offer improved predictive power when the data exhibits localized spikes in the response. SGLMMs with LMAs are shown to maintain analogous parameter inference and similar computing to Gaussian SGLMMs. We propose a novel discrete space LMA model for irregular lattices and construct conjugate samplers for LMAs with g…
Real-world optimization problems are generally not just black-box problems, but also involve mixed types of inputs in which discrete and continuous variables coexist. Such mixed-space optimization possesses the primary challenge of modeling complex interactions between the inputs. In this work, we propose a novel yet simple approach that entails exploiting the graph data structure to model the underlying relationship between variables, i.e., variables as nodes and interactions defined by edges. Then, a variational graph autoencoder is used to naturally take the interactions into account. We fi…
